Alzheimer's Disease: The Silver Tsunami Of The 21st Century, Ankita Sarkar, Madison Irwin, Aditi Singh, Matthew Riccetti, Amit Singh

Biology Faculty Publications

Alzheimer's disease (AD), a fatal progressive neurodegenerative disorder, has no cure to date. One of the causes of AD is the accumulation of amyloid-beta 42 (Aß42) plaques, which result in the onset of neurodegeneration. It is not known how these plaques trigger the onset of neurodegeneration. There are several animal models developed to (i) study etiology of disease, (ii) look for genetic modifiers, and (iii) identify chemical inhibitors that can block neurodegeneration and help to find cure for this disease. An insect model of Drosophila melanogaster has also provided new insights into the disease. Here we will discuss the utility …

Characterization Of Induced Rnai Silencing Of Vaccinia Virus Essential Genes, Kewa Jiang May 2016

Characterization Of Induced Rnai Silencing Of Vaccinia Virus Essential Genes, Kewa Jiang

Honors Scholar Theses

Vaccinia virus (VACV) is a large double-stranded DNA virus and the prototypical member of the family Poxviridae and is most notable for its use as the vaccine that eradicated smallpox (variola virus). More recently, VACV has been used to develop recombinant vaccines and immunotherapies. However, many of these processes require VACV replication to be tightly controlled. RNA interference (RNAi) is a powerful tool for in vitro silencing of mRNAs that are complementary to 19-21 base pairs (bp) of double-stranded RNA (dsRNA). This project outlines the design and preliminary analysis of two inducible RNAi silencing constructs targeting multiple VACV essential genes …

The Thioredoxin Trx-1 Regulates The Major Oxidative Stress Response Transcription Factor, Skn-1, In Caenorhabditis Elegans, Katie C. Mccallum

Dissertations and Theses (Open Access)

The ability to respond to hostile environmental conditions is critical for the survival of an organism. Oxidative stress is an adverse state in which reactive oxygen species (ROS) accumulate to a harmful level and, if left unresolved, can lead to cellular dysfunction and organismal disease. Sophisticated detoxification systems, characterized by a battery of enzymatic antioxidants, are utilized to neutralize ROS thereby reducing stress. However, ROS are also purposefully produced by designated cellular enzymes to facilitate the signaling and regulation of critical physiological processes. Therefore, both the production and neutralization of ROS must be tightly controlled. Indeed, the expression of detoxification …

The Roles Of Malt1 In Nf-Κb Activation And Solid Tumor Progression, Deng Pan May 2016

The Roles Of Malt1 In Nf-Κb Activation And Solid Tumor Progression, Deng Pan

Dissertations and Theses (Open Access)

The transcription factor NF-κB plays a central role in many aspects of biological processes and diseases, such as inflammation and cancer. Although it has been suggested thatNF-κB is critical in tumorigenesis and tumor progression, the molecular mechanism by which NF-κB is activated in solid tumor remains largely unknown. In the current work, we focus on growth factor receptor-induced NF-κB activation and tumor progression, including epidermal growth factor receptor (EGFR)-induced NF-κB in lung cancer and heregulin receptor (HER2)-induced NF-κB in breast cancer. We found that Mucosa-associated lymphoma translocation protein 1 (MALT1), also known as paracaspase, is required for EGFR-induced NF-κB activation …

Nuclear Architecture And Patterns Of Molecular Evolution Are Correlated In The Ciliate Chilodonella Uncinata, Xyrus X. X. Maurer-Alcala, Laura A. Katz Apr 2016

Nuclear Architecture And Patterns Of Molecular Evolution Are Correlated In The Ciliate Chilodonella Uncinata, Xyrus X. X. Maurer-Alcala, Laura A. Katz

Biological Sciences: Faculty Publications

The relationship between nuclear architecture and patterns of molecular evolution in lineages across the eukaryotic tree of life is not well understood, partly because molecular evolution is traditionally explored as changes in base pairs along a linear sequence without considering the context of nuclear position of chromosomes. The ciliate Chilodonella uncinata is an ideal system to address the relationship between nuclear architecture and patterns of molecular evolution as the somatic macronucleus of this ciliate is composed of a peripheral DNA-rich area (orthomere) and a DNA-poor central region (paramere) to form a “heteromeric” macronucleus. Moreover, because the somatic chromosomes of C. …

A Tale Of Two Theories: Using An Engineered Strain Of E. Coli To Bridge The Gap Between Quorum Sensing And Diffusion Sensing, Cortney E. Wilson Apr 2016

A Tale Of Two Theories: Using An Engineered Strain Of E. Coli To Bridge The Gap Between Quorum Sensing And Diffusion Sensing, Cortney E. Wilson

HCNSO Student Theses and Dissertations

Cooperation is a trait that is found at all levels of biological organization. Interestingly, cooperation appears to occur in bacteria that produce small, easily diffusible molecules called autoinducers. To understand why bacteria produce these autoinducers, the scientific community has focused on one predominant theory called quorum sensing. Under this theory, bacteria produce autoinducers so they can sense the density of the population. Once a sufficiently high population density is reached, autoinducers initiate the production of a costly gene product that serves to benefit the population. In contrast, a competing theory called diffusion sensing suggests that autoinducers are used by the …

