The Removal Kinetics Of Dissolved Organic Matter And The Optical Clarity Of Groundwater, Francis H. Chapelle, Yuan Shen, Eric W. Strom, Ronald Benner Apr 2016

The Removal Kinetics Of Dissolved Organic Matter And The Optical Clarity Of Groundwater, Francis H. Chapelle, Yuan Shen, Eric W. Strom, Ronald Benner

Faculty Publications

Concentrations of dissolved organic matter (DOM) and ultraviolet/visible light absorbance decrease systematically as groundwater moves through the unsaturated zones overlying aquifers and along flowpaths within aquifers. These changes occur over distances of tens of meters (m) implying rapid removal kinetics of the chromophoric DOM that imparts color to groundwater. A one-compartment input-output model was used to derive a differential equation describing the removal of DOM from the dissolved phase due to the combined effects of biodegradation and sorption. The general solution to the equation was parameterized using a 2-year record of dissolved organic carbon (DOC) concentration changes in groundwater at …

The Response Of Runoff And Sediment Loading In The Apalachicola River, Florida To Climate And Land Use Land Cover Change, Paige A. Hovenga, Dingbao Wang, Stephen C. Medeiros, Scott C. Hagen, Karim Alizad

Faculty Publications

The response of runoff and sediment loading in the Apalachicola River under projected climate change scenarios and land use land cover (LULC) change is evaluated. A hydrologic model using the Soil and Water Assessment Tool was developed for the Apalachicola region to simulate daily runoff and sediment load under present (circa 2000) and future conditions (2100) to understand how parameters respond over a seasonal time frame to changes in climate, LULC, and coupled climate/LULC. The Long Ashton Research Station-Weather Generator was used to downscale temperature and precipitation from three general circulation models, each under Intergovernmental Panel on Climate Change (IPCC) …

Tidal Hydrodynamics Under Future Sea Level Rise And Coastal Morphology In The Northern Gulf Of Mexico, Davina L. Passeri, Scott C. Hagen, Nathaniel G. Plant, Matthew V. Bilskie, Stephen C. Medeiros, Karim Alizad Apr 2016

Tidal Hydrodynamics Under Future Sea Level Rise And Coastal Morphology In The Northern Gulf Of Mexico, Davina L. Passeri, Scott C. Hagen, Nathaniel G. Plant, Matthew V. Bilskie, Stephen C. Medeiros, Karim Alizad

Faculty Publications

This study examines the integrated influence of sea level rise (SLR) and future morphology on tidal hydrodynamics along the Northern Gulf of Mexico (NGOM) coast including seven embayments and three ecologically and economically significant estuaries. A large-domain hydrodynamic model was used to simulate astronomic tides for present and future conditions (circa 2050 and 2100). Future conditions were simulated by imposing four SLR scenarios to alter hydrodynamic boundary conditions and updating shoreline position and dune heights using a probabilistic model that is coupled to SLR. Under the highest SLR scenario, tidal amplitudes within the bays increased as much as 67% (10.0 …

Case-Oriented Pathways Analysis In Pancreatic Adenocarcinoma Using Data From A Sleeping Beauty Transposon Mutagenesis Screen, Yen Yi Ho, Timothy K. Starr, Rebecca S. Larue, David A. Largaespada

Faculty Publications

Background: Mutation studies of pancreatic ductal adenocarcinoma (PDA) have revealed complicated heterogeneous genomic landscapes of the disease. These studies cataloged a number of genes mutated at high frequencies, but also report a very large number of genes mutated in lower percentages of tumors. Taking advantage of a well-established forward genetic screening technique, with the Sleeping Beauty (SB) transposon, several studies produced PDA and discovered a number of common insertion sites (CIS) and associated genes that are recurrently mutated at high frequencies. As with human mutation studies, a very large number of genes were found to be altered by transposon insertion …

