Correlated binary data are prevalent in a wide range of scientific disciplines, including healthcare and medicine. The generalized estimating equations (GEEs) and the multivariate probit (MP) model are two of the popular methods for analyzing such data. However, both methods have some significant drawbacks. The GEEs may not have an underlying likelihood and the MP model may fail to generate a multivariate binary distribution with specified marginals and bivariate correlations. In this paper, we study multivariate binary distributions that are based on D-vine pair-copula models as a superior alternative to these methods. Macrolide antibiotics are in high demand for clinical applications. Macrolides are biosynthesized via giant assembly line polyketide synthases (PKS) which are arranged in a modular fashion. Combinatorial biosynthetic methods have been used to produce diversified macrolides by reprograming these modules and modifying tailoring enzymes required for post synthetic modifications. However it is challenging due to the size and complexity of PKSs. To overcome this challenge, new enzymes for macrolide diversification could be obtained by directed evolution where a large number of enzyme variants need to be screened. Introduction: A short cervix (cervical length < 25 mm) in the mid-trimester (18 to 24 weeks) of pregnancy is a powerful predictor of spontaneous preterm delivery (gestational age at delivery < 37 weeks). Although the biological mechanisms of cervical remodeling have been the subject of extensive investigation, very little is known about the rate of change in cervical length over the course of a pregnancy, or the extent to which rapid cervical shortening increases maternal risk for spontaneous preterm delivery.

Methods: A cohort of 5,160 unique women carrying 5,971 singleton pregnancies provided two or more measurements of cervical length during pregnancy. Cervical length was measured in millimeters using a transvaginal 12-3 MHz ultrasound endocavity probe (SuperSonic Imagine). Maternal characteristics, including relevant medical history and birth outcome data, were collected for each participant. Gestational age at delivery was measured from the first day of each woman’s last menstrual period and confirmed by ultrasound. OBJECTIVE: The aims of this study are to quantify the adhesion strength differential between an oral bacterial biofilm and an osteoblast-like cell monolayer to a dental implant-simulant surface and develop a metric that quantifies the biocompatible effect of implant surfaces on bacterial and cell adhesion.

METHODS: High-amplitude short-duration stress waves generated by laser pulse absorption are used to spall bacteria and cells from titanium substrates. By carefully controlling laser fluence and calibration of laser fluence with applied stress, the adhesion difference between Streptococcus mutans biofilms and MG 63 osteoblast-like cell monolayers on smooth and rough titanium substrates is obtained. Emerging diseases of wildlife origin are increasingly spilling over into humans and domestic animals. Surveillance and risk assessments for transmission between these populations are informed by a mechanistic understanding of the pathogens in wildlife reservoirs. For avian influenza viruses (AIV), much observational and experimental work in wildlife has been conducted at local scales, yet fully understanding their spread and distribution requires assessing the mechanisms acting at both local, (e.g., intrinsic epidemic dynamics), and continental scales, (e.g., long-distance migration). Urban areas are highly modified environments that are strongly influenced by a variety of anthropogenic factors. Consequently, these areas contain unique wildlife communities typically dominated by species that are generalist in nature or highly adaptable. We examined the use of five species of exotic treescapes by exotic and native birds in metropolitan areas of Phoenix, Arizona. House Sparrows [Passer domesticus (37%)], European Starlings [Sturnus vulagris (27%)], Mourning Doves [Zenaida macroura (11%)], and Great-tailed Grackles [Quiscalus mexicanus (7%)] were the most frequently observed species during the study. Alzheimer’s disease (AD) is an irreversible, progressive brain disorder that leads to a loss of memory and thinking skills. While tremendous progress has been made in our understanding of the genetics underlying AD, currently known genetic variants explain only approximately 30% of the heritable risk of developing AD. One hurdle to AD research is that it can only be definitively diagnosed at autopsy, making cruder, clinic-based diagnoses more common. Double-crested cormorant Phalacrocorox auritus Lesson (cormorant) populations have increased throughout the Great Lakes region of North America causing concern related to the impact of cormorant predation on fish communities. A recent decline in yellow perch Perca flavescens (Mitchill) abundance within the Lake Winnebago System, Wisconsin, USA, prompted an assessment of cormorant diets to evaluate potential effects of cormorant predation on the sportfish community. Diets were collected from 883 cormorants (417 from Lake Winnebago and 466 from Lake Butte des Morts) between 2015 and 2017. BACKGROUND: Wild pigs (Sus scrofa) cause widespread environmental and economic damage, and as a result are subjected to extensive control. Current management strategies have proven insufficient, and there is growing interest in use of toxicants to control invasive populations of this species. In 2017 a low-dose warfarin bait was federally approved for use in controlling wild pigs in the United States. However, no states have allowed use of this bait due to unanswered questions regarding welfare concerns, field efficacy, and non-target impacts.

