This research assessed plankton dynamics in two urban, subtropical lakes (University Lake and City Park Lake) shortly before a proposed and approved lake restoration project. Plankton dynamics were determined in University Lake by the dilution method to attempt to quantify growth rates of phytoplankton and grazing rates of zooplankton. Landry and Hassett’s (1982) dilution method has been widely used in marine systems to estimate rates of growth and grazing. In many marine systems, nutrients must be added to prevent nutrient limitation. However, it is assumed, due to the hypereutrophic conditions, that nutrients would not be a limitation in University Lake. …

Contamination of microplastics in mangrove has been receiving growing attention as experts reckon 30 billion tonnes of plastics will accumulate in 2050. The vast increase in plastic commodities will increase microplastics abundance in mangroves as mangroves are substantially sinks and traps for plastic debris. Due to persistent properties and high surface to volume ratio of microplastics, Phthalic Acid Esters (PAEs) can be taken up by microplastics, representing a grave threat to the ecosystems. The selenium oxyanions selenate (Se(VI)) and selenite (Se(IV)) can be utilized by some bacteria and archaea as terminal electron acceptors in anaerobic respiration. Se(VI) and Se(IV) respiration is mediated by a phylogenetically and ecologically diverse array of organisms, suggesting that selenium respiration is ubiquitous in natural environments. Several respiratory Se(VI) reductases have been characterized in bacteria, revealing that Se(VI) respiration has evolved independently several times in this domain. Se(IV) respiration, in contrast, has yet to be characterized. I have purified and characterized the first respiratory Se(IV) reductase from Bacillus selenitireducens MLS10. Anthropogenic activities associated with urbanization, agriculture, and resource extraction continue to increase to support increasing needs of the growing population. These activities increase the amounts of pollutants entering freshwater streams and put aquatic ecosystems at structural and functional risk. Aquatic microbes play an important role in detrital processing in streams as a key linkage in moving carbon from detrital stocks into aquatic food webs. My research investigates the effects of light, nutrients, and salts on detrital microbes and decomposition in freshwaters using a mesocosm approach. Logging and forest conversion are occurring at alarming rates in the tropical forests of Southeast Asia. These disturbances alter soil chemistry, microbial diversity, and disrupt carbon cycling through shifts in litter decomposition. Direct links between microbial diversity and soil properties such as pH are well established; however, the indirect impacts of logging and forest conversion on microbial diversity and litter decomposition are poorly understood. Elevation is an important determinant of ecological community composition. It integrates several abiotic features and leads to strong, repeatable patterns of community structure, including changes in the abundance and richness of numerous taxa. However, the influence of elevational gradients on microbes is understudied relative to plants and animals. To compare the influence of elevation on multiple taxa simultaneously, we sampled phytotelm communities within a tropical pitcher plant (Nepenthes mindanaoensis) along a gradient from 400 to 1200 m a.s.l. Surface freshwater is a scarce resource. Due to the scarcity and necessity of this resource, it is imperative that its quality is routinely monitored. One way of monitoring water quality is through biological assessments, which include examining algal assemblages. Regionally, little remains known of algal taxa in the southeastern United States. In the past, the Academy of Natural Sciences of Philadelphia (ANSP) conducted biological assessments along the Savannah River finding Gomphonema parvulum (Kützing) Kützing 1849 to be a dominant taxon rendering assessments inconclusive. This review is focused on the biogeochemistry of arsenic in freshwaters and, especially, on the key role that benthic microalgae and prokaryotic communities from biofilms play together in through speciation, distribution, and cycling. These microorganisms incorporate the dominant iAs (inorganic arsenic) form and may transform it to other arsenic forms through metabolic or detoxifying processes. These transformations have a big impact on the environmental behavior of arsenic because different chemical forms exhibit differences in mobility and toxicity. The Long Island Sound is one of the world's most urbanized estuaries, polluted from excess nutrients which impact the quality of water through increased biological productivity. Dissolved organic matter (DOM) is a sensitive indicator of anthropogenic pollution and nutrient enrichment in coastal waters as well as an important part of the carbon cycle and serves as a primary food source for aquatic food webs. Additionally, the colored portion of DOM (CDOM) impacts coastal optical properties, ocean color, and light attenuation. Populations of soil fungi were examined in Derby Canyon Natives, Coeur d’Alene Forest Service nursery, Swamp Lake, and the Keechelus Lake wildlife overcrossing soils. All sampling sites were connected by their relation to the revegetation and native soil plug inoculation of the wildlife overpass. This study was an effort to describe soil fungi communities present on the overpass before plant introduction, those that plants would be bringing in their pots, and the fungi that could be introduced via soil plug transplantation. Algal blooms are growing rampantly in lacustrine systems due to an increase of phosphorus, a nutrient for algae. Phosphorus is being released into the environment causing overpopulation and eutrophication which damages the ecosystem. The availability of phosphorus is affected by the solubility of iron which is regulated through iron reducing and iron oxidizing bacteria. Phosphorus adheres to insoluble Fe(III), which prohibits algae from utilizing it, while phosphorus does not attach to soluble Fe(II) and therefore it remains available to algae. The acquisition of microbial partners is a strategy used by a diverse group of arthropods to overcome ecological barriers that might normally