The zebrafish (Danio rerio) is accepted in the developmental and genomic communities as a model organism. However, the capacity for the zebrafish as a behavioral model has yet to be fully acknowledged. The research presented provides evidence validating the novel task, aids in gaining a better understanding of the learning processes, and identifies individual differences. The novel associative learning task differs from any present well established behavioral model and lends itself to future development. Cetaceans live in complex physical and social environments that are frequently changing. In contrast, the captive environment for marine mammals is often lacking in stimulation. As a result, enrichment is often used to increase species-typical behaviors and enhance the well-being of the animals. The purpose of this study was to compare the effects of enrichment objects on the social behavior of a group of seven captive rough-toothed dolphins (Steno bredanensis). The theme of this dissertation was to understand the spatio-temporal dynamics of the phytoplankton community, its light absorption properties, and its relationship to underlying physicochemical processes. Understanding these phenomena will benefit efforts to predict pathways of carbon transformation in the ocean, to estimate primary productivity (PP) and to characterize distributions of phytoplankton communities using ocean color remote sensing.

This research entailed four different studies, which address different objectives. Marine fungi are an important but often overlooked component of marine ecosystems. Primarily saprotrophic, they are vital to coastal nutrient cycling processes and food webs. However, basic marine fungal distribution data are lacking in many parts of the world, as is knowledge of the sampling intensity required to characterize the biodiversity of these communities. Intensive, minimal-exchange, biofloc-based shrimp aquaculture systems may provide a sustainable alternative to traditional shrimp culture. Through a series of experiments, this document explores the effects of several key management strategies on water quality, isotopic distribution, and shrimp production.

An experiment evaluated the effects of managing suspended solids (biofloc) concentration at two levels. It was found that using a higher flow rate to larger settling chambers resulted in significantly lower biofloc and nitrate concentrations, and significantly improved shrimp growth rate. Riverine export of dissolved organic matter (DOM) is an important component in marine carbon budget but the composition and phase partitioning are poorly quantified. Monthly water samples were collected from the lower Mississippi and Pearl rivers between January 2009 to August 2011 for DOM characterization using the fluorescence excitation emission matrix (FluoEEM) technique, coupled with parallel factor analysis (PARAFAC), and flow field-flow fractionation technique. DOM in the Pearl River showed higher dissolved organic carbon (DOC) concentration, temporal fluctuation, and aromaticity, reflecting instantaneous inputs of DOM from local soil and plant litter. Vibrio parahaemolyticus (Vp) is a gram-negative bacterium found naturally in marine and estuarine environments. Vp is found in oysters including those which are later consumed by the public. Sub-populations of potentially virulent Vp contain specific virulence factors and are relevant human pathogens capable of causing gastroenteritis, wound infection, and death. The tdh and trh genes, both encoding hemolysins, have been correlated with the majority of clinical Vp isolates but have not been shown to be the definitive virulence factors.

Effects Of Hypoxia And 4-Tert-Octylphenol On Gene Expression Profiles Of The Sheepshead Minnow (Cyprinodon Variegatus), Arthur Alan Karels