Gene Expression Profiling In An Alzheimer's Disease Mouse Model, Matthew R. Dalton Apr 2016

Gene Expression Profiling In An Alzheimer's Disease Mouse Model, Matthew R. Dalton

Senior Honors Theses

Explaining precisely how Alzheimer’s disease (AD)—the world’s most common form of dementia—materializes in the human brain has proven to be one of the most elusive ends in modern medicine. Progressive memory loss, neurodegeneration, and the presence of abnormal protein aggregates of amyloid-beta (Aβ) and neurofibrillary tangles (NFT) characterize this disease. Genome sequencing provides researchers with the ability to better identify disease-related changes in gene expression, some of which may play a role in the initiation and progression toward the AD-like state. Intimate interactions between tissues have been observed in many diseases, particularly between the brain and blood. This analysis seeks …

Analysis Of Morphology And Secretion Mutants In Aspergillus Nidulans, Shelby N. Holaday, Steven D. Harris Apr 2016

Analysis Of Morphology And Secretion Mutants In Aspergillus Nidulans, Shelby N. Holaday, Steven D. Harris

UCARE: Research Products

Filamentous fungi are important economically and medically due to their capacity to produce secondary metabolites or as human and animal pathogens. The genes and molecular mechanism responsible for secretion is poorly understood. Using classical genetics, we derived temperature sensitive (Ts) fungal mutants in Aspergillis nidulans. These mutants were then analyzed for their secondary metabolite secretion capacity.

In this study, we used the Ts strains of A. nidulans to determine how knockouts affect morphological and protein secretion by examining the phenotypes under the microscope and also by staining the mutants with Congo red staining. Mutants were stained with Congo red to …

Is A Mitochondrial Plasmid Really A Virus?, Mackenzie Strehle Apr 2016

Is A Mitochondrial Plasmid Really A Virus?, Mackenzie Strehle

UCARE: Research Products

In addition to containing a large and complex mitochondrial genome, the mitochondria of several species of plants have been shown to contain an independent, self-replicating DNA molecule in the form of a plasmid. Plants in the Brassica genus contain a linear plasmid that is approximately 11.6 kilobases in length. The plasmid is characterized by the presence of terminal inverted repeats and covalently bonded proteins at its termini (Handa 2008). The plasmid also contains six ORFs that encode DNA and RNA polymerases and a number of unknown proteins (Figure 1). Currently, both the function of this plasmid and the mechanisms by …

Genetic Factors Affecting Hybrid Male Sterility Leading To Speciation, Patrick Opperman, Colin D. Meiklejohn Apr 2016

Genetic Factors Affecting Hybrid Male Sterility Leading To Speciation, Patrick Opperman, Colin D. Meiklejohn

UCARE: Research Products

The process whereby speciation occurs can come about through the evolution of barriers to gene flow. One of these barriers to gene flow can be an incompatibility, which leaves hybrids dead or sterile. Two theories underlie the work of this experiment, Haldane’s Rule and the large X effect. Haldane’s Rule is the observation that unisexual inviability or sterility among species’ hybrids is almost always found in the heterogametic sex. The large X effect is the observation that substitution of one species’ X-chromosome for another’s has a disproportionately large effect on hybrid fitness compared to similar substitution of an autosome. For …

Papers in Herpetology

The state of Florida, USA, has more introduced herpetofauna than any other governmental region on Earth. Four species of nonnative crocodilians have been introduced to Florida (all since 1960), one of which is established. Between 2000–2014 we field-collected three nonnative crocodilians in Miami-Dade County, Florida, and one in Hendry County, Florida. We used DNA barcoding and molecular phylogenetics to determine species identification and native range origin. Also, we described diet, movement, and growth for one crocodile. Our molecular analyses illustrated that two of the crocodiles we collected are most closely related to Nile Crocodiles (Crocodylus niloticus) from South Africa, suggesting …

Diversity-Dependent Cladogenesis Throughout Western Mexico: Evolutionary Biogeography Of Rattlesnakes (Viperidae: Crotalinae: Crotalus And Sistrurus), Christopher Blair, Santiago Sánchez-Ramírez

Publications and Research

Rattlesnakes (Crotalus and Sistrurus) represent a radiation of approximately 42 species distributed throughout the New World from southern Canada to Argentina. Interest in this enigmatic group of snakes continues to accrue due, in part, to their ecomorphological diversity, contributions to global envenomations, and potential medicinal importance. Although the group has garnered substantial attention from systematists and evolutionary biologists for decades, little is still known regarding patterns of lineage diversification. In addition, few studies have statistically quantified broad-scale biogeographic patterns in rattlesnakes to ascertain how dispersal occurred throughout the New World, particularly among the different major biomes of the …

The Homophilic Domain – An Immunological Archetype, Heinz Kohler, Jagadeesh Bayry, Srinivas V. Kaveri Mar 2016

The Homophilic Domain – An Immunological Archetype, Heinz Kohler, Jagadeesh Bayry, Srinivas V. Kaveri

Microbiology, Immunology, and Molecular Genetics Faculty Publications

The homophilic potential emerges as an important biological principle to boost the potency of immunoglobulins. Since homophilic antibodies in human and mouse sera exist prior environmental exposure, they are part of the natural antibody repertoire. Nevertheless, hemophilic properties are also identified in induced antibody repertoire. The use of homophilicity of antibodies in the adaptive immunity signifies an archetypic antibody structure. The unique feature of homophilicity in the antibody repertoire also highlights an important mechanism to boost the antibody potency to protect against infection and atherosclerosis as well to treat cancer patients.

