The global rise in antimicrobial resistance has catalyzed a greater focus on polymicrobial research aimed at characterizing microbial interactions and uncovering new therapeutic strategies. Though it has long been of interest, environmental soil-derived bacteria remain largely under-represented in research and thus uncharacterized in this field. This project aimed to identify soil microbes that display inhibitory mechanisms to potential nosocomial pathogens. Soil sample S1S3-2 displayed inhibitory phenotypes toward numerous bacteria and was identified as Pseudomonas baetica. In both planktonic and biofilm growth, P. baetica was able to inhibit Salmonella arizonae through a contact-dependent and temperature-dependent manner. Screening of a transposon insertion …

Enterohemorrhagic Escherichia coli (EHEC) is a foodborne pathogen that causes severe gastrointestinal disease and hemolytic uremic syndrome. EHEC employs multiple virulence factors to colonize the host intestine, including the locus of enterocyte effacement (LEE) encoded type III secretion system, intimin, and flagella, yet the role of long polar fimbriae (Lpf) in adhesions and infection remains less well understood. Long polar fimbriae can mediate bacterial attachment to host cells in vitro, yet the regulation and function of its two fimbrial operons, lpf1 and lpf2 in vivo remain poorly understood. Obesity is increasing across sub-Saharan Africa amid rapid dietary, environmental, and urbanization transitions, yet the gut microbiome features associated with adiposity in African populations remain under-characterized. This study investigated whether species-level gut microbiome composition is associated with body mass index (BMI) in the AWI-Gen 2 cohort, and whether BMI-associated microbial signals remain detectable after accounting for the dominant geographic structure of the microbiome. Gut microbiome community structure and diversity were characterized across 1,665 participants, and differential abundance analysis was used to identify taxa associated with BMI after controlling for study site. Microorganisms play a fundamental role in human health, environmental systems, and the functioning of built environments, yet they remain largely absent from sustainability and public policy discussions. This project proposes a framework for integrating microbial literacy, equity, and health into institutional decision-making, using California Polytechnic State University (Cal Poly) as a case study and university housing as a pilot site for implementation. Drawing on interdisciplinary literature in microbiology, public health, environmental justice, and sustainability, as well as policy analysis and stakeholder interviews, this project examines how campus systems, including housing, ventilation, sanitation, food systems, and waste management, shape microbial exposure …

Picocyanobacteria of the genus Synechococcus are widespread aquatic photoautotrophs that play essential roles in primary production and carbon cycling. Some Synechococcus strains form multicellular microcolonies, but the mechanisms of cell-to-cell attachments and structural durability of these microcolonies remain poorly understood. This research investigated the physical durability of microcolonies in two marine Synechococcus strains (CC9605 and CC9311) using physical disruption treatments. Cultures were subjected to vortexing and sonication treatments, and populations of single cells and microcolonies were quantified using flow cytometry based on differences in measures of size. Microbial extracellular enzymes are critical for the breakdown of organic matter and nutrient cycling in aquatic ecosystems. Extracellular enzyme activity serves as an indicator of nutrient turnover rates, metabolic states, and nutrient limitations within an ecosystem. Coastal ecosystems are especially dynamic as the influx of freshwater from inland runoff or seawater intrusion from storm surges can lead to fluctuations in salinity which can restructure microbial communities and alter enzymatic activity. Plant-soil-microbe interactions are integral components of ecological networks and drive ecosystem function from the bottom-up. Whereas herbivores regulate ecosystem function from the top-down, having opposing and potentially complementary effects on ecosystem function. My thesis sought to understand how below-ground microbial communities contribute to herbivore preference and plant biomass across varied soil substrates. My thesis asked: how do substrate and soil microbial communities influence herbivore preference and plant biomass accumulation on swamp milkweed (Asclepias incarnata)? Numerous microbes on Earth have yet to be grown in pure cultures and studied in the laboratory. Cultivation-independent genomic methods, such as metagenomics, can help us predict their metabolic capabilities, but cultivation remains valuable for testing these predictions. These uncultivated microbes are very diverse, especially within hot springs. Examples of these uncultivated microbes include the genus Calditenuis (formerly Aigarchaeota Group 1) and the order Gearchaeales; they are often abundant in terrestrial hot springs such as Great Boiling Springs (GBS) in Nevada. While researchers have long studied easily culturable aerobic microbes, the influence of anaerobic life on soils and mineral cycling is less understood. Clostridioides difficile is a major cause of healthcare-associated diarrhea. Infection typically occurs after antibiotic treatment disrupts the gut microbiome, allowing C. difficile to colonize and produce toxins leading to disease (CDI). Standard antibiotic treatments can resolve acute infection but frequently lead to recurrence, highlighting the need for alternative strategies that restore the gut ecosystem. Fecal microbiota transplantation (FMT), the transfer of stool from a healthy donor, has emerged as an effective therapy for recurrent C. difficile infection (rCDI). Understanding the mechanisms underlying the success of FMT for treatment of rCDI could lead to safer, more defined microbial mixtures.

