In eukaryotes, DNA repair mechanisms detect and repair damaged DNA. DNA damage is primarily caused by a variety of exogenous and endogenous sources. Several types of damage to DNA are repaired by different kinds of DNA repair pathways. This dissertation focused on repair of N-methylpurines (NMPs) and double-strand breaks (DSBs) in human fibroblasts.

NMPs, including N7-methylguanine (7MeG) and N3-methyladenine (3MeA), can be induced by environmental methylating agents (e.g. the soil fumigant methyl bromide), chemotherapeutics (e.g. nitrogen mustards), and natural cellular methyl donors like S-adenosylmethionine. The objective of this research was to compare the growth performance of broilers from two commercial breeds with control, low protein and low protein supplemented with crystalline amino acids diets. This was a randomized block design, and identical experiments were conducted on successively in two years. The Louisiana Bird Atlas Project is a multi-year citizen science effort designed to quantify bird distribution and abundance for all species regularly occurring in the state of Louisiana during two time periods: summer and winter. Data were collected by volunteers in a citizen science framework across eight years, from 2007 to 2014. A total of 351 species was recorded (254 during the Summer Bird Atlas and 315 during the Winter Bird Atlas). Endornaviruses are RNA viruses, which can infect plants yet cause no apparent symptoms. To date, most descriptions of endornaviruses infecting plants have been in cultivated species. A survey for endornaviruses in non-cultivated plants was initiated in 2015 and continued through 2017 in Baton Rouge, Louisiana. Two hundred and seven plant species were tested for distinctive dsRNA profiles by selective extraction and gel electrophoresis, of which seven contained endornavirus-like dsRNA. RT-PCR amplification of an endornavirus-specific sequence supported the endornavirus nature of six of the seven samples. The reniform nematode Rotylenchulus reniformis is a major pathogen of soybean and cotton in Louisiana. Previous studies have shown that populations of reniform nematode throughout the southern United States vary in reproduction and pathogenicity. Current research indicates that ocean acidification adversely affects the physiology and morphology of larval oysters, but the molecular mechanisms of this impact remain unstudied. Ocean acidification is contributed to by elevated atmospheric CO2 due to increased anthropogenic activities, causing heightened partial pressure of CO2 (pCO2), and eutrophication from land-based runoff in the Gulf. In Louisiana, sweetpotato (Ipomoea batatas) is infected in Louisiana by the four ubiquitous potyviruses: Sweetpotato feathery mottle virus (SPFMV), Sweetpotato virus G (SPVG), Sweetpotato virus 2 (SPV2) and the strain of SPFMV previously known as the common strain, recently renamed as Sweetpotato virus C (SPVC). These four viruses belong to the Potyviridae family, with single stranded RNA of ~11kb. The redbanded stink bug, Piezodorus guildinii (Westwood) is an invasive stink bug species that was first documented as a soybean pest in Louisiana during the year 2000. This species continues to expand northward in the MidSouth but information is lacking on its biology and ecology in the U.S. In order to determine P. guildinii’s northern range, studies were designed to investigate the cold tolerance ability of this species. RNA interference (RNAi) mediates potent antiviral response across kingdoms. In Caenorhabditis elegans nematodes, antiviral RNAi requires a virus sensor that is conserved in mammals and is amplified by secondary small interfering RNAs that are produced in a Dicer-independent manner.