Predicting Dissolved Lignin Phenol Concentrations In The Coastal Ocean From Chromophoric Dissolved Organic Matter (Cdom) Absorption Coefficients, Cédric G. Fichot, Ronald Benner, Karl Kaiser, Yuan Shen, Rainer M. W. Amon, Hiroshi Ogawa, Chua-Jung Lu Feb 2016

Predicting Dissolved Lignin Phenol Concentrations In The Coastal Ocean From Chromophoric Dissolved Organic Matter (Cdom) Absorption Coefficients, Cédric G. Fichot, Ronald Benner, Karl Kaiser, Yuan Shen, Rainer M. W. Amon, Hiroshi Ogawa, Chua-Jung Lu

Faculty Publications

Dissolved lignin is a well-established biomarker of terrigenous dissolved organic matter (DOM) in the ocean, and a chromophoric component of DOM. Although evidence suggests there is a strong linkage between lignin concentrations and chromophoric dissolved organic matter (CDOM) absorption coefficients in coastal waters, the characteristics of this linkage and the existence of a relationship that is applicable across coastal oceans remain unclear. Here, 421 paired measurements of dissolved lignin concentrations (sum of nine lignin phenols) and CDOM absorption coefficients [ag(λ)] were used to examine their relationship along the river-ocean continuum (0–37 salinity) and across contrasting coastal oceans (sub-tropical, temperate, high-latitude). …

Costs Of Resistance And Infection By A Generalist Pathogen, Tad Dallas, Mathieu Holtackers, John M. Drake Feb 2016

Costs Of Resistance And Infection By A Generalist Pathogen, Tad Dallas, Mathieu Holtackers, John M. Drake

Faculty Publications

Pathogen infection is typically costly to hosts, resulting in reduced fitness. However, pathogen exposure may also come at a cost even if the host does not become infected. These fitness reductions, referred to as “resistance costs”, are inducible physiological costs expressed as a result of a trade-off between resistance to a pathogen and aspects of host fitness (e.g., reproduction). Here, we examine resistance and infection costs of a generalist fungal pathogen (Metschnikowia bicuspidata) capable of infecting a number of host species. Costs were quantified as reductions in host lifespan, total reproduction, and mean clutch size as a function …

Citrate Coated Silver Nanoparticles With Modulatory Effects On Aflatoxin Biosynthesis In Aspergillus Parasiticus, Chandrani Mitra Jan 2016

Citrate Coated Silver Nanoparticles With Modulatory Effects On Aflatoxin Biosynthesis In Aspergillus Parasiticus, Chandrani Mitra

Theses and Dissertations

The manufacture and usage of silver nanoparticles has drastically increased in recent years (Fabrega et al. 2011a). Hence, the levels of nanoparticles released into the environment through various routes have measurably increased and therefore are concern to the environment and to public health (Panyala, Peña-Méndez and Havel 2008). Previous studies have shown that silver nanoparticles are toxic to various organisms such as bacteria (Kim et al. 2007), fungi (Kim et al. 2008), aquatic plants (He, DorantesAranda and Waite 2012a), arthropods (Khan et al. 2015), and mammalian cells (Asharani, Hande and Valiyaveettil 2009) etc. Most of the toxicity studies are carried …

Utilization Of Satellite-Derived Salinity To Study Indian Ocean Climate Variability, Joseph Matthew D’Addezio Jan 2016

Utilization Of Satellite-Derived Salinity To Study Indian Ocean Climate Variability, Joseph Matthew D’Addezio

Theses and Dissertations

For several decades, researchers have explored Indian Ocean climate variability primarily using numerical models because of a lack of observations. Remote sensing technology has helped overcome this scarcity of observational data, but satellite-derived salinity has only been recently made available by the ESA’s Soil Moisture and Ocean Salinity (SMOS, operating since November 2009-present) and NASA’s Aquarius SAC-D (operated during June 2011-June 2015) satellites. Along with the Lagrangian in situ Argo floats array, these new datasets may be used to validate widely used numerical models, such as the HYbrid Coordinate Ocean Model (HYCOM), and also potentially observe new salinity phenomena that …

