Chapter 11: Genome-Wide Association Studies, William S. Bush, Jason H. Moore

Dartmouth Scholarship

Genome-wide association studies (GWAS) have evolved over the last ten years into a powerful tool for investigating the genetic architecture of human disease. In this work, we review the key concepts underlying GWAS, including the architecture of common diseases, the structure of common human genetic variation, technologies for capturing genetic information, study designs, and the statistical methods used for data analysis. We also look forward to the future beyond GWAS.

Development And Characterization Of 11 Novel Microsatellite Loci For The Roundscale Spearfish Tetrapturus Georgii And Their Cross-Species Amplification Among Other Istiophorid Species, Andrea M. Bernard, Kevin A. Feldheim, Mahmood S. Shivji Oct 2012

Shivji

Marine & Environmental Sciences Faculty Articles

Eleven novel polymorphic microsatellite loci were developed and characterized for the recently validated roundscale spearfish Tetrapturus georgii. Characterization of these markers, based on 35 roundscale spearfish from the western North Atlantic, revealed two to 21 alleles per locus with an average expected heterozygosity (HE) of 0·09–0·94, and all loci conformed to Hardy–Weinberg expectations. Cross-amplification of these 11 loci against all other eight known istiophorid species indicates promising prospects for the utility of these markers for istiophorids in general.

High Connectivity In The Deepwater Snapper Pristipomoides Filamentosus (Lutjanidae) Across The Indo-Pacific With Isolation Of The Hawaiian Archipelago, Michelle R. Gaither, Shelley A. Jones, Christopher Kelley, Stephen J. Newman, Laurie Sorenson, Brian W. Bowen

Fisheries Research Articles

In the tropical Indo-Pacific, most phylogeographic studies have focused on the shallow-water taxa that inhabit reefs to approximately 30 m depth. Little is known about the large predatory fishes, primarily snappers (subfamily Etelinae) and groupers (subfamily Epinephelinae) that occur at 100–400 m. These long-lived, slow-growing species support fisheries across the Indo-Pacific, yet no comprehensive genetic surveys within this group have been conducted. Here we contribute the first range-wide survey of a deepwater Indo-Pacific snapper, Pristipomoides filamentosus, with special focus on Hawai'i. We applied mtDNA cytochrome b and 11 microsatellite loci to 26 samples (N = 1,222) collected across …

Phylogeography Of The Polychaete Phragmatopoma Californica (Family Sabellarididae) In The Southern California Bight (Scb), Praneeth Kamana

Student Theses and Dissertations

This study measured the genetic differentiation among populations of Phragmatopoma californica and compared this genetic structuring with another polychaete species (Neries grubei) having a different life history. A total of 234 samples from 13 populations of the sabelleriid polychaete Phragmatapoma californica (Fewkes) from six mainland sites along the southern California coast and two Channel Islands were studied by way of inter simple sequence repeats (ISSRs) to determine genetic diversity, divergence and to estimate gene flow among populations. The results were compared to another polycheate species, Neries grubei which has a shorter larval development than P. californica, reducing potential dispersal and …

Population Genetics Of The Western Bean Cutworm (Striacosta Albicosta Smith) Across The United States, Erica Lindroth May 2011

Population Genetics Of The Western Bean Cutworm (Striacosta Albicosta Smith) Across The United States, Erica Lindroth

Department of Entomology: Dissertations, Theses, and Student Research

The western bean cutworm, Striacosta albicosta (Smith), is a secondary pest of maize (Zea mays L.) and dry beans (Phaseolus vulgaris L.) in the western United States. Recently, this insect has undergone a major territory expansion into the eastern US and has become a pest throughout much of the Corn Belt. This study was instigated to examine the population genetics of this pest to facilitate control and resistance management, as well as to shed light on the current habitat expansion. To this end, western bean cutworm individuals were collected from 28 different locations across the traditional and expanded …

The Role Of Historical And Contemporary Processes On Phylogeographic Structure And Genetic Diversity In The Northern Cardinal, Cardinalis Cardinalis, Brian T. Smith, Patricia Escalante, Blanca E. Hernandez-Banos, Adolfo G. Navarro-Siguenza, Sievert Rohwer, John Klicka May 2011

Navarro-Siguenza, Sievert Rohwer, John Klicka

Ornithology Program (HRC)

Background

Earth history events such as climate change are believed to have played a major role in shaping patterns of genetic structure and diversity in species. However, there is a lag between the time of historical events and the collection of present-day samples that are used to infer contemporary population structure. During this lag phase contemporary processes such as dispersal or non-random mating can erase or reinforce population differences generated by historical events. In this study we evaluate the role of both historical and contemporary processes on the phylogeography of a widespread North American songbird, the Northern Cardinal, Cardinalis cardinalis …

Analysis Of The Genetic Structure Of Bithynia Tentaculata Snail Populations In Wisconsin And Minnesota, Sarah J. Whalen Jan 2011

Analysis Of The Genetic Structure Of Bithynia Tentaculata Snail Populations In Wisconsin And Minnesota, Sarah J. Whalen