make certain niches uninhabitable. The unique phylogenetic opportunities attainable from the natural experiment of the Sodalis-allied clade allow for better understanding of how molecular structures evolve through time. Here, we focus on the evolution of the flagellar synthesis pathway, due to its complexity and ability to diverge in response to ecological pressures. The McMurdo Dry Valleys (MDV) of Antarctica are on the threshold of widespread landscape scale change due to increasing temperature and solar radiation and altered hydrology: buried ice is melting, the soil active layer is thickening, thermokarst features are developing along streams, water tracks are expanding, and lake levels are rising. Nutrient inputs from cattle dung are crucial drivers of nutrient cycling processes in grazed ecosystems. These inputs are important both spatially and temporally and are affected by variables such as grazing strategy, water location, and the nutritional profile of forage being grazed. Atribacteria (OP9), candidate phylum with no representatives in pure culture, is found in various anaerobic environments worldwide. “Caldatribacterium”, a lineage within Atribacteria that is predicted to be a strictly anaerobic sugar fermenter based on cultivation-independent genomic analyses, is currently being maintained in lab enrichment cultures with fucose as its sole growth substrate. Metagenomics and 16S rRNA gene tag sequencing indicated that the fucose culture was a co-culture of “Caldatribacterium” and an uncultivated member of the genus Thermodesulfobacterium. ‘Aigarchaeota’, a deeply branching lineage in the domain Archaea with no cultivated representatives, includes both thermophilic and hyperthermophilic microorganisms that reside in terrestrial and marine geothermal environments. The ‘Aigarchaeota’ consists of at least nine proposed genus-level groups that have been confirmed via 16S rRNA sequencing, with ‘Aigarchaeota’ Group 1 (AigG1) being the focus of this study. Based on cultivation-independent genomic data available from several AigG1 members in Great Boiling Spring (GBS), NV, and Yellowstone National Park, 22 different types of growth media were designed and tested for their ability to support growth of AigG1. Tunnels in a warm, humid area of the 1478 m level of the Sanford Underground Research Facility (SURF), located in a former gold mine in South Dakota, USA, host irregular, thin whitish, iridescent biofilms, which appear superficially similar to ‘cave silver’ biofilms described from limestone and lava tube caves, despite the higher rock temperature (32°C) and differing rock surface (phyllite) present at SURF. Endophytes are microbes that live within plants without causing detectable illness. These microorganisms can emit volatile organic compounds (VOCs), airborne signaling molecules that can significantly affect plant growth. Despite the prevalence of endophytes and their VOCs, little is known about these factors important to plant health. With this in mind I isolated fungal endophytes from leaves of Populus trichocarpa and Populus fremontii, tree species with economic and environmental uses, to determine if endophyte communities are reserved between the closely related tree species and over seasons. The legacy of coal mining in Appalachia has left many watersheds impacted by abandoned mine drainage. The drainage degrades streams, groundwater and habitats with acidity and toxic heavy metals. The Lowber Passive Remediation System has been in operation since 2004 to remediate high amounts of dissolved Fe, SO4, Al, and Mn. The site consists of six settling ponds and an extensive wetlands at the finish. This dissertation examines how climate change affects mycorrhizal fungal communities in boreal and arctic ecosystems. In chapter one, I revealed that increases in fire severity and related increases in deciduous tree dominance result in greater Ascomycota relative abundance (RA) and subsequent declines in Basidiomycota RA. In chapter two I analyzed the effects of post-fire mycorrhizal fungal communites on host growth. There were trends at the fungal genus level that were largely reflected at the guild level across all hosts; however, there were some fungal genera that had the opposite effect on different host species. Microtubule organizing centers (MTOCs) are cellular regions of microtubule nucleation. The best known MTOCs are those associated with the centrosome, but several non-centrosomal MTOCs are known in eukaryotes, especially in land plants. MTOCs are poorly characterized across the breadth of amoebozoan diversity, but are well-known in certain amoebozoan lineages, including the genus of protosteloid slime molds Protostelium. The structure of the MTOC is known for two non-ciliated species, P. nocturnum and P. mycophaga, as well as P. aurantium, which can reversibly become ciliated under appropriate conditions. Fecal indicator bacteria (FIB), such as Enterococci, are commonly used to monitor the microbial contamination of recreational beach waters based on standards set by the United States Environmental Protection Agency. Sediment and sand may also harbor FIB and reintroduce these bacteria to the water column. Enterococci may be originated from various non-point sources such as humans and wildlife. Recent literature has shown that avian feces also harbor high concentrations of Enterococci. Advances in DNA sequencing and data analysis make it possible to address questions in population genetics and evolution at the genomic level. Fungi are excellent subjects for such studies, because they are found in diverse environments, have short generation times, can be maintained in culture and have relatively small genomes. My research employed genetic approaches using a variety of sequencing technologies and methods of analysis to explore questions in fungal evolution.

One of the most versatile and well understood models in mathematical biology is the Competitive Lotka Volterra (CLV) model, which describes the behaviour of any number of exclusively competitive species (that is each species competes directly with every other species). Despite it's success in describing many phenomenon in biology, chemistry and physics the CLV model cannot describe any non-linear environmental effects (including resource limitation and immune response of a host due to infection).
