The human digestive tract is colonized by trillions of bacterial cells that play important roles in human health and diseases. It is well known that dietary habits are associated with human microbiota enterotypes. However, the factors that determine the enterotype still remain elusive. In this study, it was first examined, via in vitro batch fermentation, how different carbohydrates affect the Bacteroides and Prevotella enterotypes. Among the 11 substrates (fructo-, galacto-, xylo-, manno-, and isomalto-oligosaccharides [IMO] and lactulose, raffinose, starch, inulin [INU], mannitol, and xylitol) tested, IMO, INU, and starch were found to sustain the growth of Prevotella through batch fermentation. …

The effect of Spirulina platensis inclusion in feed of commercial broilers was evaluated over one experiment. The study aimed to investigate the effects of Spirulina platensis freshwater algae inclusion on live performance and processing characteristics of commercial broilers subjected to daily cyclic heat stress. Day old Ross 708 male broilers were placed into 8 environmentally controlled chambers. At d 21, four chambers remained on a control diet containing no algae (CON) while 4 chambers received a diet that included algae at an inclusion rate of 2.5% (ALG). The most common best management practice used to combat diseases in horses is vaccination, which can decrease the incidence or severity of illness. However, the duration of immunity will vary for each vaccination and must be considered for revaccination purposes. Titer concentration, which evaluates antibodies in the blood, may be a helpful way of determining how long an animal has immunity to a disease. Leptospirosis, a zoonotic, bacterial disease, can result in uveitis, potentially leading to blindness, and abortion in mares. One serovar, Leptospirosis pomona (L. pomona), is associated with most cases of clinical disease in horses in North America. …

The objective of this thesis was to determine the anticoccidial profile of Eimeria spp. derived from wild turkeys. These drug-sensitive Eimeria spp. have potential to be used as vaccine candidates to control coccidiosis in commercial turkeys. Chapter two consists of a brief literature review focused on coccidiosis in turkeys. Chapter three addresses the methodologies utilized to isolate, recover, and speciate Eimeria recovered from wild turkey feces in the eastern two-thirds of the United States. From this, we successfully obtained single oocyst-derived stocks for E. meleagrimitis, E. dispersa, E. meleagridis, E. gallopavonis, and E. adenoeides. In 1999, a citizen science program for submitting river otter observations was created through the Humboldt State University Wildlife department. In 2017, Jeff and Gilly Black from the HSU Wildlife department were inspired by the public arts initiative by The Art of Fundraising project of England's Dartmoor National Park. In 2019, a special partnership with Ink People Center for the Arts, North Coast Open Studios, HSU’s Art Department, Crescent City Art, and the Trinity County Arts Council led to local North Coast artists decorating more than 100 3-foot-tall otter sculptures. The 2022 NOU Fall Field Days were held at Schramm Park State Recreation Area, south of Gretna in Sarpy County, on September 21-23, with approximately 60 in attendance. The meeting had been scheduled and cancelled twice in the two previous years due to coronavirus concerns. The total species count was 119, including a Sandhill Crane, Prairie Falcon (early for away from breeding area), Winter Wren, and early Snow Bunting. Invasive species issues have been on the rise in the United States for decades. These organisms can disrupt the natural flow of an ecosystem and overtake native species, altering an environment as a whole. The introduction of the zebra mussel (Dreissena polymorpha) in 1988, followed by the quagga mussel (Dreissena rostriformis) in 1989 is arguably the most prolific aquatic infestation the nation is currently up against (Hoddle, 2022). Highways in South Texas fragment the landscape and result in high road mortality rates for the endangered US ocelot (Leopardus pardalis). In response, the Texas Department of Transportation constructed nine wildlife crossing structures (WCS) on Farm-to-Market (FM) 106 which adjoins Laguna Atascosa National Wildlife Refuge in Cameron County, Texas. With ocelots being rare and elusive, bobcats (Lynx rufus) are often used as a surrogate species to study felid behavior at road mitigation structures in South Texas. Metapopulation models may be applied to inform natural resource management to guide actions targeted at location-specific subpopulations. Model insights frequently help to understand which subpopulations to target and highlight the importance of connections among subpopulations. For example, managers often treat aquatic invasive species populations as discrete populations due to hydrological (e.g., lakes, pools formed by dams) or jurisdictional boundaries (e.g., river segments by country or jurisdictional units such as states or provinces). However, aquatic invasive species often have high rates of dispersion and migration among heterogenous locations, which complicates traditional metapopulation models and may not conform to management boundaries. Two experiments were conducted to assess the efficiency of including novel protein ingredient Arthrospira platensis or improved soybean meal in a broiler diet. The first experiment aimed to determine the feeding value of soybean meal produced from varieties of soybeans bred for increased amino acid content (SBAA) improved oil content (SBO) compared to a conventional soybean variety in an ANOVA design fed to Cobb 500 female broilers for 28-42d of age. The SBAA and SBO soybeans contained overall higher amino acid content and lower oligosaccharide content compared to the conventional soybean variety in addition to improved oil quality. The second …