Population Genetic Divergence Of Isle Royale Pearl Dace, Margarita Margariscus (Cyprinidae)., John F. Elder Jr., Jack R. Martin, Isaac J. Schlosser, Larry Kallemeyn Mar 2016

Population Genetic Divergence Of Isle Royale Pearl Dace, Margarita Margariscus (Cyprinidae)., John F. Elder Jr., Jack R. Martin, Isaac J. Schlosser, Larry Kallemeyn

Georgia Journal of Science

In 1949, Hubbs and Lagler described morphological variation among pearl dace (Margariscus margarita) of inland lakes on Isle Royale, Michigan. For Harvey Lake, Hubbs and Lagler, proposed that pearl dace were sufficiently morphologically distinct to warrant subspecific status. They argued that divergence of the Harvey Lake pearl dace was due to allopatric differentiation in isolation from lower elevation lakes. Harvey Lake has been isolated by elevation from lower elevation lakes for approximately 10 to 15 thousand years. No genetic studies have been done on Isle Royale pearl dace to evaluate this hypothesis to date. Here we report the analysis of …

Assembly And Structure Of Human Mitochondrial Transcription Initiation Complex, Yaroslav Morozov Mar 2016

Assembly And Structure Of Human Mitochondrial Transcription Initiation Complex, Yaroslav Morozov

Graduate School of Biomedical Sciences Theses and Dissertations

Mitochondria play a key role in energy metabolism in nearly all eukaryotic cells. Apart from that, they participate in many other biochemical pathways, such as amino acid and nucleotide metabolism, and biosynthesis of cholesterol, heme, and iron-sulfur clusters. Mitochondria are also involved in cell signaling, apoptosis and regulation of cell cycle. Abnormalities of mitochondrial morphology and function are often associated with tumor progression, neurodegeneration and aging.

Mitochondria are unique organelles in mammalian cells because they have their own genomic DNA, transcription and translation systems. Various mutations and defects in mitochondrial gene expression lead to severe diseases that include various mitochondrial …

In traditional models of in vitro biofilm development, individual bacterial cells seed a surface, multiply, and mature into multicellular, three-dimensional structures. Much research has been devoted to elucidating the mechanisms governing the initial attachment of single cells to surfaces. However, in natural environments and during infection, bacterial cells tend to clump as multicellular aggregates, and biofilms can also slough off aggregates as a part of the dispersal process. This makes it likely that biofilms are often seeded by aggregates and single cells, yet how these aggregates impact biofilm initiation and development is not known.

Here we use a combination of …

The Significance Of A Common Idiotype (1f7) On Antibodies Against Human Immune Deficiency Virus Type 1 And Hepatitis C Virus, Sybille Muller, Matthew S. Parsons, Heinz Kohler, Michael Grant

Microbiology, Immunology, and Molecular Genetics Faculty Publications

In this review, we trace the concept and potential functional role of regulatory idiotypes in the immune response to human immunodeficiency virus type 1 (HIV-1), simian immunodeficiency virus, and hepatitis C virus (HCV). A major idiotype involved in these viral infections is recognized and defined by a murine monoclonal antibody (1F7). Antibodies expressing the idiotype defined by 1F7 are dominant in HIV-1 infection and are also found on many broadly neutralizing antibodies against HIV-1. This regulatory idiotypic axis offers opportunities for exploitation in vaccine development for HIV-1, HCV, and other chronic viral infections.

It catalyzes the conversion of 3,4-Dihydroxy-2-butanone-4-phosphate or 5-amino-6-ribityl-aminouracil to Quinone. The E. coli K12 MG1655 ortholog is predicted to be E. coli b0415, which has the gene identifier …

Meiothermus ruber Genome Analysis Project

This project is part of the Meiothermus ruber genome analysis project, which uses the bioinformatics tools associated with the Guiding Education through Novel Investigation –Annotation Collaboration Toolkit (GENI-ACT) to predict gene function. We investigated the biological function of the genes Mrub_2572 and Mrub_2071. We predict that Mrub_2572 encodes the enzyme orotate phosphoribosyltransferase (DNA coordinates 2617545..2618096 on the forward strand), which is the 5th step of the UMP biosynthesis pathway (KEGG map number 00240). It catalyzes the conversion of orotate + PRPP to orotidine 5’-phosphate. The E. coli K12 MG1655 ortholog is predicted to be b3642, which has the gene …
