When modeling physical phenomena we want to solve the inverse problem by estimating the parameters that characterize the source model that we are interested in. In this thesis, we focus on the optimal placement of a finite number of individual sensors, called dosimeters, in two and three dimensions with a time dependent Gaussian wave source. Using a computational model along with experimental data, we design an iterative process to determine the optimal placement of an additional sensor such that the noise in the measurements has a minimal effect on the parameter estimation. The national Earthquake Information Center (NEIC) reports an occurrence of about 13,000 earthquakes every year, spanning different values on the Richter scale from very mild (2) to "giant earthquakes'' (8 and above). Being able to study these earthquakes provides useful information for a wide range of applications in geophysics. In the present work we study the characteristics of an earthquake by performing seismic source inversion; a mathematical problem that, given some recorded data, produces a set of parameters that when used as input in a mathematical model for the earthquake generates synthetic data that closely resembles the measured data. Cancer is a disease caused by mutations in normal cells. According to the National Cancer Institute, in 2016, an estimated 1.6 million people were diagnosed and approximately 0.5 million people died from the disease in the United States. There are many factors that shape cancer at the cellular and organismal level, including genetic, immunological, and environmental components. In this thesis, we show how mathematical modeling can be used to provide insight into some of the key mechanisms underlying cancer dynamics. Phylogenetic comparative methods have been used to test evolutionary signals through trait evolutionary processes. Traditionally, biologists use one phylogenetic tree as a tool to handle dependent data for the traits of interest and hence utilize one gene only. However, it is more informative if the evolutionary processes of a trait are presented by phylogenetic trees reconstructed by the DNA alignments from more than one gene. In this work, we explain and develop two methods involving modeling the trait evolutionary processes: (a) two gene trees via the Brownian motion (BM) model; and (b) two gene trees via the Ornstein-Uhlenbeck (OU) model. …

In this project, we studied how to enhance image quality by denoising and deblurring a given image mathematically. We compared some existing state-of-the-art methods for image denoising and deblurring. We implemented the algorithms numerically using Matlab.
We studied the possibility of combining statistical analysis with the traditional image restoration methods including using wavelets and framelets and we derived some encouraging preliminary results.

BACKGROUND AND PURPOSE: Cerebral aneurysms in the posterior circulation are known to have a higher rupture risk than those in the anterior circulation. We sought to test the hypothesis that differences in hemodynamics can explain the difference in rupture rates.
MATERIALS AND METHODS: A total of 117 aneurysms, 63 at the tip of the basilar artery (27 ruptured, 36 unruptured, rupture rate = 43%) and 54 at the bifurcation of the internal carotid artery (11 ruptured, 43 unruptured, rupture rate = 20%) were analyzed with image-based computational fluid dynamics. In this paper we discuss the deformation of a flexible fiber clamped to a spherical body and immersed in a flow of fluid moving with a speed ranging between 0 and 50 cm/s by means of three dimensional numerical simulation developed in COMSOL . The effects of flow speed and initial configuration angle of the fiber relative to the flow are analyzed. A rigorous analysis of the numerical procedure is performed and our code is benchmarked against well established cases. The flow velocity and pressure are used to compute drag forces upon the fiber. In this paper, we consider the capture dynamics of a particle undergoing a random walk above a sheet of absorbing traps. In particular, we seek to characterize the distribution in time from when the particle is released to when it is absorbed. This problem is motivated by the study of lymphocytes in the human blood stream; for a particle near the surface of a lymphocyte, how long will it take for the particle to be captured? We model this problem as a diffusive process with a mixture of reflecting and absorbing boundary conditions. The model is analyzed from two approaches. …

