In 2014, a user-friendly, web-accessible model was developed that allowed restoration practitioners and resource managers to easily estimate the TMDLrelated benefits of oyster reef (Crassostrea virginica) restoration per unit area, run restoration scenarios in Harris Creek, MD to optimize restoration planning and implementation, and calculate the benefits of the chosen plan. The model was rooted in scientifically defensible data and was readily transferrable to systems throughout the Chesapeake Bay and Eastern Shore. The model operated in five vertically well-mixed boxes along the main axis of the creek. Exchanges among creeks were computed using a tidal prism approach and were compared …

Climate change and increasing anthropogenic activities are causing rapid changes to environmental and ecological processes in the Arctic Ocean. To better understand these changes, scientists have increased research efforts in these regions, but to date the number of studies on Arctic nearshore habitats are lacking. My dissertation responds to the paucity of information and investigates patterns in Arctic nearshore fish communities and food webs to gain insight to how these ecosystems may shift as these changes continue. Coastal wetlands are among the most productive and carbon‐rich ecosystems on Earth. Long‐term carbon storage in coastal wetlands occurs primarily belowground as soil organic matter (SOM). In addition to serving as a carbon sink, SOM influences wetland ecosystem structure, function, and stability. To anticipate and mitigate the effects of climate change, there is a need to advance understanding of environmental controls on wetland SOM. This dataset includes an inventory of Gulf of Mexico oceanic fauna data including species, weight, and measurements collected from R/V Point Sur (Cruise DP05) from 2017-05-01 to 2017-05-11. The main gear type used was a 10-m2 Multiple Opening Closing Net and Environmental Sensing System (MOCNESS). The MOCNESS was fitted with 6 nets which were opened according to the following depth scheme: net 0 from the surface to 1500m, net 1 from 1500-1200m, net 2 from 200-1000m, net 3 from 1000-600m, net 4 from 600-200m, and net 5 from 200m to the surface. Diverse marine fish and squid form symbiotic associations with extracellular bioluminescent bacteria. These symbionts are typically free-living bacteria with large genomes, but one known lineage of symbionts has undergone genomic reduction and evolution of host dependence. It is not known why distinct evolutionary trajectories have occurred among different luminous symbionts, and not all known lineages previously had genome sequences available. In order to better understand patterns of evolution across diverse bioluminescent symbionts, we de novo sequenced the genomes of bacteria from a poorly studied interaction, the extracellular symbionts from the “lures” of deep-sea ceratioid anglerfishes. Anglerfishes are easily one of the most popular deep-sea creatures due to their menacing appearance, extreme sexual dimorphism, parasitic mating approach, and eye catching bioluminescent lure. Unlike most bioluminescent fishes, which intrinsically generate light, female anglerfishes belonging to nine of the 11 families within the suborder Ceratioidei (deep-sea anglerfishes) have developed a symbiotic relationship with bioluminescent bacteria that are housed within the light organs. Previous molecular work had identified symbionts from two anglerfish species as novel and possibly unculturable taxa (Haygood et al., 1992), but nothing more has been revealed about the bioluminecent symbionts of ceratioids. The southeastern United States represents one of the richest collections of aquatic biodiversity worldwide; however, many of these taxa are under an increasing threat of imperilment, local extirpation, or extinction. The pearl darter Percina aurora is a small-bodied freshwater fish endemic to the Pearl and Pascagoula river systems of Mississippi and Louisiana (USA). The last collected specimen from the Pearl River drainage was taken in 1973, and it now appears that populations in this system are likely extirpated. This reduced the historical range of this species by approximately 50%, ultimately resulting in federal protection under the US Endangered Species Act …

Seagrass beds are among the most ecologically important systems in the marine environment. They provide the primary production to nearby coral reef and mangrove communities, and seagrasses comprise a large component of the diets of many marine organisms including fishes, small invertebrate species, and many protected species such as manatees and sea turtles. This consumption provides a pathway for many contaminants to enter the marine food web via the seagrasses. Evolution occurs and can be conceptualized along a spectrum, bounded on one extreme by the relationships between deep lineages – such as phyla, classes, and orders – and on the other by the molecular dynamics of operational taxonomic units within a species, defined as population genetics. The release of hydrocarbons and chemical dispersant in marine environments may disrupt benthic ecosystems, including artificial reefs, formed by historic steel shipwrecks, and their associated organisms. Experiments were performed to determine the impacts of crude oil, dispersed crude oil, and dispersant on the community structure and function of microorganisms in seawater (SW) and biofilms formed on carbon steel, a common ship hull construction material. Steel corrosion was also monitored to illustrate how oil spills may impact preservation of steel shipwrecks. Microcosms were filled with seawater (SW) and incubated at 4°C. This record is the first report of black corals (Antipatharia) in shallow waters of the continental coast of Chile, and extends their geographical range in shallow waters of the upper continental shelf of South America by ~3000 km from Ecuador (~1°S) to Coquimbo, Chile (~29°S). Specimens were observed between 70 and 107 m on three underwater video transects executed in July 2016 on the rocky reef El Toro, which is located about 65 km northwest of Coquimbo. The images were taken with the cameras of a remotely operated vehicle (ROV) at a distance of about two meters from the rocks. …

