Background: The Kyoto Encyclopedia of Genes and Genomes (KEGG) provides organized genomic, biomolecular, and metabolic information and knowledge that is reasonably current and highly useful for a wide range of analyses and modeling. KEGG follows the principles of data stewardship to be findable, accessible, interoperable, and reusable (FAIR) by providing RESTful access to their database entries via their web-accessible KEGG API. However, the overall FAIRness of KEGG is often limited by the library and software package support available in a given programming language. Declines in salmon sizes have been reported primarily as a result of younger maturation rates. This change in age distribution poses serious threats to salmon-dependent peoples and ecological systems. We perform a statistical analysis to examine the change in age structure of spawning Alaskan chum salmon Oncorhynchus keta and Chinook salmon O. tshawytscha using 30 years of hatchery data. To highlight the impacts of this change, we investigate the average number of fry/smolt that each age of spawning chum/Chinook salmon produce. Our findings demonstrate an increase in younger hatchery salmon populations returning to spawn, and fewer amounts of fry produced …

The dengue virus is a serious concern in many parts of the world, including Brazil. As data indicates, a prominent vector for dengue is the mosquito Aedes aegypti. By using the dengue incidence records from the Brazilian SINAN database, we estimate the population of A. aegypti within the city of Rio de Janeiro. Using historical climate data for Rio de Janeiro and the computed population estimates, we extend an existing model for the population dynamics of mosquitoes to incorporate precipitation in aquatic stages of development for A. aegypti.

Spatial heterogeneity and migration of hosts and ticks have an impact on the spread, extinction and persistence of tick-borne diseases. In this paper, we investigate the impact of between-patch migration of white-tailed deer and lone star ticks on the dynamics of a tick-borne disease with regard to disease extinction and persistence using a system of Itô stochastic differential equations model. It is shown that the disease-free equilibrium exists and is unique. The general formula for computing the basic reproduction number for all patches is derived. The Receiver Operating Characteristic (ROC) curve is used to measure the classification accuracy of tests that yield ordinal or continuous scores. Ordinal scores are common in medical imaging studies and, more recently, in black-box studies on forensic identification accuracy (Phillips et al., 2018). To assess the accuracy of radiologists in medical imaging studies or the accuracy of forensic examiners in biometric studies, one needs to estimate the ROC curves from the ordinal scores and account for the covariates related to the radiologists or forensic examiners. We are experiencing a climate crisis that must be confronted with strategic mitigation. Pomona College contributes to the climate crisis through its emissions for which there is a baseline record. However there is no baseline record of the climate mitigation currently performed by the trees on Pomona’s campus through carbon storage. This study seeks to determine a current baseline quantity of carbon stored and sequestrated by Pomona’s trees as well as possible courses of climate mitigation for Pomona College to take. The expanding opportunities to implement sport science frameworks in elite-level basketball environments coincide with the sport’s increasing global prominence. In this paper, we introduce a new dynamical model addressing the variation in climate condition due the presence of microorganisms. We also introduce a new dynamical model of cancer growth which includes three interactive cell populations with drug free environment, namely tumor cells, healthy host cells, and immune effector cells. This study proposes a two-species amensalism model with a cover to protect the first species from the second species, with the assumption that the growth of the second species is governed by nonlinear harvesting. Analytical and numerical analyses have both been done on this suggested ecological model. Boundedness and positivity of the solutions of the model are examined. The existence of feasible equilibrium points and their local stability have been discussed. This thesis provides an expansion of existing reaction diffusion population ecology models into patchy landscapes with greater spatial heterogeneity. The Sturm-Loiville eigenvalue problem for a heterogeneous 3 patch landscape is solved implicitly and the population growth rate and migration dynamics on such a landscape are thoroughly discussed. In addition a system of interface equations is found whose greatest solution is the dominant eigenvalue of an N-patch landscape. The results of this model agree well with previously published results and show the mathematical equivalence of two published approaches for incorporating organism behavior at habitat interfaces. In this paper, we have proposed an epidemiological model to study the dynamics of two concomitant diseases Tuberculosis (TB) and COVID-19. Here, we have formulated a deterministic compartmental model as an extended form of the classical SIS model. First, the basic reproduction number R0 is derived and then stability analysis of the model is done. It is observed that the disease-free equilibrium is stable when R0 is less than one and the endemic equilibrium is stable only when R0 is greater than one. This paper assesses the role of desert aerosols and vaccine on the transmission dynamics of Neisseria Meningitis serogroup A (NmA). It is biologically well-documented that the inhalation of aerosol dust and its presence in the nasal cavity weakens the nasopharyngeal mucosa by damaging the mucosal barrier and inhibiting the mucosal immune defenses of susceptible and vaccinated individuals. We address the latter by proposing and analyzing a mathematical model for the dynamics of NmA that specifically accounts for the fast progression of susceptible and vaccinated individuals to the invasive stage of the disease. People who analyze images of biological tissue rely on the segmentation of structures as a preliminary step. In particular, laboratories studying the rat brain delineate brain regions to position scientific findings on a brain atlas to propose hypotheses about the rat brain and, ultimately, the human brain. Our work intersects with the preliminary step of delineating regions in images of brain tissue via computational methods.

The Atlantic surfclam (Spisula solidissima) is a long-lived benthic biomass dominant organism that occurs on the Middle Atlantic Bight (MAB) continental shelf between 10 m and 50 m. Trends in Atlantic surfclam population specific growth and mortality rates were analyzed using four decades of age and length observations obtained from NOAA stock surveys from the 1980s to 2010s in six regions distributed along the MAB. Atlantic surfclam specific growth rates and asymptotic lengths were estimated from the age and length observations using the von Bertalanffy growth model. The spatially implicit Tilman-Levins ODE model helps to explain why so many plant species can coexist in grassland communities. This now-classic modeling framework assumes a trade-off between colonization and competition traits and predicts that habitat destruction can lead to long transient declines called ``extinction debts.'' Despite its strengths, the Tilman-Levins model does not explicitly account for landscape scale or the spatial configuration of viable habitat, two factors that may be decisive for population viability. We propose modifications to the model that explicitly capture habitat geometry and the spatial pattern of seed dispersal. The modified model retains implicit space and is …

Adolescent Idiopathic Scoliosis, a three-dimensional deformity of the thoracolumbar spine, affects approximately 1-3% of patients ages 10-18. Surgical correction and treatment of the spinal column is a costly and high-risk task that is consistently complicated by factors such as patient-specific spinal deformities, curve flexibility, and surgeon experience. The following dissertation utilizes finite element analysis to develop a cost-effective, building-block approach by which surgical procedures and kinematic evaluations may be investigated. Multilocus phylogenetic studies often show a high degree of gene tree heterogeneity —gene trees that have different topologies from each other as well as from the species tree topology. In some cases, this can lead to studies with hundreds of loci having distinct gene tree topologies. The degree of heterogeneity is expected to increase when there is a high degree of incomplete lineage sorting due to short branches (as measured in coalescent units) in the species tree. This project examines the development of a smart boat which could serve as a possible marine research apparatus. The smart boat consists of a miniature vessel containing a low-cost microcontroller to live stream a camera feed, GPS telemetry, and compass data through its own WiFi access point. The smart boat also has the potential for autonomous navigation. My project captivated the interest of several members of California Polytechnic State University, San Luis Obispo’s (Cal Poly SLO) Marine Science Department faculty, who proposed a variety of fascinating and valuable smart boat applications.
