Long Oligos: Direct Chemical Synthesis Of Genes With Up To 1728 Nucleotides, Yipeng Yin, Reed Arneson, Yinan Yuan, Shiyue Fang

The longest oligos that can be chemically synthesized are considered to be 200-mers. Here, we report direct synthesis of an 800-mer green fluorescent protein gene and a 1728-mer Φ29 DNA polymerase gene on an automated synthesizer. Key innovations that enabled this breakthrough include conducting the synthesis on a smooth surface rather than within the pores of traditional supports, and the use of the powerful catching-by-polymerization (CBP) method for isolating the full-length oligos from a complex mixture. Conducting synthesis on a smooth surface not only eliminated the steric hindrance that would otherwise prevent long oligo assembly, but also, surprisingly, drastically reduced …

National Forest Inventories monitor forest attributes across a variety of spatial and temporal scales in a given country. Increased interest in reporting and management at smaller scales has driven National Forest Inventories to investigate and adopt small area estimation (SAE) due to the promise of increased precision at these scales. However, comparing and evaluating SAE models for a given application is inherently difficult. Typically, many areas lack enough data to check unit-level modeling assumptions or to assess unit-level predictions empirically; and no ground truth is available for checking area-level estimates. Growth, Survival, And Herbivore Browsing Preferences Of Seedlings Planted In Black Ash Stands Of Northern Michigan And Wisconsin, Seth W. Davenport

To mitigate the cascading ecosystem impacts of widespread black ash (Fraxinus nigra) mortality due to the invasive emerald ash borer (Agrilus planipennis), forested wetlands can be underplanted with seedlings of alternative species that later repopulate the vacated canopy. This study examined the survival and growth, factors influencing performance, and herbivore browsing preferences of seven non-ash species planted in northern Michigan and Wisconsin. The central theme of this dissertation is ecological scaling, which examines how small, localized features, such as beaver ponds, contribute to large-scale watershed processes and how different modeling approaches at various scales reveal distinct insights. Through a combination of probabilistic modeling and high-resolution empirical research, this work demonstrates that small ponded systems, particularly those created by beavers (Castor canadensis), serve as critical biogeochemical control points, whose contributions to sediment and nutrient dynamics have been historically underestimated.

Understanding fuel pattern-fire process relationships is key for predicting fire behavior and effects with follow-on benefits to proactive fire management and model validation. To characterize dynamic fire behavior, this thesis leverages empirical data and numerical simulation through two complementary studies.

In the first study, longwave thermal sensors aboard unmanned aerial systems (UAS) were used to capture fine-scale fire behavior in two experimental grass burns. A novel paired design was used to quantify the effects of fuel arrangement on fire behavior with 3.66 m diameter treatments cut to a height of 0.15 m. Wildfire models drive billions of dollars in risk mitigation efforts. However, the modeling community currently lacks a representative fuelscape on which to base simulations of fire spread in the built environment and the wildland-urban interface (WUI) where vegetation and structures act together as fuel for wildfire. Wood turtles occupy cold, low-gradient riverine habitat throughout the northeastern United State and southeastern Canada. Stream alterations, such as dams, channel straightening, and floodplain development have diminished the natural hydrologic and sedimentation regimes that result in complex channel and floodplain geomorphology. The aim of the following work was to investigate and compare curcumin and cayenne pepper in microbeads composed of sodium alginate (SA) crosslinked with montmorillonite (MMT) to act as drug carriers and their antimicrobial resistance. The microbeads were prepared through ion-exchange in multivalent solutions of CaCl2, MgCl2 and AlCl3. The microbeads were characterized by Scanning Electron Microscopy (SEM), Energy Dispersive X-ray analysis (EDX) and the time required for intercalation of curcumin and cayenne pepper with MMT. Simulated intestinal fluid (pH 7.3) and gastric fluid (pH 1.2) at 37°C were used for comparison in swelling studies. …

