Teleost fish form the largest group of vertebrates and show a tremendous variety of adaptive behaviors, making them critically important for the study of brain evolution and cognition. The neural basis mediating these behaviors remains elusive. We performed a systematic comparative survey of the goldfish telencephalon. We mapped cell types using single-cell RNA sequencing and spatial transcriptomics, resulting in de novo molecular neuroanatomy parcellation. Glial cells were highly conserved across 450 million years of evolution separating mouse and goldfish, while neurons showed diversity and modularity in gene expression. Specifically, somatostatin interneurons, famously interspersed in the mammalian isocortex for local inhibitory …

The Persistence Of Blue Ash In The Aftermath Of Emerald Ash Borer May Be Due To Adult Oviposition Preferences And Reduced Larval Performance, Don Cipollini, Emily Morton
Biological Sciences Faculty Publications
- We examined the health of mature blue ash, Fraxinus quadrangulata, in two forests in southwestern Ohio in relation to that of mature white ash, F. americana, and examined the potential importance of oviposition preferences and larval resistance in the persistence of blue ash.
- Both blue ash and white ash were largely unaffected by emerald ash borer in 2012. By 2018, nearly 90% of the blue ash trees observed in these forests had full or nearly full canopies, as opposed to less than 20% of the white ash encountered in our studies. In 2021, blue ash maintained a …
Enhancing Brain-Computer Interface (Bci)-Based Color Vision Assessment Subtitle : A New Protocol For Using Steady-State Visual Evoked Potentials To Identify Metamers, Marc Diraimo
Legacy Theses & Dissertations (2009 - 2024)
This thesis describes work to design, optimize, and perform initial validation of an enhancedbrain-computer interface (BCI)-based color vision (CV) assessment protocol. Our overall goal was to enhance the speed, precision, and interpretability of BCI-based CV assessment. We drew inspiration from the design of the anomaloscope, the “gold-standard” of CV assessment, and eliminated differences in luminance between test stimuli that require existing BCI-based CV assessment protocols to complete a multidimensional search during BCI-based CV assessments. Following the protocol design phase, we completed three pilot experiments: (1) We analyzed the effect of ambient lighting on the new protocol; (2) We compared the …

Background Acoustics In Terrestrial Ecology, Clinton D. Francis, Jennifer N. Phillips, Jesse R. Barber
Biology Faculty Publications and Presentations
The way in which terrestrial organisms use the acoustic realm is fundamentally important and shapes behavior, populations, and communities, but how background acoustics, or noise, influence the patterns and processes in ecology is still relatively understudied. In this review, we summarize how background acoustics have traditionally been studied from the signaling perspective, discuss what is known from a receiver's perspective, and explore what is known about population- and community-level responses to noise. We suggest that there are major gaps linking animal physiology and behavior in noise to fitness; that there is a limited understanding of variation in hearing within and …

Biocrusts are sensitive to changes in livestock grazing intensity in arid rangelands and may be useful indicators of ecosystem functions, particularly soil properties like soil stability, which may suggest the potential for soil erosion. We compared biocrust community composition and surface soil stability in a big sagebrush (Artemisia tridentata) steppe rangeland in the northwestern Great Basin in several paired sites, with or without long-term cattle grazing exclusion, and similar soils (mostly sandy loams), climate, and vegetation composition. We found that livestock grazing was associated with both lower surface soil stability and cover of several biocrust morphogroups, especially lichens, compared with …

This comprehensive review discusses the development of scanning electron microscopy and the application of this technology in different fields such as biology, nanobiotechnology and biomedical science. Besides being a tool for high resolution imaging of surface or topography, the technology is coupled with analytical techniques such as energy dispersive spectroscopy for elemental mapping. Since the commercialization of the technology, it has developed manifold and currently very high-resolution nano scale imaging is possible by this technology. The development of FIB-SEM has allowed three-dimensional imaging of materials while the development of cryostage allows imaging of hydrated biological samples. Though variable pressure or …

