Substantial uncertainty in how to interpret eDNA observations motivates a need for a technique to effectively and efficiently measure of system- and time-specific eDNA distributions. Using a technique to robustly calibrate eDNA dynamics in a given system would improve established eDNA methods such as presence and absence and has the potential to refine estimates of organism abundance using eDNA concentration that are less well understood. Particles of eDNA are present in a wide variety of size and type resulting in varying transport dynamics, persistence, decay, among others. The Humboldt marten (Martes caurina humboldtensis) is a species facing conservation concern in Oregon and California. Historical populations were subjected to unregulated fur trapping and timber harvest throughout the late 19th and early 20th centuries leading to a 90% decline in their distribution. As such, the Humboldt marten is listed as a state endangered species in California, and the analogous ‘coastal marten’ is listed as federally threatened under the Endangered Species Act and classified as a Species of Greatest Conservation Need in Oregon and California. Motivation: Hi-C technology has been the most widely used chromosome conformation capture(3C) experiment that measures the frequency of all paired interactions in the entire genome, which is a powerful tool for studying the 3D structure of the genome. The fineness of the constructed genome structure depends on the resolution of Hi-C data. However, due to the fact that high-resolution Hi-C data require deep sequencing and thus high experimental cost, most available Hi-C data are in low-resolution. Background

Intramuscular fat (IMF) and intramuscular connective tissue (IMC) are often seen in human myopathies and are central to beef quality. The mechanisms regulating their accumulation remain poorly understood. Here, we explored the possibility of using beef cattle as a novel model for mechanistic studies of intramuscular adipogenesis and fibrogenesis.

Methods

Skeletal muscle single-cell RNAseq was performed on three cattle breeds, including Wagyu (high IMF), Brahman (abundant IMC but scarce IMF), and Wagyu/Brahman cross. More and more deep learning approaches have been proposed to segment secondary structures from cryo-electron density maps at medium resolution range (5--10Å). Although the deep learning approaches show great potential, only a few small experimental data sets have been used to test the approaches. There is limited understanding about potential factors, in data, that affect the performance of segmentation. We propose an approach to generate data sets with desired specifications in three potential factors - the protein sequence identity, structural contents, and data quality. Elevated nitrogen and phosphorus inputs from anthropogenic sources, which can lead to significant increases in algal biomass and changes in algal community composition, poses a serious threat to estuarine ecosystems worldwide. While numerous studies have addressed the impacts of nutrient enrichment on epiphytic algae in seagrass habitats, few have investigated potential nutrient-driven changes to epiphytes on emergent salt marsh plants, such as Spartina alterniflora. BACKGROUND: We report the creation and evaluation of a de novo assembly of the genome of the spontaneously hypertensive rat, the most widely used model of human cardiovascular disease.

