The outer-domain core of gp120 may serve as a better HIV vaccine immunogen than the full-length gp120 because of its greater stability and immunogenicity. In our previous report, we introduced two disulfide bonds to the outer-domain core of gp120 to fix its conformation into a CD4-bound state, which resulted in a significant increase in its immunogenicity when compared to the wild-type outer-domain core. In this report, to further improve the immunogenicity of the outer-domain core based immunogen, we have introduced a Tryptophan residue at gp120 amino acid sequence position 375 (375S/W). The emergence of Acinetobacter baumannii strains, with broad multidrug-resistance phenotypes and novel virulence factors unique to hypervirulent strains, presents a major threat to human health worldwide. Although a number of studies have described virulence-affecting entities for this organism, very few have identified regulatory elements controlling their expression. Previously, our group has documented the global identification and curation of regulatory RNAs in A. baumannii. Candida albicans is a clinically important dimorphic fungus that exhibits either a budding yeast or a mycelial-hyphal or pseudohyphal growth, depending on environmental conditions. The yeast-to-mycelia morphologic transition, which is generally regarded as an important virulence determinant, depends on the inoculum size of liquid cultures. The yeast form is favored when cultures are inoculated at > 106 cells∙mL–1, whereas the mycelial form is favored at inoculum densities < 106∙mL–1. Farnesoic acid (FA) and farnesol (FOH) are two related sesquiterpene quorum- sensing molecules that, upon accumulation, prevent the yeast-to-mycelial conversion. Oh et al. showed that C. albicans …

Candida albicans excretes E,E-farnesol as a virulence factor and quorum sensing molecule that prevents the yeast to hyphal conversion. Polke et al. (2016) identified eed1Δ/Δ as the first farnesol hypersensitive mutant of C. albicans. eed1Δ/Δ also excretes 10X more farnesol and while able to form hyphae, it cannot maintain hyphae. This mutant enables new research into unanswered questions, including the existence of potential farnesol receptors and transporters, regulation of farnesol synthesis, and relationships among farnesol, germ tube formation and hyphal maintenance. The eed1 farnesol hypersensitivity can be explained by higher internal concentrations of farnesol or lower thresholds for response. One …

The immunoglobulin heavy chain gene (Igh) in various animal models is regulated by numerous regulatory elements including the 3'Igh regulatory region (3'IghRR). Several transcription factors are involved in modulating the 3'R including the aryl hydrocarbon receptor (AhR). The AhR is a ligand-activated transcription factor that mediates the transcription of genes involved in the metabolism of environmental toxicants such as TCDD. TCDD binds AhR and regulates immunoglobulin (Ig) expression in B cells. This modulation appears to be directly mediated by binding of the AhR to dioxin response elements (DRE) within the 3'IghRR. With the number of fully sequenced bacterial genomes increasing in the past 7 years, it has been discovered that a large percentage of the putative protein coding genes have no known function. This lack of knowledge leaves scientists with an incomplete understanding of bacteria. In this study, conserved hypothetical protein mutants from Streptococcus sanguinis SK36 were screened on solid media with various environmental conditions. From these screens, the candidate protein, SSA_2372, displayed a sensitivity to acidic conditions. Its homolog in Bacillus subtilis 168, BSU00030, also displayed a sensitivity to pH conditions at its acid tolerance extremes unlike its other homolog …