Hypoxia occurs in estuaries of northern Gulf of Mexico and world-wide, with increasing frequency/severity via eutrophication and anthropogenic influences. Hypoxia inducible factors (HIFs) form transcriptional complex and bind DNA at hypoxia responsive elements (HREs) in promoter regions of genes needed for systemic and cellular adaptation of fish to low dissolved oxygen (hypoxia, DO <2.0 mg/ml). Hypoxia-induced activation of HIF-αs can lead to a cascade of downstream activation, such as erythropoietin (EPO). Return to normal DO levels (normoxia), prolyl hydroxylases (PHDs) are activated to degrade HIF-αs back to baseline. Fish are affected by environmental estrogen mimics, like 4-tert-octylphenol (4tOP), binding estrogen receptor alpha (ERα) at estrogen responsive elements (EREs) and activating genes vitellogenin (VTG). Previous research showed overlap or crosstalk between these two mechanistic pathways. Hypoxia triggers unknown factors regulating ERE-mediated ERα signaling pathway, and stressor combinations could increase/decrease hypoxic or endocrine pathway. Research examined molecular/physiological effects of hypoxia (acute and chronic, moderate and severe) and 4tOP (~60μg/L)on adult male and/or female sheepshead minnow (Cyprinodon variegatus). Three genes identified, cloned, and sequenced (HIF-1α, HIF-2α, and PHD3), plus previously identified genes EPO and VTG, were examined in liver/testes exposed to hypoxia and/or 4tOP for cellular/physiological changes. Endpoints examined included mRNA expression from real-time PCR of HIF-1α, HIF-2α, PHD3, EPO, and VTG using cDNA from total RNA extracts, and microarray analyses of genes expressed during the transition from hypoxia back to normoxia. Phylogenetic analyses confirmed isolation of two HIF-α isofoms (HIF-1α and HIF-2α) and the PHD3 isoform. Significant up-regulation of PHD3 occurred within 10 hrs of chronic hypoxia, and persisted when severe (1.5 mg/L) and declined when moderate (~2.5mg/L). Significant up-regulation of HIF-1α and EPO occurred within 30 minutes to 2 hours of onset of acute severe and very severe (~1.08mg/L) hypoxia. Hypoxia acted similar to an estrogen mimic, with huge up-regulation of VTG gene expression in males, and increased VTG levels (additive effect) when hypoxia was combined with 4tOP. Microarray analyses showed 125 genes with significant transcriptional change, with up- or down-regulation from transitions of: (1) hypoxia (72 hrs) to normoxia (74 hrs) and (2) hypoxia+4tOP (72 hrs) to normoxia+4tOP (74 hrs).

A data assimilation system combining 3-dimensional variational scheme and Navy Coastal Ocean Model was applied to the Monterey Bay area to assimilate temperature and salinity glider data collected in August 2003. The hybrid background error covariance model in the present 3-dimensional variational system incorporates both the static and the flow-dependent background error covariance. This dissertation describes an automated technique for ascertaining the values of the geometric calibration parameters of an airborne lidar. A least squares approach is employed that adjusts the point cloud to a single planar surface which could be either a narrow airport runway or a dynamic sea surface. Going beyond the customary three boresight angles, the proposed adjustment can determine up to eleven calibration parameters to a precision that renders a negligible contribution to the point cloud’s positional uncertainty.

The course of the ancestral Tennessee River has been debated in both the geological and biological literature for over 100 years. Several of the proposed courses for the ancestral Tennessee place its course across the state of Mississippi. Geochemical analysis of sedimentary rocks in the Pascagoula River basin supports these hypotheses suggesting that the rocks in the Pascagoula basin were derived from the Highland Rim of Tennessee and northern Alabama, while geochemical analysis of rocks from the Pearl River basin point to deposition from a mixture of sources including the ancestral Mississippi River and perhaps the ancestral Tennessee. The Alabama shad, Alosa alabamae, is an anadromous species that is in decline and has seen extirpations from impoundments as well as decreased water quality. Alabama shad live in the Gulf of Mexico and ascend Northern Gulf of Mexico Drainages to reproduce early in the year (January-May). The juveniles spend the majority of the year in these freshwater systems before emigrating out to the Gulf of Mexico as late as December.

