The coupling of high performance multi-dimensional liquid chromatography and tandem mass spectrometry for characterization of microbial proteins from complex environmental samples has paved the way for a new era in scientific discovery. The field of metaproteomics, which is the study of protein suite of all the organisms in a biological system, has taken a tremendous leap with the introduction of high-throughput proteomics. However, with corresponding increase in sample complexity, novel challenges have been raised with respect to efficient peptide separation via chromatography and bioinformatic analysis of the resulting high throughput data. Rare Occurrences Of Free-Living Bacteria Belonging To Sedimenticola From Subtidal Seagrass Beds Associated With The Lucinid Clam, Stewartia Floridana, Aaron M. Goemann

Lucinid clams and their sulfur-oxidizing endosymbionts comprise two compartments of a three-stage, biogeochemical relationship among the clams, seagrasses, and microbial communities in marine sediments. A population of the lucinid clam, Stewartia floridana, was sampled from a subtidal seagrass bed at Bokeelia Island Seaport in Florida to test the hypotheses: (1) S. floridana, like other lucinids, are more abundant in seagrass beds than bare sediments; (2) S. floridana gill microbiomes are dominated by one bacterial operational taxonomic unit (OTU) at a sequence similarity threshold level of 97% (a common cutoff for species level taxonomy) from 16S rRNA genes; …

Lucinid bivalves are capable of colonizing traditionally inhospitable shallow marine sediments due to metabolic functions of bacterial endosymbionts located within their gills. Because lucinids can often be the dominant sediment infauna, defining their roles in sediment and pore fluid geochemical cycling is necessary to address concerns related to changes in coastal biological diversity and to understanding the sensitivity of threatened coastal ecosystems over time. However, there has been limited research done to understand the diversity and distribution of many lucinid chemosymbiotic systems. As the most abundant biological entities in marine environments, viruses are an important component of marine food webs. The activity of viruses contributes significantly to the mortality of marine microorganisms, ultimately influencing biological function and chemical composition of aquatic systems by impacting species composition and flow of carbon, nitrogen and other nutrients. Despite the growing recognition that viral activity contributes to marine biogeochemical cycles, the extent to which virus infection reshapes host metabolism and the effect of this alteration on the composition of host lysate remains poorly understood. The diversity and distribution of fish species occurring in the Choctawhatchee River drainage in southeastern Alabama and northcentral Florida were surveyed to obtain historical baseline information. Three hundred seventy-four sites were evaluated for species diversity and distribution in the drainage, including compilation of unpublished records from southeastern natural history museums. The greatest diversity at any single site was 37 species. Sixty-eight sites were represented by 15 species or more, and 26 sites were represented by a single species. The most frequently encountered species includes Gambusia holbrooki, Percina nigrofasciata, Esox americanus, Notropis texanus, Lepomis macrochirus, Cyprinella n. sp. cf venusta, …

Prochlorococcus is a genus of extremely abundant marine cyanobacterium. This microbe is responsible for the majority of the primary production within marine environments and is thought to be the single most abundant photosynthetic organism. In addition to accounting for such a large portion of the world’s photosynthetic activity, Prochlorococcus functions with a genome much smaller than most other primary producers. Design Of An Underwater Video And Gps Mapping System For The Exploration Of Streambed Aquatic Populations, William Barbour

This design project was initiated due to the need for an underwater video mapping system optimized for exploration along the streambed or riverbed and under rocks. Such a system would be used for population mapping of fish and other aquatic species. The system also needed to incorporate global positioning system data with the visual data. The current prototype successfully fulfills the requirements for underwater practicality and visual and GPS data collection. It incorporates a compact waterproof camera with Sony lens, two Fenix high-intensity waterproof flashlights for illumination, a handheld DVR for recording video, and a Garmin 60CSx GPS unit. The …

Bacteria of the Roseobacter lineage are dominant bacterioplankton in coastal systems and contribute significantly to secondary production in oceanic environments. Generalities of Roseobacter ecology, diversity, and distributions are known, but the intraspecific differences between species and their dynamics over short temporal periods is not well understood. Bacteriophage that infect Roseobacters (‘roseophage’) have the potential to shunt secondary production into the dissolved carbon pool and through the process of infection alter Roseobacter physiology. Marine viruses are critically important in the regulation of biogeochemical cycles and host microbial communities. In this study, we tested whether the indirect effects of virus predation on a phototroph (i.e., Synechococcus) affected the composition of co-occurring heterotrophic bacteria under nitrogen and phosphorus limitation in long-term chemostat experiments. Using 454 Titanium barcoded pyrosequencing of the 16S rRNA gene, microbial diversity and technical (i.e., sequencing) reproducibility were assessed for nine individual chemostats across five different time points. A total of 325,142 reads were obtained; 194,778 high-quality, non-cyanobacterial sequences were assigned to 110 OTUs. Our results show high reproducibility …