- The evolution of annual or perennial strategies in flowering plants likely depends on a broad array of temperature and precipitation variables. Previous documented climate life-history correlations in explicit phylogenetic frameworks have been limited to certain clades and geographic regions.
- To gain insights which generalize to multiple lineages we employ a multi-clade approach analyzing 32 groups of angiosperms across eight climatic variables. We utilize a recently developed method that accounts for the joint evolution of continuous and discrete traits to evaluate two hypotheses: annuals tend to evolve in highly seasonal regions prone to extreme heat and drought; and annuals tend to …

Background
Human mitochondrial DNA mutations are associated with common to rare mitochondrial disorders, which are multisystemic with complex clinical pathologies. The pathologies of these diseases are poorly understood and have no FDA-approved treatments leading to symptom management. Leigh syndrome (LS) is a pediatric mitochondrial disorder that affects the central nervous system during early development and causes death in infancy. Since there are no adequate models for understanding the rapid fatality associated with LS, human-induced pluripotent stem cell (hiPSC) technology has been recognized as a useful approach to generate patient-specific stem cells for disease modeling and understanding the origins of the …

Interactive Effects Of Increased Nestbox Temperature And Vitamin E On Nestling Growth Are Attenuated By Plasticity In Female Incubation Effort, Paige A. Duncan, Ashley M. Tauber, Scott K. Sakaluk, Charles F. Thompson
Faculty Publications – Biological Sciences
In recent years, temperatures have increased globally, and nestlings of many bird species are likely regularly exposed to increased temperatures both pre- and post-natally. Even small increases in nest temperature during incubation affect offspring growth and survival in a variety of species, one cause of which is thought to be increased production of pro-oxidants in embryos and nestlings. Defences marshalled in response to this oxidative stress could, in turn, result in trade-offs that lead to reduced survival or growth. If so, any downstream negative effects on nestlings of increased ambient temperatures during incubation could be counteracted by increasing their antioxidant …
The Impacts Of Embryo Development And Asynchronous Hatching On Morphology, Growth, And Development Of Larval Burbot (Lota Lota)., Andrew J. Shapiro
The Impacts Of Embryo Development And Asynchronous Hatching On Morphology, Growth, And Development Of Larval Burbot (Lota Lota)., Andrew J. Shapiro
All NMU Master's Theses
Burbot (Lota lota) are native fish in Lake Superior and typically spawn during the winter under the ice or by migrating up rivers. The early life history of larval burbot, where they dispurse, how fast they develop, and what their survival rates have not been extensively studied. Asynchronous hatching is a strategy used by other cod species as a bet-hedging strategy to ensure that some larvae are hatched in more advantageous conditions in a varying environment. Asynchronous hatching has been documented in burbot, but the extent of the period and the impacts that asynchrony has on the development of …

Dinosaur foraging ecology has been the subject of scientific interest for decades, yet much of what we understand about it remains hypothetical. We wrote an agent-based model (ABM) to simulate meat energy sources present in dinosaur environments, including carcasses of giant sauropods, along with living, huntable prey. Theropod dinosaurs modeled in this environment (specifically allosauroids, and more particularly, Allosaurus Marsh, 1877) were instantiated with heritable traits favorable to either hunting success or scavenging success. If hunter phenotypes were more reproductively successful, their traits were propagated into the population through their offspring, resulting in predator specialists. If selective pressure favored scavenger …

Eastern Boundary Systems support major fisheries whose early life stages depend on upwelling production. Upwelling can be highly variable at the regional scale, with substantial repercussions for new productivity and microbial loop activity. Studies that integrate the classic trophic web based on new production with the microbial loop are rare due to the range in body forms and sizes of the taxa. Underwater imaging can overcome this limitation, and with machine learning, enables fine resolution studies spanning large spatial scales. We used the In-situ Ichthyoplankton Imaging System (ISIIS) to investigate the drivers of plankton community structure in the northern California …