Nineteen major river drainages across Honduras were sampled from 2005-2009 in order to understand Honduran geographical patterns of freshwater fish distribution, to delineate the Honduran freshwater fishes ichthyographical provinces, and to understand patterns of species assemblage at the drainage level. A total of 166 species of freshwater fishes were sampled, a 64% increase over previously published reports. Eight species belong to primary freshwater families, 47 to secondary, and 111 to peripherals. A meta-analysis was done on studies that included six major taxa groups: Cyanobacteria, Chlorophyta, Chrysophyta (primarily diatoms), Euglenophyta, Pyrrophyta, and Rhodophyta and six aquatic habitats of Mississippi to determine the abundance and richness of the algal community and to identify relevant environmental drivers of algal assemblage composition. Twenty algae data sets on small order streams, large streams and rivers, lakes and reservoirs, fish production ponds, brackish water, and marine water were analyzed. Leucothoid amphipods were investigated using morphology and molecular rDNA gene sequence fragments. The morphological diagnostic characters for traditional taxonomy have been clarified, a molecular marker for representative species has been developed, and one of the current anamorph-leucomorph connections has been confirmed with molecular sequence data. Ultimately this study has combined traditional morphological and modern molecular methods to clarify the taxonomy and to propose a preliminary phylogeny of the Leucothoidae. The Kalliapseudidae is a family of shallow burrow-dwelling marine and estuarine tanaidaceans. There are currently 39 known species of 12 genera and three subfamilies. They are primarily circumtropical in distribution; however, several species are found in temperate waters. The phylogeny of Kalliapseudidae is assessed to test the monophyly of currently accepted subfamilies and genera, based largely on examination of material loaned from various museums and institutions. Multiple exemplars from other apseudomorph families were also included in the ingroup to test the monophyly of the family. This study was conducted to determine how the characteristics of an assemblage of suspended particles, including their composition and size affect the relationship between the optical scattering coefficient b (m-1), and the dry mass of the particles in suspension. Knowledge of the scattering to total suspended matter (TSM) ratio, i.e. the mass specific scattering coefficient b* (m2/g), is important because the light detected by optical imaging sensors used for remote sensing is the light that has been scattered by particles back through the water surface. Amyloodinium ocellatum is a parasitic dinoflagellate that infects warm water marine bony fishes and causes high mortalities in aquaculture settings. It has three life history stages: the feeding trophont, the reproductive tomont, and the infective dinospore. This dissertation describes the characteristics of A. ocellatum infections in juvenile spotted seatrout, Cynoscion nebulosus, and red snapper, Lutjanus campechanus, studies the survival and fecundities of the stages in the life cycle of the parasite and presents a population model for A. ocellatum.

Chelonians (i.e., turtles) are an imperiled group of reptiles with about 66% of the recognized species listed as threatened by the IUCN. Most chelonian species have a unique set of life history traits (i.e., longevity, delayed sexual maturity, and low juvenile survivorship), which makes their populations exceedingly sensitive to increases in adult and juvenile moralities. With numerous anthropogenic effects (e.g., habitat alteration, exploitation, and over harvesting) negatively influencing mortality rates, chelonians have experienced global precipitous declines and extinctions.

The most relevant disciplines, fish toxicogenomics and computational systems biology are reviewed in Chapter 1. Chapter 2 reviews major aspects of DNA microarray technology.

Spatiotemporal variability in the diatom and dinoflagellate community structure and chlorophyll a (chl a) concentrations in Tumaco Bay during the 1993-2005 period was related clearly to seasonal and interannual variability in environmental conditions due to the migration of the Inter-tropical Convergence Zone (ITZC) and the influence of El Nino Southern Oscillation (ENSO) events. Occurrence and severity of hypoxia is increasing in coastal and estuarine environments, and recovery of impacted habitats and living resources is slow. Detection of early biological effects of hypoxia is needed for timely remedial action to be taken. Yellow head virus (YHV) is an important pathogen to shrimp aquaculture. Among 13 species of naturally YHV-negative crustaceans in the Mississippi coastal area, the daggerblade grass shrimp, Palaemonetes pugio, and the blue crab, Callinectes sapidus, were tested for potential reservoir and carrier hosts of YHV using PCR and real time PCR. The YHV replicated in the daggerblade grass shrimp, and was still detectable on 36 d post-inoculation, causing 8% mortality after injection. However, YHV did not replicate in the blue crab. Systematics and taxonomy of the dexaminid amphipod genus Polycheria Haswell (Dexamindae: Amphipoda), whose members are cosmopolitan associates of tunicates and sponges, are confused. This is due in large part to the many inadequate and incomplete descriptions and poorly some executed illustrations, especially for the early studies on the group. Species of the tanaid family Pseudotanaidae, established by Jurgen Sieg in 1973, have been reported from all the world's oceans in depths ranging from near the surface to below 6,000 m. The family currently consists of 46 characteristically small tanaidomorph species residing in two subfamilies, the Cryptocopinae (seven species) and the Pseudotanainae (39 species). Members of the more ancestral Crytocopinae differ from the Pseudotanainae by having females with four rather than three antennule articles and a complete separation of the maxilliped endites. Barrier island vegetation is subjected to chronic abiotic stressors combined with periodic storm events that favor species adapted to harsh environments. These islands are the first landforms to be affected by changes in coastal subsidence and sea-level rise.