BACKGROUND AND PURPOSE: Saccular intracranial aneurysm is a common disease that may cause devastating intracranial hemorrhage. Hemodynamics, wall remodeling, and wall inflammation have been associated with saccular intracranial aneurysm rupture.Weinvestigated how saccular intracranial aneurysm hemodynamics is associated with wall remodeling and inflammation of the saccular intracranial aneurysm wall. MATERIALS AND METHODS: Tissue samples resected during a saccular intracranial aneurysm operation (11 unruptured, 9 ruptured) were studied with histology and immunohistochemistry. Patient-specific computational models of hemodynamics were created from preoperative CT angiographies. Given a group Γ and a biased graph (G, B), we define a what is meant by a Γ-realization of (G, B) and a notion of equivalence of Γ-realizations. We prove that for a finite group Γ and t ≥ 3, that there are numbers n(Γ) and n(Γ, t) such that the number of Γ-realizations of a vertically 3-connected biased graph is at most n(Γ) and that the number of Γ-realizations of a nonseparable biased graph without a (2Ct , ∅)-minor is at most n(Γ, t). In the field of survey methodology, optimizing contact strategies helps organizations increase response rates using their allocated budget. Markov Decision Processes (MDP) are widely used to model decision-making strategies in situations where the outcomes have a random component. In this research, we use MDPs and adaptive sampling techniques to construct a strategy that, based on target audience characteristics, suggests the best contact policy. We translate the RISK board into a graph which undergoes updates as the game advances. The dissection of the game into a network model in discrete time is a novel approach to examining RISK. A review of the existing statistical findings of skirmishes in RISK is provided. The graphical changes are accompanied by an examination of the statistical properties of RISK. Currently in forensic science, the statistical methods for solving the identification of source problems are inherently subjective and generally ad-hoc. The formal Bayesian decision framework provides the most statistically rigorous foundation for these problems to date. However, computing a solution under this framework, which relies on a Bayes Factor, tends to be computationally intensive and highly sensitive to the subjective choice of prior distributions for the parameters. Due to its substantial heterogeneity in terms of behavioral and clinical phenotypes, it is challenging to discern the genetic biomarkers behind ASD, even though the disease is known to be genetic in nature. This serves as a motivation to detect relationships between single nucleotide polymorphisms (SNPs) and a causal autism disease susceptibility locus (DSL) within more homogeneous subgroups. Dengue virus is a mosquito-borne multi-serotype disease whose dynamics are not precisely understood despite half of the world’s human population being at risk of infection. A recent dataset of dengue case reports from an isolated Amazonian city— Iquitos, Peru—provides a unique opportunity to assess dengue dynamics in a simpli- fied setting. Ten years of clinical surveillance data reveal a specific pattern: two novel serotypes, in turn, invaded and exclusively dominated incidence over several seasonal cycles, despite limited intra-annual variation in climate conditions. The evolution of intracranial aneurysms (IAs) is thought to be driven by progressive wall degradation in response to abnormal hemodynamics. Previous studies focused on the relationship between global hemodynamics and wall properties. However, hemodynamics, wall structure and mechanical properties of cerebral aneurysms can be non-uniform across the aneurysm wall. Therefore, the aim of this work is to introduce a methodology for mapping local hemodynamics to local wall structure in resected aneurysm specimens. We propose a new formulation for integrating over smooth curves and surfaces that are described by their closest point mappings. Our method is designed for curves and surfaces that are not defined by any explicit parameterization and is intended to be used in combination with level set techniques. However, contrary to the common practice with level set methods, the volume integrals derived from our formulation coincide exactly with the surface or line integrals that one wishes to compute. The authors previously published an iterative process to generate a class of projectiveplanar K3,4-free graphs called ‘patch graphs’. They also showed that any simple, almost 4-connected, nonplanar, and projective-planar graph that is K3,4-free is a subgraph of a patch graph. In this paper, we describe a simpler and more natural class of cubic K3,4- free projective-planar graphs which we call M¨obius hyperladders. Furthermore, every simple, almost 4-connected, nonplanar, and projective-planar graph that is K3,4-free is a minor of a M¨obius hyperladder. As applications of these structures we determine the page number of patch graphs and of M¨obius hyperladders.

We assess the impact of cell cycle noise on gene circuit dynamics. For bistable genetic switches and excitable circuits, we find that transitions between metastable states most likely occur just after cell division and that this concentration effect intensifies in the presence of transcriptional delay. We explain this concentration effect with a three-states stochastic model. For genetic oscillators, we quantify the temporal correlations between daughter cells induced by cell division. Temporal correlations must be captured properly in order to accurately quantify noise sources within gene networks.

We consider families of two-point boundary value problems for fractional differential equations where the fractional derivative is assumed to be the Riemann-Liouville fractional derivative. The problems considered are such that appropriate differential operators commute and the problems can be constructed as nested boundary value problems for lower order fractional differential equations. Green's functions are then constructed as convolutions of lower order Green's functions. Comparison theorems are known for the Green's functions for the lower order problems and so, we obtain analogous comparison theorems for the two families of higher order equations considered here. The bivariate theory of generalized least-squares is extended here to least-powers. The bivariate generalized least-powers problem of order p seeks a line which minimizes the average generalized mean of the absolute pth power deviations between the data and the line. Least-squares regressions utilize second order moments of the data to construct the regression line whereas least-powers regressions use moments of order p to construct the line. The focus is on even values of p, since this case admits analytic solution methods for the regression coefficients. Many problems in biomedicine and other areas of the life sciences can be characterized as control problems, with the goal of finding strategies to change a disease or otherwise undesirable state of a biological system into another, more desirable, state through an intervention, such as a drug or other therapeutic treatment. The identification of such strategies is typically based on a mathematical model of the process to be altered through targeted control inputs. This paper focuses on processes at the molecular level that determine the state of an individual cell, involving signaling or gene regulation. The mathematical model type considered …
