In the fall of 2012, after consulting with a wide range of salmon recovery partners, NOAA Fisheries asked Oregon Consensus and the William D. Ruckelshaus Center (university-based, neutral, third-party institutions devoted to promoting collaborative governance and consensusbased public policy) to conduct an independent, impartial situation assessment to explore regional views about how best to approach comprehensive, long-term salmon and steelhead recovery in the Basin. The centers assembled an Assessment Team comprised of practitioners and academics from Washington, Oregon and Idaho.

Resource availability follows seasonal cycles in environmental conditions. To align physiology and behavior with prevailing environmental conditions, seasonal animals integrate cues from the environment with their internal state. One of the systems animals use to integrate those cues is the hypothalamus-pituitary-adrenal (HPA) axis and its primary effector, glucocorticoid hormones. The HPA axis has wide-ranging effects on physiology and behavior and, in the context of a glucocorticoid stress response, is known to mediate tradeoffs between immediate survival and future fitness. The HPA axis also plays an important role in facilitating predictable life-history events. Variation in HPA axis activity has been reported …

Background: Genotype and environment can interact during development to produce novel adaptive traits that support life in extreme conditions. The development of the annual killifsh Austrofundulus limnaeus is unique among vertebrates because the embryos have distinct cell movements that separate epiboly from axis formation during early development, can enter into a state of metabolic dormancy known as diapause and can survive extreme environmental conditions. The ability to enter into diapause can be maternally programmed, with young females producing embryos that do not enter into diapause. Alternately, embryos can be programmed to “escape” from diapause and develop directly by both maternal …

The decline of the Oregon Spotted Frog (Rana pretiosa), a Pacific Northwest endemic now federally listed as threatened, has been attributed to several aspects of ecosystem alteration, primarily habitat degradation and loss. The introduced American Bullfrog (Rana (Aquarana) catesbeiana) has been widely implicated in those declines, but the basis of that contention has been difficult to characterize. The bullfrog occurring at every site of recent Oregon Spotted Frog extirpation has focused concern about its impact.

Understanding survival of precocial chicks in the period immediately following hatching has important conservation implications because population growth is often sensitive to post-hatching survival. We studied federally threatened Western Snowy Plover (Charadrius nivosus nivosus) broods at the northern limit of their range in coastal Oregon (n ¼ 1,157) and Washington (n ¼ 84) from 1991 to 2011 in an attempt to understand seasonal, annual, and spatial patterns of chick survival. In Oregon, plover chick survival increased with age, varied between sites, and was greater at sites with predator management. The mean probability of surviving from hatch to fledging at 28 …

Climate change and anthropogenic effects have vastly reduced Westslope Cutthroat Trout (Oncorhynchus clarki lewisi, WCT) habitat throughout their range, including the Colville National Forest in northeastern Washington where this study was conducted. Many native salmonid populations have declined in abundance since the early 1900s due to a variety of climate- and human-driven forces. Westslope Cutthroat Trout are especially sensitive to habitat loss or degradation and to climate change. Together, climate change, habitat degradation, and non-native salmonid invasions are contributing to increasingly fragmented WCT populations. Coho salmon (Oncorhynchus kisutch) rely on unique habitats during the winter season, which may dictate how much individuals may grow and when migration from freshwater rearing habitat to the ocean occurs. Here I analyze movement timing and growth patterns for coho salmon through a field-based study and a literature review. Extinction is a natural process. Today, however, plant and animal species are disappearing world-wide at an accelerated pace. Based on current trends, half of the species on earth will be extinct within the next 100 years. The major reasons for this are human caused changes to the environment, which continue to increase - in Oregon and throughout the world.

