A Knowledge-Based Topic Modeling Approach For Automatic Topic Labeling, Mehdi Allahyari, Seyedamin Pouriyeh, Krys Kochut, Hamid Reza Arabnia

Computing: Faculty Publications

Probabilistic topic models, which aim to discover latent topics in text corpora define each document as a multinomial distributions over topics and each topic as a multinomial distributions over words. Although, humans can infer a proper label for each topic by looking at top representative words of the topic but, it is not applicable for machines. Automatic Topic Labeling techniques try to address the problem. The ultimate goal of topic labeling techniques are to assign interpretable labels for the learned topics. In this paper, we are taking concepts of ontology into consideration instead of words alone to improve the quality …

Linear Instability Of Dust Acoustic Waves In A Magnetized Gravitating Plasma In The Presence Of Dust Streaming, Himangshu Sahoo, Basudev Ghosh, Kalyan Kumar Mondal Jan 2017

Linear Instability Of Dust Acoustic Waves In A Magnetized Gravitating Plasma In The Presence Of Dust Streaming, Himangshu Sahoo, Basudev Ghosh, Kalyan Kumar Mondal

Turkish Journal of Physics

Linear instability of dust acoustic waves (DAWs) has been theoretically studied in a collisionless gravitating dust-ion magnetized plasma including the effect of dust streaming. A linear dispersion relation has been derived by using the method of normal mode analysis. Gravitational effect is found to make the low-frequency DAW mode linearly unstable in certain parametric regions. The dependence of the growth rate of the instability on various plasma parameters such as streaming of dust particles, size of the dust grain, strength of the magnetic field, obliqueness of propagation, and number density of dust particles has been numerically analyzed and presented graphically.

Underground Structures, Rock Structures And Rock Mechanics From Ancient Era To The Modern Age, Ebru Akiş, Özgür Satici

Geosciences and Geological and Petroleum Engineering Faculty Research & Creative Works

Usage of underground space is an old habit for human beings since ancient era. Our ancestors have used caves as a shelter for protection from the wildlife and nature, and they excavated caves to extract valuable minerals. They also used them as sanctuaries, tombs or for storage of goods. In addition, they built tunnels to be used as assault systems or to underpass fortifications during ancient warfare. Later on, tunnels were driven to supply water to the towns or to protect the towns from floods. They also built them for communication purposes. Though not knowing the exact time when they …

Universal Shape Replicators Via Self-Assembly With Attractive And Repulsive Forces, Cameron Chalk, Erik D. Demaine, Martin L. Demaine, Eric Martinez, Robert Schweller, Luis Vega, Tim Wylie

Computer Science Faculty Publications

We show how to design a universal shape replicator in a self- assembly system with both attractive and repulsive forces. More precisely, we show that there is a universal set of constant-size objects that, when added to any unknown holefree polyomino shape, produces an unbounded number of copies of that shape (plus constant-size garbage objects). The constant-size objects can be easily constructed from a constant number of individual tile types using a constant number of preprocessing self-assembly steps. Our construction uses the well-studied 2-Handed Assembly Model (2HAM) of tile self-assembly, in the simple model where glues interact only with identical …

Role Of The Euclidean Signature In Lattice Calculations Of Quasidistributions And Other Nonlocal Matrix Elements, Raúl A. Briceño, Maxwell T. Hansen, Christopher J. Monahan

Physics Faculty Publications

Lattice quantum chromodynamics (QCD) provides the only known systematic, nonperturbative method for first-principles calculations of nucleon structure. However, for quantities such as light-front parton distribution functions (PDFs) and generalized parton distributions (GPDs), the restriction to Euclidean time prevents direct calculation of the desired observable. Recently, progress has been made in relating these quantities to matrix elements of spatially nonlocal, zero-time operators, referred to as quasidistributions. Still, even for these time-independent matrix elements, potential subtleties have been identified in the role of the Euclidean signature. In this work, we investigate the analytic behavior of spatially nonlocal correlation functions and demonstrate that …

Effects Of Silvopasture Establishment On Aqueous And Gaseous Soil N Losses At The University Of New Hampshire Organic Dairy Research Farm, Kathryn Ann Slebodnik