Identifying essential genes, genes indispensable for survival, has been proven indispensable in defining new therapeutic targets against pathogens, major elements of the minimal set genome to be harnessed in synthetic biology, and determinants of evolutionary relationships of phylogenetically distant species. HIV is capable of causing a set of neurological diseases collectively termed the HIV Associated Neurocognitive Disorders (HAND). Worsening pathology is observed in HIV+ individuals who use opioid drugs. Memory problems are often observed in HAND, implicating HIV pathology in the hippocampus, and are also known to be exacerbated by morphine use. HIV-1 Tat was demonstrated to reduce spatial memory performance in multiple tasks, and individual subsets of CA1 interneurons were found to be selectively vulnerable to the effects of Tat, notably nNOS+/NPY- interneurons of the pyramidal layer and stratum radiatum, PV+ neurons of the pyramidal layer, and SST+ neurons …

Periodontal diseases (PD) affect 46% of American adults over age 30. These diseases cause symptoms including bleeding and swelling of the gums, bone resorption, and tooth loss, that affect quality of life and have a high economic burden. Periodontal diseases are caused by an imbalance in the oral microbiome, from a healthy state that contains anti-inflammatory commensals like Streptococcus gordonii and mitis, to a diseased state that has pro-inflammatory anaerobic pathogens including Porphyromonas gingivalis, Prevotella intermedia, Fusobacterium nucleatum, and Tannerella forsythia. คัดแยกยีสต์จำนวน 106 ไอโซเลตจากจังหวัดระนอง ประเทศไทย คัดกรองยีสต์ที่สะสมน้ำมันภายในเซลล์สูงโดยการย้อมเซลล์ด้วยสีไนล์เรด (Nile red) พบว่ายีสต์จำนวน 24 ไอโซเลต มีหยดน้ำมันภายในเซลล์ มากกว่า 50% ของปริมาตรเซลล์ และเป็นยีสต์ที่สามารถใช้น้ำตาลไซโลสเป็นแหล่งคาร์บอนเพื่อการเจริญได้ 16 ไอโซเลต น้ำตาลไซโลสเป็นองค์ประกอบหลักในไฮโดรไลเสตใบอ้อยเช่นเดียวกับน้ำตาลกลูโคส ผลการวิเคราะห์ปริมาณน้ำมันที่สะสมภายในเซลล์ของยีสต์16 ไอโซเลตที่คัดกรองได้ โดยเลี้ยงในอาหารที่มีปริมาณกลูโคส 5% (น้ำหนัก/ปริมาตร) แต่มีปริมาณไนโตรเจนจำกัด พบว่าเป็นยีสต์โอลิจินัส (ยีสต์ซึ่งสะสมน้ำมันภายในเซลล์มากกว่า 20% น้ำหนัก/น้ำหนัก ของน้ำหนักแห้งเซลล์) จำนวน 5 สายพันธุ์ คือ Cryptococcus humicola NG2, Trichosporon mycotoxinivorans MG11-12.3, Cyberlindnera subsufficiens NG8.2, Rhodotorula mucilaginosa MG11-2.3 และ Yarrowia sp. NG17 ผลการวิจัยนี้นับเป็นการรายงานว่ายีสต์ T. mycotoxinivorans และ C. subsufficiens เป็นยีสต์โอลิจินัสเป็นครั้งแรก แต่เนื่องจากยีสต์ T. mycotoxinivorans เป็นยีสต์ก่อโรคจึงไม่นำมาศึกษาต่อ นำยีสต์ 4 สายพันธุ์ที่คัดกรองได้ มาผลิตน้ำมันโดยเลี้ยงในไฮโดรไลเสตใบอ้อยซึ่งมีปริมาณน้ำตาลกลูโคสและน้ำตาลไซโลสเท่ากับ 18.7 กรัม/ลิตร และ 19.1 กรัม/ลิตร โดยการปรับสภาพด้วยกรดซัลฟูริคเจือจางและย่อยต่อด้วยเอนไซม์เซลลูเลสทางการค้า ผลการเปรียบเทียบปริมาณน้ำมันที่ผลิตได้ในไฮโดรไลเสตใบอ้อยที่ผ่านการปรับด่างเกินเพื่อกำจัดสารยับยั้งการเจริญของยีสต์ และไม่ผ่านการปรับด่างเกิน พบว่ายีสต์ทั้ง 4 สายพันธุ์ผลิตน้ำมันในไฮโดรไลเสตใบอ้อยที่ไม่ผ่านการปรับด่างเกินได้มากกว่า โดย Yarrowia NG17 ผลิตน้ำมันสูงที่สุดเท่ากับ 10.15% น้ำหนัก/น้ำหนักของน้ำหนักเซลล์แห้ง ผลการหาภาวะที่เหมาะสมสำหรับการผลิตน้ำมันของ Yarrowia NG17 โดยแปรผันการเติมและไม่เติม แคลเซียมคลอไรด์ (CaCl2) โพแทสเซียมไดไฮโดรเจนฟอสเฟต (KH2PO4) และแมกนีเซียมซัลเฟต (MgSO4) ในไฮโดรไลเสตใบอ้อย พบว่ายีสต์ Yarrowia NG17 มีอัตราการผลิตน้ำมันสูงที่สุดเท่ากับ 1.52 กรัม/ลิตร/วัน เมื่อเจริญในไฮโดรไลเสตใบอ้อยที่ไม่เติมสารอาหารใดๆที่ทดสอบ ผลการแปรผันค่าพีเอชเริ่มต้นช่วง …