Research with humans and other animals suggests that walking benefits physical health. Perhaps because these links have been demonstrated in other species, it has been suggested that walking is important to elephant welfare, and that zoo elephant exhibits should be designed to allow for more walking. Our study is the first to address this suggestion empirically by measuring the mean daily walking distance of elephants in North American zoos, determining the factors that are associated with variations in walking distance, and testing for associations between walking and welfare indicators. Resting behaviors are an essential component of animal welfare but have received little attention in zoological research. African savanna elephant (Loxodonta africana) and Asian elephant (Elephas maximus) rest includes recumbent postures, but no large-scale investigation of African and Asian zoo elephant recumbence has been previously conducted. We used anklets equipped with accelerometers to measure recumbence in 72 adult female African (n = 44) and Asian (n = 28)elephants housed in 40 North American zoos. We discuss the importance of addressing diffuse threats to long-term species and habitat viability in fish conservation and recovery planning. In the Pacific Northwest, USA, salmonid management plans have typically focused on degraded freshwater habitat, dams, fish passage, harvest rates, and hatchery releases. However, such plans inadequately address threats related to human population and economic growth, intra- and interspecific competition, and changes in climate, ocean, and estuarine conditions. Based on reviews conducted on eight conservation and/or recovery plans, we found that though threats resulting from such changes are difficult to model and/or predict, they are especially important for wide-ranging diadromous …

Since Time Immemorial: The Decline of Columbia River Basin Salmon studies the near extinction of what has been historically the world’s largest salmon population. By examining the issue systemically, my paper reveals that the environmental misjudgments that have brought the salmon so near extinction are not isolated, but rather are the product of cultural trends. A study of these misjudgments reveals a culture within the Columbia Basin that has, since the mid-19th century, sought expansion for expansion’s sake and valued short-term wealth over long-term sustainability. Conservation breeding programmes have become an increasingly important tool to save endangered species, yet despite the allocation of significant resources, efforts to create self-sustaining populations have met with limited success. The iconic giant panda (Ailuropoda melanoleuca) embodies the struggles associated with ex situ species conservation. Here we show that behavioural mate preferences in giant pandas predict reproductive outcomes. Giant pandas paired with preferred partners have significantly higher copulation and birth rates. Reproductive rates increase further when both partners show mutual preference for one another. If managers were to incorporate mate preferences more fully into breeding management, the production of giant …

This dissertation presents the results of a study that I undertook to better understand the breeding biology of Eastern Kingbirds (hereafter, kingbirds) at Malheur National Wildlife Refuge in southeastern Oregon from 2003 to 2009. Kingbirds are long-distance migratory songbirds that breed across much of North America. This species is socially monogamous but, via frequent extra-pair copulations, is genetically polygamous. Kingbirds exhibit relatively high breeding site fidelity, often returning to the same tree to nest in subsequent years. Both members of a pair provide parental care, but there are often specific duties performed by both male and female kingbirds. For example, …

In order to complete their life cycles, vertebrates require oxygen and water. However, environments are not always forgiving when it comes to constantly providing these basic needs for vertebrate life. The annual killifish Austrofundulus limnaeus is possibly the most well described extremophile vertebrate and its embryos have been shown to tolerate extremes in oxygen, salinity, and water availability. This phenotype is likely a result of the annual killifish life history, which includes periods of temporary habitat desiccation and oxygen deprivation, and requires the production of stress-tolerant embryos that depress metabolism in a state of suspended animation, known as diapause. In 2006, a marked increase in harbor porpoise Phocoena phocoena strandings were reported in the Pacific Northwest of the USA, resulting in the declaration of an unusual mortality event (UME) for Washington and Oregon to facilitate investigation into potential causes. The UME was in place during all of 2006 and 2007, and a total of 114 porpoises stranded during this period. Responders examined 95 porpoises; of these, detailed necropsies were conducted on 75 animals. Here we review the findings related to this event and how these compared to the years immediately before and after the UME. Relatively equal numbers among …