To better understand worm antiviral RNAi, I carried out a biased genetic screen, aiming to identify novel antiviral RNAi genes. Histone variants contribute to chromatin complexity by creating specialized nucleosomes. Here, to investigate the pattern of H2A.Z histone variant distribution and its role in modulating gene expression in rice (Oryza sativa L.), we performed genome-wide profiling of ARP6-dependent H2A.Z deposition in rice seedlings. We demonstrated that under controlled conditions, the majority of H2A.Z deposition is within protein-coding genes (PCG), and the most highly expressed genes are enriched with H2A.Z at their 5’ ends near the transcription start site (TSS), whereas the medium- to low-expressed genes contain H2A.Z across the entire gene. Carbonic anhydrases (CAs) are zinc metalloenzymes which catalyze the interconversion of carbon dioxide and bicarbonate. It is hypothesized that CA activity facilitates CO2 flux in leaf mesophyll cells to maintain optimal rates of photosynthesis or to maintain a pool of inorganic carbon for other metabolic processes. There are three classes of CAs (α, β, and γ) in the model plant Arabidopsis thaliana. The βCAs and γCAs have been well studied, but the αCAs have received relatively little study. Comparative reproduction and pathogenicity of reniform nematode (Rotylenchulus reniformis) populations derived from single-egg masses and collected form West Carroll (WC), Rapides (RAP), Morehouse (MOR), and Tensas (TEN) parishes in Louisiana were evaluated in microplot and greenhouse trials. Data from microplot trials showed significant differences among isolates of reniform nematode in both reproduction and pathogenicity on upland cotton (Gossypium hirsutum) cultivars Phytogen 499 WRF, Deltapine 1133 B2RF, and Phytogen 333 WRF. Experiments were conducted to evaluate soybean, Glycine max (L.) Merr., responses to indigenous isolates of the reniform nematode (Rotylenchulus reniformis) in Louisiana and to understand the genetic variability of these native isolates. Microplot and greenhouse experiments were conducted to evaluate the comparative reproduction and pathogenicity of single egg-mass populations of R. reniformis isolated from West Carroll (WC), Rapides, Tensas and Morehouse (MOR) parishes of Louisiana. Data from full-season microplot trials, displayed significant differences in reproduction and pathogenicity of the nematode with the commercial soybean cultivars REV 56R63, Pioneer P54T94R, and Dyna-Gro 39RY57. Dense plant mats create ecological and economic consequences by displacing native species and impacting freshwater industries. Biological control programs using the salvinia weevil (Cyrtobagous salviniae Calder and Sands, Coleoptera: Curculionidae) have limited efficacy in giant salvinia’s northernmost range due to the weevil’s low cold tolerance and long-term establishment rates. The goal of this study was to examine potential adaptation within two generations of Gulf killifish exposed to polycyclic aromatic hydrocarbons (PAH) while also investigating the use of mucus as an effective and non-lethal alternative to determine concentrations of 11-ketotestosterone (11-KT) and vitellogenin (VTG) of F. grandis. Multiple biomarkers were used to assess adaptation within these fish, such as lysozyme (enzyme critical in innate immunity), and 11-ketotestosterone and vitellogenin (endocrine hormones often affected by PAHs).

Salvinia molesta is one of the world’s worst aquatic weeds and has cost Louisiana nearly $7 million worth of damage and economic impact each year. While aquatic herbicides and the biological control agent, Cyrtobagous salviniae, are the most efficacious control methods, there are limitations with each technology. Therefore, studies were conducted to evaluate insect mortality at upper and lower lethal temperatures and investigate integrated pest management (IPM) with insects and herbicides. Mowing, N fertilization and the application of preemergence herbicides (PRE) are cultural practices performed on centipedegrass to improve overall turf quality. It is posited that increasing mowing height and application of fertilizers can lead to greater turfgrass rooting and increase drought survival; while the application of PRE is reported to potentially have negative impacts on rooting. At two locations in Louisiana, studies examining the effects of these practices on centipedegrass rooting and drought tolerance were conducted.

Age-related macular degeneration (AMD) is one of the leading causes of blindness among the elderly worldwide. Retinal problems, specifically in the macula, hold potential for development of AMD. Macular pigment optical density (MPOD) gives a measure of the thickness of the macula and therefore health of the macula. During the 2016 growing season, research was conducted at three locations in the state of Louisiana to evaluate the impact of pre-bloom square loss on cotton lint yield and fiber quality. Two cotton varieties, Phytogen 499 WRF and Phytogen 222 WRF were chosen up which to imitate early season square loss due to tarnished plant bug, Lygus lineolaris (Palisot de Beauvois) and/or cotton fleahopper, Pseudatomoscelis seriatus (Reuter) feeding or unfavorable weather conditions. The Louisiana rice industry generates ~ 400 million dollars each year toward our state economy. Louisiana varieties are typically bred as pure lines, but hybrid (F1) varieties have the potential to increase grain yields 15% or more over conventional sources. A primary goal of the LSU AgCenter Hybrid Breeding program is to breed elite cross combinations (hybrid varieties) through development of environmentally sensitive male sterile and fertile pollinator lines. Extensive multi-location yield trials in Louisiana have demonstrated high grain and head rice yields for candidate hybrids, but improvements in maturity, lodging, and grain chalk are needed.
