Venn, A Tool For Titrating Sequence Conservation Onto Protein Structures, Jay Vyas, Michael R. Gryk, Martin R. Schiller

Residue conservation is an important, established method for inferring protein function, modularity and specificity. It is important to recognize that it is the 3D spatial orientation of residues that drives sequence conservation. Considering this, we have built a new computational tool, VENN that allows researchers to interactively and graphically titrate sequence homology onto surface representations of protein structures. Our proposed titration strategies reveal critical details that are not readily identified using other existing tools. Analyses of a bZIP transcription factor and receptor recognition of Fibroblast Growth Factor using VENN revealed key specificity determinants. Weblink: http://sbtools.uchc.edu/venn/.

Magnetotactic bacteria (MTB) are a diverse group of prokaryotes that biomineralize membrane-bound magnetic crystals known as magnetosomes. The magnetosomes are aligned within the cell and consist of either magnetite (Fe3O4) or greigite (Fe3S4). The biomineralization of magnetosomes consists of several processes including: invagination of the cytoplasmic membrane, iron uptake into the cell and then into the magnetosome membrane vesicle, and crystallization of the mineral phase inside the vesicle. Mam genes control magnetosome biomineralization with most of the genes present in an island called a magnetosome island. Many of the mam genes are conserved between different species of MTB. BACKGROUND:

One of the most important developments in bioinformatics over the past few decades has been the observation that short linear peptide sequences (minimotifs) mediate many classes of cellular functions such as protein-protein interactions, molecular trafficking and post-translational modifications. As both the creators and curators of a database which catalogues minimotifs, Minimotif Miner, the authors have a unique perspective on the commonalities of the many functional roles of minimotifs. Cisplatin is a common therapeutic agent used in cancer treatment. Unfortunately, resistance to cisplatin in addition to severe side effects limits its use in cancer treatment. Two novel cisplatin analogues, 4DB and 4TB were shown to have varying cytotoxicity in lung, breast and prostate cancer cells. The hypothesis for this study states that the differences in 4DB and 4TB cytotoxicity among different tissue types is due to the type and efficiency of DNA repair mechanisms involved in response to these drugs.

Minimotif Miner (MnM) consists of a minimotif database and a web-based application that enables prediction of motif-based functions in user-supplied protein queries. We have revised MnM by expanding the database more than 10-fold to approximately 5000 motifs and standardized the motif function definitions. The web-application user interface has been redeveloped with new features including improved navigation, screencast-driven help, support for alias names and expanded SNP analysis. A sample analysis of prion shows how MnM 2 can be used.

The complex geological and climatic events that significantly altered the landscape throughout the Cenozoic Era impacted the diversification of many North American taxa, including freshwater fishes. Here, I employ an array of phylogenetic analyses using a multiple gene tree approach to address several questions regarding the phylogenetic relationships of the North American cyprinid genus Richardsonius and two other closely related genera, Clinostomus and Iotichthys. I also use divergence time estimates generated using fossil calibrations to qualitatively assess the phylogeographic implications of evolution within and among these three genera. Eight years after the lamentable anthrax attacks, major scientific effort continues to be done, in order to stop imminent acts of bioterrorism. Innovative ways of therapy against the anthrax disease are being investigated. B. anthracis, the etiological agent of the infection, has a dormant stage in its life cycle known as the endospore. When conditions become favorable spores germinate, transforming into vegetative bacteria. In inhalational anthrax, the most fatal manifestation of the disease, spores enter the organism through the respiratory track, and are phagocytosized by alveolar macrophages of the lungs. Hot spring habitats above maximum photosynthetic temperature (73 ºC) are not well understood with respect to nitrogen (N) cycling. Few predictions have been made, and even fewer measurements of in situ activities have been reported. Thermodynamic calculations based on in situ chemical and temperature measurements will be used to predict the occurrence of the specific N-cycling reactions. In addition, these measurements in two springs will aid in an attempt to cultivate ammonia oxidizing species.

Kalirin is a multidomain guanine nucleotide exchange factor (GEF) that activates Rho proteins, inducing cytoskeletal rearrangement in neurons. Although much is known about the effects of Kalirin on Rho GTPases and neuronal morphology, little is known about the association of Kalirin with the receptor/signaling systems that affect neuronal morphology. Our experiments demonstrate that Kalirin binds to and colocalizes with the TrkA neurotrophin receptor in neurons. In PC12 cells, inhibition of Kalirin expression using antisense RNA decreased nerve growth factor (NGF)-induced TrkA autophosphorylation and process extension. Kalirin overexpression potentiated neurotrophin-stimulated TrkA autophosphorylation and neurite outgrowth in PC12 cells at a low …