Aim: Although it is recognized that ecological patterns are scale dependent, the exact scales over which specific ecological processes operate are still a matter of controversy. In particular, understanding the scales over which biotic interactions operate is critical for predicting changes in species distributions in the face of the ongoing biodiversity crisis. It has been hypothesized that biotic interactions operate predominately at fine grains, yet this conjecture has received relatively little empirical scrutiny. Incremental growth rings in X-rays of salmon vertebrae have been used since the 1980s to age Pacific salmon (Oncorhynchus spp.) remains from archaeological sites in the Pacific Northwest. These age estimates, paired with generalized life history patterns, have been used to determine salmon species, season of capture and in turn season of site occupation. This approach relies on a variety of assumptions, the most fundamental of which is that rings represent true years. African savanna elephants (Loxodonta africana) and Asian elephants (Elephas maximus) are a focus of welfare research in zoos due to their high intelligence, complex social structure, and sheer size. Due to these challenges, some argue that zoos are inherently incapable of providing appropriate care for elephants, while others believe that zoos can fulfill the needs of these species with improved husbandry. Background: The cellular signaling mechanisms and morphogenic movements involved in axis formation and gastrulation are well conserved between vertebrates. In nearly all described fish, gastrulation and the initial patterning of the embryonic axis occur concurrently with epiboly. However, annual killifish may be an exception to this norm. Annual killifish inhabit ephemeral ponds in South America and Africa and permanent populations persist by the production of stress-tolerant eggs. Early development of annual killifish is unique among vertebrates because their embryonic blastomeres disperse randomly across the yolk during epiboly and reaggregate several days later to form the embryo proper. Successful captive-breeding and re-introduction programs must have the ability to breed a surplus of genetically suitable animals for release into the wild. Unfortunately, many individuals in captive breeding programs often do not reproduce even when they are apparently healthy and presented with genetically appropriate mates. Mate choice can affect multiple parameters of reproductive sperformance, including mating success, offspring production, survival, and fecundity. Pacific lamprey (Entosphenus tridentatus), an endemic species to the Columbia River Basin, U.S.A, has experienced staggering decreases in returns to spawning territories in recent decades. As lamprey are threatened severely by a lack of passage at mainstem dams, lamprey specific passage structures have been designed and constructed to address the problem. We have been studying the population of Eastern Kingbirds breeding in riparian habitats in Malheur National Wildlife Refuge (eastern Oregon) since 2002. These efforts have created an ideal research environment wherein most adults in the population have been color banded and DNA sampled and, as part of other research projects, nearly all broods since 2003 have been paternity tested. I decided to use behavioral video recordings of parental nest behavior undertaken between 2003 and 2010 for two unrelated projects. Model organisms are used to study evolutionary conserved traits. Zebrafish (Danio rerio) are used a model organism because of their highly fecundity, external fertilization, and robust nature, making them highly adaptable to environmental and genetic variation. In an effort to limit data variation that lies outside of topic interest, phenotypic measures of variation must be performed, understood, and taken into consideration for future studies. The CCAAT/enhancer-binding protein delta (C/EBPδ) is a highly conserved transcription factor capable of regulating numerous cell fate processes, such as cell growth, differentiation, proliferation and apoptosis. C/EBPδ is inducible during cellular stress responses, including inflammation and responses to growth factor deprivation or thermal stress. C/EBPδ is stress-inducible in a diversity of fishes, including the zebrafish Danio rerio; however, little is known about its role in fish development. Here I show that overexpression of C/EBPδ leads to severe developmental defects, including reduced body length, edema, liver malformation and retinal abnormalities. Over the last century, Pacific herring, a forage fish of tremendous cultural, economic, and ecological importance, has declined in abundance over much of its range. We synthesize archaeological fisheries data spanning the past 10,000 y from Puget Sound in Washington to southeast Alaska to extend the ecological baseline for herring and contextualize the dynamics of modern industrial fisheries. While modern herring populations can be erratic and exhibit catastrophic declines, the archaeological record indicates a pattern of consistent abundance, providing an example of long-term sustainability and resilience in a fishery known for its modern variability. Nest placement presumably reflects selection for secure sites to minimize failure. Most tests of this hypothesis, however, have failed to support it. We used artificial nests (ARTs) to experimentally evaluate nest-site-choice behavior by an open-cup–nesting bird, the Eastern Kingbird (Tyrannus tyrannus). In 2010 and 2011, we placed ARTs in trees in the riparian zone at Malheur National Wildlife Refuge, Oregon, USA, to test whether (1) characteristics describing the physical location in trees of used and unused ARTs differed, (2) used ART sites more closely resembled naturally chosen sites, (3) successful natural nests (NATs) and successful ARTs were similarly …

Estuarine intertidal habitats are heterogeneous, therefore migratory shorebirds are expected to forage in microhabitats where they can maximize their energy intake. Identifying proximate factors that migratory shorebirds use to accept or reject a particular habitat patch will help land managers make conservation and restoration decisions that provide the greatest benefits to shorebird populations during migration, a period of intense energy usage.
