This study was developed to use aquatic environmental DNA (eDNA) as a tool to detect the presence of the Santa Ana sucker (Catostomus santaanae), a federally threatened fish species, across the Santa Ana River in Southern California. Environmental DNA is any genetic material that an organism sheds into the environment. We can get an idea of what aquatic species are present when sampling water at a given site. We sequenced the complete mitochondrial genome (mitogenome) of the Santa Ana sucker and designed custom DNA primers to improve eDNA detection accuracy. Shorebirds have declined worldwide over the past century, mainly due to wetland loss and degradation. Wetlands are sites that are temporarily or permanently flooded and provide critical habitat for shorebirds, especially in arid and semi-arid regions such as the Intermountain West. However, climate change and human water use threaten these wetlands, and how these threats may affect shorebirds in this region remains poorly understood. In the early 1990s, shorebird counts at over 160 wetlands across the Intermountain West provided a broad assessment of shorebird populations in the region. Heuchera alba and H. pubescens (Saxifragaceae) are closely related species of alumroot endemic to the Appalachian region of eastern North America that can be difficult to distinguish morphologically. Heuchera pubescens has been understood to occupy a range from Kentucky to Pennsylvania, with the distribution of H. alba restricted to Virginia and West Virginia—plus a recently-recorded extension into Pennsylvania discovered with the help of social media. The uncovering of H. alba in Pennsylvania has challenged historical perceptions of Heuchera distributions in the state, particularly as this relates to the current concept of H. pubescens which may be in need of revision. …

Biodiversity conservation is an inherently interdisciplinary goal that requires effective collaboration among academics, ecosystem managers, policymakers, and other stakeholders. Codesigning research with these groups ensures experiments are useful and improves adoption of policy and practice recommendations while advancing our understanding of basic science. This dissertation explores the power of codesigned research in shaping plant conservation strategies using stakeholder engagement, causal inference, demographic modeling, and multi-omic sequencing techniques. Megafauna extinction during the Holocene has been both caused and amplified by climatic changes and human influence. By the last half century, large carnivores were diminished in Europe and the United States, but policies increasingly addressed species decline and their territories expanded. This research examined large carnivore rewilding across the European Union and United States, specifically for rewilding brown bears, Ursus arctos, in historic habitat. Next, case studies for the health status of climate-impacted whitebark pine, Pinus albicaulis, a high energy food for bears, was assessed. The Rocky Shiner (Notropis suttkusi) is a minnow species endemic to the Red River and its tributaries in southern Arkansas and Oklahoma. This species is petitioned for listing under the Endangered Species Act and is a species of greatest conservation need (SGCN) in Arkansas. However, there is little information for the species’ distribution, habitat use, and ecological niche, especially within the Arkansas portion of its range. Genomic resources are critical for the conservation of threatened species, providing valuable insights into genetic diversity, population structure, and adaptive potential. This thesis focuses on two ecologically interconnected species: the carnivorous plant pink sundew (Drosera capillaris) and its specialist herbivore the sundew plume moth (Buckleria parvulus). The sundew and plume moth face an uncertain future as their vital bog habitats continue to disappear. Assessing Urban–Rural Differences In Largemouth Bass Abundance In Minnesota, Jonathan Gates

Urbanization can significantly alter freshwater ecosystems and influence sport fish populations. This study examined differences in largemouth bass Micropterus nigricans catch-per-unit-effort (CPUE) between urban and rural lakes in Minnesota and evaluated temporal changes between 2000–2010 and 2011–2021. Forty lakes (20 urban, 20 rural) were selected using Minnesota Department of Natural Resources fisheries survey data. Lakes were classified using NLCD 2019 land cover data, with ≥10% developed land designated as urban. Nonparametric analyses (Wilcoxon rank-sum and signed-rank tests) were used to assess spatial and temporal differences in CPUE. The Spring Pygmy Sunfish, Elassoma alabamae (Mayden, 1993), is a small species of sunfish (Centrarchiformes) endemic to tributaries to the middle Tennessee River in north Alabama. Elassoma alabamae is the most geographically restricted member of Elassoma and the only species found above the fall line. This species was twice considered extinct and was listed under the Endangered Species Act (ESA) as threatened in 2013. To date, surveys for this species have been limited to traditional invasive methods using dipnets and seines. Environmental DNA (eDNA) is a powerful and sensitive method for monitoring aquatic and terrestrial organisms, offering insights into their distribution. Usually, eDNA is collected using a filter membrane through water filtration. However, the passive eDNA method can simplify sampling and broaden its scope, offering new insights for ecological surveillance. This study examined the efficacy of six different membrane filters in detecting the yellow mud turtle (Kinosternon flavescens) through a novel passive eDNA method. Coral reef ecosystems are declining globally from numerous stressors, including localized pollution, disease, and marine heatwaves induced by climate change. To preserve these ecosystems, it is critical to identify corals that can withstand stressors—primarily future marine heatwaves—and prioritize them for coral restoration efforts until these stressors are mitigated. Coral responses to thermal stress can be influenced by several partners, including mutualistic microalgae and a vast prokaryotic community. Alabama is home to some of the highest freshwater endemism in the world and ranks near the top in numbers of endangered and extinct species. One of these endangered species is the Flattened Musk Turtle (FMT), only found in the Black Warrior River Drainage of Alabama above the Fall Line. The FMT is listed as “Threatened” by the United State Fish and Wildlife Service under the Endangered Species Act and is considered Critically Endangered by the International Union for the Conservation of Nature due to drastic declines in populations since the 1980s. Blanding’s Turtle (Emydoidea blandingii) is a species of concern in North America as many populations have declined across its distribution. Environmental factors associated with alteration of natural ecosystems have played a role in declines leading to many isolated populations. Most populations exist in the Great Lakes region with a number of outlying populations, such as Nebraska. Understanding the current distribution of the species will facilitate regional management strategies to protect this species into the future. Lysimachia vulgaris (garden loosestrife, Primulaceae) is an herbaceous perennial native to Europe that has been identified as an aggressive invasive species in parts of North America. The status of the species in the Mid-Atlantic region of the US, however, is poorly determined. Using recent field observations (from iNaturalist, iMapInvasives, and EDDMapS records) we here report localized incursions of L. vulgaris in the Susquehanna River Valley of central Pennsylvania, along with notes on its ecology, threats to native plant communities, and broader distribution in the state.