Mycosporine-2-glycine (M2G) is a rare UV-screening compound in a group of mycosporine-like amino acids (MAAs). This molecule is found in only two cyanobacteria; Euhalothece sp. LK-1 and Aphanothece halophytica (Halothece sp. PCC 7418). The structure of M2G composed of 4-deoxygadusol as a core structure, attached by 2 molecules of glycine at C1 and C3 positions. M2G has a maximal adsorption at 331 nm and a better antioxidative activity than other MAAs. Thus, it is interesting in determination of other activities for further cosmeceutical and pharmaceutical applications. Proteins are the functional units of cells. However, a major portion of the proteome does not have a known functional annotation. This dissertation explores protein -protein interactions, involving these uncharacterized or unknown function proteins. Initially, protein – protein interactions were tested and analyzed for paralogous proteins in Escherichia coli. To expand this concept further and to get an overview, protein – protein interactions were analyzed using ‘comparative interactomics’ for four pathogenic bacterial species including Escherichia coli, Yersinia pestis, Vibrio cholerae and Staphylococcus aureus. Scrub typhus is a potentially fatal infection that threatens one billion persons in the Asia-Pacific region and is caused by the obligate intracellular bacterium, Orientia tsutsugamushi. How this organism facilitates its intracellular survival and pathogenesis is poorly understood. Intracellular bacterial pathogens utilize the Type 1 (T1SS) or Type 4 secretion system (T4SS) to translocate ankyrin repeat-containing proteins (Anks) into the host cell to modulate host cell processes. Extensive research has been undertaken on the examination of tissue biopsies using vibrational spectroscopic techniques. However, fewer studies have focused on less invasive and commonly acquired blood samples. Recent studies have shown the ability of Raman and Fourier transform infrared (FTIR) spectroscopy to discriminate between non-cancer controls and cancer cases using blood serum or plasma. Seasonal migration of passerine birds between temperate North America and tropical Central and South America is an ecological phenomenon. Migration of birds has been associated with the introduction of ectoparasites like ticks or tick-borne pathogens across the avian migration routes. In this study, the microbial diversity was determined in the ticks and bird DNA samples using 454 pyrosequencing of bacterial 16S rRNA gene. Tick DNA samples showed the dominance of genera Lactococcus, Francisella, Raoultella, Wolbachiaand Rickettsia across all the ticks, but birds DNA did not share common microbial diversity with ticks. The first study was conducted on commercial Italian semi-hard cheese samples that were analyzed microbiologically to understand the effect of fast and slow rate of cooling on cheese microflora during ripening process at different temperatures. A cheese plant noticed an active growth of non-starter lactic acid bacteria, especially the heterofermentative bacteria, in ripened cheese blocks, which weren’t fully cooled. For that, three cheese sample sets, each having 8 samples, were received from the cheese plant for microbiological analysis. Food borne salmonellosis is a global public health concern caused by Salmonella, that causes enteric disease both in humans and animals. Most of the pathogenic Salmonella serovars fall under Salmonella enterica subspecies enterica, a major subspecies group that includes more than 50% of total identified Salmonella serovars. New serovars are identified each year and overall incidence of salmonellosis may mask the outbreak incidences caused by individual serovars. Main limitations of dried distillers’ grains with solubles (DDGS) as meal for monogastric animals is the presence of high fiber content, reduced fat content, and poor amino acid balance. This causes a reduced economic value of DDGS for these species due to its low inclusion rates. The goal of this theses was to create new strains of a fungus, Aureobasidium pullulans, with enhanced cellulase production and use it to optimize an enzymatic saccharification, pretreatment, and fungal conversion process to enhance the nutritional value of DDGS. Porcine reproductive and respiratory syndrome virus (PRRSV) is an economically devastating