The Role Of Nuclear Factor-Erythroid-2-Related Factor 2 In Sensitivity To Thymidylate Synthase Inhibitors In Colon Cancer Cells, Sarah Ashley Clinton Jan 2016

The Role Of Nuclear Factor-Erythroid-2-Related Factor 2 In Sensitivity To Thymidylate Synthase Inhibitors In Colon Cancer Cells, Sarah Ashley Clinton

Theses and Dissertations

Nuclear factor-erythroid-2-related factor 2 (NRF2), a member of the cap ‘n’ collar family of bZIP transcription factors, confers protection against oxidative and electrophilic stress. NRF2 is of great interest in cancer research, due to its role in response to chemotherapy. The class of drugs targeting thymidylate synthase (TYMS) has been useful in the treatment of colorectal cancer, among other cancers. It has long been known that inhibition of TYMS leads to depletion of thymidine levels and the onset of programmed cell death, deriving from the enzyme’s function as the sole de novo source of thymidine for DNA replication and repair. …

Studying Within-Host Viral Evolution Using Pooled Next-Generation Sequencing Data, Chase W. Nelson Jan 2016

Studying Within-Host Viral Evolution Using Pooled Next-Generation Sequencing Data, Chase W. Nelson

Theses and Dissertations

Pooled next-generation sequencing allows multiple genomes to be sequenced at once in a single sample, with the resultant single nucleotide polymorphism data giving reliable estimates of allele frequencies and population genetic parameters in a cost-effective manner. This approach has potentiated new opportunities for understanding the evolution of virus populations within individual hosts over the course of infection, where the sequencing of individual genomes is exceedingly difficult and impractical. However, evolutionary tools for analyzing the latest forms of pooled-sequencing data have been lacking. In this thesis, I first review next-generation sequencing and relevant molecular evolution topics, including the unique features of …

Powerful Association Test Combining Rare Variant And Gene Expression Using Family Data From Genetic Analysis Workshop 19, Yen Yi Ho, Weihua Guan, Michael O'Connell, Saonli Basu Jan 2016

Powerful Association Test Combining Rare Variant And Gene Expression Using Family Data From Genetic Analysis Workshop 19, Yen Yi Ho, Weihua Guan, Michael O'Connell, Saonli Basu

Faculty Publications

Background: Genetic association studies aim to test for disease or trait association with genetic variants, either throughout the human genome or in regions of interest. However, for most diseases and traits, the combined effects of associated genetic variants explain only a small proportion of the genetic variation. This "missing heritability" may be a result of the small effects of common variants considered in the genetic association studies. Rare variants may also play an important role in understanding the missing heritability of complex traits. Method: We propose a novel weight-adjustment approach to combine gene expression into rare variant analysis. Results from …

The Informational And Emotional Support Needs Of Grandparents Of Children With Pompe Disease, Natasha Lousie Rudy Jan 2016

The Informational And Emotional Support Needs Of Grandparents Of Children With Pompe Disease, Natasha Lousie Rudy

Theses and Dissertations

The complex roles and experiences of grandparents of children with various diagnoses have been described, but previous studies have not investigated the roles and experiences of grandparents of children with treatable, Mendelian conditions such as Pompe disease. The availability of treatment and heritable nature of Pompe introduce the possibility for unique grandparent roles, experiences and needs. This is a particularly timely investigation given the advent of newborn screening for Pompe. This study aimed to characterize grandparents’ roles and involvement, identify grandparents’ information and emotional support needs, and explore the psychosocial impact felt by grandparents of children with Pompe. An online …

Applicability Of Lidar Technology In Saltmarshes: Landscape-Scale Predictive Models To Local-Scale Biomass Estimation, James Dean Edwards Jr. Jan 2016

Applicability Of Lidar Technology In Saltmarshes: Landscape-Scale Predictive Models To Local-Scale Biomass Estimation, James Dean Edwards Jr.

