The Sacramento Pikeminnow (Ptychocheilus grandis), an invasive predator in California’s Eel River, contributes to predation pressure on native salmonid populations despite ongoing suppression programs. This study assessed the feasibility of hormonal sex reversal as an initial step toward implementing the Trojan Y Chromosome (TYC) strategy as a novel tool for managing invasive Sacramento Pikeminnow populations in the Eel River, CA. Objectives were to 1) determine the size when gonadal differentiation occurs 2) identify an effective estradiol dosage for producing phenotypic XY females, and 3) identify sex-reversed fish using a sex-specific genetic marker. Green sturgeon (Acipenser medirostris) are a long-lived, anadromous, iteroparous species that spawns in large West Coast North American rivers but ranges widely in the coastal ocean. For coastal California Native American Tribes, green sturgeon are a vital part of their cultural heritage and traditions, and central to their food security. Two genetically distinct population segments (DPSs) of green sturgeon are recognized in the United States, Canada, and Mexico; the southern DPS is listed as “threatened” under the Endangered Species Act and the northern DPS is considered of “conservation concern.” Although green sturgeon are known to use large estuaries …

Despite the decline of coho salmon (Oncorhynchus kisutch), Prairie Creek, a tributary of Redwood Creek in northern California, remains a coho salmon stronghold. The restoration of juvenile coho rearing habitat was identified as a recovery objective in this watershed by the National Marine Fisheries Service. Among the restoration projects addressing this objective are an ongoing project on Prairie Creek and its tributary Skunk Cabbage Creek, and a prior effort on Strawberry Creek (a tributary of Redwood Creek’s estuary). Standard monitoring methods for assessing project success have limitations and may be improved by measuring salmon use of restored habitats …

Quillback rockfish (Sebastes maliger) are a nearshore fishery species found across the Northeast Pacific Ocean, but recent stock assessments have identified a research gap for biological growth parameters, particularly for the southern end of their range. Age-length data compiled from California to Alaska (n=34,396) was used to generate extended von Bertalanffy models with spatial, biological, and environmental covariates, specifically region, sex, depth, and an upwelling index. Since the early 2010s, the seaweed aquaculture industry has steadily expanded in the United States, with states like Alaska, Maine, Hawaii, and Connecticut leading the way in the development of this emerging sector. However, information gaps remain concerning certain aspects of the domestic seaweed aquaculture industry. The purpose of this study was to examine the status of the seaweed aquaculture industry along the West Coast of the United States; specifically in the states of California, Oregon, and Washington. The sandy beach surf zone (SBSZ) represents an ecologically, economically, and culturally important marine habitat around the world. Despite its significance, the SBSZ has been historically underrepresented in marine and coastal ecology research. This in turn has caused many inshore marine species that prefer this habitat to be largely ignored. This study was motivated by the need to develop a noninvasive and highly sensitive monitoring tool for determining local occupancy of an endangered aquatic species To make inference into the occupancy of fishes within small stream sites, we developed a method to determine whether environmental DNA (eDNA) concentrations from a target species were elevated relative to a tracer, formulated to mimic eDNA and introduced at a single location. Anthropogenic degradation of off-channel floodplain habitats has contributed to widespread declines in Pacific salmonid populations. These habitats are critical to the survival and growth of juvenile Coho Salmon during their first year of life. Restoring connectivity between mainstem and floodplain habitats could provide juvenile salmonids access to a mosaic of heterogenous foraging opportunities, with important consequences for salmonid growth and survival. I analyzed the diet, growth, and survival of juvenile Coho Salmon rearing in three restored off-channel ponds and adjacent mainstem habitats in Humboldt Bay tributaries to evaluate project performance. River systems across California have been impacted by appurtenant structures such as dams and diversions. These structures have had an adverse impact on Benthic invertebrate (BMI) communities by regulating river systems and changing the natural hydraulic pulses that follow seasonal precipitation. The Scott River supports the most robust population of threatened Coho Salmon Oncorhynchus kisutch remaining in the Klamath River basin. Even in the Scott River, low quality and restricted extent of juvenile rearing habitat limits the Coho Salmon population to a small fraction of historic abundance. To support persistence and recovery of Scott River Coho Salmon, the Scott River Watershed Council (SRWC) has constructed a portfolio of restoration projects to improve juvenile rearing habitat, including beaver dam analogs (BDAs). This report details a study assessing the fish assemblages of a recently restored estuarine salt marsh site, and a similar unrestored and impacted site along the Eel River estuary. These two sites are located within the Eel River (Wiya’t) estuary, roughly 10 miles west of the city of Fortuna, CA. This study was conducted during the months of September through October 2023. Data collection was done through seine net dragging at randomly selected sample points across both sites. Harmful algal blooms (HABs) result from outbreaks of any of several different species of toxin-producing phytoplankton and that can have major detrimental effects on marine ecosystems and pose severe health and economic threats to human communities. Of particular concern along the United States West Coast are HABs of pennate diatom genus Pseudo-nitzschia that produce the potent neurotoxin domoic acid (DA). The coastal ocean between Cape Mendocino, CA, and Cape Blanco, OR is a hotspot for Pseudo-nitzschia spp. HABs. The