Clostridium thermocellum, a thermophilic anaerobic bacterium, holds promise as a biocatalyst for conversion of lignocellulosic biomass into biofuels. This microbe has been subjected to various metabolic engineering strategies, including the deletion of genes encoding secondary fermentation products such as H₂, formate, acetate, and lactate, as well as the expression of heterologous genes to redirect carbon flux toward ethanol production. Despite these efforts, achieving economically viable ethanol titers remains a challenge. We hypothesized that studying how intracellular metabolite concentrations change as fermentation stops could reveal metabolic bottlenecks or regulatory mechanisms limiting ethanol production at high titers. The evolution of resistance to herbicides in weeds poses a major threat to agricultural production systems. To date, herbicide resistance has been reported against 21 modes of action in 266 weed species across 71 countries. More than 50 weed species have developed resistance against glyphosate, the most widely used herbicide worldwide. Although several mechanisms of glyphosate resistance have been discovered, our understanding of alterations in the cellular physiology of glyphosate-resistant weed biotypes, and the induction of the resistance mechanisms remains limited. Metabolomics is the global study of small molecules in living systems under a given state, merging as a new ‘omics’ study in systems biology. It has shown great promise in elucidating biological mechanism in various areas. Many diseases, especially cancers, are closely linked to reprogrammed metabolism. As the end point of biological processes, metabolic profiles are more representative of the biological phenotype compared to genomic or proteomic profiles. Therefore, characterizing metabolic phenotype of various diseases will help clarify the metabolic mechanisms and promote the development of novel and effective treatment strategies.

Streptococcus sanguinis is primarily associated with oral health as a commensal bacterium. As an opportunistic pathogen, S. sanguinis is capable of colonizing heart valve vegetations, leading to the disease infective endocarditis. Previous studies from our lab have identified the high-affinity manganese transporter SsaACB as important for endocarditis virulence. The impact that manganese depletion has on S. sanguinis had never been evaluated and a secondary manganese transporter has not been identified. Thus, we employed the use of a fermentor to control large-scale growth over time and depleted manganese in an ΔssaACB mutant using a metal chelator, EDTA. The changes in …

Metabolomics, the study of small molecules in biological systems, has enjoyed great success in enabling researchers to examine disease-associated metabolic dysregulation and has been utilized for the discovery biomarkers of disease and phenotypic states. In spite of recent technological advances in the analytical platforms utilized in metabolomics and the proliferation of tools for the analysis of metabolomics data, significant challenges in metabolomics data analyses remain. In this dissertation, we present three of these challenges and Bayesian methodological solutions for each.