METHODS: The genome is assembled from long read sequencing (PacBio HiFi and continuous long read data [CLR]) and scaffolded with long-range structural information obtained from Bionano optical maps and proximity ligation sequencing proximity analysis of the genome. Alzheimer's disease (AD) is the most common form of dementia. There is no treatment and AD models have focused on a small subset of genes identified in familial AD. Microarray studies have identified thousands of dysregulated genes in the brains of patients with AD yet identifying the best gene candidates to both model and treat AD remains a challenge. We performed a meta-analysis of microarray data from the frontal cortex (n = 697) and cerebellum (n = 230) of AD patients and healthy controls. การดื้อยา colistin มีแนวโน้มเพิ่มสูงขึ้นในเชื้อแบคทีเรียกลุ่ม Enterobacterales เนื่องมาจากการนำยา colistin กลับมาใช้ในการรักษาเชื้อดื้อยาหลายขนาน โดยเฉพาะอย่างยิ่งเชื้อแบคทีเรียแกรมลบที่ดื้อยา carbapenem ประกอบกับการถ่ายทอดยีน mobile colistin-resistant (mcr) ผ่านทาง plasmid ซึ่งส่งผลให้การแพร่ระบาดของเชื้อดื้อยา colistin เกิดขึ้นในวงกว้างอย่างรวดเร็ว สถานการณ์เชื้อกลุ่ม Enterobacterales ที่ดื้อยา colistin ในประเทศไทยกำลังเป็นที่สนใจ เนื่องมาจากเริ่มพบอัตราเชื้อดื้อยาที่สูงขึ้นอย่างต่อเนื่องทั้งในภาคการปศุสัตว์และในโรงพยาบาล การศึกษาครั้งนี้ได้ศึกษาลักษณะจีโนมของเชื้อ E. coli และ K. pneumoniae ที่ดื้อยา colistin ที่เพาะแยกได้จากผู้ป่วยของโรงพยาบาลเลิดสิน กรุงเทพมหานคร ในช่วงระหว่างเดือนตุลาคม พ.ศ. 2564 ถึงเดือนกันยายน พ.ศ. 2565 และศึกษาความสัมพันธ์และการกระจายตัวของเชื้อในแผนกต่างๆ ของโรงพยาบาล เชื้อที่เก็บได้ทั้งหมดจำนวน 54 ตัวอย่าง ประกอบด้วยเชื้อ E. coli และ K. pneumoniae จำนวน 14 และ 40 ตัวอย่าง ตามลำดับ ซึ่งให้ผลดื้อยา colistin เมื่อทดสอบด้วยเครื่องอัตโนมัติ Sensititre™ Gram Negative MIC Plate เชื้อส่วนใหญ่เพาะแยกจากปัสสาวะ (46.30%, p-value=0.38) และเสมหะ (29.63%, p-value=0.63) โดยเพาะแยกเชื้อได้จากผู้ป่วยใน (81.48%) มากกว่าผู้ป่วยนอก (18.52%) อย่างมีนัยสำคัญ (p-value=0.000) ภายหลังนำเชื้อทั้งหมดไปวิเคราะห์ลำดับเบสด้วยเทคนิค Illumina whole genome sequencing (WGS) สามารถจำแนกสายพันธุ์ของเชื้อได้อย่างมีประสิทธิภาพ โดยเชื้อ E. coli และ K. pneumoniae มีรูปแบบยีนก่อโรคที่แตกต่างกันอย่างเห็นได้ชัด และพบยีน blaCTX-M, blaTEM, blaOXA ,blaSHV ,ยีน aac, ยีน qnr …

การพัฒนาวิธีการตรวจออกซิไดซ์ไลโพโปรตีนชนิดความหนาแน่นต่ำ โดยใช้เทคนิคการตรวจวัดบนกระดาษร่วมกับ Immunogold Silver Enhancement, สุจิตรา ต๊ะยามัน

