While pulses are globally recognized for their high levels of dietary fibers, protein, and polyphenols, research often focuses on characterizing the physiological effects of a single variety. This approach overlooks the substantial genetic and compositional diversity that exists across pulse varieties and individual market classes, which can differ extensively in nutrient content and structure. These compositional differences have the potential to produce distinct physiological and microbial responses in humans, yet variety- and market-class-specific effects remain poorly characterized.

The central research question of this thesis asks: How does nutrition influence ocular health overall and the impact of nutrition on the development or progression of common eye diseases? Building upon existing research in optometry/ophthalmology, nutrition science, and public health, this project examines the physiological mechanisms linking diet to eye health and evaluates how specific nutrients and dietary patterns contribute to disease prevention and visual function. Herbivore foraging behavior plays a critical role in shaping grassland structural heterogeneity, with selection often driven by forage biomass and nutritive value. Currently, it is thought that herbivores primarily select areas that are greater in nutritive value, and low in biomass. More specifically, disturbances like fire and grazing have been thoroughly studied showing that recently burned and grazed areas are not only higher in nutritive value but disproportionately selected by herbivores in comparison to undisturbed areas. However, most studies address only narrow ranges of defoliation, comparing intensely defoliated sites (< 10 cm) to those that are either not defoliated or have experienced a much longer time since defoliation, thereby decreasing grazing pressure as biomass increases. However, one of the most widely used methods of defoliation in grasslands, mowing, hasn’t been thoroughly studied for its effects on nutritive value, and how it impacts herbivore selection. Microbiomes in humans, animals, plants, and other environments are necessary components of the biosphere for global nutrient cycling and maintaining ecosystem balance. In particular, the gut microbiome plays an essential role in modulating human health through glycan utilization. Carbohydrate-active enzymes (CAZymes), CAZyme gene clusters (CGCs), and polysaccharide utilization loci (PULs) are key genomic features that determine microbial capacities for carbohydrate metabolism. Meanwhile, the arms race between phages and prokaryotes has led to the evolution of various anti-prokaryotic immune systems (APIS) in phages to counteract prokaryotic immune systems (PIS).

Metabolic dysfunction-associated steatotic liver disease (MASLD) is characterized by excessive lipid accumulation in hepatocytes and the development of lipotoxic stress that disrupts cellular homeostasis. Peroxisomal lipid metabolism plays an important role in maintaining acyl-CoA balance during fatty acid overload, yet the contribution of peroxisomal acyl-CoA thioesterases to early lipotoxic responses remains insufficiently understood. Vitamin D is a fat-soluble vitamin that is directly related to sunlight and is involved in multiple physiological processes including calcium metabolism, feather quality, and chick development. Most vertebrate species are capable of both absorption of exogenous vitamin D and internal synthesis of vitamin D, with vitamin D3 (cholecalciferol), being more accessible and bioactive in bird species. In exotic bird species, dietary requirements for vitamin D3 are largely unknown, and the ability to maintain adequate serum concentrations of vitamin D3 metabolites without direct sunlight exposure also requires evaluation. The rumen microbiome plays a critical role in ruminant health and performance. As a consequence, many studies investigate microbial community composition using 16S rDNA based sequencing. As such, data quality and data filtering are critical to accurately identify microbial community composition. In this study we use mock communities to empirically select data filtering parameters to reduce artifact populations and compared the effect of filtering using different bioinformatic pipelines using rumen bacterial community data. The filtering parameters identified provides consistent estimates of rumen microbial diversity, regardless of bioinformatic pipeline utilized and provides a more accurate view of microbiome structure and composition. …

It is well understood that lactating dairy cows require metabolizable protein (MP) for milk yield and milk protein synthesis. Diets with conventional feed sources like corn and soybean meal (SBM) may not sufficiently meet all MP and amino acid (AA) requirements so supplementation with more rumen undegradable protein (RUP) rich feeds or rumen-protected AA can be fed to support animal performance. Neonatal calf health is an important factor in the productivity and profitability in the beef cattle industry, influencing preweaning survival, growth, and long-term performance. The overall objective of this thesis is to characterize risk factors that contribute to health issues in young beef calves. The first objective is to review literature exploring the environmental factors affecting preweaning morbidity and mortality, including hypothermia, precipitation, and wind. Vector-borne diseases, including Zika virus (ZIKV), Dengue virus (DENV), and West Nile virus (WNV), pose considerable global health threats, accounting for over 400 million infections and more than 700,000 deaths annually. Many vector-borne diseases are within the Flaviviridae family. Despite this, effective treatments have not been found for some flaviviruses. Flaviviruses exploit host cellular machinery to facilitate their replication and survival, reprogramming metabolic pathways, including lipid metabolism. Lipids play essential roles in the viral life cycle, providing structural components for the viral envelope, enabling membrane rearrangements for replication complexes, and supplying energy resources necessary for particle assembly.