Burmese python (Python bivittatus) is an invasive snake that has significantly affected ecosystems in southern Florida, United States. Aside from direct predation and competition, invasive species can also introduce nonnative pathogens that can adversely affect native species. The subfamily Serpentovirinae (order Nidovirales) is composed of positive-sense RNA viruses primarily found in reptiles. Some serpentoviruses, such as shingleback nidovirus, are associated with mortalities in wild populations, while others, including ball python nidovirus and green tree python nidovirus can be a major cause of disease and mortality in captive animals. Mortalities of wildlife caused by collisions with vehicles along roads are increasing in prevalence, threatening the existence of various species and populations. A better understanding of how mortalities change in response to natural and anthropogenic variables and efficient methods of obtaining mortality data are essential to mitigating such mortalities. This thesis investigates several key elements to improving road mortality surveys in south Texas. Intense anthropogenic activities of industrialized nations dramatically increase environmental pollution. This study focused on the effects of Roundup, a glyphosate-based herbicide, exposure (low- and high-dose: 0.5 and 5 mg/L for 2 weeks) on dinitrophenyl protein (DNP), nitrotyrosine protein (NTP), superoxidase dismutase (SOD), catalase (CAT), Na+ /K+ - ATPase (NKA), and renin expressions, and cellular apoptosis in the gills and kidneys of goldfish. Histopathological analysis showed widespread tissue damage in both gills and kidneys. Immunohistochemical analysis provided insights into the expression of molecular biomarkers in tissues. Fish exposed to Roundup exhibited a significant (P<0.05) upregulation in DNP, NTP, SOD, and CAT expressions, and apoptotic nuclei in both tissues. Additionally, exposure to Roundup significantly increased renin expression in kidneys and decreased NKA expression in gills. Overall, our results suggest that exposure to Roundup induces oxidative/nitrative stress and cellular apoptosis and alters osmoregulatory and antioxidant systems which may lead to impaired physiological functions in goldfish.

Two studies were conducted to determine if sous vide was a viable way to improve palatability of various beef cuts, and to determine whether extended aging duration and the presence of a bone impacts the consumer ratings of beef short loins.When evaluating the impact of sous vide cooking (SVG) on multiple beef muscles, there was a muscle × method interaction for overall liking (P = 0.04). The traditionally cooked (TRAD) Longisimus lumborum (LL) was rated the highest (P < 0.05). The Chuckeye steak (CHE) was rated next, both TRAD and SVG, with the traditional ranked higher, this was followed by the Triceps brachii (TB) also for both TRAD and SVG, however for the TB the SVG ranked higher (P < 0.05). The TRAD Biceps femoris (BF) rated the lowest (P < 0.05) of all of the muscles. Shear force did no differ between the cooking treatments (P > 0.05), or was there an interaction between muscle × method for shear force measurements (P < 0.05). The LL was rated the highest for tenderness (P < 0.05) while the BF was rated the lowest (P < 0.05). The second study compared subprimals aged over three aging periods (21, 42 63 days), then split into bone-in or boneless steaks, there were no interactions observed within the consumer data (P ≥ 0.05). BI steaks were rated higher (P < 0.05) for juiciness and overall liking by consumers, however BI and BL were rated similarly by consumers for tenderness and flavor (P > 0.05). We monitored the distribution, abundance and productivity of the federally threatened Western Snowy Plover (Charadrius nivosus nivosus) along the central and south coast of Oregon from 1 April – 15 September 2022. The overall objective of this research was to determine the impact of Automatic Milking System (AMS) housing and management practices on cow production, behavior, and welfare of Holstein dairy cows. The first objective was to identify factors at the farm and cow level associated with lameness on AMS farms through decision tree analysis to allocate probabilities to each input. Alabama Bass (Micropterus henshalli) were illegally introduced into the upper Savannah River Basin 15-20 years ago and have since become abundant as well as problematic ecologically. Acoustic telemetry was used to quantify diel movement, habitat use, and habitat selection of Alabama Bass and Largemouth Bass in Lake Hartwell, SC across seasons (June 2021-July 2022) with the goal of informing ongoing habitat enhancement efforts. Across all seasons, Alabama Bass conducted diel horizontal migrations from deeper offshore habitats during the day to nearshore, shallow habitats at night. Daytime Alabama Bass movement rates in offshore waters were higher than nighttime movement rates. Largemouth …

