Traumatic brain injury (TBI) symptom prevention and remediation is an important area of research that would benefit vulnerable groups, including active-duty and veteran soldiers. These patients can sustain penetrative forces in fields of combat or in training, which result in focal lesions that trigger inflammatory and degenerative processes in the brain. Both primary and secondary injuries are associated with changes to cognition, behavior and affective state. This disease poses increased risk of epileptogenesis, as well. Memories are thought to be encoded by ensembles of neurons called "engram cells", because their artificial activation with optogenetics leads to the behavioral expression of a memory. However, the physiological mechanisms that mediate this process remain unknown. In this thesis, I investigate how optogenetic stimulation of memory-tagged cells changes neuronal firing, spatial coding, and the geometry of neural manifolds. I used an active place avoidance task and a foraging task to label engram cells in the dorsal hippocampus with Channelrhodopsin2 (ChR2). Cranial radiation therapy plays an integral role in the treatment of brain tumors but can lead to progressive cognitive deficits in survivors by mechanisms that are poorly understood. To develop preventive or mitigative strategies, it is crucial to better understand the underlying pathogenesis of radiation-induced cognitive impairments. The study investigated single-cell transcriptomics and DNA methylation changes as potential drivers of persistent cellular dysfunction after radiation exposure, specifically concentrating on the CA1-3 regions of the hippocampus and the prefrontal cortex due to their role in cognitive functions. Visual operators (e.g. edge detectors) are classically modelled using small circuits involving canonical computations, such as template-matching and gain control. Circuit models explain many aspects of the empirical descriptors that are used to characterize local visual operators, from sensitivity to classification images. Flexibly adjusting food-seeking behaviors based on metabolic needs and environmental threats is crucial for animal survival. In humans, maladaptive food-seeking behaviors that contravene energy homeostasis, which is often driven by food-associated cues with hedonic reward values, lead to obesity and eating disorders. However, the neural mechanisms underlying the modulation of cued food-seeking behaviors by distinct metabolic and threat states remain elusive. Operant conditioning (OC) is a form of associative learning in which an animal modifies its behavior based on the consequences that follow that behavior. Despite its ubiquity, the underlying mechanisms of OC are poorly understood. Insights into the mechanisms of OC can be obtained by studying Aplysia feeding behavior as it can be modified by OC. This behavior is mediated by a central pattern generator (CPG) network in the buccal ganglia that contains a relatively small number of neurons. The motivation and capacity to be social is necessary for human survival. Successful learning of complex, prosocial behavior stems from the ability to perceive and respond to visual cues, such as the body language and facial expressions, from others in our environment. Neuropsychiatric disorders have a significant impact on modern society. These disorders affect a large percentage of the population: schizophrenia has a world-wide prevalence of 1% and autism spectrum disorders (ASD) affects 1 in 59 school-aged children in the US. There is substantial evidence that most neuropsychiatric disorders have a genetic component. Thus, with the advent of high throughput sequencing much effort has gone into identifying genetic variants associated with these disorders. Circadian rhythms are intrinsic biological processes that fluctuate in function with a period of approximately 24 hours. These rhythms are precisely synchronized to the 24- hour day of the Earth by external rhythmic signaling cues. Solar light-dark cycles are the most potent environmental signaling cue for terrestrial organisms to align internal rhythms with the external day. Organisms rely on sensory systems to gather information about their environment. Localizing the source of a signal is key in guiding the behavior of the animal successfully. Localization mechanisms must cope with the challenges of representing the spatial information of weak, noisy signals. In this dissertation, I investigate the spatial dynamics of natural stimuli and explore how the electrosensory system of weakly electric fish encodes these realistic spatial signals. In this dissertation, I aim to advance our understanding of human agency and how it is computed. First, I probe the limits of what behavior we can and cannot produce agentically. Secondly, I explore microdosing with psychedelic drugs as a method of perturbing and studying changes to the sense of agency. Thirdly, I use transcranial magnetic stimulation to induce body movements and investigate how the sense of agency is affected. Finally, I summarise my findings and synthesize insights to further our understanding human agency.

Recently, brain signal patterns have been recruited by researchers in different life activities. Researchers have studied each life activity and how brain signal patterns appear. These patterns could then be generalised and used in different disciplines. In this paper, we study the brain state during decision making in a lottery experiment. An EEG device is used to capture brain signals during an experiment to extract the optimal state for logical decision making. After collecting data, extracting useful information and then processing it, the proposed method is able to identify rational decisions from irrational ones with a success rate of 67%.

Operant conditioning, a ubiquitous form of learning in which animals learn from the consequences of behavior, engages a high-dimensional neuronal population space spanning multiple brain regions. A complete characterization of an operant memory remains elusive. Some sites of plasticity participating in the engram underlying an example of operant memory in Aplysia have been previously uncovered. Three studies are described here that sought to draw closer to a thorough characterization of this memory. Patterns of neural activity in the brain constantly shift between different processing states. Earlier studies have established that the ongoing, spontaneous activity has major repercussions regarding how the brain processes incoming sensory stimuli. However, the interaction between behavioral activity and brain states throughout the cortical hierarchy of primates has not been understood. While the desire to uncover the neural correlates of consciousness has taken numerous directions, self-face recognition has been a constant in attempts to isolate aspects of self-awareness. The neuroimaging revolution of the 1990s brought about systematic attempts to isolate the underlying neural basis of self-face recognition. These studies, including some of the first fMRI (functional magnetic resonance imaging) examinations, revealed a right-hemisphere bias for self-face recognition in a diverse set of regions including the insula, the dorsal frontal lobe, the temporal parietal junction, and the medial temporal cortex. Learning by watching others, or observational learning, is important for social development and survival. However, not much is known about the brain mechanisms underlying this type of learning. Since the 1960s, observational learning has been widely studied in humans, but developing and analyzing experiments for animals has been challenging. Here, I explore observational learning using a novel paradigm while performing an analysis that involves tracking the rats using an active learning paradigm called DeepLabCut. Estimation of perceptual variables is imprecise and prone to errors. Although the properties of these perceptual errors are well characterized, the physiological basis for these errors is unknown. One previously proposed explanation for these errors is the trial-by-trial variability of the responses of sensory neurons that encode the percept. Initially, it would seem that a complicated electrophysiological experiment would need to be performed to test this hypothesis. However, using a strong theoretical framework, I demonstrate that it is possible to determine statistical characteristics of the physiological mechanism responsible for perceptual errors solely from a behavioral experiment. Visual object recognition is the principal mechanism by which humans and many animals interpret their surroundings. Despite the complexity of neural computation required, object recognition is achieved with such rapidity and accuracy that it appears to us almost effortless. Extensive human and non-human primate research has identified putative category-selective regions within higher-level visual cortex, which are thought to mediate object recognition. The aim of this project was to determine coherence between two types of neural recordings which can be obtained from the rat hippocampus: spikes and local field potentials. Extracellular recording makes it possible to determine spiking activity from individual neurons in the vicinity of the recording electrode. Local field potential recording gives a combined activity of many neurons (thousands) at once to determine an overall picture of the coordination of the cells in real time.