The large multidomain Kalirin and Trio proteins containing dual Rho GTPase guanine nucleotide exchange factor (GEF) domains have been implicated in the regulation of neuronal fiber extension and pathfinding during evelopment. In mammals, Kalirin is expressed predominantly in the nervous system, whereas Trio, broadly expressed throughout the body, is expressed at a lower level in the nervous system. To evaluate the role of Kalirin in fiber initiation and outgrowth, we microinjected cultured sympathetic neurons with vectors encoding Kalirin or with Kalirin antisense oligonucleotides, and we assessed neuronal fiber growth in a serum-free, satellite cell-free environment. Las Vegas Bay and Echo Bay in Lake Mead have small, self-sustaining populations of razorback sucker (Xyrauchen texanus [Abbot]). Increased productivity and cover have been hypothesized as reasons for successful recruitment of razorback sucker in Lake Mead. Conversely, reproduction has been documented on Lake Mohave, another lower Colorado River reservoir, but no recruitment has been observed. In 2000, BIO-WEST, Inc. was contracted by the Southern Nevada Water Authority to design and implement a study to examine nutrient levels, zooplankton density, and cover in areas with and without razorback sucker recruitment success. A number of agencies sample Lake Mead and the Las Vegas Wash on a routine basis at several locations. In order to share and properly interpret the data, the Bureau of Reclamation, Southern Nevada Water Authority and the three Wastewater Treatment Facilities (City of Las Vegas, Clark County Sanitation District and City of Henderson) formed a committee to examine sampling and analytical protocols and to share information with the goal of maximizing the data quality. Las Vegas Wash, a natural wash east of the city of Las Vegas, Nevada, carries stormwater, groundwater drainage, and sewage effluent from three sewage treatment plants to Lake Mead. The Wash provides nearly the only surface water outlet for the entire 2,193 mi2 of Las Vegas Valley. A drainage area of 1,586 mi2 contributes directly to the Wash through surface flow which is channeled to Las Vegas Bay of Lake Mead, while drainage of the remaining 607 mi2 is presumably subsurface and may drain toward Las Vegas Wash.

Field sampling was carried out between 0830 and 1500 beginning at the confluence of Las Vegas Wash and the Inner Las Vegas Bay. Ten (10) locations were sampled, each in a similar manner. Locations of sampling stations are in line from the Wash-Bay confluence to a point midway between Saddle and Black Islands. In addition, sampling was done at a location midway between Sentinel Island and the base of Fortification Hill, and at the buoy line in front of Hoover Dam. Algal bioassay tests were conducted with Selenastrum capricornutum and natural algae on inner Las Vegas Bay, Lake Mead, Nevada, from December 1992 through September 1993, to identify any nutrient limitation in an area of the reservoir that has experienced problems associated with severe nutrient enrichment. Three areas were sampled based on a gradient of water quality conditions that existed in Las Vegas Bay (LVB). Disodium ethylenedinitrilotetraacetate (EDTA) significantly stimulated algal growth compared to non-EDTA treatment. Algal bioassays indicated that phosphorus (P) was the primary limiting nutrient at all stations for most of the test dates. Chl a response with EDTA …

A pumped storage system consists of an upper reservoir and lower reservoir separated by an elevation difference. During low demand energy periods such as nights and weekends water is pumped from the lower to the upper reservoir using available energy from conventional steam electric power plants. During high energy demand periods, such as mornings and afternoons of weekdays, upper reservoir water is allowed to drop back down through the same system of water conduits and turbines, generating electricity to conveniently meet abrupt electrical energy requirements. Las Vegas Wash, a natural wash east of Las Vegas, Nevada, carries stormwater, groundwater drainage, and sewage effluent from two sewage treatment plants to Lake Mead. Over 80 percent of the normal discharge of approximately 3.4 m3/s (120 ft3/s) consists of effluent from the City of Las Vegas and Clark County sewage treatment plants. Beginning in the 1950s, a large wetland area developed along the wash that supported waterfowl populations and contributed to some water quality transformations. Ninety-three wildlife agencies were surveyed for information on their attempts to improve fish habitat. In addition, an annotated bibliography including over 100 summaries was completed on: 1. largemouth bass cover requirements and preferences, 2. use and effectiveness of artificial cover, 3. aquatic plant introduction and species requirements for germination and establishment, 4. terrestrial plant introduction and species requirements for germination and establishment, and 5. nutrient exchange between sediment, aquatic plants, and water. The Las Vegas Wash is a wetlands ecosystem that acts to buffer the effects of wastewater discharges on the receiving waters of Lake Mead. The wash is the terminus for the 4,144 km2 Las Vegas Valley drainage basin, emptying into Las Vegas Bay of Lake Mead (Colorado River). It is in the northern Mojave desert, which receives an average of only 10 cm of rainfall annually. The Las Vegas Wash is technically an artificial wetland supported almost entirely by the perennial flows from sewage treatment plants. Lake Mead was impounded in 1935 by the construction of Hoover Dam. The Colorado River was unregulated prior to then and therefore was subjected to extreme variations in flows and suspended sediment loads. Effects Of Wastewater Discharges On Periphyton Growth In Lake Mead, Nevada-Arizona, Marsha Korb Morris

A study of the effects of secondary-treated wastewater on periphyton growth in Lake Mead, Nevada-Arizona was conducted from September 1979 to December 1980. Periphyton ash-free dry weight, chlorophyll-a, dominant species composition, and alkaline phosphatase activity were measured on fiberglass substrates. Substrates were incubated for two to four weeks in littoral and limnetic habitats. Physical and chemical variables and phytoplankton chlorophyll-a were measured concurrently.

Lake Mead has undergone a serious decline since Glen Canyon Dam was constructed 450 km upstream in 1963.

State fisheries management agencies are concerned that the decline was caused by water level fluctuations and more severe drawdowns during the bass spawning season, when the operation of Hoover Dam was altered during the post-Lake Powell period.
