Statistical Methods For Gwas And The Impact Of Diabetic Medication Adherence On Healthcare Costs, Meida Wang Jan 2023

Statistical Methods For Gwas And The Impact Of Diabetic Medication Adherence On Healthcare Costs, Meida Wang

Dissertations, Master's Theses and Master's Reports

This dissertation includes three Chapters. In Chapter One, we develop a computationally efficient clustering linear combination approach to jointly analyze multiple phenotypes for GWAS. In this paper, based on the existing CLC method and ACAT strategy, we develop the ceCLC method to test association between multiple phenotypes and a genetic variant. In Chapter Two, we develop a novel method called sCLC for association studies of multiple phenotypes and a genetic variant based on GWAS summary statistics. Simulation results show that sCLC can control Type I error rates well and has the highest power in most scenarios. In Chapter Three, we …

White-Tailed Deer In A Winter-Wonderland: Long-Term Deer Yard Use And Methodological Considerations For Ungulate Fecal Dna Metabarcoding, Melanie A. Ottino Jan 2023

White-Tailed Deer In A Winter-Wonderland: Long-Term Deer Yard Use And Methodological Considerations For Ungulate Fecal Dna Metabarcoding, Melanie A. Ottino

Dissertations, Master's Theses and Master's Reports

Northern white-tailed deer (Odocoileus virginianus) mitigate the increased energetic costs of severe winter conditions through obligate migration to densely congregated areas with abundant conifer cover, a behavior referred to as yarding. “Deer yards” in the Western Upper Peninsula (UP) of Michigan are principally located within the reduced snowpack and increased ambient temperature microclimates of densely canopied eastern hemlock (Tsuga canadensis) stands, but specific drivers of long-term site fidelity and utilization are largely uncharacterized. As an important game species of high economic and cultural value and a keystone herbivore with critical impact of plant community composition and structure, identifying winter yarding …

Sequencing Antisense Transcriptome Of Populus Through Antisense/Sense Transcript Pair Enrichment, Emma V. Burke Jan 2023

Sequencing Antisense Transcriptome Of Populus Through Antisense/Sense Transcript Pair Enrichment, Emma V. Burke

Dissertations, Master's Theses and Master's Reports

Past transcriptome research on plants focused primarily on protein coding genes, and only recently researchers began looking into the non-protein coding regions that may play significant roles in gene regulation. Antisense RNA transcripts that are found naturally in the cell share complementary sequence with sense transcripts and have been shown to regulate expression of their sense counterparts. Since antisense RNA has been largely under-studied and difficult to sequence because of their low relative abundance, new methods are needed to target antisense RNA for efficient genome-wide profiling. To address this gap in methods to efficiently and cost effectively enrich antisense RNA …

Chapter 2 explores the role of …

Comparison Of Cell Cycle Gene Expression Between Ovarian Cancer Cell Line Skov3 And Non-Cancerous Cell Lines, Akayla Weatherby Jan 2023

Comparison Of Cell Cycle Gene Expression Between Ovarian Cancer Cell Line Skov3 And Non-Cancerous Cell Lines, Akayla Weatherby

Dissertations, Master's Theses and Master's Reports

Roughly 1% of women will be diagnosed with ovarian cancer during their lifetime. There are many different factors that impact how likely someone is to develop ovarian cancer including age, lifestyle, and family history. Ovarian cancer, like all cancers, occurs due to the accumulation of cancer cells that result from errors in the cell cycle or its regulation. Here, we studied how cell cycle gene expression was altered in the epithelial-like ovarian cancer cell line SKOV3, as compared to the pre-cancerous ovarian cell line FT282, and the non-cancerous foreskin fibroblast cell line BJ5Ta. The three cell lines were synchronized into …

Effect Of Soil Ph And Indigenous Bacterial Populations In Selecting Rhizobial Endophytes Within Soybean Root Nodules, Brianne Danielle Edwards Jan 2023

Effect Of Soil Ph And Indigenous Bacterial Populations In Selecting Rhizobial Endophytes Within Soybean Root Nodules, Brianne Danielle Edwards