Theses and Dissertations

The management of saltmarshes requires detailed knowledge of the underlying processes driving their distribution in both time and space to make appropriate management decisions. With most of the world’s population living in the coastal zone and rising sea levels, one of our most important natural resources in the coastal zone faces increasing threat of collapse. This study uses the current state of Light Detection and Ranging (LiDAR) technology to model and predict saltmarsh distribution at a landscape-scale and provide evidence that a terrestrial laser scanner (TLS) can be used to estimate saltmarsh biomass for inclusion into existing models.

Biodegradation Of Highly Weathered Deepwater Horizon Oil, Joel T. Bostic Jan 2016

Biodegradation Of Highly Weathered Deepwater Horizon Oil, Joel T. Bostic

Theses and Dissertations

Oil from the Deepwater Horizon (DwH) spill continues to be found on beaches five years post-spill. Understanding the role of microbes in removing DwH oil from sandy beaches is necessary to elucidate the fate of DwH oil in the coastal zone. Oiled sand patties and non-oiled sand were collected from affected beaches five years post- DwH. Biomarkers in oiled sand indicated that sand patties originated from the DwH spill, however the oil was heavily weathered and dominated by oxygenated hydrocarbons. Microbial communities, as measured by phospholipid fatty acids (PLFA), were present on oiled sand patties and distinct from microbes on …

Decadal Salinity Changes In The Oceanic Subtropical Gyres And Connection To Changes In The Global Water Cycle, Bryce Andrew Melzer Jan 2016

Decadal Salinity Changes In The Oceanic Subtropical Gyres And Connection To Changes In The Global Water Cycle, Bryce Andrew Melzer

Theses and Dissertations

There is evidence that the global water cycle has been undergoing an intensification over several decades as a response to increasing atmospheric temperatures, particularly in regions with skewed evaporation – precipitation (E-P) patterns such as the oceanic subtropical gyres. However, observational data (rain gauges, etc.) can be quite sparse over such areas due to the inaccessibility of open ocean regions. This study utilizes in situ data, reanalysis, and model outputs to infer interannual to decadal scale trends in surface freshwater forcing within remote, evaporation-dominated subtropical regions of the ocean as they pertain to the past and present state of the …

Investigating The Function Of Aintegumenta-Like6 (Ail6) In Arabidopsis Flower Development, Han Han Jan 2016

Investigating The Function Of Aintegumenta-Like6 (Ail6) In Arabidopsis Flower Development, Han Han

Theses and Dissertations

AINTEGUMENTA (ANT) and AINTEGUMENTA-LIKE6 (AIL6) encode related transcription factors with partially overlapping roles in floral organ development in the model plant Arabidopsis thaliana. ANT and AIL6 do not make equivalent contributions to these processes. Loss of ANT function by itself results in smaller flowers, demonstrating that the role of ANT in organ size control cannot be provided by AIL6. Loss of AIL6 function on its own has no phenotypic consequences indicating that all of its roles in flower development can be provided by ANT or some other genes. To further probe the function of AIL6 in flower development, we investigated …

The Effects Of Exercise On Sleep Parameters Among Older Women, Charity B. Breneman Jan 2016

The Effects Of Exercise On Sleep Parameters Among Older Women, Charity B. Breneman

Theses and Dissertations

Sleep is a modifiable behavior that commonly fluctuates from night to night within the same individual and varies across the lifespan. Over the years, sleep research has identified physical activity (PA)/exercise as a non-pharmacological approach to improving sleep. The overall goal of this dissertation was to investigate the acute effect of exercise on sleep outcomes as well as examine the relationship between night-to-night fluctuations in sleep parameters with exercise training among healthy older women.

