Rasp 4: Ancestral State Reconstruction Tool For Multiple Genes And Characters, Yan Yu, Christopher Blair, Xingjin He Oct 2019

Rasp 4: Ancestral State Reconstruction Tool For Multiple Genes And Characters, Yan Yu, Christopher Blair, Xingjin He

Publications and Research

With the continual progress of sequencing techniques, genome-scale data are increasingly used in phylogenetic studies. With more data from throughout the genome, the relationship between genes and different kinds of characters is receiving more attention. Here, we present version 4 of RASP, a software to reconstruct ancestral states through phylogenetic trees. RASP can apply generalized statistical ancestral reconstruction methods to phylogenies, explore the phylogenetic signal of characters to particular trees, calculate distances between trees, and cluster trees into groups. RASP 4 has an improved graphic user interface and is freely available from http://mnh.scu.edu.cn/soft/blog/RASP (program) and https://github.com/sculab/RASP (source code).

The Evolution Of Spinosad Resistance In Colorado Potato Beetles (Leptinotarsa Decemlineata), Coby Michael Klein Sep 2019

The Evolution Of Spinosad Resistance In Colorado Potato Beetles (Leptinotarsa Decemlineata), Coby Michael Klein

Dissertations, Theses, and Capstone Projects

Colorado potato beetles (Leptinotarsa decemlineata) are a major pest of cultivated potato plants worldwide. They are well-known for their ability to rapidly evolve resistance to all major classes of pesticides. Defoliation of potato plants by L. decemlineata can reduce potato yields by a considerable margin. The damage done by resistant beetles is steep and much research is focused on developing new chemical controls, especially those derived from naturally occurring compounds. Spinosad is a relatively new natural product insecticide, introduced approximately a decade ago, suitable for use in organic farming. Potato beetles on Long Island, NY developed very strong …

Phylogenetic Trees And Networks Can Serve As Powerful And Complementary Approaches For Analysis Of Genomic Data, Christopher Blair, Cécile Ané Aug 2019

Phylogenetic Trees And Networks Can Serve As Powerful And Complementary Approaches For Analysis Of Genomic Data, Christopher Blair, Cécile Ané

Publications and Research

Genomic data have had a profound impact on nearly every biological discipline. In systematics and phylogenetics, the thousands of loci that are now being sequenced can be analyzed under the multispecies coalescent model (MSC) to explicitly account for gene tree discordance due to incomplete lineage sorting (ILS). However, the MSC assumes no gene flow post divergence, calling for additional methods that can accommodate this limitation. Explicit phylogenetic network methods have emerged, which can simultaneously account for ILS and gene flow by representing evolutionary history as a directed acyclic graph. In this point-of-view we highlight some of the strengths and limitations …

Reduced Alphabet Of Prebiotic Amino Acids Optimally Encodes The Conformational Space Of Diverse Extant Protein Folds, Armando D. Solis Jul 2019

Reduced Alphabet Of Prebiotic Amino Acids Optimally Encodes The Conformational Space Of Diverse Extant Protein Folds, Armando D. Solis

Publications and Research

Background

There is wide agreement that only a subset of the twenty standard amino acids existed prebiotically in sufficient concentrations to form functional polypeptides. We ask how this subset, postulated as {A,D,E,G,I,L,P,S,T,V}, could have formed structures stable enough to found metabolic pathways. Inspired by alphabet reduction experiments, we undertook a computational analysis to measure the structural coding behavior of sequences simplified by reduced alphabets. We sought to discern characteristics of the prebiotic set that would endow it with unique properties relevant to structure, stability, and folding.

Results

Drawing on a large dataset of single-domain proteins, we employed an information-theoretic measure …

Enclosures And Dichotomies: Coexistence Vs. Distance In The Poems Of John Clare, Jordan P. Finn May 2019

Enclosures And Dichotomies: Coexistence Vs. Distance In The Poems Of John Clare, Jordan P. Finn

Theses and Dissertations

John Clare’s poetry emphasizes an affinity with environment by suspending the distinction between the inside (subject) and the outside (object). Clare’s identification with objects and perception rather than subjects and aesthetics renders his work as a prescient and radical example of ecological poetry in the Romantic period. Raymond Williams’ “green language” and Timothy Morton’s ambient poetics both cite Clare as an ideal figure for their above theories and evoke Clare as a writer who positions the environment as governing thought rather than thought governing the environment. This thesis especially relates Clare to Morton’s Ecology without Nature, a study of …

