In sweetpotato, global production exceeds 90 million tons annually, yet yields are threatened by numerous pathogens, including the potyvirus sweet potato feathery mottle virus (SPFMV). Virus infections can reduce yields by 25–40%, but surveillance is hampered by asymptomatic infections and the labor-intensive nature of detection. Hyperspectral imaging (HSI), combined with machine learning (ML), offers a promising pathway to scalable, non-destructive detection; however, studies focused on virus infection in sweetpotato remain limited.

The reniform nematode (Rotylenchulus reniformis) is an emerging plant-parasitic threat to sweetpotato production. Dissimilar from the galling caused by root-knot nematode infections, infections from the reniform nematode occur without visible damage to the root system. In the southern United States, heavily infested sweetpotato fields can lose up to 40% of their total yield. Growers rely heavily on fumigants and nematicides which provide inconsistent control and are not sustainable in the long-term. Frogeye leaf spot (FLS), caused by Cercospora sojina, is a significant foliar disease of soybean (Glycine max) and is responsible for substantial yield losses worldwide. While management strategies rely on host resistance and fungicide applications, the emergence of new virulent races and fungicide-resistant isolates necessitates a deeper understanding of C. sojina host interactions and genomic variability. Cercospora leaf blight (CLB) has been the primary foliar disease impacting the soybean crop in the mid-South for over a decade. A poor understanding of disease epidemiology and the prevalence of fungicide resistance have added complexity to management efforts. Recent findings suggest that airborne conidia play a significant role in the outbreak of CLB. We investigated the relationship between weather variables and conidial release using multi-site, multi-year spore trapping data. Plant-parasitic nematodes (PPN) are an understudied threat in sugarcane production. Previous survey work showed that Tylenchorhynchus (stunt nematode), Pratylenchus (lesion nematode), Mesocriconema (ring nematode), and Helicotylenchus (spiral nematode) are the primary PPN genera found in sugarcane fields in Louisiana. This study evaluated the impact of nematodes on sugarcane growth and the effect of nematicides on nematode population densities. Historically, Phytophthora infestans, responsible for the great Irish potato famine, and Phytophthora ramorum, causal agent of sudden oak death disease, are the two better-known high impact pathogens. Cercospora janseana is the causative agent of narrow brown leaf spot (NBLS). Effort had been undertaken since the 1940’s to control this disease through resistance breeding in the Southern United States. However, a severe epidemic of NBLS in 2006 inspired renewed focus on managing this disease. One tool for managing this disease has been identified among resistant cultivars, the CRSP-2.1 resistance locus to NBLS. Red rot disease of sugarcane, caused by Colletotrichum falcatum, can be an important constraint to crop production. In Louisiana, red rot primarily affects seed-cane and is more severe when billets (stalk sections) are planted rather than whole-stalks. At planting application of seed-treatment chemicals, particularly a combination of fungicide and thiamethoxam insecticide, has improved stand establishment and increased yields in billet plantings in Louisiana. Aerial blight, caused by the fungus Rhizoctonia solani AG1-IA, is an economically important soybean disease in the mid-South. The same pathogen also infects other crops commonly rotated with soybeans like rice, corn, and grain sorghum. Rhizoctonia solani AG1-IA is difficult to manage because of its soilborne nature and the production of long-term survival structures, sclerotia. The disease is vectored by migrating aphids that transmit Sugarcane mosaic virus (SCMV) and Sorghum mosaic virus (SrMV) in a non-persistent manner. Bacterial panicle blight (BPB) and sheath blight (SB) are major diseases of rice causing significant yield reduction in conducive conditions. Few cultivars have shown reliable resistance to these diseases. In this study, a recombinant inbred line (RIL) population derived from the U.S. cultivars Jupiter (moderately resistant) and Trenasse (susceptible) was investigated to identify genomic regions associated with BPB and SB resistance. Phenotypes in BPB and SB, as well as days to heading (DH), of the RIL population were evaluated in the field. DH was found to be correlated to BPB and SB diseases. RNA interference (RNAi) is a useful tool in gene characterization and its use is expanding into more practical fields. Two RNAi techniques were used in this case. The studies conducted in the chapter two use transgenic maize lines containing an RNAi construct targeting ZmPR10 to characterize its potential role in growth and development in response to salinity stress. Field studies evaluated the influence of planting date, maturity group, and harvest timing on soybean yield and seed quality at the LSU AgCenter Northeast (NERS), Macon Ridge, and Dean Lee Research Stations in 2018-2020. In addition, the influence of harvest aid and fungicide application on seed quality impact from delayed harvest and environment was investigated at NERS in 2019 and 2020 in both field and environmentally controlled growth chambers. Soybean yield was maximized when maturity group IV and V soybean varieties were planted between Mid-April and Mid-May. Earlier and later planting dates did not result in maximized yield. Taproot decline (TRD) of soybean is caused by Xylaria necrophora. However, the mechanisms by which it infects soybean and produces symptoms are unknown. Symptoms of TRD include foliar interveinal chlorosis and necrosis and root necrosis, yet X. necrophora appears to be restricted to the roots. While Xylaria species are predominantly wood decomposers, a few are pathogens. More importantly, they produce secondary metabolites (SMs) with multiple bioactivities, including phytotoxicity and antimicrobial activity. Preliminary experiments suggested that X. necrophora was producing SMs responsible for TRD symptoms. Mosaic is a viral disease of sugarcane caused primarily by Sorghum mosaic virus (SrMV) in Louisiana. Low mosaic incidence has resulted from successful breeding for resistance. However, mosaic was detected in breeding program experimental clones and a new cultivar, HoCP 09-804.Therefore, multiple research approaches were undertaken to assess the current status of mosaic in Louisiana sugarcane and prevent it from re-emerging as an important problem. Endornaviruses are RNA viruses, which can infect plants yet cause no apparent symptoms. To date, most descriptions of endornaviruses infecting plants have been in cultivated species. A survey for endornaviruses in non-cultivated plants was initiated in 2015 and continued through 2017 in Baton Rouge, Louisiana. Two hundred and seven plant species were tested for distinctive dsRNA profiles by selective extraction and gel electrophoresis, of which seven contained endornavirus-like dsRNA. RT-PCR amplification of an endornavirus-specific sequence supported the endornavirus nature of six of the seven samples. Previous studies have shown that populations of reniform nematode throughout the southern United States vary in reproduction and pathogenicity. Aspergillus flavus is a saprophytic ascomycete that can also actively invade the seed of crops and potentially contaminate them with harmful aflatoxins. Management of A. flavus currently relies mostly on biocontrol. However, there is still a lot to learn about its biology and ecology so the current approach can be improved. An A. flavus population survey was undertaken during the fall of 2014 across eight Mississippi River states to determine population diversity and geographic distribution of VCGs. Aphelenchoides besseyi, the causal agent of white tip disease of rice, has been considered a minor pest of rice during the past 50 years in the United States. Recently this nematode has been found in a number of quarantine samples in Louisiana and Arkansas. Objectives of this research were to determine incidence of this nematode in commercial seed sold to producers in Louisiana and to determine the host status of major cultivars currently produced in the state. In Louisiana, sugarcane has been grown in the same soils for over 200 years. A phenomenon wherein soils with a long-term sugarcane cropping history produce decreased yields compared to adjacent land without a recent history of sugarcane cultivation has been documented in multiple sugarcane growing regions. Research in both Louisiana and internationally has shown positive plant growth responses when soils with a long-term cultivation history are sterilized or treated with selective biocides, suggesting there is a biological component to the underlying soil health issue.