Drones can now be used to quickly collect imagery data in a highly automated way; however, individual images must be combined to form an orthomosaic or 3-Dimentional (3D) model using photogrammetry software. Currently, the existing software may generate erroneous output in the form of artifacts or positional errors caused by homogeneous areas, light reflections, object movement between photos, or sub-optimal algorithms. Nature-based solutions draw on methodologies such as ecological forestry and improved forest management to reduce emissions and maximize resilience. Reforestation attempts in semi-arid regions are plagued with seedling mortality. Blanket greenhouse practices may not be optimal, in addition, commensalism interactions between nurse plants are considered. To better understand the effects of soil texture and nurse plant interactions on growth and drought tolerance, two experiments were developed. For soil texture, Border palo verde seedlings were grown in different-sized plant bands with three soil types. To observe the effects of nurse plants, an experiment using guayacan, was developed using Texas Ebony, as a leguminous nurse plant. Plants were also exposed to a drought experiment. Ectomycorrhizal fungi (ECM) form symbiotic relationships with their partner plant, creating root systems which allow for the exchange of nutrients among connected plants. The Spring Mountains National Recreation Area (NRA) in Southern Nevada is the study site for examining ECMs due to its diverse ecosystem with numerous inhabiting species. To assess the effects of ECMs on the tree composition, literature review was conducted to outline previous methods. Both topography and wildfire can exert significant influences on ecosystem processes and functions during boreal forest successions. However, their impacts on ecosystem multifunctionality (EMF) remain unclear. A mega-fire burned an area of 8700 hectares in the Great Xing’an Mountains in 2000, creating a wide range of fire severity levels across various topographic positions. This provided a unique opportunity to explore the impacts of mixed-severity fire disturbance in boreal forests. We evaluated the effect pathways of wildfire and topography on aboveground multifunctionality (AEMF), soil multifunctionality (SEMF), and overall multifunctionality (OEMF). Tamaulipan thornscrub forests (thornforests) have high ecological and economic values, yet over 90% of these forests have been lost, and they remain threatened, making them a conservation hotspot. For decades, federal, state, NGO, and corporate entities have been acquiring land and actively or passively restoring these forests, but results have been mixed and seldom monitored. This study characterized and quantified faunal communities of restored thornforest habitats in south Texas and examined the relationships between restored faunal communities and key site characteristics and environmental factors. Understanding tree transpiration variability is vital for assessing ecosystem water-use efficiency and forest health amid climate change, yet most landscape-level measurements do not differentiate individual trees. Using canopy temperature data from thermal cameras, we estimated the transpiration rates of individual trees at Harvard Forest and Niwot Ridge. PT-JPL model was used to derive latent heat flux from thermal images at the canopy-level, showing strong agreement with tower measurements (R2 = 0.70–0.96 at Niwot, 0.59–0.78 at Harvard at half-hourly to monthly scales) and daily RMSE of 33.5 W/m2 (Niwot) and 52.8 W/m2 (Harvard). Soil moisture is a critical parameter that significantly impacts the global energy balance, including the hydrologic cycle, land–atmosphere interactions, soil evaporation, and plant growth. Currently, soil moisture is typically measured by installing sensors in the ground or through satellite remote sensing, with data retrieval facilitated by reanalysis models such as the European Centre for Medium-Range Weather Forecasts (ECMWF) Reanalysis 5 (ERA5) and the Global Land Data Assimilation System (GLDAS). Chinese tallow (Triadica sebifera (L.) Small) is an invasive tree known to have negative impacts on bottomland hardwood forests. Chinese tallow is proficient in reproducing and surviving in bottomland hardwood forests because it is more flood and shade tolerant than most native trees. The long-term effectiveness of Chinese tallow control is an important topic to research as only a few long-term studies of Chinese tallow control have been conducted. This study serves to determine the prevalence of novel fentanyl analogs that are present within a drug testing population in New York State. Samples were analyzed using liquid chromatography tandem mass spectrometry (LC-MS/MS) to qualitatively determine the presence of various possible fentanyl analogs. The sample preparation of this assay consisted of a simple dilute and shoot. This method of sample preparation can be quicker, eliminating sample preparation times as well as being less financially strenuous to clinical laboratories as it eliminates the need for various solvents and solid/liquid phase cartridges. Decomposition is an essential ecosystem service in which microorganisms breakdown organic matter. This process improves soil health and acts as a vital step in global carbon cycles. In this study, we examined decomposition rates and associated soil properties in turf and forest habitats across summer and fall seasons in order to determine how land management practices and climate change may be altering local decomposition regimes. The future trajectory of global forests is closely intertwined with tree demography, and a major fundamental goal in ecology is to understand the key mechanisms governing spatio-temporal patterns in tree population dynamics. While previous research has made substantial progress in identifying the mechanisms individually, their relative importance among forests remains unclear mainly due to practical limitations. One approach to overcome these limitations is to group mechanisms according to their shared effects on the variability of tree vital rates and quantify patterns therein. Polyploidy is common among plants and can contribute to physiological and morphological differences, altering how plants respond to environmental changes, promoting genetic diversification and even species radiation. Quaking aspen (Populus tremuloides), a keystone species associated with high plant and animal diversity is frequently found in mixed diploid/triploid populations in the Intermountain West. Triploid aspen carries an extra chromosomal copy, whereas the diploid type contains two chromosomal copies. Socioecological Assessment Of Birds In Ngezi-Vumawimbi Nature Forest Reserve, Eli Taub

Effective management of natural resources requires consideration of the environment through both a physical and a sociological lens. In this study, the birds in Ngezi-Vumawimbi Nature Forest Reserve were examined through both a biological mist-net survey and a socioecological series of interviews with people living in the surrounding villages. The mist-net survey compared the understory species in undisturbed and disturbed area of the forest, as well as analyzing birds caught for biologically meaningful information on subspecies and sexual dimorphism. While the mist-net survey was largely unsuccessful, highlighting the need for alternative bird capture methods in Ngezi, it found a decrease …