Hiding In The Lianas Of The Tree Of Life: Molecular Phylogenetics And Species Delimitation Reveal Considerable Cryptic Diversity Of New World Vine Snakes, Robert C. Jadin, Christopher Blair, Michael J. Jowers, Anthony Carmona, John C. Murphy May 2019

Murphy

Publications and Research

The Brown Vine Snake, Oxybelis aeneus, is considered a single species despite the fact its distribution covers an estimated 10% of the Earth’s land surface, inhabiting a variety of ecosystems throughout North, Central, and South America and is distributed across numerous biogeographic barriers. Here we assemble a multilocus molecular dataset (i.e. cyt b, ND4, cmos, PRLR) derived from Middle American populations to examine for the first time the evolutionary history of Oxybelis and test for evidence of cryptic lineages using Bayesian and maximum likelihood criteria. Our divergence time estimates suggest that Oxybelis diverged from its sister genus, Leptophis …

Phylogenetic History Of The Amy Gene Cluster In Catarrhines, Christian M. Gagnon

Theses and Dissertations

This study phylogenetically analyzed 30 AMY-related genes from 11 primates. The results show the gradual expansion of the AMY gene family which could have allowed primates to adapt to various ecological landscapes and maximize energy intake from starch-rich foods in periods of food scarcity.

Climatic Variables Are Strong Predictors Of Allonursing And Communal Nesting In Primates, Alexandra Louppova Feb 2019

Climatic Variables Are Strong Predictors Of Allonursing And Communal Nesting In Primates, Alexandra Louppova

Theses and Dissertations

Allomaternal care (AMC) is widespread throughout the primate order, previous studies have focused on benefits and costs to individuals. However, our understanding of environmental impacts on AMC behaviors in primates is still limited. Our study examines how ecology and environmental factors can predict certain AMC behaviors more than others.

Engineering Eden: The World's Attempt To Outsmart Water Scarcity, Kaitlin A. Sullivan Dec 2018

Engineering Eden: The World's Attempt To Outsmart Water Scarcity, Kaitlin A. Sullivan

Capstones

Countries around the world are running out of fresh water, 43 already live with water scarcity, requiring more water than they have. In 2015 the global water crisis took first place in The World Economic Forum’s assessment of the risks that will have the most significant impact on economies, environments and people. Water beat out 27 other long-term risks including infectious diseases and weapons of mass destruction. What happened to Crowley County on the plains of Southeastern Colorado is a cautionary tale of borrowed water. It's been called the Detroit of Colorado, decimated by the reliance of a single industry. …

A Contribution Toward A Global Monograph Of Gyroporus: Taxonomy, Phylogeny, Biogeography, Naveed Davoodian May 2018

A Contribution Toward A Global Monograph Of Gyroporus: Taxonomy, Phylogeny, Biogeography, Naveed Davoodian

Dissertations, Theses, and Capstone Projects

Gyroporus (Sclerodermatineae, Boletales, Agaricomycetes, Basidiomycota, Fungi) is a genus of ectomycorrhizal mushroom-forming fungi distributed throughout the world in suitable habitats. Previous attempts to untangle the diversity of this genus proved difficult due to the presence of semi-cryptic species and equivocal results from phylogenetic analysis of ribosomal RNA markers. To overcome these obstacles, a combined taxonomic and phylogenetic (emphasizing protein-coding genes) approach is used here to delimit species and elucidate geographic and evolutionary patterns of Gyroporus. Careful study of relevant literature and herbarium specimens was augmented by field work in North America, Australia, and East Asia for observation and collection …

Zero Textbook Cost Syllabus For Env 3009/Bio 4009 (Conservation Biology And Sustainable Development), Natalia Borrego Jan 2018

Zero Textbook Cost Syllabus For Env 3009/Bio 4009 (Conservation Biology And Sustainable Development), Natalia Borrego

