Donor And Recipient Microbiome Interactions Determine Functional Outcomes Of Fecal Microbiota Transplantation For Clostridioides Difficile Infection, Sophie A. Millard

Clostridioides difficile is a major cause of healthcare-associated diarrhea. Infection typically occurs after antibiotic treatment disrupts the gut microbiome, allowing C. difficile to colonize and produce toxins leading to disease (CDI). Standard antibiotic treatments can resolve acute infection but frequently lead to recurrence, highlighting the need for alternative strategies that restore the gut ecosystem. Fecal microbiota transplantation (FMT), the transfer of stool from a healthy donor, has emerged as an effective therapy for recurrent C. difficile infection (rCDI). Understanding the mechanisms underlying the success of FMT for treatment of rCDI could lead to safer, more defined microbial mixtures.

The common green iguana (Iguana iguana) was introduced to South Florida in 1965 and has since been an especially pernicious threat both environmentally and economically. This highly invasive species is also expanding in range and populations at an astonishing rate. Understanding how this reptile is able to adapt and thrive in novel environments is of imperative need in order to begin managing their disruptive populations. Notwithstanding their negative impacts and significance, the microbiome of wild populations has not yet been characterized. This work looks at two different sites with differing abiotic factors in measures of altitude, temperature and precipitation. The site with higher altitude, larger temperature range, and lower precipitation, located in Plumas National Forest (Quincy, CA), had a flat BEF trend that suggests functional redundancy The site with lower altitude, more moderate temperatures, and higher precipitation located in Six Rivers National Forest (Gasquet, CA), also had a flat BEF trend. Oysters are found ubiquitously in estuaries along the Georgia coast, where marsh morphology and large daily tidal fluctuations create dynamic and stressful conditions to which oysters may be locally adapted. Based on water quality data from the Sapelo Island National Estuarine Research Reserve, it is evident that changing climatic conditions are rapidly causing shifts in water quality that may be adversely affecting oyster health, especially as ocean acidification alters the carbonate buffering capacity, increasing the amplitude of daily pH variations. Understanding how diverse microbial taxa coexist in the human body without competitively excluding one another remains a key challenge in microbiome ecology. One proposed explanation is the colonization-persistence trade-off, where species with high colonization ability are poor persisters, and vice versa. We test for this trade-off across human associated microbial communities among many individuals and in multiple body sites using a large-scale participant-level meta-analysis of longitudinal microbiome datasets curated from the MGnify database. We applied island biogeography-based models to calculate effective colonization and persistence rates for microbial families and genera across 606 individuals over twenty-six studies. Bat guano accumulations in caves can constitute large deposits of organic material, particularly chitin and its degradation products, that host a diverse microbiome. Previous microbiological studies have not addressed the stratified nature of these deposits in the context of the timeframe of the decomposition process. We present such data (temperature, pH, DNA sampling of eight carbon-dated strata) for a 75 cm-deep tropical guano accumulation that undergoes complete decomposition over a timescale of ~120 years. The aerobic, surface layer of freshly-fallen guano has the greatest diversity of taxa, with Bacteroidota co-dominant with Pseudomonadota, and includes many taxa unique to this …

Recirculating Aquaculture Systems (RAS) offer control over physicochemical and biological factors impacting aquaculture success. One understudied facet of RASs is the water microbiome. Oyster larval microbiomes are shaped by their aquatic microbiomes. Understanding the dynamics of and the factors shaping RAS microbiome may provide insights to how the microbiome can be a tool for optimizing larval production. In the quest to understand the complex interplay between the gut microbiota and cystic fibrosis (CF), a disease characterized by chronic upper respiratory complications and an exacerbated proinflammatory response, our lab engaged in a collaborative study with Dartmouth-Hitchcock Medical Center (DHMC) to characterize the gut microbiota of pediatric CF patients. Initial analyses established a connection between gut microbial composition and respiratory health, particularly highlighting a scarcity of Bacteroides species compared to healthy controls. This master's thesis examines the influence of environmental variables on cognitive processes in Bombus impatiens, focusing on the effects of ingested microbial communities on gut microbiota and their subsequent impact on associative color learning. The study implemented controlled feeding trials with isolated microbe species (Candida bombi, Metschnikowia reukaufii, Lactobacillus micheneri and a control with no microbes) to analyze shifts in gut microbial composition in foraging bees. Results indicated minor alterations in the microbial profiles of bees, yet no statistically significant correlation was found between these modifications and variations in learning or memory performance. Pseudogymnoascus destructans (Pd) is a fungal pathogen that has been spreading in North American bats since its initial discovery in 2006. P. destructans is the causative agent of white-nose syndrome (WNS), a disease leading to as much as a 90% decrease in some eastern United States bat populations, with select hibernacula experiencing complete extirpation of the hibernating population. To date, there is no effective scaled probiotic for WNS, but probiotics inoculums have shown success in the management of other recently emerged fungal pathogens of wildlife, such as chytridiomycosis in amphibians. Non-native species are increasing in prevalence around the world, resulting in negative economic and ecological impacts. However, the broad distributions of non-native species also offer a system for investigating the response of host-associated microbial communities to environmental factors across a range of ecological scales. At the broadest scale, I investigated the geography of microbial communities in the non-native estuarine anemone Diadumene lineata on the west coast of the United States of America. Chytridiomycosis is an emerging infectious disease that is significantly reducing global amphibian populations. The disease is caused by Batrachochytrium dendrobatidis (Bd), a fungus that lethally modifies amphibian skin. Recent research has suggested that the cutaneous microbiome of individual amphibians may play a role in susceptibility to the pathogen. In this study, twelve cave salamanders (Eurycea lucifuga) were collected. Cutaneous bacteria from each salamander were isolated and identified using Sanger Sequencing. Additionally, a Bd-challenge assay was performed to determine each isolate’s antifungal activity. Results indicated many microbial isolates possessed inhibitory capabilities against Bd, which may …