Two studies, both utilizing a longitudinal study design, were conducted to 1) understand how acute exercise affects both behavioral and physiological sleep outcomes during the corresponding …

Development And Application Of Foraminiferal Carbonate System Proxies To Quantify Ocean Acidification In The California Current, Emily B. Osborne Jan 2016

Development And Application Of Foraminiferal Carbonate System Proxies To Quantify Ocean Acidification In The California Current, Emily B. Osborne

Theses and Dissertations

The oceanic uptake of anthropogenic carbon has mitigated climate change, but has also resulted in a global average 0.1 decline in surface ocean pH over 20th century known as ocean acidification. The parallel reduction in carbonate ion concentration ([CO32-]) and the saturation state of seawater (Ω) has caused many major calcium carbonate-secreting organisms such as planktonic foraminifera to exhibit impaired calcification. We develop proxy calibrations and down core records that use calcification and geochemical characteristics of planktonic foraminifera as proxies for the marine carbonate system. This study focuses specifically on the surface ocean chemistry of the California Current Ecosystem (CCE), …

Exploratory Analysis Of Ptsd Severity And Objective Measures Of Physical Activity Among Combat Veterans, Danny O. Sauceda Jan 2016

Exploratory Analysis Of Ptsd Severity And Objective Measures Of Physical Activity Among Combat Veterans, Danny O. Sauceda

Theses and Dissertations

Strong levels of motivation, relatedness and self-determination support the likeliness of participating in habitual exercise. Compared to nationwide estimates, research has demonstrated fitness and performance is significantly lower among those suffering from PTSD. Meeting established recommended daily levels of physical activity (PA) for individuals with PTSD is critical for their physical and mental health status over a lifetime and factors supporting or hindering adherence to habitual exercise are lacking. Furthermore, regular PA among combat Veterans with Posttraumatic Stress Disorder (PTSD) is a viable and substantial treatment option to improve physical health status and cognitive well-being. The purpose of this exploratory …

Mislabeling Of Commercial Atlantic Cod (Gadus Morhua) Products In Spain, Joshua Helgoe Jan 2016

Mislabeling Of Commercial Atlantic Cod (Gadus Morhua) Products In Spain, Joshua Helgoe

Theses and Dissertations

The mislabeling of commercial fish products is a pervasive, worldwide problem. Most consumers of seafood are unaware this issue directly affects them and can even have negative impacts on their health. Mislabeling occurs when a product’s label is inconsistent with its content. Although mislabeling can be unintentional, deliberate mislabeling is a more common trend to increase profits and/or bypass fishing regulations - a form of economic fraud. Unfortunately, oversight, enforcement, and research are vastly insufficient in relation to the global scale of the problem. In order to add to the small knowledge base on European mislabeling rates, determine if overfished …

The purpose of this dissertation was twofold: 1) to establish best practices for wrist-based accelerometry for 5-11 year old children and 2) to explore the contribution of activity structure to children’s physical activity (PA) levels.

The purpose of study 1 aimed to determine differences in counts/5second epoch produced by the dominant and non-dominant wrist during seated, sedentary activities in 5-11 year old children and ultimately create a cutpoint threshold to distinguish seated sedentary behavior from light physical activity. 167 children, ages 5-11 years, performed up to 8 sedentary activities for 5 minutes while wearing ActiGraph GT3X+ accelerometers on both wrists. …

Role Of Altered Gut Microbiota In Tumor Development, Mucus Production And Inflammation In Apc Min/+ Mouse Model, Kamaljeet Kaur Jan 2016

Role Of Altered Gut Microbiota In Tumor Development, Mucus Production And Inflammation In Apc Min/+ Mouse Model, Kamaljeet Kaur

Theses and Dissertations

The microbiome forms an integral part of the gut microenvironment. Once ignored, the topic has gained momentum in research during the past decade, where studies have strongly suggested the association of microbiota with health and a misbalance thereof, to many disease conditions ranging from inflammation and colitis to diabetes, obesity and colon cancer. The Human Microbiome Project (HMP, NIH common fund - 2008) has used a variety of high throughput analyses in order to study gut microbiota in health. The consortium has so far been able to isolate and characterize more than 1,300 reference bacterial strains from the human body. …

