Microbial extracellular enzymes are critical for the breakdown of organic matter and nutrient cycling in aquatic ecosystems. Extracellular enzyme activity serves as an indicator of nutrient turnover rates, metabolic states, and nutrient limitations within an ecosystem. Coastal ecosystems are especially dynamic as the influx of freshwater from inland runoff or seawater intrusion from storm surges can lead to fluctuations in salinity which can restructure microbial communities and alter enzymatic activity. Plant-soil-microbe interactions are integral components of ecological networks and drive ecosystem function from the bottom-up. Whereas herbivores regulate ecosystem function from the top-down, having opposing and potentially complementary effects on ecosystem function. My thesis sought to understand how below-ground microbial communities contribute to herbivore preference and plant biomass across varied soil substrates. My thesis asked: how do substrate and soil microbial communities influence herbivore preference and plant biomass accumulation on swamp milkweed (Asclepias incarnata)? Coastal environments of the Gulf of Mexico host diverse and dynamic microbial communities essential for biogeochemical cycling, yet the fine-scale environmental drivers of microbial function and community structure in these systems remain underexplored. This study investigated the relationships between sand moisture content, microbial extracellular enzyme activity, and bacterial community composition along beach transects on Biloxi East Beach, Mississippi. Sand was sampled at five points along four transects spanning a gradient from submerged intertidal zones to dry upper beach sands. Quaternary ammonium compounds (QACs) are highly effective as disinfectants, herbicides, and pesticides; thus, overuse causes elevated levels of residual toxicity in domestic and industrial wastewater. QACs can be toxic to essential bacteria breaking down pollutants in wastewater treatment plants (WWTPs) and can remain untreated in effluent, harming the environment, and contributing to antibiotic resistance, posing risks to human health. Novel boronium-based antimicrobial compounds have demonstrated efficacy in eliminating bacteria, fungi, and viruses. As the most abundant biological entities on Earth, understanding their role in regulating microbial populations is essential. Microbial communities in sand play essential roles in their ecosystems, yet little is known about how bacterial diversity and function vary across different sand depths. This study investigated bacterial microbiomes at varying depths (0, 10, 20, 30, and 40 cm) on Biloxi East Beach, on the Mississippi Gulf Coast, using 16S rRNA gene sequencing and assays of extracellular enzyme activity. 11,161 amplicon sequence variants (ASVs) were identified across all samples, with the most abundant bacterial phyla being Planctomycetota, Gammaproteobacteria, and Bacteroidota. Estuaries are unique biogeochemical zones in coastal systems that provide a myriad of ecological functions: providing habitat for critically important fishery species, diverse species of plants and animals, and contributing to nutrient cycling. Estuaries are vulnerable to anthropogenic stressors as they are intersections between marine and terrestrial communities and are often the hotspot of coastal development and activity. A selenate respiring bacterium, Dechloromonas sp. A34, was isolated from a seleniferous mining site in southeastern Idaho. A34 was of interest due to its ability to respire up to 20 mM selenate, the highest concentration tested. The strain has been proposed to represent a new species of bacteria within the Dechloromonas genera, with the prospective name Dechloromonas selenatirespirans (manuscript in preparation). Our research presents characterization of a putative periplasmic binding protein found within an operon that contains genes encoding a putative selenate reductase. The presence of antibiotic-resistant bacteria is increasing in natural aquatic environments. Alongside this, organisms that live in these ecosystems are increasingly harboring antibiotic-resistant bacteria. In this study, I analyzed the capacity for the crayfish species Procambarus vioscai paynei to harbor antibiotic-resistant bacteria. Crayfish, as well as water and sediment, were sampled from a pond at the University of Mississippi Field Station. The guts of crayfish were plated on TSA agar, as well as agar containing vancomycin, erythromycin, penicillin, tetracycline, or ciprofloxacin. Pseudo-nitzschia is a globally distributed diatom genus which contains 26 neurotoxin (domoic-acid) producing species. In shallow coastal waters these diatoms are associated with both the development of harmful algal blooms and the bio-accumulation of toxins in shellfish that can impact human health. Pilot data recovered in 2018 indicated the presence of multiple species of Pseudo-nitzschia, including domoic-acid producing taxa. We hypothesize that we will recover a similar species diversity using multiple sampling dates during the summer of 2021. Pre-consumer food waste, hay, and woodchips were composted using two different methods of static composting: forced aeration (FA) and natural aeration (NA). The composting process was performed during the winter and summer for 106 and 124 days, respectively. The composting process for both winter and summer processes did not reach the temperature above the 40°C threshold of the thermophilic stage in composting. These interactions are ubiquitous in nature, but understanding the molecular mechanisms involved remains challenging and not well understood. Recent evidence has suggested that the presence of light (and in conjuction, periphytic algae) stimulates the growth and production of bacteria on decaying plant litter. However, the current method of measuring bacterial biomass, flow cytometry, drastically underestimates the bacterial biomass levels associated with litter samples. To determine and correct for this underestimation, the present study determined conversion factors using direct counting methods via epifluorescence microscopy. In a previous study from this lab (Stevens, Evans, & Aguirre, 2012) yeast colonies were isolated and grown grown from sand collection at pristine, medium use and high use beaches along the grand strand. In that study greater yeast abundance and greater diversity both correlated with higher census of human use, suggesting that some yeast growth of sites was anthropogenic. However the sand matrix itself also varied from very fine, uniform, dark sand at the pristine beach to coarser, color varying, less tightly packed sand at residential and commercial beaches. Pseudo-nitzschia is a pennate marine diatom that produces the neurotoxin domoic acid (DA). Domoic acid accumulates in the digestive tract of filter feeders and becomes concentrated at higher trophic levels. When DA concentrations reach critical levels, consumption of toxic shellfish can induce a condition known as Amnesic Shellfish Poisoning (ASP), which has been responsible for the deaths of marine mammals, seabirds and humans. Carotenoids are used as natural colorants and have been shown to have numerous health benefits, making these molecules highly desirable in the aquaculture, pharmaceutical, and nutraceutical markets. There is increasing consumer demand for the natural synthesis of carotenoids, but current methods are limited by the cost and difficulty of extraction from organisms. Vibrio vulnificus is a common opportunistic pathogen found in marine, coastal, and estuarine waters. This one micrometer microorganism is the leading cause of deaths in the United States due to food poisoning after consumption of raw or undercooked seafood. The optimal temperature for survival is between 15.6°C and 35.0°C with moderate salinities – conditions frequently found in the Gulf of Mexico (Lin, Payne, & Schwarz, 2003).

Benthic, microscopic algae are the main drivers of primary productivity in streams. The relationship between the abundance and productivity of benthic algae in streams and lakes and the availability of limiting nutrients, especially soluble reactive phosphorus (SRP), has been extensively studied (reviewed in Allan and Castillo 2007, Larned 2010). However, nearly all of this research has been conducted on the periphyton assemblage found on hard substrates (e.g., stones, wood), while very little work has addressed the factors affecting the abundance of epipelic algae (i.e., the algae associated with depositional (soft) sediments such as sands and silts).