Open Educational Resources

Conservation biology is an interdisciplinary topic that explores how we can protect and maintain natural areas. Due to the resources we take and impacts we have on natural environments, this field is directly related to restoration ecology (restoring natural areas) and sustainable development/natural resource management. We will explore the basis for these related fields from an ecological, social, legal, and cultural perspective, as all conservation and management projects take place in the larger human landscape. We will consider how we measure biodiversity, why it matters, why is it is threatened, and how we can manage (protect, restore, maintain, use) it …

Evolution Of Floral Morphology And Symmetry In The Miconieae (Melastomataceae), Maria Gavrutenko Jan 2018

Evolution Of Floral Morphology And Symmetry In The Miconieae (Melastomataceae), Maria Gavrutenko

Dissertations and Theses

Analyses of evolution of floral morphology and symmetry broaden our understanding of the drivers of angiosperm diversification. Integrated within a flower, labile floral characters produce different phenotypes that promote variable interactions with pollinators. Thus, investigation of floral evolution may help infer potential historic transitions in pollinator modes and ecological pressures that generated present diversity. This study aims to explore morphological evolution of flowers in Miconieae, a species-rich Neotropical tribe within family Melastomataceae. Despite a constrained floral plan, Melastomataceae manage to achieve a variety of floral traits appealing to diverse pollinator types, with majority of the species requiring specialized “buzz pollination” …

The Influence Of Phylogeny And Niche Differentiation On The Diets Of Malagasy Primates, Rebekka S. Hughes Aug 2017

The Influence Of Phylogeny And Niche Differentiation On The Diets Of Malagasy Primates, Rebekka S. Hughes

Theses and Dissertations

Previous studies have shown that haplorhine diet is affected by phylogeny; however, until now studies in Malagasy strepsirrhines were lacking. The evolution of differences in Malagasy primates’ diets appears to differ from the pattern shown in haplorhines. My results indicate that niche differentiation may be a stronger predictor of diet.

Ecological Niche Modeling Of The Genus Papio, Amanda J. Fuchs Aug 2017

Ecological Niche Modeling Of The Genus Papio, Amanda J. Fuchs

Theses and Dissertations

Ecological niche modeling investigates how climatic variables have influenced taxonomic diversity in Papio. Models performed well suggesting climatic variables influence the distribution of baboon species. Niche overlap among all possible pairs of taxa determined that species exhibited significantly different niches. The results of these models support a parapatric speciation scenario.

Ecology, Evolution, And Sexual Selection In The Invasive, Globally Distributed Small Indian Mongoose (Urva Auropunctata), M. Aaron Owen Jun 2017

Ecology, Evolution, And Sexual Selection In The Invasive, Globally Distributed Small Indian Mongoose (Urva Auropunctata), M. Aaron Owen

Dissertations, Theses, and Capstone Projects

Introduced species provide rare opportunities to test evolutionary hypotheses in situ by creating so-called natural experiments. Natural experiments are situations in nature that resemble laboratory studies by allowing for comparisons of a “control” group (i.e., a species’ native range) with “experimental” groups (i.e., a species’ introduced range). In particular, introduced animals allow us to investigate evolutionary dynamics in complex, long-lived organisms in ways that would otherwise be impossible in a laboratory setting. One such introduced animal is the small Indian mongoose (Urva auropunctata, formerly Herpestes auropunctatus). Native to South Asia, the small Indian mongoose’s introduction to more …

The Role Of Individual Cognitive And Behavioral Ontogeny In Organization And Evolution Of Social Systems, Andrew G. Fulmer Sep 2016

The Role Of Individual Cognitive And Behavioral Ontogeny In Organization And Evolution Of Social Systems, Andrew G. Fulmer

Dissertations, Theses, and Capstone Projects

Exploration and explanation of the relationship between individual variation in behavior and the composition and adaptive success of social groups or populations are crucial problems in the fields of behavioral ecology, ethology, and comparative psychology. These questions have been the subject of a longstanding discussion at both the proximate and ultimate levels of inquiry. Adaptive mechanisms explaining social decision making, both in terms of affiliative and competitive partner choices, are at the center of such discussions. Inclusive fitness, kin-selection, handicap or prestige, risk seeking and risk avoiding strategies, pay-to-stay/reward principles, as well as other theories have been proposed and supported …

