Trunctrimmer: A First Step Towards Automating Standard Bioinformatic Analysis, Z. Gunner Lawless, Dana Dittoe, Dale R. Thompson, Steven C. Ricke

Computer Science and Computer Engineering Undergraduate Honors Theses

Bioinformatic analysis is a time-consuming process for labs performing research on various microbiomes. Researchers use tools like Qiime2 to help standardize the bioinformatic analysis methods, but even large, extensible platforms like Qiime2 have drawbacks due to the attention required by researchers. In this project, we propose to automate additional standard lab bioinformatic procedures by eliminating the existing manual process of determining the trim and truncate locations for paired end 2 sequences. We introduce a new Qiime2 plugin called TruncTrimmer to automate the process that usually requires the researcher to make a decision on where to trim and truncate manually after …

Optimization Of Broken Rice Consumption Through Understanding The Confluence Of Sensory And Economic Preferences, Matthew Greer Richardson May 2021

Optimization Of Broken Rice Consumption Through Understanding The Confluence Of Sensory And Economic Preferences, Matthew Greer Richardson

Graduate Theses and Dissertations

The authors were perplexed by the seeming dichotomy between the majority 70% of Haitian consumers being chronically food insecure, but still preferring to pay premium international market prices for long-grain rice that constitutes 30% of the calories in this poorest nation in the Western Hemisphere. The aim of this study was to determine the optimal percent broken rice in regards to price specifically to Haiti. Optimization between quality and price point is seen as the best rice for the price, and can be found through combining individual preferences with willingness to pay. Broken rice (brokens) garner a significantly discounted price …

A Systematic Literature Review Of Sanitizer Efficacy To Remove Listeria Monocytogenes, Salmonella Spp., And Shiga Toxin-Producing Escherichia Coli Biofilms From Food Processing Surfaces, Ashlynn Robinson

Food Science Undergraduate Honors Theses

Sanitizing in food production environments is essential to prevent, reduce, and/or eliminate foodborne pathogens. Biofilms consist of one or more different types of microorganisms and can grow on numerous types of surfaces (Costerton,1999). SLRs provide transparency about what steps were taken to acquire the sources included in the analysis (Liberati et al.,2009; Moher et al., 2009). The references obtained from the databases were based on specific eligibility criteria to ensure reproducible results. The inclusion criteria included six surface types (stainless steel, glass, plastic, polyurethane, PVC, rubber), seven sanitizer types (anionic acid, benzalkonium chloride, iodine, iodophor, peracetic acid, quaternary ammonium, and …

Combatting Inefficient Food Waste In Nwa With Food Loops, Davis Ehlers

Economics Undergraduate Honors Theses

It is no longer a speculation that the actions of the human race have had detrimental impacts on the environment. As consumers become increasingly aware of this fact- and the fact that many of the issues are caused by bad business and environmental management, many individuals are wondering what they can do about it. This growing area of demand is where many businesses have begun to take on the challenge of being profitable while benefiting the environment at the same time, and some have even found ways to create a profit by engaging in activities that directly benefit the environment. …

Evaluation Of Irrigation And Nutrient Management Strategies In Rice Using Alternative Irrigation Methods, Justin Lee Chlapecka May 2021

Evaluation Of Irrigation And Nutrient Management Strategies In Rice Using Alternative Irrigation Methods, Justin Lee Chlapecka

Graduate Theses and Dissertations

As water resources gain value across the Mid-South, alternative irrigation strategies of rice (Oryza sativa L.) have garnered increasing attention. In 2015, an estimated 1.7% of Arkansas rice hectarage used alternate wetting and drying (AWD) irrigation and 0.9% used furrow irrigation. As of 2020, 2.5% used AWD and 16.9% used furrow irrigation, the latter accounting for near 99,000 ha in Arkansas. Little information exists in the scientific literature in relation to management of rice grown in the Mid-South without a conventional flood. This fact coupled with the rapid adoption rate, especially for furrow-irrigated rice (FIR), during the last five years …

Baseline Sensitivity To Demethylation Inhibitors Fungicides In Cercospora Spp. And Corynespora Spp. In Arkansas Soybeans, Evan Buckner, Alejandro Rojas

Discovery, The Student Journal of Dale Bumpers College of Agricultural, Food and Life Sciences

Cercospora spp. and Corynespora spp. are two common foliar fungal pathogens in Arkansas and other soybean-producing areas. Two primary diseases caused by Cercospora spp. are Cercospora Leaf Blight (CLB, caused mainly by C. kikuchii) and Frogeye Leaf Spot (C. sojina). Over time, many fungicides used to combat these diseases have become ineffective as the pathogens have developed a resistance to them. The class of the fungicide in question is Triazoles [Demethylation Inhibitors (DMI)–FRAC 3]. Fifteen isolates consisting of Corynespora cassiicola, Cercospora sojina, and Cercospora flagellaris were tested to determine baseline sensitivities using serial dilutions (0, 0.01, 1, 10, 50 mg/L) …

In an effort to understand the apparent trade-off between the continual push for growth performance and the recent emergence of muscle pathologies, shotgun proteomics was conducted on breast muscle obtained at similar to 8 weeks from commercial broilers with wooden breast (WB) myopathy and compared with that in pedigree male (PedM) broilers exhibiting high feed efficiency (FE). Comparison of the two proteomic datasets was facilitated using the overlay function of Ingenuity Pathway Analysis (IPA) (Qiagen, CA, USA). We focused on upstream regulator analysis and disease-function analysis that provides predictions of activation or inhibition of molecules based on (a) expression of …

