Method Developments To Identify Loci And Selection Patterns Associated With Genotype By Environment Interactions In Soybean, Mary M. Happ

Department of Agronomy and Horticulture: Dissertations, Theses, and Student Research

For many complex traits such as grain yield, genotype by environment (GxE) interactions are a prevalent source of phenotypic variation. Exploring the capacity of different methodologies to help describe and quantify the GxE interaction landscape for grain yield is an important step in informing plant breeders what the most viable strategies for management and exploitation of GxE may be. In this endeavor, we compared the results from multiple genome wide association studies (GWAS) that used either stability estimators as a phenotype to capture GxE variance, or directly mapped GxE in a mixed model for yield. Leading into this study, a …

Crop-Livestock Diversification And Efficiency In Agriculture, Jay Parsons, Maroua Afi Jul 2023

Crop-Livestock Diversification And Efficiency In Agriculture, Jay Parsons, Maroua Afi

Cornhusker Economics

Diversification is a familiar strategy for managing risk in agriculture. It can take several forms including growing more than one crop or operating a farm with both crop and livestock enterprises. As with other strategies for managing risk, diversification comes with a unique set of costs. Managing a farm with multiple enterprises creates additional overhead as well as additional demands on management, labor, land, capital, and other resources. Diversification adds complexity to an operation and too much complexity can lead to inefficiencies.

Genetic Resources And Precise Gene Editing For Targeted Improvement Of Barley Abiotic Stress Tolerance, Sakura Karunarathne, Esther Walker, Darshan Sharma, Chengdao Li, Yong Han

Grain and Other Field Crops Research Articles

Abiotic stresses, predominately drought, heat, salinity, cold, and waterlogging, adversely affect cereal crops. They limit barley production worldwide and cause huge economic losses. In barley, functional genes under various stresses have been identified over the years and genetic improvement to stress tolerance has taken a new turn with the introduction of modern gene-editing platforms. In particular, clustered regularly interspaced short palindromic repeats (CRISPR)/CRISPR-associated protein 9 (Cas9) is a robust and versatile tool for precise mutation creation and trait improvement. In this review, we highlight the stress-affected regions and the corresponding economic losses among the main barley producers. We collate about …

Evaluating Drill Interseeded Cover Crop Establishment And Nitrogen Impact In Irrigated Corn, Victor De Sousa Ferreira Jul 2023

Evaluating Drill Interseeded Cover Crop Establishment And Nitrogen Impact In Irrigated Corn, Victor De Sousa Ferreira

Department of Agronomy and Horticulture: Dissertations, Theses, and Student Research

The adoption of cover crops as a strategy to improve soil health and cropping systems sustainability is on the rise in the United States. PRE herbicides with soil residual activity are widely applied in corn production systems to prevent early season weed development, crop-weed competition, and yield loss. When preemergence herbicides are applied in the field, the active ingredients remain in the soil rhizosphere for a period of time, killing weed seedlings as they emerge. However, PRE herbicides can also impact the establishment of interseeded cover crops. Greenhouse bioassay was conducted to evaluate the preemergence herbicide carry-over potential to interseeded …

Crop models are valuable tools for examining the interactions of cultivar characteristics, environment, and management practices, and how they affect crop growth and development. The difficulty in finding all the data needed to set up a simulation can often deter potential users from utilizing a crop model. Model interfaces are necessary to make these complex tools accessible to end-users who may lack the expertise needed to work with the models directly, but who would benefit from the information generated by the models. As crop models vary in terms of input and output structures, there is no one universally compatible interface, …

As we have learned, chromatin modifications, including histone modifications and DNA methylation, play a key role in plant development (Ng and Bird, 1999). However, accumulated evidence shows that, besides chromatin biochemical modifications, other epigenetic regulations such as chromatin architecture also function at a pivot point to regulate plant development (Zhang et al., 2021). In this Research Topic, five research papers describe multiple developmental facets mediated by different epigenetic mechanisms besides histone modifications. These manuscripts report experimental evidence or summarize recent advances in epigenetic regulations of some important developmental genes or development-related mechanisms. This Research Topic allows readers to learn of …