โรคหลอดเลือดแดงโคโรนารี (Coronary Artery Disease, CAD) เป็นโรคไม่ติดต่อชนิดเรื้อรังที่เกิดจากหลอดเลือดแดงที่กล้ามเนื้อหัวใจตีบหรือตัน สาเหตุหลักเกิดจากไขมันและเนื้อเยื่อสะสม มีผลทำให้เยื่อบุผนังหลอดเลือดชั้นในหนาตัวขึ้นและเกิดการอุดตัน จากการศึกษาที่ผ่านมาพบว่า ox-LDL เป็นจุดเริ่มต้นของโรคดังกล่าว เนื่องจากมีคุณสมบัติต่างจาก normal LDL โดยไม่สามารถจับได้กับ LDL receptor ได้ แต่สามารถจับได้กับ scavenger receptor ที่ผิวเซลล์แมคโคฟาจจึงทำให้ ox-LDL สามารถเข้าเซลล์ได้อย่างไม่มีสิ้นสุด เกิดเป็นโฟมเซลล์ (foam cells) สะสมอยู่ในผนังหลอดเลือดเกิดเป็นรอยขีดไขมัน (fatty streak) ประกอบกับการกระตุ้นเกล็ดเลือดและเซลล์อิมมูน ทำให้เกิดเป็นลิ่มเลือดอุดตันทางเดินของเส้นเลือด แม้ว่า ox-LDL จะเป็นสาเหตุสำคัญของการเกิดโรคแต่การตรวจวัดระดับไขมัน ox-LDL ยังไม่แพร่หลายในห้องปฏิบัติการเทคนิคการแพทย์ เนื่องจากชุดตรวจมีราคาแพง ใช้เวลาในการวิเคราะห์นาน และยังต้องใช้เครื่องมือที่มีความจำเพาะ ดังนั้นการศึกษาในครั้งนี้มีวัตถุประสงค์เพื่อพัฒนาเทคนิคการตรวจวัดระดับ ox-LDL ด้วยเทคนิคการตรวจวัดบนฐานกระดาษร่วมกับ immunogold silver enhancement โดยออกแบบกระดาษกรองให้มีรูปแบบเป็น microtiter plate อาศัยเทคนิค wax printing ในการสร้างขอบเขต หาสภาวะที่เหมาะสมสำหรับออกซิไดซ์กระดาษ เพื่อให้มีคุณสมบัติเหมาะสมกับการตรึงแอนติบอดี โดยเปลี่ยนเซลลูโลสเป็นหมู่แอลดีไฮด์ งานวิจัยนี้ได้นำสารละลายลิเธียมคลอไรด์มาช่วยเพิ่มประสิทธิภาพการออกซิไดซ์ร่วมกับสารละลายโซเดียมเพอร์ริออเดท พบว่ากระดาษที่ออกซิไดซ์แล้วสามารถคงสภาพนาน 72 ชั่วโมง และแอนติบอดีที่ตรึงไว้คงสภาพนานที่สุด 4 ชั่วโมง ทดลองวิเคราะห์วัดปริมาณ std. ox-LDL และ ox-LDL ที่เตรียมเองในห้องปฏิบัติการด้วยสภาวะเทคนิคดังกล่าว พบว่าสีปฏิกิริยาที่เกิดขึ้นยังไม่ชัดเจน อันเนื่องมากจากข้อจำกัดของความจำเพาะของแอนติบอดี การทำให้เกิดสีด้วย silver enhancement ซึ่งยังคงต้องมีการพัฒนาต่อไปเพื่อให้ผลการวิเคราะห์มีความชัดเจน นอกจากนี้ได้พัฒนากล่องถ่ายภาพเพื่อใช้เก็บผลการวิเคราะห์บนฐานกระดาษ ที่สามารถถ่ายภาพด้วยแสงและระยะที่คงที่ สามารถเคลื่อนย้ายได้ง่ายในภาคสนาม อย่างไรก็ตามแม้การพัฒนาวิธีการวิเคราะห์ ox-LDL ยังไม่ประสบผลสำเร็จ แต่ยังพอได้แนวทางและต้นแบบในการศึกษาต่อไปในอนาคต