Focusing polycapillary optics yield high gains in intensity and increased spatial resolution for a variety of clinical, lab-based, synchrotron, or in situ analysis applications. In this dissertation we investigate the extension of two applications of focusing polycapillary optics. The first is the application of polycapillary optics in radiation therapy. This discussion includes measurements and calculation of dose for focused beam orthovoltage therapy. Per- and polyfluoroalkyl substances (PFAS) constitute a broad class of anthropogenic chemicals that have been used in numerous industrial and consumer-product applications since the late 1940s. The environmental persistence of these compounds in combination with their widespread commercial use have led PFAS to be recognized as contaminants of concern on the global scale. Despite regulatory efforts calling for the decreased use of certain perfluorocarboxylic and -sulfonic acids referred to as “legacy” PFAS, these compounds continue to be detected in both environmental and biological matrices. However, only a small portion of the DTIs have been experimentally validated. Objective: In image-guided neurosurgery, co-registered preoperative anatomical, functional, and diffusion tensor imaging can be used to facilitate a safe resection of brain tumors in eloquent areas of the brain. However, the brain deforms during surgery, particularly in the presence of tumor resection. Non-Rigid Registration (NRR) of the preoperative image data can be used to create a registered image that captures the deformation in the intraoperative image while maintaining the quality of the preoperative image. Although cryo-electron microscopy (cryo-EM) has been successfully used to derive atomic structures for many proteins, it is still challenging to derive atomic structures when the resolution of cryo-EM density maps is in the medium resolution range, such as 5–10 Å. Detection of protein secondary structures, such as helices and β-sheets, from cryo-EM density maps provides constraints for deriving atomic structures from such maps. The current drug delivery models of nanoparticles often include a metal base with a drug conjugated to its surface. However this raises concerns regarding toxicity. A novel approach to solving this dilemma is the development of nanosized biocompatible polymer-based micelles, created from PEG-PCL-PEG triblock polymer, and formed around a drug of choice. Due to extended-spectrum beta-lactamase-producing Enterobacteriaceae (ESBL-PE), infections among residents are increasing in long-term care facilities (LTCFs), resulting in high rate of morbidity and healthcare costs. ESBL-PE resists empirical antibiotics and reduces treatment options, and a designated infection control team is unavailable to prevent the prevalence of the disease. Ecological theory guided this study. A systematic review and meta-analysis were conducted to characterize the causes of ESBL-PE and evaluate the infection control strategies within LTCFs. The COVID-19 pandemic has bringing the “infodemic” in the social media worlds. Various social platforms play a significant role in instantly acquiring the latest updates of the pandemic. Social media such as Twitter and Facebook produce vast amounts of posts related to the virus, vaccines, economics, and politics. In order to figure out how public opinion and sentiments are expressed during the pandemic, this work analyzes the long-term social posts from social media and conducts sentiment analysis on tweets within 12 months. Background:

The classification of patients with primary progressive aphasia (PPA) into variants is time-consuming, costly, and requires combined expertise by clinical neurologists, neuropsychologists, speech pathologists, and radiologists.

Objective:

The aim of the present study is to determine whether acoustic and linguistic variables provide accurate classification of PPA patients into one of three variants: nonfluent PPA, semantic PPA, and logopenic PPA.

Methods:

Background: Occupational exposure to environmental tobacco smoke (ETS) is still occurring in the hospitality industry and the instance of non-compliant smoking areas required investigation. A designated smoking area covered by a roof where more than 50% of the perimeter of that part is surrounded by one or more walls is deemed a non-compliant smoking area. This study aimed to gather evidence of non-compliances across Dublin, determine current employee exposure whilst also measuring PM2.5 concentrations within smoking areas as well as providing insight into possible immediate health effects of ETS exposure.

Prostate apoptosis response-4 (Par-4) is a proapoptotic tumor suppressor protein that has been linked to a large number of cancers. This 38 kilodalton (kDa) protein has been shown to be predominantly intrinsically disordered in vitro. In vivo, Par-4 is cleaved by caspase-3 at Asp-131 to generate the 25 kDa functionally active cleaved Par-4 protein (cl-Par-4) that inhibits NF-κB-mediated cell survival pathways and causes selective apoptosis in tumor cells. Uncovering and fixing errors in biomedical terminologies is essential so that they provide accurate knowledge to downstream applications that rely on them. Non-lattice-based methods have been applied to identify various kinds of inconsistencies in different biomedical terminologies. In previous work, we have introduced two inference-based approaches that were applied in an exhaustive manner to audit hierarchical relations in the Gene Ontology: (1) Lexical-based inference framework, and (2) Subsumption-based sub-term inference framework.