Graduate Theses/Dissertations

Soybean plants fulfill most of their nitrogen requirement by developing symbiotic associations with four different rhizobial genera, including Bradyrhizobium, Sinorhizobium, Mesorhizobium, and genus Rhizobium. In general, members of Bradyrhizobium and Sinorhizobium have been reported as dominant root nodule endophytes under acidic soils and alkaline soil conditions, respectively. So far, it is unknown whether the selection of rhizobial endophytes is regulated by their ability to survive under different soil pH or driven by host plants regardless of their relative abundance in soil. This study was focused on the assessment of the potential role of soil pH in …

Chulalongkorn University Theses and Dissertations (Chula ETD)

STAT4 (Signal Transducer Activator of Transcription factor 4) polymorphisms are risk factors contributing to autoimmune disease. While STAT4 is dominant in promoting interferon-γ in T lymphocytes and NK cells, its existence and function in dendritic cells (DCs) are still absent. To characterize the STAT4 in human DCs, we isolated dendritic cells from buffy coat of healthy blood donors (n = 6). The dendritic cells are enriched and specifically sorted into 3 subtypes including plasmacytoid dendritic cells (pDCs, CD123+), CD8+ priming dendritic cells (cDC1, CLEC9A+), and CD4+ priming dendritic cells (cDC2/3, CD1c+) using magnetic separation and flow cytometry. By quantitative PCR …

Chulalongkorn University Theses and Dissertations (Chula ETD)

Durian fruit possesses high nutritional value due to its enriched bioactive compounds such as phenolics, carotenoids, and vitamins. While various transcription factors (TFs) regulate the phenylpropanoid biosynthetic pathway, MYB TFs play a pivotal role in controlling key genes in this pathway. In this study, we identified candidate v-Myb myeloblastosis viral oncogene homolog, MYB TFs from our transcriptome database of the Monthong cultivar including five developmental/postharvest ripening stages. MYBs that were upregulated during the ripening stage were considered as candidate transcriptional activators, based on the positive correlation observed between flavonoid biosynthetic genes and flavonoid contents in ripe durian pulps. Conversely, MYBs …

Chulalongkorn University Theses and Dissertations (Chula ETD)

Baicalein (5,6,7-trihydroxyflavone), an active compound derived from Scutellaria baicalensis Georgi, exhibits notable anti-inflammatory, antiviral, and anticancer properties. 8-bromobaicalein (BB), a derivative of baicalein, possesses even stronger cytotoxic activity against MCF-7 human breast cancer cell lines. However, its low water solubility limits its use for further applications. In this study, we investigated βCD and its derivatives (hydroxypropyl-β-cyclodextrin (HPβCD) and 2,6-di-O-methyl-β-cyclodextrin (DMβCD)) for their ability to improve the solubility of BB through inclusion complexation. From molecular dynamics simulations and MM/GBSA-based and SIE-based binding free energy calculations, we determined that DMβCD exhibited the highest efficacy as a host molecule for the inclusion complexation …

Identification And Characterization Of Bacteriophages For Phage Cocktail Formulation Specific To Uropathogenic Escherichia Coli, Pattida Kongsomboonchoke

Chulalongkorn University Theses and Dissertations (Chula ETD)

Urinary tract infections (UTIs) are commonly found in elderlies, infants, hospitalized patients, and most women. UTIs are caused by a variety of pathogens with uropathogenic Escherichia coli (UPEC) is mostly prevalence. Even though UPEC can be treated with several antibiotics, the rapid emergence of multidrug resistant (MDR)-UPEC renders the antibiotic treatment no longer successful. Therapy using phages, which are bacterial viruses, has been considered but it is limited by bacterial resistance that develops during evolution. Fortunately, the suppression of phage resistance can be improved when used several phages as a cocktail. Here, I aim to formulate an efficient phage cocktail …

Solubility And Anti-Cancer Efficiency Enhancement Of Phytochemicals By Complexation With Β-Cyclodextrin And Derivatives, Saba Ali

Chulalongkorn University Theses and Dissertations (Chula ETD)

Phytochemicals, abundant in plants, showcase diverse pharmacological effects, with an increasing focus on their potential as anticancer agents. Three bioactive natural compounds with pharmaceutical potential are piperine (PP), oxyresveratrol (OXY), and tanshinone IIA (Tan IIA). However, these three phytochemicals have low water solubility and susceptibility to UV light degradation. To address this problem, we explored the potential of β -cyclodextrins (βCDs), renowned for their ability to enhance the solubility and stability of lipophilic drugs by encapsulating them within their molecular structure. Our focus centered on β-cyclodextrin (βCD) and its derivatives, including hydroxypropyl-β-cyclodextrin (HPβCD), dimethyl-β-cyclodextrin (DMβCD), and sulfobutylether-β-cyclodextrin (SBEβCD). In this …

