The process of adaptation has been of interest since the XIX century, when Darwin first proposed the idea of natural selection. Since then, there has been a myriad of theoretical and empirical works that have expanded the field. From the many evolutionary insights these works have produced, a foundational idea is that spontaneous mutations in the genome of organisms can produce changes to their reproductive success that might confer an advantage for the mutant organisms with respect to their peers. Little is known about what information can be gathered from microsatellite eDNA. It is important to gain a deeper understanding of the detectability and analysis of microsatellite eDNA because it could provide information about population size that mitochondrial eDNA cannot. Water samples were collected from tank and river experiments, and rivers known to contain Atlantic salmon (Salmo salar) and analyzed for Atlantic salmon mitochondrial and microsatellite eDNA. Mitochondrial eDNA was detected from all the tank experiments and 10 out of 15 rivers known to contain Atlantic salmon. Microsatellite eDNA was detected from all the tank experiments and none …

Mark-recapture (MR) models typically assume that individuals under study have independent survival and recapture outcomes. One such model of interest is known as the Cormack-Jolly-Seber (CJS) model. In this dissertation, we conduct three major research projects focused on studying the impact of violating the independence assumption in MR models along with presenting extensions which relax the independence assumption. In the first project, we conduct a simulation study to address the impact of failing to account for pair-bonded animals having correlated recapture and survival fates on the CJS model. A Theoretical Perspective On Parasite-Host Coevolution With Alternative Modes Of Infection, George N. Shillcock

We investigate how natural selection shapes the coevolution of parasitism. We discuss the antagonism fuelled by parasites’ necessity to transmit to novel hosts, and host’s desire to minimise virulence. In support, we build a mathematical model which considers the epidemiology and life-history trade-offs faced by an obligate microparasite and its host. Our model allows parasites to be transmitted to new hosts via direct contact (horizontally) or from parent to offspring during birth (vertically). We test the hypothesis that vertical transmission causes virulence to diminish in the long run, and contrary to widely accepted views, find that vertical transmission need not …

This thesis studies the impact of anti-predation strategy on the population dynamics of predator-prey interactions. This work includes three research projects.
In the first project, we study a system of delay differential equations by considering both benefit and cost of anti-predation response, as well as a time delay in the transfer of biomass from the prey to the predator after predation. We reveal some insights on how the anti-predation response level and the biomass transfer delay jointly affect the population dynamics; we also show how the nonlinearity in the predation term mediated by the fear effect affects the long term …

My study investigated the amount of variation associated with region and stream scales in the metabolomes of northern crayfish (Faxonius virilis), collected from seven streams distributed across three ecoregions in Western Canada. Additionally, my study measured metabolomes of crayfish from the same seven streams after experiencing a common laboratory environment to separate the effects of environmental and genetic variation. Region and stream scales were found to be poor predictors of metabolomic variation among crayfish sampled in the field but exhibited increased predictive ability among crayfish exposed to the common environment, indicating crayfish from separate populations responded differently to …

We propose and analyze an extension to the classic Competitive Lotka-Volterra (CLV) model. The goal is to model competition between species, with a response from the environment. This response is a function of the population of all species and can represent numerous physical phenomena including resource limitation and immune response of a host due to infection. We name this new system a Functional Competitive Lotka-Volterra (FCLV) model. We mainly use the construction of contraction metrics, to determine global properties of the model. Anthropogenic changes are causing shifts within soil food web communities, which may alter ecosystem processes such as nutrient cycling, carbon storage and decomposition. I quantified ecological stressor effects on the abundance, richness, community composition and body size of a soil-dwelling microarthropod (Collembola: Hexapoda). I quantified the effects of warming and nitrogen deposition in two separate field studies and demonstrated that warming shifts Collembola community structure and decreases community body size. I quantified the interactive effects of top-down and bottom-up forces mediated by warming as ecological stressors in Collembola communities. Predators not only kill prey, but through the 'fear' of predation, predators induce costly anti-predatory responses in prey. Anti-predatory costs may scale up to effects on prey populations, through effects on prey reproduction and survival. This thesis aimed to quantify the net effect of predation risk effects on a prey population in a terrestrial vertebrate system for the first time. I manipulated the perceived risk of predation in multiple study years by exposing song sparrows (Melospiza melodia) to playbacks of either predator or non-predator calls. Females exposed to predator playbacks laid fewer eggs, had more eggs fail to …