Where Is The Warfare? The Impact Of Sola Scriptura On Science And Religion Dialogue, William James Richardson Dec 2015

Where Is The Warfare? The Impact Of Sola Scriptura On Science And Religion Dialogue, William James Richardson

Senior Theses

I have two aims with the publication of this thesis. The first is to contribute to the recent scholarly work that seeks to discredit the popular, yet fallacious, warfare model of science and religion. A nuanced investigation shows that the warfare evident in popular discourse cannot easily be attributed to a conflict between the essence of science and religion. Rather “science” and “religion” are interpreted as something else entirely. The New Atheists equate science with scientism, and religion is often associated with the Biblical inerrantism of many Protestant Christians. Both ideologies are grounded in an empiricist epistemological framework founded by …

Its purpose is to promote the enjoyment and preservation of the Congaree National Park by educating the public on the historical and ecological significance of the land and the many activities it has to offer. Despite its proximity to downtown Columbia, there remains a lack of public awareness about the park and the amazing activities and opportunities it has to offer. I have compiled information and pictures that will best depict the unique qualities of …

Regulation Of Stress Response And Innate Immunity By DsRna-Binding Proteins Pact And Trbp, Lauren S. Vaughn Dec 2015

Regulation Of Stress Response And Innate Immunity By DsRna-Binding Proteins Pact And Trbp, Lauren S. Vaughn

Theses and Dissertations

An integral aspect of innate immune response to viral infections is the ability to detect non-self molecules to initiate antiviral signaling via pattern recognition receptors (PRRs). One subset of these receptors are cytoplasmic receptors that contain double stranded (dsRNA) binding domains, which allow them to identify non-self dsRNA produced during a viral infection and mount a protective cellular response. PKR is a dsRNA-activated eIF2α kinase that is a key regulator of cellular antiviral and stress response pathways. Activation of PKR’s catalytic activity requires binding to one of its activators, viral dsRNAs or the cellular protein PACT (PKR activator). Although PACT …

Viruses And Metals In Ocean Food Webs: Top-Down And Bottom-Up Effects Of Marine Viruses And Trace Elements On Marine Picophytoplankton, Brady Robert Cunningham Dec 2015

Viruses And Metals In Ocean Food Webs: Top-Down And Bottom-Up Effects Of Marine Viruses And Trace Elements On Marine Picophytoplankton, Brady Robert Cunningham

Theses and Dissertations

Viruses are the most numerous biological entities in the ocean, playing a key role in microbial ecology and biogeochemical cycling. In order to replicate, viruses must first infect a host and then use the host’s cellular machinery to produce new viral particles. Some of the most abundant viral hosts in the subtropical open ocean are picophytoplankton. However, picophytoplankton growth is typically constrained by nutrient availability. In many regions of the ocean, iron (Fe) is only available in very low concentrations causing growth-limitation of picophytoplankton. Interestingly, the interactions between Fe-limitation and viral infection of picophytoplankton have not been extensively studied. This …

Global Methylation Of Dna Among Spartina Alterniflora Clones Differing In Age At North Inlet, Sc, Trenton Agrelius Dec 2015

Global Methylation Of Dna Among Spartina Alterniflora Clones Differing In Age At North Inlet, Sc, Trenton Agrelius

Theses and Dissertations

“Brown marsh” or “sudden marsh dieback” refers to the rapid death of patches varying in size of Spartina alterniflora. In 2000 following a 100-year record drought, approximately 8,000 hectares of S. alterniflora died along the Louisiana coast, which prompted Louisiana Governor Foster to declare a state of emergency. Other cases have been documented at North Inlet, SC as well as various other marshes along the southeastern United States. Currently, there is much dispute regarding the cause of “sudden marsh dieback” but environmental stress is one of the acknowledged constants across sites. We hypothesized an alternative mechanism in which methylation of …
