Coral reefs have been on a trajectory of decline for nearly a century due to a variety of factors that have contributed to the shift in these communities away from dominance by reef-building corals, with commensurate changes on community composition and function. Florida’s reefs are a compelling example of a degraded system that has undergone a phase shift, and thus offered an excellent model system for my study of the effects of grazing by cryptic herbivores on community composition and their potential restoration value. The Amundsen Sea Polynya (ASP) is distinguished by having the highest net primary production per unit area in the coastal Antarctic. Recent studies have related this high productivity to the presence of fast-melting ice shelves, but the mechanisms involved are not well understood. In this study we describe the first numerical model of the ASP to represent explicitly the ocean-ice interactions, nitrogen and iron cycles, and the coastal circulation at high resolution. The study focuses on the seasonal cycle of iron and carbon, and the results are broadly consistent with field observations collected during the summer of 2010–2011. The simulated …

Ships' ballast tanks have long been known as vectors for the introduction of organisms. We applied next-generation sequencing to detect dinoflagellates (mainly as cysts) in 32 ballast tank sediments collected during 2001-2003 from ships entering the Great Lakes or Chesapeake Bay and subsequently archived. Seventy-three dinoflagellates were fully identified to species level by this metagenomic approach and single-cell polymerase chain reaction (PCR)-based sequencing, including 19 toxic species, 36 harmful algal bloom (HAB) forming species, 22 previously unreported as producing cysts, and 55 reported from ballast tank sediments for the first time (including 13 freshwater species), plus 545 operational taxonomic units …

Due to increasing US interest in developing wind energy sites in offshore waters, we synthesized existing data on colonial breeding seabird populations with the potential risk of interacting with lease areas in the mid-Atlantic. Previous efforts by BOEM and NOAA have predicted avian density using at-sea survey data; we seek to complement this work by focusing specifically on birds during the critical and energetically demanding breeding life history stage. We combined colony size and location for each species along the mid-Atlantic coast with buffers around the colonies that correlate with the species’ foraging range. Anthropocene biodiversity extinction rates are increasing, suggesting a possible sixth global mass extinction event. Biological conservation planners are consequently seeking ways to more effectively protect species at national, regional and global scales. In 2010, the Convention on Biological Diversity (CBD) issued a number of conservation goals (Aichi Targets), including the establishment of protected areas (PA) in terrestrial, freshwater and marine areas of eminent conservation concern by 2020 to reduce and eventually eliminate species’ extinctions, as well as preserve hotspots of biodiversity and dynamic ecosystems. Since the discovery of right-handed twist of a β-strand, many studies have been conducted to understand the twist. Given the atomic structure of a protein, twist angles have been defined using atomic positions of the backbone. However, limited study is available to characterize twist when the atomic positions are not available, but the central lines of β-strands are. Recent studies in cryoelectron microscopy show that it is possible to predict the central lines of β-strands from a medium-resolution density map. Blueline tilefish (Caulolatilus microps) have recently undergone an increase in landings from waters off the US Mid-Atlantic region (Virginia-Massachusetts). Currently, life history characteristics of blueline tilefish in this area are undescribed. Additionally, appropriate indices of population abundance are not available for this region, necessitating the use of data-limited management methods to set restrictions for harvest of blueline tilefish in this area. Understanding the horizontal and vertical habitat of olive ridley sea turtles (Lepidochelys olivacea), a threatened species, is critical for determining regions of protection that may effectively reduce bycatch, the largest threat to this species. Satellite transmitters were used to determine the movement and dive behavior of 21 female olive ridley turtles tagged in Pongara National Park, Gabon during the 2012, 2013, and 2015 nesting seasons. A switching state space model was used to filter the tracking data and categorize the internesting and post-nesting movements. Ocean quahogs [Arctica islandica (Linnaeus, 1769)] are the longest-lived, noncolonial animal known today, with a maximum life span exceeding 500 y. Ocean quahogs are a commercially important bivalve, inhabiting the continental shelf of the North Atlantic Basin. Although considerable information exists on the growth and physiology of A. islandica, limited information is available regarding recruitment; accordingly, sustainably managing the fishery is a challenge. The ocean is a dynamic environment inhabited by a diverse array of highly migratory species, many of which are under direct exploitation in targeted fisheries. The timescales of variability in the marine realm coupled with the extreme mobility of ocean-wandering species such as tuna and billfish complicates fisheries management. The greater Caribbean biogeographic region covered in this report (representing 38 countries and territories) encompasses an outstanding marine bony shorefish richness of approximately 1,360 species, with many (53%) being endemic. This report provides an overview of the conservation status of greater Caribbean shorefishes, with detailed information available through the IUCN Red List, and gives recommendations.