Honors Theses and Capstones

The expansion of local agriculture in the New England region is putting increased pressure on farmers to expand their arable land base. While clear-cutting is a traditional method of converting forested land to agriculture, it is known for having adverse ecological impacts. To minimize these impacts, farmers can create a silvopasture which incorporates a portion of the original forest canopy into pastures or crop fields. This study evaluates the impact of land-use changes for agriculture on soil nitrogen (N) retention. In particular, this study investigates the differences in soil N turnover, gaseous loss, and aqueous loss among an established forest, …

To identify the relationships more closely, a three-dimensional model was built to represent the food system and depict several key factors, their relationships, …

Flooding And Inundation Modeling In The Great Bay Estuary, Anna E. Simpson Jan 2017

Flooding And Inundation Modeling In The Great Bay Estuary, Anna E. Simpson

Honors Theses and Capstones

As part of this research, FVCOM, a finite-volume coastal ocean numerical hydrodynamic model (Chen, et al., 2003), was implemented into the Great Bay estuary. FVCOM is one of several community models that have been developed for coastal regions, and was selected because it utilizes an unstructured grid to discretize the model domain. The unstructured grid provides the ability to have fine scale resolution near the boundary or coastline and decreased resolution away from the boundary where the flow field is less complicated, resulting in greatly reduced computational expense in less dynamic regions allowing model runs to be completed in …

Autonomous Driving With A Simulation Trained Convolutional Neural Network, Cameron Franke Jan 2017

Autonomous Driving With A Simulation Trained Convolutional Neural Network, Cameron Franke

University of the Pacific Theses and Dissertations

Autonomous vehicles will help society if they can easily support a broad range of driving environments, conditions, and vehicles.

Achieving this requires reducing the complexity of the algorithmic system, easing the collection of training data, and verifying operation using real-world experiments. Our work addresses these issues by utilizing a reflexive neural network that translates images into steering and throttle commands. This network is trained using simulation data from Grand Theft Auto V~\cite{gtav}, which we augment to reduce the number of simulation hours driven. We then validate our work using a RC car system through numerous tests. Our system successfully drive …

Fragment-Based Excitonic Coupled-Cluster Theory For Large Chemical Systems, Yuhong Liu Jan 2017

Fragment-Based Excitonic Coupled-Cluster Theory For Large Chemical Systems, Yuhong Liu

University of the Pacific Theses and Dissertations

Accurate energetic modeling of large molecular systems is always desired by chemists. For example, ligand-protein binding simulations and enzymatic catalysis studies all involve with a small energy difference. The energetic accuracy depends largely on a proper handling of electronic correlations. Molecular mechanics (MM) methods deliver a parameterized Newtonian treatment to these problems. They show great capability in handling large calculations but give only qualitatively good results. Quantum mechanics (QM) methods solve Schrödinger equations and exhibit much better energy accuracy, though the computational cost can be prohibitive if directly applied to very large systems.

Fragment-based methods have been developed to decompose …

Investigating Secondary Structure Features Of Yap1 Protein Fragments Using Molecular Dynamics (Md) And Steered Molecular Dynamics (Smd) Simulations, Ferdiemar Cardenas Guinto Jr. Jan 2017

Investigating Secondary Structure Features Of Yap1 Protein Fragments Using Molecular Dynamics (Md) And Steered Molecular Dynamics (Smd) Simulations, Ferdiemar Cardenas Guinto Jr.

University of the Pacific Theses and Dissertations

Molecular dynamics (MD) is a powerful tool that can be applied to protein folding and protein structure. MD allows for the calculation of movement, and final position, of atoms in a biomolecule. These movements can be used to investigate the pathways that allow proteins to fold into energetically favorable structures. While MD is very useful, it still has its limitations. Most notable, computing power and time are of constant concern.

Protein structure is inherently important due to the direct link between the structure of a protein and its function. One of the four levels of protein structure, the secondary structure, …

Solubility is the amount of solute in the solvent system at phase equilibrium with certain temperature and pressure. Many of the new chemical entities are lipophilic molecules that require techniques to enhance solubility. Solubility enhancement can be achieved by either physical and/or chemical modification of the drug. Various techniques are available for solubility enhancement of poorly soluble drugs include particle size reduction, salt formation, solid dispersions, use of surfactants, prodrug, crystal modification, etc.