Aspergillosis เป็นโรคติดเชื้ออันตรายถึงแก่ชีวิต มีสาเหตุมาจากเชื้อราในจีนัส Aspergillus การวินิจฉัยโรคในปัจจุบัน การเพาะแยกเชื้อและจัดกลุ่มตามลักษณะทางสัณฐานวิทยายังคงเป็นวิธีมาตรฐาน การตรวจหา galactomannan มักใช้ตรวจวินิจฉัยโรคในผู้ป่วยกลุ่มเสี่ยงเท่านั้น ในขณะที่เทคนิคทางอณูชีววิทยาอาศัยข้อมูลสารพันธุกรรมของ “its region” ในการจำแนกกลุ่มเชื้อระดับสปีชีส์ แต่อย่างไรก็ตามข้อมูลดังกล่าวถูกพิสูจน์ว่าสามารถจำแนกกลุ่มเชื้อราก่อโรคในคนในระดับสปีชีส์ได้ต่ำ ในด้านการรักษาสปีชีส์ของเชื้อ Aspergillus มักไม่ถูกนำมาพิจารณาร่วมเพื่อการเลือกกลุ่มยาแม้ว่ายังคงมีผู้ป่วยบางรายที่ตอบสนองต่อการรักษาไม่ดีเนื่องจากเชื้อสาเหตุดื้อต่อยาต้านเชื้อรา ด้วยเหตุดังกล่าวเพื่อศึกษาความสัมพันธ์ระหว่างสปีชีส์และรูปแบบความไวรับต่อยา การค้นหายีนที่สามารถจำแนกเชื้อ Aspergillus ในระดับสปีชีส์ได้อย่างแม่นยำจึงเป็นสิ่งจำเป็นยีน “tef-1α” เป็นสารพันธุกรรมที่ได้รับการพิสูจน์แล้วว่ามีคุณสมบัติสามารถจำแนกเชื้อราเส้นสายในระดับสปีชีส์ได้สูง ในงานวิจัยนี้ ผู้วิจัยได้เปรียบเทียบผลการจำแนกกลุ่มเชื้อ Aspergillus ที่แยกได้จากผู้ป่วยจำนวน 227 ตัวอย่าง โดยใช้ข้อมูลสารพันธุกรรม “its region” และ“tef-1α” จากผลการศึกษาพบว่าสารพันธุกรรมจากยีน“tef-1α” (D=0.8461) มีความสามารถในการจำแนกเชื้อในระดับสปีส์สูงกว่าบริเวณ “its” (D=0.796) โดยเฉพาะอย่างยิ่งใน section Fumigati ข้อมูลสารพันธุกรรมจาก “its region” สามารถแบ่งเชื้อกลุ่มดังกล่าวออกได้เพียง 1 สปีชีส์ คือ A. fumigatus ในขณะที่ยีน“tef-1α” สามารถแบ่งออกเป็น A. fumigatus และอีก 2 สปีชีส์ คือ A. lentulus และ A. udagawa ซึ่งเป็นเชื้อที่ดื้อต่อยา amphotericin B โดยกำเนิด โดยสรุป ผลจากงานวิจัยนี้ชี้ให้เห็นว่าการจำแนกสปีชีส์ของเชื้อ Aspergillus โดยใช้ยีนทุติยภูมิ “tef-1α” สามารถบ่งชี้กลุ่มยาที่เหมาะสมต่อการรักษาได้

STAT4 (Signal Transducer Activator of Transcription factor 4) polymorphisms are risk factors contributing to autoimmune disease. While STAT4 is dominant in promoting interferon-γ in T lymphocytes and NK cells, its existence and function in dendritic cells (DCs) are still absent. To characterize the STAT4 in human DCs, we isolated dendritic cells from buffy coat of healthy blood donors (n = 6). The dendritic cells are enriched and specifically sorted into 3 subtypes including plasmacytoid dendritic cells (pDCs, CD123+), CD8+ priming dendritic cells (cDC1, CLEC9A+), and CD4+ priming dendritic cells (cDC2/3, CD1c+) using magnetic separation and flow cytometry. Many insects are known to harbour intracellular and heritable bacteria (endosymbionts), which provide their hosts with adaptive traits. Whole insect gDNA shotgun sequencing projects often sequence the genome of endosymbiont, in addition to the insect’s genome. There are approximately 600 whole genome shotgun libraries from insects available on the public repository (NCBI), which can be mined to obtain endosymbiont genomes. Bluegill (Lepomis macrochirus) is a popular and versatile sport fish with wide distribution. Fisheries management of the species is generally nebulous due to the additive role of environmental factors, genetics, social interactions, and alternative reproductive tactics in determining bluegill growth. Size structure could be further influenced by angling pressure: large parental males are more susceptible to harvest than smaller cuckolders. The systematic removal of large individuals through angling can result in stunted populations via fisheries induced evolution (FIE). Turner syndrome (TS) is a genetic disorder seen in phenotypically female (pf) individuals who have either a complete or partial absence of the second sex (X) chromosome. TS includes different karyotypes, and it presents with a variety of phenotypic and genotypic features. Intergenic transcription, either failure to terminate at the transcription end site (TES), or transcription initiation at other intergenic regions, is present in cultured cells and enhanced in the presence of stressors such as viral infection. Transcription termination failure has not been characterized in natural biological samples such as pre-implantation embryos which express more than 10,000 genes and undergo drastic changes in DNA methylation.