Detection And Potential Virulence Of Viable But Non-Culturable (Vbnc) Listeria Monocytogenes: A Review, Nathan E. Wideman, James D. Oliver, Philip Glen Crandall, Nathan A. Jarvis Jan 2021

Detection And Potential Virulence Of Viable But Non-Culturable (Vbnc) Listeria Monocytogenes: A Review, Nathan E. Wideman, James D. Oliver, Philip Glen Crandall, Nathan A. Jarvis

Food Science Faculty Publications and Presentations

The detection, enumeration, and virulence potential of viable but non-culturable (VBNC) pathogens continues to be a topic of discussion. While there is a lack of definitive evidence that VBNC Listeria monocytogenes (Lm) pose a public health risk, recent studies suggest that Lm in its VBNC state remains virulent. VBNC bacteria cannot be enumerated by traditional plating methods, so the results from routine Lm testing may not demonstrate a sample’s true hazard to public health. We suggest that supplementing routine Lm testing methods with methods designed to enumerate VBNC cells may more accurately represent the true level of risk. This review …

Berries are known for many health benefits including anti-inflammatory properties that lower risks of chronic diseases. These properties have been linked to high concentrations of phenolic compounds, especially anthocyanins. However, the present study hypothesized that volatiles could contribute to the berries’ bioactive properties. Thus, the objectives of this research are to profile the phenolic and volatile composition of 16 blackberry genotypes harvested at the Fruit Research Center of the University of Arkansas and to evaluate the antiinflammatory capacities of three selected genotypes on inflamed cells. Phenolic and volatile profiles were evaluated using chromatographic techniques. The three genotypes A2528T, A2587T and …

Application Of X-Ray Imaging And Glass Transition Principles In Understanding Rice Kernel Fissure Formation, Zephania R. Odek Dec 2020

Application Of X-Ray Imaging And Glass Transition Principles In Understanding Rice Kernel Fissure Formation, Zephania R. Odek

Graduate Theses and Dissertations

Rice kernels with internal fractures of the endosperm, fissures, tend to break during milling, leading to head rice yield (HRY) reductions. Minimizing kernel fissuring is thus an important goal of the rice industry. To minimize fissuring during the drying process, a better understanding of the fissuring process and the kinetics thereof is required. The goal of this research was to use X-ray imaging and glass transition principles to better understand rough rice kernel fissuring. First, because the instance when the fissuring process is initiated and completed during the drying process is not well known, an X-ray imaging setup that allows …

An Impedimetric Aptasensing System For The Rapid Detection Of Salmonella Typhimurium, America Sotero

Graduate Theses and Dissertations

Salmonella Typhimurium is a foodborne pathogen associated with raw and undercooked eggs, poultry, beef, fruits, and vegetables. In the United States, Salmonella is responsible for approximately 1.2 million illnesses, 23,000 hospitalizations, and 450 deaths annually. For many years, conventional detection methods such as culture-dependent and PCR-based methods have been the “golden standards” for the detection of this pathogen due to their high sensitivity and reliability. However, they still have some disadvantages such as long enrichment steps and high costs that need to be overcome. The development of a rapid and reliable method for the detection of S. Typhimurium is needed …

Antioxidant Properties And Anti-Cancer Effects Of Polyphenols In Sweetpotato Leaves, Josue Bolanos Dec 2020

Antioxidant Properties And Anti-Cancer Effects Of Polyphenols In Sweetpotato Leaves, Josue Bolanos

Graduate Theses and Dissertations

Although the root is widely consumed, sweetpotato leaves (SPL) are often discarded and are only consumed in a few countries. In the United States, SPL consumption is limited to private gardens, particularly in the Southeastern United States. Not only are SPL a good source of nutrients such as vitamins and minerals, but they also contain polyphenol compounds including the caffeoylquinic acid derivatives and carotenoids such as lutein. Several studies have shown the polyphenol contents and antioxidant capacities of SPL, which vary based on year and variety, while few studies have shown anti-colon cancer effects of SPL. Therefore, this study investigated …

Since rice is often cooked in many countries with different types of ingredients or seasonings, the surface colors of traditional rice meal items vary across cultural backgrounds. This study aimed to determine whether consumer perception, acceptance, willingness to eat, and emotional responses toward cooked rice samples could differ with their surface color cues. Milled rice was cooked with one of three food colorants: yellow, orange, and green, with milled (white) and un-milled (brown) rice cooked without colorants used as respective test and filler samples. Using a check-all-that-apply method, 98 rice consumers checked all aroma attributes they perceived by sniffing each …

Impacts Of Postharvest Temperature Exposure Profiles On Rice Physicochemical Properties, Seth Graham-Acquaah Dec 2020

Impacts Of Postharvest Temperature Exposure Profiles On Rice Physicochemical Properties, Seth Graham-Acquaah

Graduate Theses and Dissertations

Heated-air drying followed by tempering (HAT) is effective for increasing rough-rice drying rates without compromising head rice yield (HRY). However, heat exposure could affect rice end-use properties. Hypothesizing that the total amount of heat exposure incurred by rice during heated-air drying determines the trend and magnitude of changes in end-use properties, this dissertation sought to 1) characterize the effects of drying and tempering regimen on changes in end-use properties, 2) derive an index to quantify and compare the amount of heat exposure that rice kernels incur during active drying and, 3) relate values of this index to changes in rice …