In this study, the three model drugs belong to BCS class II and IV having low solubility with a certain range of physicochemical properties were studies in …

The Rational Investigation Of Anti-Cancer Peptide Specificity Using The Knob-Socket Model, Shivarni Patel Jan 2017

The Rational Investigation Of Anti-Cancer Peptide Specificity Using The Knob-Socket Model, Shivarni Patel

University of the Pacific Theses and Dissertations

Cancer has been a pervasive and deadly problem for many years. No treatments have been developed that effectively destroy cancer cells while also keeping healthy cells safe. In this work, the knob-socket construct is used to analyze two systems involved in cancer pathways, the PDZ domain and the Bcl-BH3 complex. Application of the knob-socket model in mapping the packing surface topology (PST) allows a direct analysis of the residue groups important for peptide specificity and affinity in both of these systems. PDZ domains are regulatory proteins that bind the C-terminus of peptides involved in the signaling pathway of cancer progression. …

Preclinical Evaluation Of Ag10 For Therapeutic Use Against Familial Amyloid Cardiomyopathy And Its Application In Various Other Technologies, Mark Russell Miller

University of the Pacific Theses and Dissertations

Transthyretin (TTR) amyloidosis is a progressive, fatal disease in which deposition of amyloid derived from either mutant or wild-type TTR causes severe organ damage and dysfunction. TTR cardiomyopathy is an infiltrative, restrictive cardiomyopathy characterized by progressive left and right heart failure. Familial amyloid cardiomyopathy (FAC) is driven by pathogenic point mutations in the TTR gene that destabilize the TTR tetramer, prompting its dissociation into dimers and monomers, with subsequent misfolding, aggregation and deposition of toxic TTR amyloid aggregates in the myocardium. The most prevalent mutation that causes FAC is the V122I variant, carried by 3.4% of African Americans, that increases …

Towards A Continuous Assessment Of Cognitive Workload For Smartphone Multitasking Users, Angel Jimenez-Molina, Hernan Lira

H-Workload 2017: Models and Applications (Works in Progress)

The intermeshing of Smartphone interactions and daily activities depletes the availability of cognitive resources. This excessive demand may lead to several undesirable cognitive states, which can be avoided by continuously assessing the user cognitive workload. Recently, many attempts have emerged to assess this workload by using psycho physiological signals. This paper provides evidence that it is possible to train models that accurately identify in short time windows such cognitive workload by processing heart rate and blood oxygen saturation signals. This assessment could be applied in Smartphone notification delivery, interface adaptations or cognitive capabilities evaluation.

A Workload-Centered Perspective On Reduced Crew Operations In Commercial Aviation, Daniela Schmid Jan 2017

A Workload-Centered Perspective On Reduced Crew Operations In Commercial Aviation, Daniela Schmid

H-Workload 2017: Models and Applications (Works in Progress)

Mental workload of a pilot, in short workload, depends on various characteristics of different accumulated tasks on the flight deck. Exogenous task demands and endogenous supply of attentional or information processing resources determine workload [1]. Performance is expect to drop if the demand exceeds the available resources of the pilot. Expertise and experience modulate the endogenous sup- ply of resources like perceiving, updating memory, planing, making a decision, and executing and processing a response. Subsequently, workload manifests in performance variables, subjective experience, and physiological parameters [2]. This is how we can summarize workload very brie y to introduce a model …

Moving Between Automated And Manual Driving: Mental Workload And Performance Implications, Totsapon Butmee, Terry C. Lansdown

H-Workload 2017: Models and Applications (Works in Progress)

Automated driving has been predicted to take-over from manual vehicle control in the near future. The driver’s role may then change from active operator to passive observer. Such technology offers the tantalising promise of improving driving safety. However, many studies have presented findings suggesting potentially adverse effects from automated driving systems, e.g., reduced situation awareness. Mental workload is also a key issue of concern for researchers in this area. Excessive mental workload has repeatedly been shown to be associated with degraded driving performance. Previously, most traffic psychology studies on mental workload have focused the manual driving task. However, a shift …
