The Hudson River provides for millions of people as a path for commercial and private transportation, a source of food and energy, and perhaps most importantly for many living in the tri-state area as a destination for recreation and relaxation. The most overlooked feature of the river is how the wildlife shows clear signs of a changing climate and rapid environmental response to the impacts of global warming on the river.

Beginning in the early 1600s, dam construction in New England obstructed anadromous fish access to spawning grounds during migration. As a result, anadromous forage fish populations have declined, which has impacted freshwater, marine, and terrestrial ecosystems. To determine the impacts of dams on anadromous forage fish and freshwater ecosystems, I used historical and current data to estimate population changes in alewives (Alosa pseudoharengus) from 1600-1900. A significant reduction in spawning habitat occurred in New England as a result of 1,642 dams constructed between 1600 and 1900, resulting in 14.8% and 16.6% lake and stream habitat remaining by 1900, …

The State of Maine issues an unlimited number of commercial permits for the harvest of White Suckers Catostomus commersonii in Maine’s inland waters. The fishery provides a necessary source of fresh lobster Homarus americanus bait to coastal communities at a time when other bait sources are scarce. The impacts of the increasing number of permits and subsequent numbers of fishermen on the white sucker population is unknown. The Maine Department on Inland Fisheries and Wildlife (MDIFW) has closed a number of waters due to concerns that overfishing and incidental catch of other fish species may occur.

This report comprises two studies conducted from 2012 to 2015 to estimate population size, survival rates, and movements of invasive blue catfish in Chesapeake Bay tributaries. The first study of population-size and survival was conducted in the James River, VA (Population Size and Survival Rates of Invasive Blue Catfish in Tidal Waters of the James River Subestuary). The northern red snapper (Lutjanus campechanus) is a highly targeted reef fish candidate for marine aquaculture and stock enhancement in the southern United States. This work aimed to develop genomic resources for the genetic management of aquaculture programs and to investigate population structure using high-throughput sequencing technologies. Eighty-four new microsatellite markers were developed through screening of Illumina paired-end sequencing reads. Microsatellite loci and Single Nucleotide Polymorphisms (SNPs) generated through Restriction Site Associated DNA (RAD) sequencing were assayed in 5 outbred full-sib families to construct a high-density linkage map of the red snapper genome. The Monterey Bay Aquarium Research Institute routinely deploys remotely operated underwater vehicles equipped with high definition cameras for use in scientific studies. Utilizing a video collection of over 22,000 hours and the Video Annotation and Reference System, we have set out to automate the detection and classification of deep-sea animals. This paper serves to explore the pitfalls of automation and suggest possible solutions to automated detection in diverse ecosystems with varying field conditions. Detection was tested using a saliency-based neuromorphic selective attention algorithm. The animals that were not detected were then used to tune saliency parameters. Once objects are detected, …

Rainbow Smelt (Osmerus mordax) are an important fish distributed throughout northeastern North America with both anadromous and landlocked populations. Abundance, size at age, and maximum size vary widely among populations and life histories. In order to compare anadromous and landlocked populations, we collected spawning adults in 2014 from four anadromous and three landlocked populations. Scales and otoliths from the anadromous fish were examined and compared for estimates of bias and precision in ageing. Analysis of both scales and otoliths provided age estimates that were acceptable, but estimates from scales were more precise and had less bias. Otoliths were …

The state of Florida, USA, has more introduced herpetofauna than any other governmental region on Earth. Four species of nonnative crocodilians have been introduced to Florida (all since 1960), one of which is established. Between 2000–2014 we field-collected three nonnative crocodilians in Miami-Dade County, Florida, and one in Hendry County, Florida. We used DNA barcoding and molecular phylogenetics to determine species identification and native range origin. Also, we described diet, movement, and growth for one crocodile. Our molecular analyses illustrated that two of the crocodiles we collected are most closely related to Nile Crocodiles (Crocodylus niloticus) from South Africa, suggesting …

Atlantic horseshoe crabs (Limulus polyphemus) have endured decades of intense harvest pressure. Genetics studies have shown evidence of distinct sub-groups spanning the coast, although few fine-scale studies have been done to delineate these groups on a local level. Massachusetts lies directly between two of these sub-groups. With documented differences in prosomal widths of horseshoe crabs from either side of Cape Cod, it is possible that Cape Cod is a barrier to gene flow and that there are two distinct genetic groups within Massachusetts. "Where have all the salamanders gone?" 'This is a question I have been increasingly asked over the past five to six years from area residents. It seems we are observing a dramatic population decline of the western barred tiger salamander in parts of Southeast Nebraska. The western barred tiger salamander (Ambystoma mavortium) is one of only two salamanders in Nebraska. Over the past two years, none have been found in southeast Nebraska.

Variability in the feeding ecology of young fishes over short and long time scales in estuaries is likely to affect population dynamics. We studied 14 years of early stage Striped Bass feeding ecology in the Hudson River Estuary over a 25-year time span, including years in which invasive zebra mussels markedly altered energy flow within the estuary. We predicted that feeding success would be low and that diet composition would be altered during years of high zebra mussel impact, particularly in upriver locations where mussels occur. Spotted Bass Micropterus punctulatus Rafinesque are a popular sport fish primarily found in the streams and reservoirs of the south. The Wabash River, a large tributary of the Ohio River, contains a naturally reproducing population on the northern boundary of their range. Currently, the lower Wabash River is monitored using two different sampling designs, the Long Term Electrofishing Program monitors community assemblages using stratified random sampling whereas the Illinois Department of Natural Resources uses a fixed sampling design. The Arctic grayling (Thymallus arcticus) is a freshwater salmonid that is found in clear, cold waters throughout the northern regions of North America. Arctic grayling are still widespread in Alaska and Canada but have declined substantially in their two historic, disjunct southern populations in the contiguous United States. One of these populations was found in the AuSable River in Michigan and went extinct in the mid-1900s (Vincent 1962) while the other, found in the Upper Missouri River drainage in Montana, now inhabits a small portion of its historical range (Nelson 1954). Channel catfish Ictalurus punctatus are commonly found throughout the Mississippi River basin and support commercial and recreational fisheries in many large river systems. Understanding population demographics as well as movement patterns and habitat usage can provide a more holistic approach to species management and conservation. Within a 16-km stretch of the lower Wabash River, 27 channel catfish were implanted with acoustic transmitters to monitor fine scale movement and habitat use from September 2014 through April 2016. American Eel (Anguilla rostrata) is a valuable commercial species along the Atlantic coast of North America from New Brunswick to Florida. Landings from Chesapeake Bay typically represent 60% of the annual United States commercial harvest (ASMFC 2012). American Eel is also important to the recreational fishery as it is often used live as bait for Striped Bass (Morone saxatilis) and Cobia (Rachycentron canadum). In 2012, Chesapeake Bay commercial landings of American Eel (771,536 lbs) were 72% of the U.S. landings (personal communication from the National Marine Fisheries Service, Fisheries Statistics Division). This research attempts to connect patterns in growth and migration of an anadromous species. The goal of this research was to understand habitat movements and growth of juvenile alewives (Alosa pseudoharengus) in the Penobscot Estuary and Bay through the use of otolith microchemistry, otolith growth increments, and a laboratory stable isotope turnover study. Understanding the connection between growth and movement of juvenile alewives may lead to more accurate and sophisticated conservation and restoration methods for anadromous species.
