This dissertation presents results from two mathematical projects concerned with the biology of cells. Chapter 1 provides biological background and places the two mathematical problems in the context of cell signaling. The larger project, with Prof. H. Hattori on a chemotaxis model is presented in Chapters 3 and 4. Work with Prof. \'{A}. Hal\'{a}sz on a chemical reaction network system with linear multimers and two types of labels is presented in Chapter 2. Weakly reversible, deficiency zero (WR0) systems form a large class of polynomial ODEs modeling chemical reaction networks. Their behavior is exceptionally stable: they have unique positive steady states, which are locally asymptotically stable (they are also conjectured to be globally asymptotically stable). This powerful result (the Deficiency Zero Theorem) applies to a large class of high dimensional, nonlinear polynomial dynamics, and is independent of the choice of parameters in the model. Cell-like model chemical systems are powerful tools that can be used to explore the role of intercellular coupling on population level behaviors in communities of biological cells. Firstly, we present a new method for fabricating such micro-reactors using the photosensitive Belousov–Zhabotinsky (BZ) reaction system employed in silica microparticles. These BZ micro-reactors have a tunable response to photochemical coupling, varying from a fully excitatory response to a fully inhibitory response. This dissertation discusses three instances of temporal prediction, applied to population dynamics and deep learning.
In population modeling, dynamic processes are frequently represented by systems of differential equations, allowing for the analysis of various phenomena. The first application explores modeling cloned hematopoiesis in chronic myeloid leukemia (CML) via a nonlinear system of differential equations. By tracking the evolution of different cell compartments, including cycling and quiescent stem cells, progenitor cells, differentiated cells, and terminally differentiated cells, the model captures the transition from normal hematopoiesis to the chronic and accelerated-acute phases of CML. It is shown that for the classical system of the N body problem ( Newtonian Motion), if the motion of the N particles starts from a planar initial motion at t=t_{0}, then the motion of the N particles continues to be planar for every t\in[t_{0},t_{1}], assuming that no collisions occur between the N particles. This project explores a topic in Chemical Reaction Network Theory. We analyze networks with one dimensional stoichiometric subspace using mass-action kinetics. For these types of networks, we study how the capacity for multiple positive equilibria and multiple positive nondegenerate equilibria can be determined using Euclidian embedded graphs. Our work adds to the catalog of the class of reaction networks with one-dimensional stoichiometric subspace answering in the affirmative a conjecture posed by Joshi and Shiu: Conjecture 0.1 (Question 6.1 [26]).
