Towards A Pattern-Based Ontology For Chemical Laboratory Procedures, Cogan Shimizu, Leah Mcewen, Quinn Hirt
Towards A Pattern-Based Ontology For Chemical Laboratory Procedures, Cogan Shimizu, Leah Mcewen, Quinn Hirt
Computer Science and Engineering Faculty Publications
There is an increasing expectation in the academic sector for chemistry researchers to conduct risk assessment during experimental planning. However, information concerning laboratory scale chemical reactivity hazards can be difficult to parse despite ongoing efforts to compile from reported incidents. Laboratory procedures do not always directly flag possible incompatibilities among constituents or other process factors. In this paper, we present a pattern-based ontology for capturing multiple factors involved in laboratory procedures, including chemical properties, states, conditions, actions, and associated hazard classifications.

Although there is an emerging trend towards generating embeddings for primarily unstructured data and, recently, for structured data, no systematic suite for measuring the quality of embeddings has been proposed yet. This deficiency is further sensed with respect to embeddings generated for structured data because there are no concrete evaluation metrics measuring the quality of the encoded structure as well as semantic patterns in the embedding space. In this paper, we introduce a framework containing three distinct tasks concerned with the individual aspects of ontological concepts: (i) the categorization aspect, (ii) the hierarchical aspect, and (iii) the relational aspect. Then, …

Lead (Pb) in public tap water is a national health concern and is the main pathway of human exposure to Pb. The City of Dayton has verified Pb pipelines and homes with Pb plumbing; thus, residents are at risk to Pb leaching into their tap water. I sampled water from 130 residential and 24 public water taps and measured Pb and copper (Cu). Five percent of samples exceeded the action level for Pb (> 15 [micro]g/L) and none exceeded the action level for Cu. The City of Dayton's lead pipeline map identifies potential Pb exposure from Pb distribution pipes. However, …

Research on the test structure of the Force Concept Inventory (FCI) has largely ignored gender, and research on FCI gender effects (often reported as “gender gaps”) has seldom interrogated the structure of the test. These rarely crossed streams of research leave open the possibility that the FCI may not be structurally valid across genders, particularly since many reported results come from calculus-based courses where 75% or more of the students are men. We examine the FCI considering both psychometrics and gender disaggregation (while acknowledging this as a binary simplification), and find several problematic questions whose removal decreases the apparent gender …

As pre-diagnostic technologies are becoming increasingly accessible, using them to improve the quality of care available to dementia patients and their caregivers is of increasing interest. Specifically, we aim to develop a tool for non- invasively assessing task performance in a simple gaming application. To address this, we have developed Caregiver Assessment using Smart Technology (CAST), a mobile application that personalizes a traditional word scramble game. Its core functionality uses a Fuzzy Inference System (FIS) optimized via a Genetic Algorithm (GA) to provide customized performance measures for each user of the system. With CAST, we match the relative level of …

The synthesis of N-heterocycle functionalized poly(arylene ether)s, derived from 2-(2,4-difluorophenyl)benzoxazole, was explored. The platform monomer, 2-(2,4-difluorophenyl)benzoxazole (3), was prepared in one-step and characterized using NMR spectroscopy and elemental analysis. The “pre” approach involved introducing a carbazole moiety, using a copper catalyzed C-N coupling reaction, while the “post” approach required conversion of monomer 3 to the corresponding poly(arylene ether)s (PAE)s first, then performing the C-N coupling reaction. Both “pre” and “post” approaches utilized bisphenol-A (BPA) and 4,4’-difluorophenylsulfone (DPS) as comonomers as well as 4,4’-dihydroxydiphenyl ether (DPE) and 4,4’difluorotriphenylphosphine oxide (dfTPPO). All of the materials had sufficient molecular weights (Mn) to allow …

Metal N-heterocyclic carbene (NHC) complexes have recently gained much popularity due to their tunable, steric, and electronic properties. Applications for such versatile molecules include organocatalysis, olefin metathesis, sundry cyclization reactions, and materials chemistry. Redox active NHCs are of special interest due to their ability to alter the electronic properties of the metal centers they are ligated to. In the first chapter, Au(I)-NHC complexes were synthesized and tested for biological activity in human cancer cell lines. Increasing reactive oxygen species (ROS) in cellular systems has proven to be a successful pathway for treating cancer. The redox active group in this case …

The Generalized Harvey-Shack (GHS) surface scatter theory claims to predict the scatter from rough surfaces over a wide domain of validity but has not been widely implemented or tested. The focus of this research is to provide a documented implementation and experimental validation of the GHS theory for the prediction of the bidirectional reflectance distribution function (BRDF) from real rough surfaces. First, the GHS theory was developed for the MATLAB software and the details of its implementation and application to experimental comparison are discussed. Next, a BRDF measurement system was designed, built, and validated. The BRDF of the Spectralon reflectance …

An important research element in the Turnbull laboratory has been the one-pot synthesis of 5-methyl-3-phenyl-1,3,4-oxadiazol-2(3H)-one from sydnone. The present study reexamined the reaction of 5-methyl-3-phenyl-1,3,4-oxadiazol-2(3H)-one with electrophiles and optimized methods for synthesis of oxadiazolinone derivatives. Further the oxadiazolinone derivatives were reacted with electrophiles to better comprehend the donating ability of the oxadiazolinone ring system in general with the expectation that the oxadiazolinone ring system is a slightly donating system. Additionally, when the structure assignment of the oxadiazolinone derivative was ambiguous, the corresponding oxadiazolinone or it’s isomer was synthesized from the appropriate sydnone to validate or refute the suggested structure. The …

Across the United States, suicide is the second leading cause of death for people aged between 15 and 34, and younger people are more prone to mental health problems, suicidal thoughts, and behaviors. For instance, 80% of patients with Borderline Personality Disorder have suicide-related behaviors, and between 4-9% of them commit suicide. Moreover, the social stigma associated with mental health issues and suicide deter patients from sharing their experiences directly with others. In such a situation, social media that provides a free and open forum for voluntary expression can provide insights into suicide ideation and self-destructive behavior.

This thesis presents the design, implementation, and evaluation of an abstract-syntax-tree-oriented symbolic execution engine for the PHP programming language. As a symbolic execution engine, our system emulate the execution of a PHP program by assuming that all inputs are with symbolic rather than concrete values. While our system inherits the basic definition of symbolic execution, it fundamentally differs from existing symbolic execution implementations that mainly leverage intermediate representation (IRs) to operate. Specifically, our system directly takes the abstract syntax tree (AST) of a program as input and subsequently interprets this AST. Performing symbolic execution using AST offers unique advantages. First, …

Recurrent neural language (RNN) models are the state-of-the-art method for language modeling. When the vocabulary size is large, the space taken to store the model parameters becomes the bottleneck for the use of these type of models. We introduce a simple space compression method that stochastically shares the structured parameters at both the input and output embedding layers of RNN models to significantly reduce the size of model parameters, but still compactly represents the original input and the output embedding layers. The method is easy to implement and tune. Experiments on several data sets show that the new method achieves …