goal of this study was to adapt open-water rope culture techniques to the native red seaweed Devaleraea mollis to support a new seaweed aquaculture industry in Humboldt Bay, California. The specific objectives for this study were to: 1) evaluate the growth of D. mollis cultivated at different depths and seasons (fall/winter, spring/summer), 2) estimate nutrients removed by D. mollis from the water, and 3) measure heavy metals and pesticides to determine potential health risk upon ingestion. Habitat modification from aquaculture can have large effects on natural communities, with the habitat complexity provided by aquaculture structure positively influencing benthic invertebrates and small fish abundance. However, the effects of aquaculture on larger predatory fish like elasmobranchs (i.e., sharks and rays), which use nearshore habitat to forage and provide top-down control of these ecosystems, is largely unknown. Historically written off as dull and homogenous, the dynamics of the sandy beach surf zone remains under studied world-wide. Individual-based models (IBMs) have emerged as a powerful tool for ecological research and are particularly well suited to studies of plankton ecology. In this thesis, I develop an IBM for the North Pacific krill, Euphausia pacifica, with the goal of replicating observed variability in size-structure in the northern California Current Ecosystem. Krill, and E. pacifica in particular, are central to the structure and function of the California Current Ecosystem. Their response to environmental forcing translates climate variability to higher trophic levels and underpins broader ecosystem responses. Atlantic Menhaden (Brevoortia tyrannus) is an abundant forage fish species whose management has recently shifted from using single species reference points to ecological reference points. This type of management allows for the ecological role (e.g., supporting predators) of the species to be considered when making management decisions, and is part of a growing global movement towards ecosystem-based fisheries management. Substantial time, money, and effort are invested in river and stream restoration projects to aid in the recovery of imperiled salmonid populations, but there is little evidence that these efforts have had lasting positive impacts on juvenile fish growth and survival. In the Pacific Northwest, the human-caused reduction of quality and quantity of freshwater rearing habitat is a limiting factor for Pacific Salmon populations. Beaver dam analogues (BDAs) increase suitable rearing habitat for juvenile salmonids and promote the restoration of critical stream processes. Installing BDAs is an increasingly popular alternative to more intensive restoration techniques, due to the relatively low cost and effort required to install BDA structures. Removal of four major dams on the Klamath River is scheduled to begin in 2023, restoring access to greater than 50 km of historic mainstem habitat for coho salmon. However, mainstem habitat may not be suitable for juvenile coho salmon due to elevated water temperatures and high concentrations of infectious myxospores in the summer and fast water velocities in the winter. Distinct populations of steelhead in the wild are in decline. The propagation of steelhead in hatcheries has been used to boost population numbers for recreational fisheries and for use in conservation. However, hatchery breeding practices of steelhead can result in changes in genetic structure. I investigated the genetic structure of winter-run steelhead (Oncorhynchus mykiss) returning to the Mad River, California, where a hatchery has been used enhance production for recreational fisheries since 1971. The rise of abalone aquaculture has mitigated most of the global demand placed on wild stocks of abalone; however, the current production of abalone relies heavily on naturally harvested kelp. The continued reliance on wild kelp as a feed source further contributes to the disappearance of kelp forests throughout coastal ecosystems. Accounting for life history diversity and overwinter survival of juvenile Coho Salmon is important to inform restoration and recovery efforts for this threatened species. Multiple seaward migration patterns of Coho Salmon have been identified, including spring fry migrants, fall and winter parr migrants, and spring smolt migrants. Previous studies have indicated that spring smolt migrants have low overwinter survival rates while they are rearing in upstream habitats, suggesting that freshwater overwinter survival may be one factor that limits smolt production. Estuaries are commonly touted as nurseries for out-migrating salmonids, providing higher prey availability than streams, a physiological transition zone, and refugee from marine predators. Yet the diversity of estuaries makes it difficult to generalize the effect they have on salmonid recruitment. In bar-built estuaries, sandbars form at the mouth of rivers during periods of low flow, closing access to the ocean and disrupting outmigration. In this thesis, I evaluated how residency in a bar-built estuary affects the growth, survival, and ultimately recruitment of Chinook salmon (Oncorhynchus tshawytscha) in Redwood Creek, California. Some studies suggest that Coho Salmon populations are limited by overwinter survival as a result of insufficient winter habitat. While many small-scale projects aim to define reach and basin-level habitat requirements for Coho Salmon, large-scale studies that assess multiple independent populations remain few. For my research, I quantified large woody debris (LWD) by volume and low-velocity rearing habitat (LVH) as percent area in three coastal watersheds of similar size in northern California to untangle the relationships between Coho Salmon overwinter survival, emigration timing and specific winter habitats. Black rockfish (Sebastes melanops), canary rockfish (S. pinniger), and lingcod (Ophidion elongatus) are important species in Northern California’s nearshore recreational and commercial fisheries. These species are associated with nearshore rocky reefs and are among a suite of species intended to benefit from the establishment of the marine protected area (MPA) network along the Northern California Coast in 2012.