The European green crab (Carcinus maenus) is one of the most notorious invasive species found along the East coast of the United States. Green crabs were introduced to the US in the 1800s when they supposedly rode in ballast water across the Atlantic Ocean. Green crabs are native to the Atlantic coasts of Europe and Northern Africa. Assigning links between microbial activity and biogeochemical cycles in the ocean is a primary objective for ecologists and oceanographers. Bacteria represent a small ecosystem component by mass, but act as the nexus for both nutrient transformation and organic matter recycling. There are limited methods to explore the full suite of active bacterial proteins largely responsible for degradation. Mass spectrometry (MS)-based proteomics now has the potential to document bacterial physiology within these complex systems. Global proteome profiling using MS, known as data dependent acquisition (DDA), is limited by the stochastic nature of ion selection, decreasing the detection of low abundance peptides. …

Coral reefs are one of the world’s most diverse yet heavily impacted marine ecosystems. As a result of many direct and indirect stressors, coral reefs have experienced major degradation over the last several decades. Declines in coral reefs in the Caribbean have been particularly acute and generally associated with the loss of key herbivores and an increase in algae. Herbivorous fishes such as parrotfishes can positively impact coral reefs by removing algae that compete with corals for light and space. Native (Chione californiensis) and non-indigenous bivalve species [Musculista senhousia (now known as Arcuatula senhousia), and Venerupis philippinarum] were collected from Mission Bay, San Diego, California and exposed to copper contaminated water at estimated concentrations of 0 ppb, 25 ppb, and 50 ppb over the course of two experimental periods of 18 days and 12 days. As global ocean change progresses, reef-building corals and their early life history stages will rely on physiological plasticity to tolerate new environmental conditions. Larvae from brooding coral species contain algal symbionts upon release, which assist with the energy requirements of dispersal and metamorphosis. The American lobster, Homarus americanus, H. Milne Edwards, 1837, supports the most economically valuable fishery along the North Atlantic coast of North America. A collapse in lobster populations in Southern New England (SNE) has coincided with increasing ocean temperatures and emerging diseases. This research investigated the etiologies of limp lobster disease (LLD) and epizootic shell disease (ESD), two diseases that continue to cause significant mortality in natural lobster populations. Mortality from LLD is associated with the bacteria Photobacterium indicum and is more intense in impounded lobsters. The role of post-settlement processes in benthic invertebrate recruitment dynamics has been well established; however, more recently, studies have been resolving the pre-settlement processes and environmental variables that may shape initial settlement. We examined the major space occupying barnacle Chthamalus fissus to determine the spatial and temporal dynamics of settlement in relation to larval supply, adult populations, and habitat characteristics (including elevation as a proxy for immersion, proximity to water’s edge, and the availability of free space) within the La Jolla, CA rocky intertidal. In coral reef ecosystems, mesophotic coral habitat (>30 m to the end of the photic zone) are extensions of shallow reefs and contribute to the persistence of coral reef populations. In the North West Gulf of Mexico (NW GOM), the Flower Garden Banks National Marine Sanctuary (FGBNMS) is an isolated reef ecosystem comprising contiguous shallow and mesophotic reefs habitats on two central banks along the margin of the continental shelf. There is a growing recognition for the need to understand how seawater carbonate chemistry over coral reef environments will change in a high-CO2 world to better assess the impacts of ocean acidification on these valuable ecosystems. Coral reefs modify overlying water column chemistry through biogeochemical processes such as net community organic carbon production (NCP) and calcification (NCC). Three species of fiddler crabs, Uca minax, U. pugnax, and U. pugilator, are commonly found in estuaries along the Atlantic coast, each with distinct adult habitats differing in salinity and sediment grain size. Prior research has found evidence for larvae exhibiting selective settlement; however, the degree to which and the method by which they choose their species-appropriate habitat to settle in is still unknown. Additionally, a recent study determined that chemical cues from adult crabs stimulate molting in field-caught fiddler crab megalopae, as previously determined in lab-reared megalopae; however, in 35 ppt seawater, few U. minax molted. …

Coastal wetlands perform valuable functions by protecting shorelines from floodwaters and storm surges, providing habitats for marine species, and improving local water quality. Unfortunately, over half of the area of global wetlands has been lost over the past century. Locally, in Jamaica Bay (Queens, NY), loss of wetlands has exceeded 98%. Restoration of Jamaica Bay marshes began in 2003. Ribbed mussels, Geukensia demissa, live symbiotically with marsh plants and have been shown to stabilize sediments and provide organic nutrients that enhance marsh plant growth. Mussels are suspension feeders, which collect algae from seawater and deposit organic matter in marsh sediments. …

Since Hutchinson first described the “Paradox of the Plankton” in 1961, research has been done to determine how and why the coexistence of so many different species of phytoplankton is possible. A critical part of this question is species succession, or how the assemblage of phytoplankton in a region changes over time. This study examines the succession of planktonic diatoms in San Francisco Bay, CA (USA) from September 2015 through December 2017 using phytoplankton samples and environmental data. Recent global water quality crises point to an urgent need for greater understanding of cyanobacterial harmful algal blooms (cHABs) and their drivers. Nearshore areas of Lake Erie such as Sandusky Bay may become seasonally limited by nitrogen (N) and are characterized by distinct cHAB compositions (i.e., Planktothrix over Microcystis). This study investigated phytoplankton N uptake pathways, determined drivers of N depletion, and characterized the N budget in Sandusky Bay. Nitrate (NO3-) and ammonium (NH4+) uptake, N fixation, and N removal processes were quantified by stable isotopic approaches.