Diversity-Dependent Cladogenesis Throughout Western Mexico: Evolutionary Biogeography Of Rattlesnakes (Viperidae: Crotalinae: Crotalus And Sistrurus), Christopher Blair, Santiago Sánchez-Ramírez Apr 2016

Diversity-Dependent Cladogenesis Throughout Western Mexico: Evolutionary Biogeography Of Rattlesnakes (Viperidae: Crotalinae: Crotalus And Sistrurus), Christopher Blair, Santiago Sánchez-Ramírez

Publications and Research

Rattlesnakes (Crotalus and Sistrurus) represent a radiation of approximately 42 species distributed throughout the New World from southern Canada to Argentina. Interest in this enigmatic group of snakes continues to accrue due, in part, to their ecomorphological diversity, contributions to global envenomations, and potential medicinal importance. Although the group has garnered substantial attention from systematists and evolutionary biologists for decades, little is still known regarding patterns of lineage diversification. In addition, few studies have statistically quantified broad-scale biogeographic patterns in rattlesnakes to ascertain how dispersal occurred throughout the New World, particularly among the different major biomes of the …

Striking The Balance: Challenges And Perspectives For The Protected Areas Network In Northeastern European Russia, Svetlana V. Degteva, Vasily I. Ponomarev, Sasha W. Eisenman, Vyacheslav Dushenkov

Publications and Research

Increasing anthropogenic pressure on the largest remaining tracts of old-growth boreal forest in Europe necessitates additional conservation of ecosystems and biodiversity in northeastern European Russia. In a regional network comprising 8 % of the Nenets Autonomous District and 13.5 % of the Komi Republic, 248 areas have varying protected statuses as state nature reserves (zapovedniks), national parks, reserves/sanctuaries (zakazniks), or natural monuments. Due to increased natural resource extraction in this relatively pristine area, designation of additional protected areas is critical for the protection of key ecological sites. The history of ecological preservation in these regions is herein described, and recent …

Mafia Or Farmer? Coevolutionary Consequences Of Retaliation And Farming As Predator Strategies Upon Host Nests By Avian Brood Parasites, Mark E. Hauber Apr 2014

Mafia Or Farmer? Coevolutionary Consequences Of Retaliation And Farming As Predator Strategies Upon Host Nests By Avian Brood Parasites, Mark E. Hauber

Publications and Research

Many host species of avian brood parasites have evolved to recognize and reject foreign eggs and chicks in the nest. Yet, other hosts accept and care for parasitic young, despite the fitness losses associated with raising non-kin. It has been suggested that nest predation upon host nests by brood parasites could select for coevolved acceptance by hosts, even when their cognitive and motor traits allow for the successful rejection of brood parasitism. Using a modeling approach, I analyzed the conditions that favor the evolution of two predatory strategies by parasites and the acceptance of parasitism in the presence of predatory …

Project Safe Flight: Making New York Safe For Migratory Birds, Kaitlyn L. Parkins, Susan B. Elbin Ph.D., Adriana Palmer, Darren Klein, Elle Barnes

Publications and Research

More than 100 species of migratory birds pass through New York City during spring and fall migrations. Located at the nexus of several migratory routes, New York City’s tall buildings and reflective glass pose a serious threat to over 100 species of migratory birds. Since 1997, NYC Audubon has led Project Safe Flight (PSF), a volunteer-based citizen-science project, with the goal of monitoring and mitigating bird collisions. We examined 16 years of PSF data, during which volunteers collected over 6,000 birds of 126 different species. The top two species, White-throated Sparrow and Common Yellowthroat, make up 23% of all collisions. …

A Phylogeny And Revised Classification Of Squamata, Including 4161 Species Of Lizards And Snakes, R. Alexander Pyron, Frank T. Burbrink, John J. Wiens

Publications and Research

Background: The extant squamates (>9400 known species of lizards and snakes) are one of the most diverse and conspicuous radiations of terrestrial vertebrates, but no studies have attempted to reconstruct a phylogeny for the group with large-scale taxon sampling. Such an estimate is invaluable for comparative evolutionary studies, and to address their classification. Here, we present the first large-scale phylogenetic estimate for Squamata.

Results: The estimated phylogeny contains 4161 species, representing all currently recognized families and subfamilies. The analysis is based on up to 12896 base pairs of sequence data per species (average = 2497 bp) from 12 genes, …