Whether and how migratory organisms exhibit interindividual behavioral and/or physiological variation across movement strategies remains an open question. The Dark-eyed Junco (Junco hyemalis) is a migratory songbird known for its intraspecies variation displayed in relation to morphology, song repertoires, and migration. Thus, studies focusing on juncos can reveal how migratory strategy may covary with other individual-scale factors and, therefore, identify the selective forces driving intraspecies variations throughout its distribution. Chytridiomycosis is an emerging infectious disease that is significantly reducing global amphibian populations. The disease is caused by Batrachochytrium dendrobatidis (Bd), a fungus that lethally modifies amphibian skin. Recent research has suggested that the cutaneous microbiome of individual amphibians may play a role in susceptibility to the pathogen. In this study, twelve cave salamanders (Eurycea lucifuga) were collected. Cutaneous bacteria from each salamander were isolated and identified using Sanger Sequencing. Additionally, a Bd-challenge assay was performed to determine each isolate’s antifungal activity. Results indicated many microbial isolates possessed inhibitory capabilities against Bd, which may …

Five experiments were conducted to evaluate responses of broiler chickens fed diets with different dietary amino acid (AA) levels when fed normal and reduced dietary crude protein (RCP) diets and reared under different coccidiosis control programs. In the studies with the use of RCP diets, the relationship between dietary Gly + Ser and the Met:Cys ratio was investigated. Experiment 1 evaluated broilers in 2 coccidiosis control programs (live vaccine or in-feed zoalene) and fed increased dietary AA derived from soybean meal or unbound sources from 0-40 d. Wildlife crossing structures (WCS) and roadside fencing are commonly installed to mitigate habitat fragmentation, wildlife road mortalities, and other negative effects that roads can have on the surrounding landscape. Eight such WCS were constructed below Farm-to-Market (FM)106 in Cameron County, Texas, across a 16 km corridor transecting the Laguna Atascosa National Wildlife Refuge. These WCS, paired with adjacent roadside fencing, were intended to prevent road mortalities of the endangered ocelot (Leopardus pardalis) and to mitigate the barrier effect of FM106 on this and other meso-mammal species. Histomonas meleagridis, is a parasitic protozoan, commonly found in the gallinaceous species of birds and is the causative agent of Blackhead disease. The cecal worm, known as Heteraskis gallinarum, acts as a vector in the spread of H. meleagridis in gallinaceous birds. H. meleagridis develops inside the cecal worm and in its eggs which allows H. meleagridis a method to survive in the environment. Blackhead disease causes high mortality rates in both chickens and turkeys; however, turkeys are noted to have a higher mortality rate compared to chickens. Swine are the only livestock species that produce a functional protein for both GnRH-II and its receptor (GnRHR-II). Our laboratory reported that the interaction between GnRH-II and GnRHR-II facilitates testosterone production, independent of LH stimulation. To further examine GnRHR-II function, we developed a swine line with 70% reduced GnRHR-II mRNA levels (GnRHR-II KD) compared to control littermates. Mass spectrometry analysis of serum revealed that circulating levels of gonadal steroids were reduced in mature transgenic vs. control boars. Paradoxically, evaluation of testicular tissue indicated no difference between lines for gonadal steroid hormone levels. To address a potential cause for this discrepancy, …

California’s approximately 660,000 head of beef cattle are highly dependent on range bulls used to produce offspring that can perform across the state’s diverse ecological regions. While knowledge of bull breeding behavior and the technology used to monitor cattle movement and behavior is critical to maximize conception rates and the overall efficiency in natural service sires on rangelands. Bulls need to be functional on rugged coastal landscapes, rolling foothills, deserts, and in high-elevation terrain. As humankind grows in population, so will our need to compete against bacterial populations which spoil foodstuffs before we are able to consume them. This dissertation aims to identify the bacterial communities responsible for meat spoilage, and the mechanisms that govern the behaviors of these organisms. The literature review summarizes the state of knowledge regarding factors that influence meat microbiome composition, and how analytical methods can influence research outcomes. Study 1 aimed to identify the impact of additional ingredients and processing steps on the microbial ecology of processed turkey products.