Coral reefs are one of Earth’s most vital and threatened ecosystems. They protect coastlines, generate billions of dollars of tourism revenue, support valuable fisheries, and contribute to the development of vital medicines. Yet half of the world's coral reefs have been lost in the last 50 years, and 90% of remaining reefs are projected to die off by the middle of this century, mainly due to warming seas from climate change.

Juglans cinerea (butternut) is a critically threatened North American tree species experiencing severe declines due to the fungal pathogen Ophiognomonia clavigignentijuglandacearum. In contrast, its Asian relative, Juglans ailantifolia (Japanese walnut), shows natural resistance. To investigate the genomic and epigenetic factors underlying this difference, we constructed and analyzed high-quality, chromosome-level genome assemblies for both species from long-read sequencing data (J. ailantifolia: 527Mb; J. cinerea: 586Mb), focusing on transposable element (TE) content, DNA methylation patterns, and regulation of pathogen resistance genes (PRGs).

Montane landscapes of the Horn of Africa harbor exceptional but incompletely documented biodiversity. Focusing on rodents and shrews—the dominant but least studied of Ethiopia’s high-elevation fauna—this dissertation integrates repeat faunal surveys, genomic taxonomy, and phylogenetically informed modelling to clarify how small mammals distribute, diversify, and morphologically adapt across steep elevational gradients.

A century‐scale resurvey of Simien Mountains National Park (1927-2015) revealed significant upward range shifts for multiple species and a persistent mid-elevation richness peak, implicating warming temperatures as a driver of community reassembly. Amphibians are facing the most drastic biodiversity declines of all vertebrates, with an estimated 41% of amphibians threatened with extinction. Captive breeding programs employ a variety of assisted reproductive technologies including environmental manipulation, hormonal therapies, artificial fertilization, and gamete preservation to augment vulnerable populations and optimize genetic diversity. Amphibians require a species-specific combination of environmental, social, and physiological cues to reproduce, which makes universal and successful captive breeding programs especially elusive. Passive fishing gear is a threat to the alligator snapping turtle (Macrochelys temminckii). The spatio-temporal persistence of this threat and its impacts on M. temminckii populations has not been quantified. I quantified the density of passive fishing gear and the demographic parameters of M. temminckii along a fishing pressure gradient in East Texas streams. Most gear was abandoned and illegally deployed, with densities varying seasonally. Detectability of passive fishing gear declined with increasing gear age, water depth, and volume, but increased with increasing precipitation. Conservation of rare species often relies on the delineation of management units and genomic tools can now be applied for this purpose. However, this is not as common on a local scale, where populations are often small and fragmented, despite the utility of informing conservation and management practice at the regional level. The leaf microbiome contributes to the functioning of Earth’s ecosystems through interactions with host plants, modifying their health, for better or for worse. The leaf microbiome contains bacteria, fungi, and other microorganisms that interact with each other and are subject to the processes governing community assembly. The consequences of climate change and anthropogenic activity have decreased wildlife biodiversity. Plants are particularly vulnerable to climate change due to their large biomass on the planet and sessile nature. A particularly useful method for plants to cope with environmental changes is phenotypic plasticity. Adjusting morphological traits through plasticity can help plants cope with environmental changes. Furthermore, plastic responses can be passed down through methods such as changes in DNA sequence or epigenetic modifications.

The invasion of a seed-eating weevil, Larinus carlinae (Olivier, 1807) poses a threat to the persistence of native Pitcher's thistle (Cirsium pitcheri), a federally-threatened plant in sand dune communities of the western Great Lakes. At Whitefish Dunes (Sturgeon Bay, WI. USA), seed predation by weevils is higher for thistles surrounded by native marram grass (Ammophila breviligulata) than for those located in sandy habitats. In this study, we observed how the local abiotic and biotic environment affects the short-distance dispersal behavior of L. carlinae. The rocky intertidal ecosystem, the coastal area between high and low tides, serves as a critical buffer between land and sea. This ecosystem supports a diverse array of species and provides rich opportunities for exploration and education.