virus that causes a persistent infection and spreads quickly. The virus causes abortions in sows and respiratory diseases in young piglets. Current PRRSV vaccines appear to provide limited cross-protection. A virus-like particles (VLPs) vaccine is made up of key PRRSV structural proteins, which could be cross protective among the different strains. We tested PRRSV VLPs as a vaccine candidate with a 2’, 3’-cGAMP VacciGradeTM adjuvant against pigs infected with PRRSV after intranasal immunization to evaluate the immune response and protective efficacy by the VLPs and adjuvant. Rhizodeposits play a key role in shaping rhizosphere microbial communities. In soybean, isoflavonoids are a key rhizodeposit component that aid in plant defense and enable symbiotic associations with rhizobia. However, it is uncertain if and how they influence rhizosphere microbial communities. Isoflavonoid biosynthesis was silenced via RNA interference of isoflavone synthase in soybean hairy root composite plants. Successive sonication was implemented to isolate soil fractions from 3 different rhizosphere zones at 1 and 3 weeks post planting. Influenza B virus (IBV) is an important pathogen that infects humans and causes seasonal influenza epidemics. By using next-generation sequencing (NGS) approach, we analyzed total mRNAs extracted from A549 cells infected with B/Brisbane/60/2008, and identified four defective genomes in IBV with two from the polymerase basic subunit 1 (PB1) segment and the other two from the matrix (M) segment. Each of them can potently inhibit the replication of IBV. One derived from PB1 segment was able to interfere modestly with influenza A virus (IAV) replication. Senecavirus A (SVA) is a positive sense single-stranded virus that belongs to the genus Senecavirus within the family Picornaviridae. Senecavirus has been present in US swine population since 1988. However, there have been only a few reports of SVA associated with disease in last two decades. In late 2014 early 2015, a sudden increase in the number of cases of Senecavirus A associated with vesicular disease was observed in Brazil, the US and China. The polysaccharide component of the V. fischeri biofilm is produced by proteins encoded by the symbiosis polysaccharide (syp) locus. The syp locus encodes 18 genes, six of which are putative glycosyltransferases (GTs). One of these GTs, sypQ, encodes a putative family 2 glycosyltransferase (GT-2). The mechanism by which SypQ facilitates biofilm formation is not yet understood. To uncover which specific residues are essential for the function of SypQ, I utilized Bioinformatics, site-directed mutagenesis, and random mutagenesis. These emerging viruses have the ability to be highly pathogenic and detrimental to the human population. Staphylococcus aureus is a major human pathogen known to cause disease in a wide range of tissues. In order to thrive in such diverse environments, S. aureus uses multiple adaptive traits such as trace metal/nutrient acquisition, shifts in metabolic activity, and expression of detoxification systems, all of which allow the bacterium to proliferate and survive in nutritionally deficient and inhospitable environments.

Clean catch was developed before the advancement of more sensitive assays for culturing urinary bacteria. I reassessed clean catch, endeavoring to optimize this method. Periurethral swabs and voided urines were routinely collected, while analyzing different aspects of the method. I determined that midstream urine contained the least amount of vulvo-vaginal contamination and that the time of collection did not impact the results. I also determined that the use of antiseptic wipes prior to void increased the level of vulvo-vaginal contamination. A small cohort of females collected daily urines over a 17-day period and kept a strict alcohol diary. Females who …
