Computational Tools For Tandem Repeat Detection Using Long-Read Sequencing, Qian Liu, Jincheng Li Feb 2026

Computational Tools For Tandem Repeat Detection Using Long-Read Sequencing, Qian Liu, Jincheng Li

Life Sciences Faculty Research

Tandem repeats (TRs) play essential roles in a variety of biological functions, and their abnormal expansions are significantly implicated in phenotypic variation and cause >60 human diseases. However, long TR regions cannot be reliably detected using short-read sequencing, and long-read sequencing enables accurate genome-wide detection of TRs. In recent years, various computational tools have been developed to detect and genotype TRs from long-read data. In this survey, we systematically categorize and review 39 computational tools designed for TR detection, visualization and functional interpretation. We discuss their strengths and limitations for TR detection from long-read sequencing data, highlighting current challenges and …

Prediction Of Diabetes Using Logistic Regression And Ensemble Techniques, Priyanka Rajendra, Shahram Latifi Oct 2021

Prediction Of Diabetes Using Logistic Regression And Ensemble Techniques, Priyanka Rajendra, Shahram Latifi

Electrical & Computer Engineering Faculty Research

Background Logistic regression is a classification model in machine learning, extensively used in clinical analysis. It uses probabilistic estimations which helps in understanding the relationship between the dependent variable and one or more independent variables. Diabetes, being one of the most common diseases around the world, when detected early, may prevent the progression of the disease and avoid other complications. In this work, we design a prediction model, that predicts whether a patient has diabetes, based on certain diagnostic measurements included in the dataset, and explore various techniques to boost the performance and accuracy. Methods Logistic Regression is the main …

A Novel Jumbo Phage Phima05 Inhibits Harmful Microcystis Sp., Ampapan Naknaen, Oramas Suttinun, Komwit Surachat, Eakalak Khan, Rattanaruji Pomwised

Civil and Environmental Engineering and Construction Faculty Research

Microcystis poses a concern because of its potential contribution to eutrophication and production of microcystins (MCs). Phage treatment has been proposed as a novel biocontrol method for Microcystis. Here, we isolated a lytic cyanophage named PhiMa05 with high efficiency against MCs-producing Microcystis strains. Its burst size was large, with approximately 127 phage particles/infected cell, a short latent period (1 day), and high stability to broad salinity, pH and temperature ranges. The PhiMa05 structure was composed of an icosahedral capsid (100 nm) and tail (120 nm), suggesting that the PhiMa05 belongs to the Myoviridae family. PhiMa05 inhibited both planktonic and aggregated …

Ensemble Modeling Of Auditory Streaming Reveals Potential Sources Of Bistability Across The Perceptual Hierarchy, David F. Little, Joel S. Snyder, Mounya Elhilali Apr 2020

Ensemble Modeling Of Auditory Streaming Reveals Potential Sources Of Bistability Across The Perceptual Hierarchy, David F. Little, Joel S. Snyder, Mounya Elhilali

Psychology Faculty Research

Perceptual bistability—the spontaneous, irregular fluctuation of perception between two interpretations of a stimulus—occurs when observing a large variety of ambiguous stimulus configurations. This phenomenon has the potential to serve as a tool for, among other things, understanding how function varies across individuals due to the large individual differences that manifest during perceptual bistability. Yet it remains difficult to interpret the functional processes at work, without knowing where bistability arises during perception. In this study we explore the hypothesis that bistability originates from multiple sources distributed across the perceptual hierarchy. We develop a hierarchical model of auditory processing comprised of three …

Magnetosome Genes In The Gammaproteobacterium Strain Bw-2, Lucero Rivera, Denis Trubitsyn, Dennis A. Bazylinski Aug 2011

Magnetosome Genes In The Gammaproteobacterium Strain Bw-2, Lucero Rivera, Denis Trubitsyn, Dennis A. Bazylinski

Undergraduate Research Opportunities Program (UROP)

Magnetotactic bacteria (MTB) biomineralize intracellular nanometer-sized, magnetic crystals surrounded by a lipid bilayer membrane known as magnetosomes. These crystals, which consist of magnetite (Fe3O4) or greigite (Fe3S4), causes the cell to align along the geomagnetic field lines as they swim, a phenomenon known as magnetotaxis. Strain BW-2 is a magnetite-producing magnetotactic bacterium isolated from Badwater Basin, Death Valley National Park (California) and is one of only two species of MTB that are known to phylogenetically belong to the Gammaproteobacteria class of the Proteobacteria phylum. The biomineralization of magnetite in magnetotactic bacteria is mediated by a series of genes that include …

Molecular Evolution And Historical Biogeography Of New World Birds, Brian T. Smith May 2011

Molecular Evolution And Historical Biogeography Of New World Birds, Brian T. Smith

UNLV Theses, Dissertations, Professional Papers, and Capstones

Deciphering the patterns of how biodiversity has evolved across time and space has remained a fundamental objective for biologists for the last 200 years. Researchers are faced with the challenge of interpreting the complexity of evolutionary patterns that have been generated over the deep history of the Earth. The advancement of DNA sequencing technology has yielded a new and powerful genetic toolkit that has allowed biologists to address novel evolutionary questions. For my dissertation research, I used molecular genetics and a statistical framework to study the evolution and historical biogeography of birds distributed in North and South America. My dissertation …