With symbiotic partners, the means by which a host obtain a symbiont influence the specificity between the host and the symbiont. One such system where symbiont specificity is seen to varying degrees is with higher attine ants. Higher attine ants have symbiotic relationships with the fungal cultivar they grow and the bacterial symbionts in their microbiomes. Among the higher attines, there are two broad groups of fungi. Mosquitoes transmit many pathogens that cause human disease. One such disease, malaria, is caused by parasites in the genus Plasmodium, infecting over 200 million people and killing over 600,000 per year. Current strategies to control vector-transmitted diseases are increasingly undermined by mosquito and pathogen resistance. Research has turned to additional and novel methods of control, such as altering the microbiota of the vectors. In this method, called paratransgenesis, symbiotic bacteria are genetically modified to affect the mosquito’s phenotype by engineering them to deliver antiplasmodial molecules into the midgut to kill parasites. Gastrointestinal (gut) microbiota have a multitude of effects on their host, from aiding in digestion, to facilitating nutrient uptake, detoxification, and interactions with the immune system. Multiple factors have been identified that influence the composition of vertebrate microbiomes; these include host genetics, environmental conditions, diet and age, sex, and geography. As global change persists, changes in resource availability can influence plant-microbe interactions. To understand how resource availability can influence these interactions and species diversity, I focused this research on how varying nitrogen (N) levels affect root endophyte communities in the plant species Ammophila breviligulata, an ecosystem engineer in the dune system. I analyzed the relationship between nitrogen addition and microbial community composition across 60 plots treated with three nitrogen addition levels (control, low, and high) in a long-term experimental field site in the Lake Michigan dunes. The mycobiome is the fungal component of the gut microbiome and is implicated in several autoimmune diseases. However, its role in multiple sclerosis (MS) has not been studied. We performed descriptive and formal statistical tests using the R language to characterize the gut mycobiome in people with MS (pwMS) and healthy controls. We found that the microbiome composition of multiple sclerosis patients is different from healthy people. The mycobiome had significantly higher alpha diversity and inter-subject variation in pwMS than controls. Additionally, Saccharomyces and Aspergillus were over-represented in pwMS. Chytridiomycosis, an amphibian skin disease caused by a chytrid fungal pathogen, Batrachochytrium dendrobatidis (Bd), has been linked to global amphibian declines. Some amphibian populations are resistant to severe infection due to symbiotic antifungal skin bacteria, but attempts to develop probiotics from these bacteria have been inconsistently successful because bacteria fail to persist on the skin. Studies have largely been conducted on adult and juvenile amphibians, despite amphibians having fewer known mechanisms for microbiome regulation prior to metamorphosis. A pilot project was deployed in Port Everglades Inlet, Florida that aimed to evaluate the biofilm composing the microbiome on ecologically engineered artificial substrates used to build Coastal Marine Infrastructure. In April of 2017, an Articulated Concrete Block Mattress comprised of an ecological engineered concrete substrate and a standard smooth surface control substrates were compared. This thesis investigates how historic shipwrecks potentially shape dispersal of deep-sea microbiomes. Processes impacting dispersal of microbiomes around artificial structures in the ocean and how they connect to other deep-sea habitats is unknown. Dispersal processes are explained for some macroorganisms by theories in ecology, specifically the Theory of Island Biogeography and the Wooden Stepping Stone hypothesis. These have not been investigated for microorganisms, and thus this work will probe if they are applicable to microbial biogeography in this habitat.
