A Spectral Approach To Protein Structure Alignment, Yosi Shibberu, Allen Holder

Mathematical Sciences Technical Reports (MSTR)

We present two algorithms that use spectral methods to align protein folds. One of the algorithms is suitable for database searches, the other for difficult alignments. We present computational results for 780 pairwise alignments used to classify 40 proteins as well as results for a separate set of 36 protein alignments used for comparison to four other alignment algorithms. We also provide a mathematically rigorous development of the intrinsic geometry underlying our spectral approach.

This paper outlines a detailed study of some latest trends and developments in nonlinear sciences. The major focus of our study will be variational iteration (VIM) and its modifications, homotopy perturbation (HPM), parameter expansion and exp-function methods. The above mentioned schemes are highly accurate, extraordinary efficient, capable to cope with the versatility of the physical problems and are being used to solve a wide class of nonlinear problems. Several examples are given which reveal the justification of our claim.

This paper presents the analytical and approximate solutions of the coupled chaotic Van der Pol-Duffing systems, by using the He's parameter-expansion method (PEM). One iteration is sufficient to obtain a highly accurate solution, which is valid for the whole solution domain. From the obtained results, we can conclude that the suggest method, is of utter simplicity, and can be easily extended to all kinds of non-linear equations.

In this paper, we introduce a modified variational iteration method for second order initial value problems by transforming the integral of iteration process. The main advantages of this modification are that it can overcome the restriction of the form of nonlinearity term in differential equations and improve the iterative speed of conventional variational iteration method. The method is applied to some nonlinear second order initial value problems and the numerical results reveal that the modified method is accurate and efficient for second order initial value problems.

The laminar steady flow of an incompressible, viscous fluid near a stagnation point has been computed using the homotopy perturbation method (HPM). Both the cases, (i) two-dimensional flow and (ii) axisymmetric flow, have been considered. A sequence of successive approximations has been obtained in the solution, and the convergence of the sequence is achieved by using the Padé approximants. It is found that there is a complete agreement between the results obtained by the HPM and the exact numerical solution.

As a preliminary study to more complex situations of interest in small-scale technology, this paper envisages the elementary propagation properties of elastic waves in one-spatial dimension when some of the properties (mass density, elasticity) may vary suddenly in space or in time, the second case being of course more original. In this paper, we apply the modified variational iteration method (MVIM) for solving the ninth and tenth-order boundary value problems. The proposed modification is made by introducing He’s polynomials in the correction functional. The suggested algorithm is quite efficient and is practically well suited for use in these problems. The proposed iterative scheme finds the solution without any discretization, linearization or restrictive assumptions. Several examples are given to verify the reliability and efficiency of the method. In this paper, by means of the homotopy analysis method (HAM), the solutions of some fourthorder parabolic partial differential equations are exactly obtained in the form of convergent Taylor series. The HAM contains the auxiliary parameter h that provides a convenient way of controlling the convergent region of series solutions. This analytical method is employed to solve linear examples to obtain the exact solutions. The results reveal that the proposed method is very effective and simple.

A collocation procedure is developed for the linear and nonlinear Volterra integral equations, using the globally defined Sinc and auxiliary basis functions. We analytically show the exponential convergence of the Sinc collocation method for approximate solution of Volterra integral equations. Numerical examples are included to confirm applicability and justify rapid convergence of our method.

In this paper, we present a comparative study of Sinc-Galerkin method and differential transform method to solve Sturm-Liouville eigenvalue problem. As an application, a comparison between the two methods for various celebrated Sturm-Liouville problems are analyzed for their eigenvalues and solutions. The study outlines the significant features of the two methods. The results show that these methods are very efficient, and can be applied to a large class of problems. The comparison of the methods shows that although the numerical results of these methods are the same, differential transform method is much easier, and more efficient than the Sinc-Galerkin method.

A similarity solution is proposed for the analysis of steady free convection heat and mass transfer over a stretching sheet. The effect of radiation, chemical reaction and variable viscosity on hydromagnetic heat and mass transfer in the presence of magnetic field are investigated. The governing partial differential equations are transformed to the ordinary differential equations using similarity variables, and then solved numerically by means of the fourth-order Runge– Kutta method with shooting technique. The problem of finding an efficient algorithm to create a two-dimensional embedding of a knot diagram is not an easy one. Typically, knots with a large number of crossings will not nicely generate two-dimensional drawings. This thesis presents an efficient algorithm to generate a knot and to create a nice two-dimensional embedding of the knot. A general finite element method is presented to solve the Euler equations in a Lagrangian reference frame. This FEM framework allows for separate arbitrarily high order representation of kinematic and thermodynamic variables. An accompanying hydrodynamics code written in Matlab is presented as a test-bed to experiment with various basis function choices. A wide range of basis function pairs are postulated and a few choices are developed further, including the bi-quadratic Q2-Q1d and Q2-Q2d elements. Portfolio selection problems with combinatorially-large alternative sets can be impossible to evaluate precisely on a reasonable timescale. When portfolios require complex modeling for performance assessment, prohibitive computational processing times can result. Eliminating a small number of alternatives through an intelligent screening process can greatly reduce the number of alternative combinations, thereby decreasing a problem's evaluation time and cost. We address the problem of aligning the 3D structures of two proteins. Our pairwise comparisons are based on a new optimization model that is succinctly expressed in terms of linear transformations and highlights the problem’s intrinsic geometry. The optimization problem is approximately solved with a new polynomial time algorithm. The worst case analysis of the algorithm shows that the solution is bounded by a constant depending only on the data of the problem.

We study long-wave Marangoni convection in a layer heated from below. Using the scaling k=O Bi, where k is the wave number and Bi is the Biot number, we derive a set of amplitude equations. Analysis of this set shows presence of monotonic and oscillatory modes of instability. Oscillatory mode has not been previously found for such direction of heating. Studies of weakly nonlinear dynamics demonstrate that stable steady and oscillatory patterns can be found near the stability threshold.

This paper presents a generalized model for simulating wavefields associated with the sea surface. This includes the case when `freak waves' may occur through an effect compounded in the nonlinear (cubic) Schrodinger equation. After providing brief introductions to linear sea wave models, `freak waves' and the linear and nonlinear Schrodinger equations, we present a unified model that provides for a piecewise continuous transition from a linear to a nonlinear state. The purpose of this paper is to incorporate well-established ecological principles into a foodweb model consisting of four trophic levels --- abiotic resources, plants, herbivores, and carnivores. The underlining principles include Kimura's neutral theory of genetic evolution, Liebig's Law of the Minimum for plant growth, Holling's functionals for herbivore foraging and carnivore predation, the One-Life Rule for all organisms, and Lotka-Volterra's model for intraand interspecific competitions. The Gibbs phenomenon refers to the lack of uniform convergence which occurs in many orthogonal basis approximations to piecewise smooth functions. The basic time scales for current-induced net transport of surface water and associated time scales of reaching the nearshore in the Gulf of Finland, the Baltic Sea, are analysed based on Lagrangian trajectories of water particles reconstructed from three-dimensional velocity fields by the Rossby Centre circulation model for 1987–1991. The number of particles reaching the nearshore exhibits substantial temporal variability whereas the rate of leaving the gulf is almost steady. It is recommended to use an about 3 grid cells wide nearshore area as a substitute to the coastal zone and about 10–15 day long trajectories for calculations of the …