Chulalongkorn University Theses and Dissertations (Chula ETD)

Electrochemical immunosensors for the simultaneous detection of antibiotics have been of interest and have been reported previously. However, those methods still require difficult labeling for the reporting of electrochemical signals. This research aimed to develop a novel label-free electrochemical immunosensor with an origami paper-based analytical device (oPAD) for the simultaneous detection of quinolone antibiotics. Norfloxacin (Nor) and Enrofloxacin (Enr) are among the quinolone antibiotics, and they are used as models to study antibiotic detection. Nor and Enr antibodies were immobilized separately onto the functionalized oPAD. Thionine and ferrocenecarboxylic acid were coated onto the redox species area to detect Nor and …

The optimal UAE conditions identified were 45 °C temperature, 15 minutes extraction …

Screening For Compounds That Affect Innate Immune Memory In Macrophages, Intan Mukti Pratiwi Jan 2023

Screening For Compounds That Affect Innate Immune Memory In Macrophages, Intan Mukti Pratiwi

Chulalongkorn University Theses and Dissertations (Chula ETD)

Innate immunity, the first line of defense against pathogens, is characterized by a rapid response, limited specificity, and lack of memory for future insults. However, recent evidence indicates that components of innate immunity, such as monocytes, macrophages, and natural killer cells, exhibit memory-like responses, known as trained immunity. Trained immunity involves metabolic reprogramming and epigenetic modifications to regulate the expression of inflammation-related genes. Dysregulation of trained immunity can lead to diseases, making it a novel therapeutic target. In this study, the effects of synthetic saccharides derived from the cell wall of Mycobacterium tuberculosis and synthetic cannabinoids on innate immune memory …

Development Of Hamper Pad On Lateral Flow Immunoassay For Sensitivity Improvement Of Carbendazim Detection, Pumnatthiga Makkala

Chulalongkorn University Theses and Dissertations (Chula ETD)

Carbendazim (CBZ) is a fungicide that effectively controls fungal diseases like sheath blight, leaf spot, powdery mildew, and pythium root rot in agricultural products. However, CBZ can be a left residue in food and the environment that can affect human health and cause various diseases. Currently, lateral flow immunoassays (LFIAs) are commonly used for measuring and screening diseases or substances; they are low-cost and easily portable. Nevertheless, conventional LFIA methods have a drawback: low detection sensitivity. Structural improvement of LFIAs has been studied to enhance detection sensitivity. In this study, a hamper pad was fabricated using a nitrocellulose membrane coated …

Regulation Of Cell Cycle And Apoptosis By Mirna Via Jak-Stat/Akt Pathway In White Spot Syndrom Virus-Infected Shrimp, Waqar Ahmad

Chulalongkorn University Theses and Dissertations (Chula ETD)

WSSV infection is one of the most serious threats to the aquaculture industry. To fight against WSSV, shrimp rely on several immune effectors and pathways, i.e. the JAK/STAT pathway, which is considered an essential communication gateway for cell function. It has been reported previously that the JAK/STAT pathway interconnects with other pathways and regulates the cell cycle and apoptosis in vertebrates, but the mechanism of this pathway in the regulation of cell cycle and apoptosis in shrimps is still unclear. Thus, the purpose of this study is to investigate how the JAK/PI3K/AKT pathway controls cell cycle and cell death, as …

Chulalongkorn University Theses and Dissertations (Chula ETD)

The amount of recalcitrant compound such as synthetic dye can be a threat to sustainability of the environment. Biocatalytic treatment using oxidoreductase enzyme such as laccase has been considered as environmentally benign method. However, the enzyme has some limitations for the applications especially the reusability and stability which required the enzyme to be immobilized to overcome the limits. In this study the laccase, one of oxidoreductase enzyme produced from Megasporoporia sp., was immobilized into spent coffee ground biochar with alkali modification. The spent coffee ground itself has huge source since it was discharge as a waste from one of the …