All Graduate Theses, Dissertations, and Other Capstone Projects

In recent years, there have been tens of thousands of waterfowl mortalities in Wisconsin and Minnesota. An invasive species of snail, Bithynia tentaculata, is a host for the trematode parasites (Cyathocotyle bushiensis and Sphaeridiotrema globulus) that have caused these deaths. A microsatellite-enriched genomic library was detected using DNA from a B. tentaculata specimen from Lake Onalaska (Pool 7 of the Upper Mississippi River). Seven polymorphic microsatellite loci were used to genotype snails collected from Lake Butte des Morts, Shawano Lake, and Lake Onalaska in Wisconsin, as well as Lake Winnibigoshish in Minnesota. The genetic diversity of each population was measured …

Gc-Biased Evolution Near Human Accelerated Regions, Sol Katzman, Andrew D. Kern, Katherine S. Pollard, Sofie R. Salama, David Haussler May 2010

Gc-Biased Evolution Near Human Accelerated Regions, Sol Katzman, Andrew D. Kern, Katherine S. Pollard, Sofie R. Salama, David Haussler

Dartmouth Scholarship

Regions of the genome that have been the target of positive selection specifically along the human lineage are of special importance in human biology. We used high throughput sequencing combined with methods to enrich human genomic samples for particular targets to obtain the sequence of 22 chromosomal samples at high depth in 40 kb neighborhoods of 49 previously identified 100–400 bp elements that show evidence for human accelerated evolution. In addition to selection, the pattern of nucleotide substitutions in several of these elements suggested an historical bias favoring the conversion of weak (A or T) alleles into strong (G or …

Spatial Patterns, Population Genetics, And Multiple Paternity Of The Freshwater Mussel Villosa Iris, (Lea 1829), Allison Marie Asher May 2009

Spatial Patterns, Population Genetics, And Multiple Paternity Of The Freshwater Mussel Villosa Iris, (Lea 1829), Allison Marie Asher

Student Theses and Dissertations

To better understand the migration and spatial patterns, population dynamics, population genetics, and paternity in Villosa iris, I conducted studies in the Spring (SR) and South Fork Spring (SFSR) rivers in 2006 and 2007. Population estimates were 166 ± 32 and 381 ± 37 individuals for SFSR1 and SR1, respectively. Home range and migration rates were small and male and female spatial patterns corresponded with spawning patterns, with more males found upstream of non-gravid females. Population genetic structuring was low between all populations (Fst= 0.028), genetic diversity was lower in the SFSR (Fst= 0.012) than in …

The Genetics Of Colonization In Two Amphibian Species After The 1980 Eruption Of Mount St. Helens, Kristin Ann Bakkegard Dec 2008

The Genetics Of Colonization In Two Amphibian Species After The 1980 Eruption Of Mount St. Helens, Kristin Ann Bakkegard

All Graduate Theses and Dissertations, Spring 1920 to Summer 2023

The genetics of colonization is understudied in salamanders but has large conservation implications as new habitats are formed or restored to their previous condition. The 1980 eruption of Mount St. Helens provided a natural experiment to study the genetic effects of a large infrequent environmental disturbance on two species of salamander, Taricha granulosa (Rough-skinned newt) and Ambystoma gracile (Northwestern salamander). Both these species breed in ponds, and are thought to exhibit high breeding site fidelity and low vagility. I designated three treatments based on the effects of the eruption: new ponds (created by the eruption, immigrants only), recovery lakes (in …

Origin And Conservation Genetics Of Threatened Ute Ladies’-Tresses, Spiranthes Diluvialis (Orchidaceae), Allen L. Szalanski, Gerry Steinauer, Richard Bischof, Jessica Lynn Petersen

Department of Animal Science: Faculty Publications

The Ute ladies’-tresses, Spiranthes diluvialis, is listed as a threatened orchid in west-central United States by the Federal government. Information on its origin and patterns of genetic variation is needed to develop effective conservation strategies for this species. DNA sequencing and polymerase chain reaction–restriction fragment length polymorphism (PCR-RFLP) was used to evaluate genetic variation and structure of 23 populations of S. diluvialis. In addition, four congeneric species were analyzed to determine possible origins of the putative allotetraploid S. diluvialis. DNA sequencing and PCR-RFLP analysis of the nuclear ribosomal internal transcribed spacer (ITS) and mitochondrial and chloroplast DNA …

Analysis Of The Population Genetics Of The Han And Hui Of Liaoning Province, Peoples Republic Of China, Michael L. Black Jan 2000

Analysis Of The Population Genetics Of The Han And Hui Of Liaoning Province, Peoples Republic Of China, Michael L. Black

Theses: Doctorates and Masters

Throughout recorded Chinese history, regions of the country populated by persons of non-Han ancestry often fluctuated significantly in population numbers and in their political and commercial influence. However, at all times they were considered as important contributors to the nation. Many of these peoples had moved from their homelands, settled in China and had intermarried with Han Chinese. Over the generations they became accepted as fully-fledged Chinese citizens although, in many instances, they retained their traditional customs and religious practices, and frequently their own language. The Hui Muslims are a good example of this process of integration, and today they …