The white sturgeon (Acipenser transmontanus) is the largest freshwater fish in North America. Because of the unique life history characteristics of sturgeon, including longevity, late maturation and long spawning intervals, their aquaculture can be a significant investment of resources. As a result of habitat loss and overharvesting, natural populations of white sturgeon are threatened and there is a growing effort to improve conservation aquaculture programs. Germ cell transplantation is an innovative technology previously demonstrated in a variety of fish species to be able to produce a surrogate broodstock. The technique relies upon optimal donor germ cell recovery and transplantation into …

Association Of Human Leukocyte Antigen (Hla) Alleles With Atopic Dermatitis In The Uae Population, Suhib Ziad Abu Jwayed
Theses
In the face of the increasing global prevalence of Atopic Dermatitis (AD), a chronic inflammatory skin condition, this thesis seeks to elucidate the genetic underpinnings of AD within the UAE population. Previous literature has underscored the ethnic-specific involvement of Human Leukocytes Antigen (HLA) genetic variations, especially within HLA-A and HLA-DRB1 genes, in the pathogenesis of various skin diseases, including AD. Leveraging this knowledge, our research specifically aimed to investigate the association between these HLA variants and AD in the UAE. Utilizing a comparative approach, the frequencies of HLA-A and HLA-DRB1 variants were assessed in AD patients vis-à-vis a control group. …

Population Structure And Genetic Diversity Of The Socotra Cormorant (Phalacrocorax Nigrogularis), Noura Mabkhout Almansoori
Theses
The Socotra cormorants (Phalacrocorax nigrogularis) are regional endemic seabirds restricted to the Arabian Gulf, Gulf of Oman, and the Arabian Sea. This species is classified as vulnerable by the IUCN Red List. However, no population genetic study has been conducted on P. nigrogularis in their range, and population structure, gene flow and connectivity between colonies is unknown. Likewise, genetic diversity of this species has not yet been characterized. Thus, the aim of this thesis was to fill these gaps by inferring population structure, assessing gene flow and genetic diversity of Socotra cormorant colonies in their known distribution range. …

Anti Cancer Activity Of Rhus Coriaria (Sumac) Against 5-Fluorouracil-Resistant Colorectal Cancer Cells, Zohra Nausheen Nizami
Theses
Colorectal cancer (CRC) is the second leading cause of cancer-related deaths, both worldwide and in the UAE. 5-Fluorouracil (5-FU), a pyrimidine analogue, is a chemotherapeutic agent that is an integral component of chemotherapy regimens for CRC treatment. However, 5-FU resistance (intrinsic and/or acquired) inhibits their clinical efficacy. In recent years, there has been a growing popularity for plant-based cancer therapeutics, specifically using phytochemical compounds. Rhus coriaria (Sumac) is a Mediterranean plant whose fruits are used as a spice and medicinal herb. Extracts of Rhus coriaria fruits (RCE) have been reported to exhibit anti-cancer activity against breast cancer and CRC. In …

Biochemical Charactrization Of A Fructosyltransferase Enzyme From A Halophilic Archaeon, Haloarcula Marismotui, For Biotechnological Applications, Ahlam Khalifa Al Ameri
Theses
Fructosyltransferase enzymes are involved in the production of fructans, which are polymers of fructose and naturally present in many foods like fruits, vegetables, legumes, and cereals. Fructans with short chain lengths are called Fructooligosaccharides (FOS), which are small dietary fibers having low caloric values and are known as “prebiotics”. Fructans have a broad range of applications in the food, pharmaceutical, cosmetics, and chemical industries. They have unique physiochemical properties and functionalities depending on the source of enzyme used for their production. The present study aimed at the utilization of a recently discovered unique fructosyltransferase enzyme from an extremely halophilic microorganism, …