Nonpoint source pollution from agricultural landscapes contributes to freshwater eutrophication, with legacy phosphorus (P) in soils potentially driving soluble reactive phosphorus (SRP) losses to surface waters. The objectives of this study were to evaluate SRP adsorption by dried water treatment residuals (WTRs) produced by Beaver Water District, quantify reductions in soil SRP release across increasing WTR application rates, and compare dried WTR performance to prior WTR studies.

Amphibians are experiencing population declines due to habitat loss, climate change, and diseases, particularly chytridiomycosis caused by the fungus Batrachochytrium dendrobatidis. Protection from this fungal infection stems from the cutaneous microbiome. Pesticides have been shown to affect amphibians in a variety of ways, including reducing survival, locomotor performance, and accumulation in body tissues. Pesticides may also lead to changes in the cutaneous microbiome affecting amphibians who rely on these organisms as an anti-Bd defense mechanism. This thesis explores how biofilm architecture determines the spread and ecological consequences for the bacteria-dependent genetic elements phages and plasmids. Using Escherichia coli and Vibrio cholerae as model microbes, and the genetic elements T7 phages, λ phages, and conjugative plasmid pED208, we investigate how spatial structure influences phage infection dynamics, plasmid transfer, and interbacterial interactions within biofilms. We show that densely packed biofilms can protect sensitive bacteria from phage exposure and modulate competitive outcomes between obligately lytic and temperate phages. We find that entirely different outcomes can coöccur within microns of each other dependent on biofilm structure. We also demonstrate …