The Pacific Islands of Oceania are small islands and atolls occurring over a vast expanse of ocean that are characterized by immense biodiversity and endemism. This project represents a major expansion of the coverage of the Pacific Islands’ marine biodiversity on the IUCN Red List of Threatened Species. The threats to Pacific Island marine biodiversity are many. Diatoms, such as Thalassiosira pseudonana, are important oceanic primary producers, as they sequester carbon dioxide (CO₂) out of the atmosphere, die, and precipitate to the ocean floor. In many areas of the world’s oceans, phytoplankton, such as diatoms, are limited in growth by the availability of iron (Fe). Fe is an essential nutrient for phytoplankton, as it is central in the electron transport chain component of photosynthesis. Understanding the status of species is important for allocation of resources to redress biodiversity loss. Regional organizations tasked with managing threats to the 1,360 marine bony shorefishes of the Caribbean and Gulf of Mexico would benefit from a delineation of conservation priorities. However, prior to this study, conservation status was known for only one quarter of these shorefishes. Around the world, protected areas are the primary conservation measure used to combat biodiversity loss; however, these are often established without comprehensive species-specific information, leading to placement in areas that often do not address the processes that threaten biodiversity. To address this, International Union for Conservation of Nature Red List assessments are being utilized to determine species-specific threats and population status at the global and sub-global levels. This study examines the regional extinction risk for all known marine bony fishes of the Persian Gulf. Recent efforts to mitigate environmental issues within the Southern Branch of the Elizabeth River, Virginia, designated a “Region of Concern” by the Chesapeake Bay Program, include several salt marsh restorations. By examining gut contents and stable isotopes values (δ13C and δ15N) from mummichogs (Fundulus heteroclitus), the functional equivalency of restored salt marshes compared to natural marshes was measured. In July 2013 I collected mummichogs from three restored and three reference salt marshes in the Southern Branch. Fish were collected for gut content analysis and were analyzed for stable isotopes (δ13C and δ15N).

In recent decades, changes in climate and water quality in Florida Bay and the Florida Keys (FL, USA) caused expansive cyanobacteria blooms that in turn precipitated massive sponge die-offs that drastically altered sponge-dominated hard-bottom communities in south-central Florida Bay. This area served as a model system to explore the effect of ecosystem change and habitat restoration on underwater soundscapes and larval recruitment. Place-based management in the open ocean faces unique challenges in delineating boundaries around temporally and spatially dynamic systems that span broad geographic scales and multiple management jurisdictions, especially in the 'high seas'. Motivation: As the mean age of parenthood grows, the effect of parental age on genetic disease and child health becomes ever more important. A number of autosomal dominant disorders show a dramatic paternal age effect due to selfish mutations: substitutions that grant spermatogonial stem cells (SSCs) a selective advantage in the testes of the father, but have a deleterious effect in offspring. In this paper we present a computational technique to model the SSC niche in order to examine the phenomenon and draw conclusions across different genes and disorders.

The Red List of marine bony fishes of the Eastern Central Atlantic (ECA) is a review of the conservation status of all native marine bony fishes in ECA according to the global Categories and Criteria of the IUCN Red List of Threatened Species. The protection of biodiversity is one of the most important goals in terrestrial and marine conservation. Marine conservation approaches have traditionally followed the example of terrestrial initiatives. However, patterns, processes, habitats, and threats differ greatly between the 2 systems - and even within the marine environment. Modeling loops is a critical and challenging step in protein modeling and prediction. We have developed a quick online service (http://rcd.chaconlab.org) for ab initio loop modeling combining a coarse-grained conformational search with a full-atom refinement. Our original Random Coordinate Descent (RCD) loop closure algorithm has been greatly improved to enrich the sampling distribution towards near-native conformations. These improvements include a new workflow optimization, MPI-parallelization and fast backbone angle sampling based on neighbor-dependent Ramachandran probability distributions. This flexibility of protein structures is associated with various biological processes. Electron cryo-microscopy (cryo-EM) as a cutting edge technology has carved a niche for itself in the study of large-scale protein complex. Although the protein backbone of complexes cannot be derived directly from the medium resolution (5-10 Å) of amino acids from three-dimensional (3D) density images, secondary structure elements (SSEs) such as alpha-helices and beta-sheets can still be detected. The accuracy of SSE detection from the volumetric protein density images is critical for ab initio backbone structure derivation in cryo-EM. "Blue carbon" is a relatively new concept describing carbon distributed tidally and sequestered via net production within coastal ecosystems, including seagrass beds, mangrove forests, and salt-water marshes. These systems sequester carbon at least 10 times faster than terrestrial systems. Fresh to brackish wetlands that receive irregular tidal influence due to overwash and storm events have not been typically studied as blue carbon systems. Some coastal ecosystems sequester substantially more carbon (blue carbon) than land locked systems due to high net primary production and deposition associated with oceanic influences. Most blue carbon research has focused on mangroves, seagrass beds, and salt marshes. Studies on blue carbon potential of coastal freshwater marshes are less common. Accurate classification of Alzheimer's disease (AD) and its prodromal stage, mild cognitive impairment (MCI), plays a critical role in possibly preventing progression of memory impairment and improving quality of life for AD patients. Among many research tasks, it is of a particular interest to identify noninvasive imaging biomarkers for AD diagnosis. In this paper, we present a robust deep learning system to identify different progression stages of AD patients based on MRI and PET scans. Croakers (Sciaenidae) are major fishery resource in Brazil; constituting 22% of marine and 9% of freshwater fishery landings. Croakers are subject to heavy fishing pressure throughout Brazil, but habitat alteration is also an important threat to regional populations.