The central dogma of molecular biology dictates the general flow of molecular information from DNA that leads to a functional cellular outcome. In skeletal muscle fibers, the extent to which global myonuclear transcriptional alterations, accounting for epigenetic and post-transcriptional influences, contribute to an adaptive stress response is not clearly defined. In this investigation, we leveraged an integrated analysis of the myonucleus-specific DNA methylome and transcriptome, as well as myonuclear small RNA profiling to molecularly define the early phase of skeletal muscle fiber hypertrophy. The analysis of myonucleus-specific mature microRNA and other small RNA species provides new directions for exploring muscle …

Basal-like breast cancer (BBC) and glioblastoma multiforme (GBM) are aggressive cancers associated with poor prognosis. BBC and GBM have stem cell-like gene expression signatures, which are in part driven by forkhead box O (FOXO) transcription factors. To gain further insight into the impact of FOXO1 in BBC, we treated BT549 cells with AS1842856 and performed RNA sequencing. AS1842856 binds to unphosphorylated FOXO1 and inhibits its ability to directly bind to DNA. Gene Set Enrichment Analysis indicated that a set of WNT pathway target genes, including lymphoid enhancer-binding factor 1 (LEF1) and transcription factor 7 (TCF7), were …
Modulation Of Chronic Allergic Contact Dermatitis Through B Cells, Sara Saeed Alhmoudi
Modulation Of Chronic Allergic Contact Dermatitis Through B Cells, Sara Saeed Alhmoudi
Theses
Allergic contact dermatitis (ACD) is a common inflammatory disease caused by contact with an allergen and is a T-cell-mediated type IV hypersensitivity reaction. Shortchain fatty acids (SCFAs) showed the ability to modulate immune cells in case of inflammation. Pentanoate is one of the abundant SCFA that showed therapeutic ability by inducing interleukin-10 (IL-10) secretion in lymphocytes. IL-10-producing regulatory B cells have been shown to decrease different inflammatory responses; however, the overall role of B cells in ACD is not well studied. This project aims to explore the role of B cells during chronic ACD and their modulation with the SCFA …

Dietary Interventions During Chemotherapy Treatment: A Systematic Review Of Feasibility, Safety, And Efficacy, Shalet James, Alexie Oppermann, Amber S. Kleckner
Trick to the Treat of Internships and Research
Chemotherapy is a mainstay for cancer treatment. However, chemotherapy is associated with side effects that can significantly limit a person's physical and cognitive functioning, both reducing quality of life and leading to dose reductions of life-saving treatment. Dietary interventions may help manage and reduce the side effects of chemotherapy through biological and psychological mechanisms. While there is preliminary evidence supporting the importance of nutrition in cancer care, current guidelines are vague except for minimum calorie and protein intake to prevent malnutrition. The aim of this systematic review is to evaluate the feasibility, safety, and efficacy of dietary interventions on health …

Minimum Blockers Of 123-Avoiding Permutation Matrices, Megan Bennett
Trick to the Treat of Internships and Research
A blocker of 123-avoiding permutation matrices refers to the set of zeros contained within an 𝑛 × 𝑛 123-forcing matrix. Recently, Brualdi and Cao provided a characterization of all minimal blockers, which are blockers with a cardinality of 𝑛. Building upon their work, a new type of blocker, flag-shaped blockers, which can be seen as a generalization of the 𝐿-shaped blockers defined by Brualdi and Cao, are introduced. It is demonstrated that all flag-shaped blockers are minimum blockers, and the shifting of positions from these blockers is discussed. Lastly, the dimensions of subpolytopes that are defined by flag-shaped blockers are …

Bacteriophages are viruses that infect and kill bacteria and there is an abundant amount of them in the world. They have been recently utilized in biotechnological applications including their use in combating antibiotic resistance and bioremediation of oil spills. Through the SEA-PHAGES program, my goal (along with my team) was to discover and isolate bacteriophages found in soil and analyze their full genome sequences