Walleye is a very common recreational fish in Canada with a strong cannibalism tendency, such that walleyes with larger sizes will consume their smaller counterparts when food sources are limited or a surplus of adults is present. Cannibalism may be a factor promoting population oscillation. As fish reach a certain age or biological stage (i.e. biological maturity), the number of fish achieving that stage is known as fish recruitment. The work herein falls under the umbrella of mathematical modeling of disease transmission. The majority of this document focuses on the extent to which infection undermines the strength of a honey bee colony. These studies extend from simple mass-action ordinary differential equations models, to continuous age-structured partial differential equation models and finally a detailed agent-based model which accounts for vector transmission of infection between bees as well as a host of other influences and stressors on honey bee colony dynamics. Despite the use of the host for dispersal by most parasite species, the extremely loose relationship typical between highly mobile hosts and generalist ectoparasites may lead to very different gene flow patterns between the two, leading in turn to different spatial genetic structure, and potentially different demographic history. I examined how similar gene flow patterns are between Cimex adjunctus, a generalist ectoparasite of bats present throughout North America, and two of its key bat hosts. Abstract
The major histocompatibility complex (MHC) is a family of genes involved with recognizing pathogens and mounting an immune response. Parasite-mediated selection often favours heterozygosity at MHC because MHC-diverse individuals recognize a wider range of pathogens. Because migratory birds encounter many pathogens, I hypothesized that MHC diversity predicts overwinter and juvenile survivorship in song sparrows (Melospiza melodia). I found no correlation between MHC diversity and neutral-locus (microsatellite) heterozygosity, suggesting that measures of neutral and adaptive genetic diversity provide complementary rather than redundant information. However, pairwise similarity at MHC predicted pairwise similarity at microsatellite loci. In contrast to my hypothesis, MHC …

Chinook salmon (Oncorhynchus tshawytscha) were introduced into the Great Lakes to restore top-down control of the food web and create new recreational fisheries. Soon after introduction, naturalized spawning populations became established, and with continued stocking of hatchery fish, created a mixed source fishery. My research provides new ecological information about the contributions of naturalized fish to the mixed source Chinook salmon fishery in Lake Huron. Although much speciation occurs in allopatry, populations with overlapping geographic ranges may also experience reduced gene flow due to ecological differences. Parasites are an important feature of the biotic environment, and place important selective pressures on their hosts, potentially reducing gene flow among geographically separated host populations. However, virtually nothing is known about host-parasite interactions in systems where hosts have nomadic distributions, and where ecologically distinct populations exist in sympatry. Climate change may influence autumn and winter distributions of dabbling ducks throughout the Atlantic and Mississippi Flyways of North America. To determine how weather and photoperiod influenced autumn-winter abundances of dabbling ducks at staging areas in eastern North America, I modeled weather and photoperiod variables with rate of change in relative abundance of various dabbling duck species over space and time. Latitude was incorporated into models to determine if changes in duck abundance in relation to weather severity were influenced by locale. Changes in abundance were best described by weather models incorporating temperature and snowfall variables for all species except …

Predators kill, but the risk of being killed is also a powerful force affecting survival because scared prey eat less, thereby increasing the likelihood of starvation. Young of most animals are extremely vulnerable to predators and may alter their behaviour to limit detection. I investigated the previously unexplored effects that predation risk has on the behaviour of newly fledged offspring and their parents, and the impact this has on offspring survival. I manipulated predation risk using sound and found that parent song sparrows reduced their feedings, providing 60% less food overall. Nest box programs provide additional nesting opportunities for wood ducks throughout their breeding range. The purpose of my research was to understand habitat use and survival of wood ducks produced from nest boxes during the brood-rearing period. I used radio-telemetry to monitor female wood ducks and ducklings to 30 days post-hatch. Females showed the greatest selection for swamp, scrub-shrub, and emergent marsh habitats, and used emergent marsh most. Female survival was high (0.90, 95% CI = 0.81 – 1.0). Conversely, brood survival (0.47, 95% CI = 0.33 - 0.69) and duckling survival (0.18, 95% CI = 0.14 – 0.22) were …

Counts of migrating animals are used to monitor populations, particularly for species that are not well sampled by breeding and wintering surveys. The use of migration counts for population monitoring relies on the assumptions that new individuals are detected each day, and that probability of detecting those individuals remains constant over time. The impact of violating these assumptions on our ability to estimate reliable population trends is not well understood. Local adaptation is the result of natural selection operating at a local scale, such that trade-offs in fitness across different environments result in individuals having higher fitness in their place of origin than when transported into a foreign environment. Populations may become locally adapted to features of their abiotic environment, or in the case of coevolutionary arms races between hosts and parasites, to other species comprising their biotic environment. The study of population genetic structure in the pitcher plant flesh fly, Fletcherimyia fletcheri, is an important step in bettering our understanding of dispersal abilities, gene flow, and behavior in the species. In this paper, an extended sampling of populations across Algonquin Provincial Park was performed to elucidate an effective scale of genetic differentiation in F. fletcheri. Genetic differentiation between sites was compared to interceding landscape composition, and digital dispersal models were developed, testing the hypothesis that F. fletcheri uses aquatic tributaries for dispersal between peatlands. Cooperative breeding is a social behaviour in which certain individuals will opt to delay or forgo their own reproduction in order to help other individuals. Cooperative breeding is one of the most conspicuous examples of cooperation in nature. However, theoretical understanding of why this behaviour occurs is lacking and contradictory. In this thesis, I examine the role played by ecological constraints on the emergence of cooperative breeding. Contrary to previous results, I find that ecological constraints do matter, provided the population dynamics are properly accounted for. Although fat deposition during stopover in migrating passerine birds has been extensively studied, changes in lean mass during refuelling are not well understood. I used quantitative magnetic resonance (QMR) analysis to measure the deposition of fat and lean mass for both recaptured and single capture migrant passerines in spring and fall at Long Point, Ontario. Both the recapture analysis and single capture regression analysis indicated a substantial contribution of lean mass to overall increases in total body mass. Some of the variation in the relative deposition of fat and lean mass was explained by sex, age and season. I then …
