BACKGROUND:
One of the most important developments in bioinformatics over the past few decades has been the observation that short linear peptide sequences (minimotifs) mediate many classes of cellular functions such as protein-protein interactions, molecular trafficking and post-translational modifications. As both the creators and curators of a database which catalogues minimotifs, Minimotif Miner, the authors have a unique perspective on the commonalities of the many functional roles of minimotifs. There is an obvious usefulness in standardizing functional annotations both in allowing for the facile exchange of data between various bioinformatics resources, as well as the internal clustering of sets of …

The fidelity of DNA replication serves as the nidus for both genetic evolution and genomic instability fostering disease. Single nucleotide polymorphisms (SNPs) constitute greater than 80% of the genetic variation between individuals. A new theory regarding DNA replication fidelity has emerged in which selectivity is governed by base-pair geometry through interactions between the selected nucleotide, the complementary strand, and the polymerase active site. We hypothesize that specific nucleotide combinations in the flanking regions of SNP fragments are associated with mutation.

Dissertations
With more and more biological information generated, the most pressing task of bioinformatics has become to analyze and interpret various types of data, including nucleotide and amino acid sequences, protein structures, gene expression profiling and so on. In this dissertation, we apply the data mining techniques of feature generation, feature selection, and feature integration with learning algorithms to tackle the problems of disease phenotype classification, clinical outcome and patient survival prediction from gene expression profiles.
We analyzed the effect of batch noise in microarray data on the performance of classification. Batchmatch, a batch adjusting algorithm based on double scaling method …

Background: Historically, two categories of computational algorithms (alignment-based and alignment-free) have been applied to sequence comparison–one of the most fundamental issues in bioinformatics. Multiple sequence alignment, although dominantly used by biologists, possesses both fundamental as well as computational limitations. Consequently, alignment-free methods have been explored as important alternatives in estimating sequence similarity. Of the alignment-free methods, the string composition vector (CV) methods, which use the frequencies of nucleotide or amino acid strings to represent sequence information, show promising results in genome sequence comparison of prokaryotes. The existing CV-based methods, however, suffer certain statistical problems, thereby underestimating the amount of evolutionary …
Identification And Characterization Of The Rat Dvl2 Gene Using Bioinformatic Tools, Lokman Varişli, Osman Çen
Identification And Characterization Of The Rat Dvl2 Gene Using Bioinformatic Tools, Lokman Varişli, Osman Çen
Turkish Journal of Biology
We identified and characterized the rat DVL2 gene using bioinformatics. In addition to the structure and chromosomal localization of the rat DVL2 gene, the transcribed and translated protein product of the gene was analyzed in silico. Results showed that the rat DVL2 gene consists of 15 exons and is located on the rat genomic contig WGA1854.3 on chromosome 10. Database searches using the rat DVL2 amino acid sequence as a query showed a number of homologous protein sequences in different species, including M. musculus, P. troglodytes, C. familiaris, H. sapiens, B. taurus, D. rerio, X. laevis, and T. nigroviridis. Bioinformatics Study Of Mammalian Mrna Polydenylation, Haibo Zhang
Dissertations
Messenger RNA polyadenylation is one of the key post-transcriptional events in mammalian cells, which have influences on many aspects of mRNA metabolism. Several human diseases have been shown to associate with abnormal polyadenylation, highlighting the importance of this process. The availability of the complete sequence of human and mouse genomes, together with their gene expression data provides valuable resources to study mRNA polyadenylation on a system level. This dissertation addresses the following issues of mammalian mRNA polyadenylation through bioinformatics approaches: (1) the extensive documentation of several key aspects of polyadenylation sites in humans and mice on a genomic level; (2) …

The initiation of genome projects on helminths of medical importance promises to yield new drug targets and vaccine candidates in unprecedented numbers. In order to exploit this emerging data it is essential that the user community is aware of the scope and quality of data available, and that the genome projects provide analyses of the raw data to highlight potential genes of interest. Core bioinformatics support for the parasite genome projects has promoted these approaches. In the Brugia genome project, a combination of expressed sequence tag sequencing from multiple cDNA libraries representing the complete filarial nematode lifecycle, and comparative analysis …