Department of Agronomy and Horticulture: Faculty Publications

Dry direct-seeded rice (dry-DSR) is typically sown deeply to circumvent the need for irrigation, and thus seedling emergence is a crucial trait affecting plant stand and yield. To breed elite cultivars that use less water and are climate-resilient, an understanding of the genomic regions and underlying genes that confer emergence in deeply sown dry-DSR would be highly advantageous. A combined diversity panel of 470 rice accessions (RDP1 plus aus subset of 3K RGP) was evaluated with 2.9 million single nucleotide polymorphisms (SNPs) to identify associations with dry-DSR traits in the field and component traits in a controlled-environment experiment. Using genome-wide …

Genomic Approaches To Enhance Adaptive Plasticity To Cope With Soil Constraints Amidst Climate Change In Wheat, Roopali Bhoite, Yong Han, Alamuru Krishna Chaitanya, Rajeev K. Varshney, Darshan L. Sharma

Grain and Other Field Crops Research Articles

Climate change is varying the availability of resources, soil physicochemical properties, and rainfall events, which collectively determines soil physical and chemical properties. Soil constraints—acidity (pH < 6), salinity (pH ≤ 8.5), sodicity, and dispersion (pH > 8.5)—are major causes of wheat yield loss in arid and semiarid cropping systems. To cope with changing environments, plants employ adaptive strategies such as phenotypic plasticity, a key multifaceted trait, to promote shifts in phenotypes. Adaptive strategies for constrained soils are complex, determined by key functional traits and genotype × environment × management interactions. The understanding of the molecular basis of stress tolerance is particularly challenging for plasticity traits. Advances in sequencing and high-throughput genomics …

Impact Of Nitrogen Availability On The Accumulation Of Vegetative Lipids In Sorghum, Leticia Felicio Pasqualino Jun 2023

Impact Of Nitrogen Availability On The Accumulation Of Vegetative Lipids In Sorghum, Leticia Felicio Pasqualino

Department of Agronomy and Horticulture: Dissertations, Theses, and Student Research

Sorghum (Sorghum bicolor (L.) Moench) is a versatile and prosperous feedstock crop for renewable energy production. With the increase in bioenergy demand, the production of higher oil content per biomass in a feedstock crop is a highly desirable trait for the biofuel conversion process yield. Especially if this outcome can be achieved using fewer inputs in the field, such as nitrogen. In microalgae species, nitrogen limitation has been associated with changes in the carbon storage metabolic pathway favoring triacylglycerol (TAG) accumulation. In this context, this study aimed to assess whether nitrogen starvation would result in a similar outcome in …

Development And Evaluation Of An Automated Tactical Tillage Tool To Control Weeds In Row-Crop Production Systems, Grace Mccormick Friday

Theses and Dissertations

Weed control is an integral part of a successful overall production strategy in row- cropping systems and has the potential to reduce or eliminate yield losses that negatively affect profitability. Timely and correctly selected herbicide applications are the major keys for effective weed control in a majority of instances. However, there are negative factors that contribute to ineffectiveness and weed escape issues that currently lack viable options for management. Sparsely populated late-season weeds that emerge after lay-by herbicide applications and weeds that have become tolerant and resistant to traditional herbicide chemistries are of greatest concern. Historically, these weeds would have …

Background: Genetic variation in regulatory sequences that alter transcription factor (TF) binding is a major cause of phenotypic diversity. Brassinosteroid is a growth hormone that has major effects on plant phenotypes. Genetic variation in brassinosteroidresponsive cis-elements likely contributes to trait variation. Pinpointing such regulatory variations and quantitative genomic analysis of the variation in TF-target binding, however, remains challenging. How variation in transcriptional targets of signaling pathways such as the brassinosteroid pathway contributes to phenotypic variation is an important question to be investigated with innovative approaches.

Results: Here, we use a hybrid allele-specific chromatin binding sequencing (HASChseq) approach and …

Evaluating Planting Green And Herbicides For Integrated Weed Management And Their Effect On Soil Properties In Corn And Soybean In Nebraska, Trey Parker Stephens

Department of Agronomy and Horticulture: Dissertations, Theses, and Student Research

Producers across the Midwest are finding new ways to implement cover crops into cropping systems and the practice of “Planting Green” is one of the newest uses of cover crops. When planting green, producers plant their row crops into actively growing cover crops and terminate the cover crop at time of planting or shortly after planting. This practice would allow for higher biomass accumulation of the cover crop and could aid in weed management of herbicide-resistant weeds. The objective of the first two studies was to evaluate planting green and its effect on soil-applied residual herbicides, weed management, dicamba/glyphosate-resistant soybean …