Two Sweet Bran products were evaluated at 13%, 18%, and 23% inclusion of the diet on total tract digestibility and rumen fermentation parameters. Seven ruminally cannulated, heifers were used in a 6 x 7 row-column design with 21-d periods consisting of 16-d adaptation period followed by a 5-d collection. Dietary treatments were designed in a 2 x 3 factorial arrangement with 6 periods. Understanding the impact of dietary patterns and functional foods on human health is crucial for the advancement of evidence-based nutrition choices. This dissertation investigates the effects of three a priori-defined healthful dietary patterns as well as a functional food, specifically Manuka honey, on gut health and metabolic markers in individuals with overweight and obesity. Variation is thought to occur in the use of dietary energy for production in dairy cattle. First, variance can be observed when new methane mitigation strategies are fed resulting in increased H2 output potentially resulting in downstream effects on estimates heat production via the Brouwer (1965) equation. Therefore, in chapter 3 a review was created to systematically describe the mathematics and theory behind the Brouwer equation, and rederive a heat production equation to integrate H2 production. The relationship between dietary fiber intake and human health has gained significant attention due to its potential in preventing chronic diseases and promoting gut health. Grains are a primary source of dietary fiber; however, the health impact of grain fibers is often limited because they are incompletely metabolized by gut bacteria. This dissertation explores innovative strategies to enhance the concentration and of dietary fiber from grains and its utilization by gut bacteria. Research has identified executive control (EC) as an important predictor of dietary outcomes among youth. Executive control in preschool age has been shown to predict important outcomes across development for youth, indicating that good, foundational EC abilities are associated with successful development in later life. Small extracellular vesicles (SEVs, “exosomes”) are natural nanoparticles that can be endogenously synthesized and also obtained from dietary sources, such as bovine milk SEVs (mEVs). mEVs have been extensively studied and discovered with contributive features that potentially play a role in drug delivery and other therapeutic purposes, such as diagnostic tools. The Department of Defense has made many recent family friendly policy changes in effort to improve the health and morale of the force. Two such policies were analyzed in this study. Experiment 1, a retrospective regression analysis, evaluated the impact of heifer percentage of mature body weight (BW) at breeding on heifer performance, subsequent pregnancy rates, and calf production. Overall pregnancy rates were greater (P < 0.01) for heifers at 60 to 70% of mature BW than 50 to 55%, with no differences in pregnancy rates (P ≥ 0.15) after 2-years of age. Heifers at 50 to 60% of mature BW had a greater (P = 0.05) proportion give birth in the first 21-d. A higher percentage of mature BW at breeding resulted in greater (P < 0.01) BW at birth and weaning for offspring.

One potential reason for these observed discrepancies is the nature of the diet formulation itself. This study examined overall and sex-specific associations of serum lipid-soluble micronutrients including α- and γ-tocopherols, 25-hydroxy-vitamin D (25(OH)D), retinol, and six major carotenoids with metabolic dysfunction-associated steatotic lever disease (MASLD) using the 2017–2018 National Health and Nutrition Examination Survey. This analysis included 3956 adults (1991 men, 1965 women) aged ≥ 20 years. Steatotic liver disease was determined through transient elastography examination. Odds ratios (ORs) and 95% confidence intervals (95% CIs) for MASLD associated with micronutrients were estimated using logistic regressions. Consumption of probiotics and/or yogurt could be a solution for restoring the balance of the gut microbiota. This study examined associations of regular intake of probiotic supplements or yogurt with the gut microbiota among a diverse population of older adults (N=1,861; 60–72 years). Fecal microbial composition was obtained from 16S rRNA gene sequencing (V1-V3 region). General Linear Models were used to estimate the associations of probiotic supplement or yogurt intake with microbiome measures adjusting for covariates. Compared to non-yogurt consumers (N=1,023), regular yogurt consumers (≥once/week, N=818) had greater Streptococcus (β=0.29, P=0.0003) and lower Odoribacter (β=−0.33, P<0.0001) abundance. The endangered Blanding’s turtle (Emydoidea blandingii) is a species with a generally diverse diet in their freshwater wetland habitats; they consume prey such as crayfish and snails. In captivity, these options often become more limited due to logistical reasons. As ex situ conservation efforts such as captive rearing and head-starting are becoming more popular for this species, it will be important to gain more insight on how these more limited diets might affect these turtles. Objective The gastrointestinal microbiome in preterm infants exhibits significant influence on optimal outcomes–with dysbiosis shown to substantially increase the risk of the life-threatening necrotizing enterocolitis. Iron is a vital nutrient especially during the perinatal window of rapid hemoglobin production, tissue growth, and foundational neurodevelopment. However, excess colonic iron exhibits potent oxidation capacity and alters the gut microbiome–potentially facilitating the proliferation of pathological bacterial strains. Breastfed preterm infants routinely receive iron supplementation starting 14 days after delivery and are highly vulnerable to morbidities associated with gastrointestinal dysbiosis.
