Magnetic resonance elastography (MRE) is a potentially transformative imaging modality allowing local and non-invasive measurement of biological tissue mechanical properties. It uses a specific phase contrast MR pulse sequence to measure induced vibratory motion in soft material, from which material properties can be estimated. Compared to other imaging techniques, MRE is able to detect tissue pathology at early stages by quantifying the changes in tissue stiffness associated with diseases. In an effort to develop the technique and improve its capabilities, two inversion algorithms were written to evaluate viscoelastic properties from the measured displacements fields. Peripheral arterial disease (PAD), which affects approximately 10 million Americans, is characterized by atherosclerosis of the non-coronary arteries. PAD produces a progressive accumulation of ischemic injury to the limbs that is reflected in a gradual worsening in the myofiber morphology and oxidative damage in the gastrocnemius muscle. In this study, we evaluated the hypothesis that quantitative morphological and biochemical parameters of gastrocnemius myofibers change in a consistent manner during the progression of PAD, provide an objective grading of muscle degeneration in the ischemic limb, and correlate to clinical stage of PAD. Intraoperative visual fluorescence imaging (vFI) has emerged as a promising aid to surgical guidance, but does not fully exploit the potential of the fluorescent agents that are currently available. Here, we introduce a quantitative fluorescence imaging (qFI) approach that converts spectrally-resolved data into images of absolute fluorophore concentration pixel-by-pixel across the surgical field of view (FOV). The resulting estimates are linear, accurate, and precise relative to true values, and spectral decomposition of multiple fluorophores is also achieved. A Near Infrared Spectral Tomography (NIRST) system has been developed and integrated into a commercial Digital Breast Tomosynthesis (DBT) scanner to allow structural and functional imaging of breast in vivo. The NIRST instrument uses an 8-wavelength continuous wave (CW) laser-based scanning source assembly and a 75-element silicon photodiode solid-state detector panel to produce dense spectral and spatial projection data from which spectrally constrained 3D tomographic images of tissue chromophores are produced. Cardiovascular disease is the leading cause death in the United States. Although emergency surgery and medicine can be used for cardiovascular disease treatment, the survivors will suffer for it afterwards. Ultrasound blood flow measurement provides a noninvasive way for cardiovascular diseases diagnosis. In this dissertation, three algorithms for blood flow velocity measurements were investigated and optimized. Feature tracking has been previously proposed for vector velocity measurement. Diffuse optical remission spectra from the mammalian neocortex at visible wavelengths contain spectral features originating from the mitochondria. A new algorithm is presented, based on analytically relating the first differential of the attenuation spectrum to the first differential of the chromophore spectra, that can separate and calculate the oxidation state of cytochrome c as well as the absolute concentration and saturation of hemoglobin. The algorithm is validated in phantoms and then tested on the neocortex of the rat during an anoxic challenge. We recently elevated interior tomography from its origin in computed tomography (CT) to a general tomographic principle, and proved its validity for other tomographic modalities including SPECT, MRI, and others. Here we propose "omni-tomography", a novel concept for the grand fusion of multiple tomographic modalities for simultaneous data acquisition in a region of interest (ROI). Omni-tomography can be instrumental when physiological processes under investigation are multi-dimensional, multi-scale, multi-temporal and multi-parametric. Both preclinical and clinical studies now depend on in vivo tomography, often requiring separate evaluations by different imaging modalities. Peripheral Arterial Occlusive Disease (PAOD) is an acquired inflammatory disease where a peripheral artery becomes occluded due to the buildup of atherosclerotic plaques. In patients that possess collateral arteries, an occlusion can lead to shear induced outward remodeling, arteriogenesis, of these collaterals, partially restoring blood flow. However, newly remodeled collaterals exhibit reduced functional vasodilation, which may impair normal activity, such as ambulation. To model chronic ischemia and arteriogenesis in collaterals, a femoral artery ligation in a murine hindlimb is commonly performed. Histology performed by Cal Poly students for research projects and labs are currently performed by hand using a dipping technique. This technique is time consuming, expensive, imprecise, and often unrepeatable. Central Coast Pathology donated a Dako Autostainer to the Biomedical Engineering Department that can perform immunohistological stains of up to 48 samples simultaneously using tightly controlled reagent volumes and incubation times. Protocols are programmed into the machine and can be repeated under the same conditions every time with minimal preparation and exposure to potentially dangerous reagents. Measurements of Cherenkov emission in tissue during radiation therapy are shown to enable estimation of hemoglobin oxygen saturation non-invasively, through spectral fitting of the spontaneous emissions from the treated tissue. Tissue oxygenation plays a critical role in the efficacy of radiation therapy to kill tumor tissue. Yet in-vivo measurement of this has remained elusive in routine use because of the complexity of oxygen measurement techniques. This study combines noninvasive hybrid diffuse optical spectroscopies [near-infrared spectroscopy (NIRS) and diffuse correlation spectroscopy (DCS)] with occlusive calibration for continuous measurement of absolute blood flow (BF), tissue blood oxygenation (StO2), and oxygen consumption rate (VO2) in exercising skeletal muscle. White matter (WM) microstructural declines have been demonstrated in Alzheimer's disease and amnestic mild cognitive impairment (aMCI). However, the pattern of WM microstructural changes in aMCI after controlling for WM atrophy is unknown. Here, we address this issue through joint consideration of aMCI alterations in fractional anisotropy, mean diffusivity, axial diffusivity, and radial diffusivity, as well as macrostructural volume in WM and gray matter compartments. In super-resolution (SR), a set of degraded low-resolution (LR) images are used to reconstruct a higher-resolution image that suffers from acquisition degradations. One way to boost SR images visual quality is to use restoration filters to remove reconstructed images artifacts. We propose an efficient method to optimally allocate the LR pixels on the high-resolution grid and introduce a mathematical derivation of a stochastic Wiener filter. Super-resolution (SR) refers to reconstructing a single high resolution (HR) image from a set of subsampled, blurred and noisy low resolution (LR) images. The reconstructed image suffers from degradations such as blur, aliasing, photo-detector noise and registration and fusion error. Wiener filter can be used to remove artifacts and enhance the visual quality of the reconstructed images. In this paper, we introduce a new fast stochastic Wiener filter for SR reconstruction and restoration that can be implemented efficiently in the frequency domain.