Single-cell RNA sequencing (scRNA-seq) offers a powerful tool to dissect the complexity of biological tissues through cell sub-population identification in combination with clustering approaches. Feature selection is a critical step for improving the accuracy and interpretability of single-cell clustering. Existing feature selection methods underutilize the discriminatory potential of genes across distinct cell types. Early embryonic loss is a significant factor in livestock species' infertility, resulting in an economic deficit. In cattle, the in vivo fertilization rate is ~90%, with an average calving rate of about 55%, indicating an embryonic-fetal mortality rate of roughly 35%. Further, 70-80% of total embryonic loss in cattle occurs during the first three weeks after insemination, particularly between days 7-16. Quantifying genetic clusters (=populations) from genotypic data is a fundamental, but non-trivial task for population geneticists that is compounded by: hierarchical population structure, diverse analytical methods, and complex software dependencies. AdmixPipe v3 ameliorates many of these issues in a single bioinformatic pipeline that facilitates all facets of population structure analysis by integrating outputs generated by several popular packages (i.e. CLUMPAK, EvalAdmix). Introduction: Educational attainment, widely used in epidemiologic studies as a surrogate for socioeconomic status, is a predictor of cardiovascular health outcomes.

Methods: A two-stage genome-wide meta-analysis of low-density lipoprotein cholesterol (LDL), high-density lipoprotein cholesterol (HDL), and triglyceride (TG) levels was performed while accounting for gene-educational attainment interactions in up to 226,315 individuals from five population groups. We considered two educational attainment variables: “Some College” (yes/no, for any education beyond high school) and “Graduated College” (yes/no, for completing a 4-year college degree). Genome-wide significant (p < 5 × 10−8) and suggestive (p < 1 × 10−6) variants were identified in Stage 1 (in up to 108,784 individuals) through genome-wide analysis, and those variants were followed up in Stage 2 studies (in up to 117,531 individuals).

Cells rely on heat shock proteins (HSP) to facilitate and regulate the folding of the substrate proteins into their native state, and degradation if misfolding cannot be prevented. HSP90, a member of the HSP family, is a potential target for treatment of cancer and neurodegenerative diseases. Unfortunately, several clinical trials for cancer treatment have been discontinued due to cell toxicity accompanying HSP90 inhibition. HSP90 has four distinct but structurally similar paralogs. The Santa Fe Bone Symposium (SFBS) held its 23rd annual event on August 5-6, 2023, in Santa Fe, New Mexico, USA. Attendees participated in-person and remotely, representing many states and countries. The program included plenary presentations, panel discussions, satellite symposia, a Project ECHO workshop, and a session on healthcare policy and reimbursement for fracture liaison programs. The potential of circulating tumor DNA (ctDNA) analysis to serve as a real-time "liquid biopsy" for children with central nervous system (CNS) and non-CNS solid tumors remains to be fully elucidated. We conducted a study to investigate the feasibility and potential clinical utility of ctDNA sequencing in pediatric patients enrolled on an institutional clinical genomics trial. A total of 240 patients had tumor DNA profiling performed during the study period. Plasma samples were collected at study enrollment from 217 patients and then longitudinally from a subset of patients. Skeletal stem/progenitor cells (SSPCs), characterized by self-renewal and multipotency, are essential for skeletal development, bone remodeling, and bone repair. These cells have traditionally been known to reside within the bone marrow, but recent studies have identified the presence of distinct SSPC populations in other skeletal compartments such as the growth plate, periosteum, and calvarial sutures. Differences in the cellular and matrix environment of distinct SSPC populations are believed to regulate their stemness and to direct their roles at different stages of development, homeostasis, and regeneration; differences in embryonic origin and adjacent tissue structures also affect SSPC regulation.