After polymer gel formation, the residual partially hydrolyzed polyacrylamide (HPAM) and the crosslinker (Cr3+) caused plugging and decreased oil recovery. Microorganisms can degrade HPAM to address the issues, but Cr³⁺ inhibits the process and reduces oil recovery. This study explores the underexamined biodegradation of HPAM and improved oil recovery in the presence of Cr³⁺, offering new perspectives for microbial enhanced oil recovery (MEOR) after polymer gel formation. HPAM and crude oil were innovatively used as the sole nitrogen(N) and carbon(C) sources to isolate the best-growing strain from Daqing Oilfield produced water, identified as Bacillus licheniformis SP01. This work looks at two different sites with differing abiotic factors in measures of altitude, temperature and precipitation. The site with higher altitude, larger temperature range, and lower precipitation, located in Plumas National Forest (Quincy, CA), had a flat BEF trend that suggests functional redundancy The site with lower altitude, more moderate temperatures, and higher precipitation located in Six Rivers National Forest (Gasquet, CA), also had a flat BEF trend. Studying the oral microbiome is vital because its health implications are not contained to the mouth. Cariogenic bacteria cause tooth demineralization and oral microbes that translocate to extra-oral organ systems are linked to conditions like Alzheimer’s disease, heart disease, diabetes, and cancer. Some of these pathogens belong to the most abundant phyla in the oral cavity: Bacillota, Pseudomonadota, Bacteroidota, Actinomycetota, Spirochaetota, and Fusobacteriota, which together comprise 94% of the oral microbiome. This project uses CRISPR-Cas9 to deplete sequences from highly abundant phyla and the Eubacteria domain, enriching the remaining 6% of rarer taxa. Caliciviridae is a family of non-enveloped, positive-sense, single stranded RNA viruses, including eleven defined genera that contain important pathogens of humans and animals. Within the Caliciviridae family, the genus Vesiviridae includes feline calicivirus, a leading cause of upper respiratory disease in cats, and vesicular exanthema of swine virus, a historical disease of domestic swine that has now been implicated in several marine mammal vesicular diseases, one of which has been confirmed zoonotic. Temperature limits plant growth and survival more than many other environmental variables, and increases in the frequency of extreme hot or cold weather events pose significant challenges for plant growth and crop yields. Previous studies have shown that bacteria, fungi, and other microorganisms associated with plants ( i.e., the plant microbiome) can influence host response to temperature stress. These same microbes have their own temperature tolerances. Soil harbors the most diverse microbial communities on Earth, yet whether predictable community types exist across biomes and whether taxonomic composition encodes habitat of origin remain open questions at global scale. This thesis addresses both questions by applying unsupervised clustering and supervised classification to transformed 16S ribosomal RNA (rRNA) amplicon profiles from two independent datasets: the global topsoil survey of Bahram et al. (193 samples) and the Earth Microbiome Project (EMP) soil subset of Thompson et al. (2,209 samples). Insect gut bacteria are vital contributors to host physiology, yet the broader prevalence and fitness implications of symbiont-mediated detoxification remain poorly understood. This thesis investigates these dynamics across three research chapters. Chapter 1 uses 16S rRNA sequencing to characterize how grasshopper gut microbial communities vary across species, dietary breadths, and gastrointestinal segments. Chapter 2 evaluates the detoxification capacity of over 150 bacterial isolates from diverse herbivores against the plant allelochemicals phenethyl isothiocyanate, rutin, and chlorogenic acid to determine if host dietary specialization predicts microbial metabolic ability. The diversity of microbes within the soil plays an essential role in soil ecosystem
functioning. However, these microbes may also serve as environmental reservoirs for antibiotic resistance genes. The study examined the diversity of bacteria that are found in soil across Rural/Agricultural and Rural/Nonagricultural landscapes within some selected counties in Kansas and its associated antibiotic resistance genes taxa. A total of twenty-four soil samples was collected and analyzed using 16S rRNA gene amplicon sequencing which targeted the V3-V4 regions. This study investigated the role of microbial activity and oxygen availability in the corrosion of carbon steel pipelines with a focus on microbially influenced corrosion (MIC). Sediment collected from Old Woman Creek, Ohio, was used to simulate natural soil conditions, and carbon steel coupons were incubated under four treatments: nonsterile oxic, nonsterile anoxic, autoclaved oxic, and autoclaved anoxic over 85 days. Corrosion was assessed through mass loss measurements and the analysis of pH, sulfate, chloride, and dissolved iron concentrations. Lakes are an integral part of urban and suburban communities, providing ecological, recreational, and public health benefits. Many of these lakes are located in densely populated areas and are subject to urban influences on water quality. Algal toxins and Escherichia coli are two common recreational concerns. Algal toxins come from harmful algal blooms that are influenced by nutrient availability and temperature, while bacteria are often introduced through run-off and animal waste. Sampling every 3-4 weeks from May-October 2025 allowed for the assessment of seasonal patterns and site-specific differences across nine lakes in the Richmond area. Most multicellular organisms depend on their microbial symbionts for various functions, such as digestion, nutrient supplementation, pesticide degradation, and defense. While many insects acquire their symbionts vertically from their parents, thousands of species of true bugs (Hemiptera) across different families acquire their microbial symbiont, Caballeronia, from the environment each generation. Fermented soybean products (FSPs) contain soybean-derived substrates, fermentation-associated microorganisms, and bioactive compounds that may interact with the human gut microbiome and host physiology. However, despite the growing interest in FSPs, longitudinal human studies specifically evaluating traditional Korean-FSPs (K-FSPs), particularly among United States-based populations, remain limited. After over 100 years of Zn and Pb mining in the Tri-State mining district (TSMD), former mines continue to be sources of metals. Metal contaminated soils can be remediated using plant-microbe interactions. Plants manipulate their microbiome and recruit microbes to increase metal tolerance. Remediating bacteria are site-specific and identifying native microbes can accelerate remediation efforts. Influenza viruses (IV) affect populations globally, with the World Health Organization (WHO) estimating that IV are responsible for an estimated 3-5 million infections and 290,000 – 650,000 deaths annually1–3. More specifically, the 2019-2020 IV season is associated with an estimated 38 million illnesses and 22,000 deaths in the United States alone4.
