Genetic Code Expansion In Pseudomonas Putida Kt2440, Xinyuan He, Tian Gao, Yan Chen, Kun Liu, Jiantao Guo, Wei Niu

Department of Chemical and Biomolecular Engineering: Faculty Publications

Pseudomonas putida KT2440 is an emerging microbial chassis for bio-based chemical production from renewable feedstocks and environmental bioremediation. However, tools for studying, engineering, and modulating protein complexes and biosynthetic enzymes in this organism are largely underdeveloped. Genetic code expansion for the incorporation of unnatural amino acids (unAAs) into proteins can advance such efforts and, furthermore, enable additional controls of biological processes of the strain. In this work, we established the orthogonality of two widely used archaeal tRNA synthetase and tRNA pairs in KT2440. Following the optimization of decoding systems, four unAAs were incorporated into proteins in response to a UAG …

The intestinal microbiome is essential to human health and homeostasis, and is implicated in the pathophysiology of disease, including congenital heart disease and cardiac surgery. Improving the microbiome and reducing inflammatory metabolites may reduce systemic inflammation following cardiac surgery with cardiopulmonary bypass (CPB) to expedite recovery postoperatively. Limited research exists in this area and identifying animal models that can replicate changes in the human intestinal microbiome after CPB is necessary. We used a piglet model of CPB with two groups, CPB (n=5) and a control group with mechanical ventilation (n=7), to evaluate changes to the microbiome, …

Department of Agricultural and Biological Systems Engineering: Faculty Publications

Canopy cover (CC) is an important indicator for crop development. Currently, CC can be estimated indirectly by measuring leaf area index (LAI) using commercially available hand-held meters. However, it does not capture the dynamics of CC. Continuous CC monitoring is essential for dry edible beans production since it can affect crop water use, weed, and disease control. It also helps growers to closely monitor “yellowness”, or senescence of dry beans to decide proper irrigation cutoff timing to allow the crop to dry down for harvest. Therefore, the goal of this study was to develop a device – CanopyCAM, containing software …

Department of Civil and Environmental Engineering: Faculty Publications

Groundwater overuse in different domains will eventually lead to global freshwater scarcity. To meet the anticipated demands, many governments worldwide are employing innovative and traditional techniques for forecasting groundwater availability by conducting research and studies. One challenging step for this type of study is collecting groundwater data from different sites and securely sending it to the nearby edges without exposure to hacking and data tampering. In the current paper, we send raw data formats from the Internet of Things to the Distributed Data Storage (DDS) and Blockchain (BC) edges. We use a distributed and decentralized architecture to store the statistics, …

Ab Initio Insight Into The Electrolysis Of Water On Basal And Edge (Fullerene C20) Surfaces Of 4 Å Single-Walled Carbon Nanotubes, Zhen Jiang, Nadia N. Intan, Qiong Yang Nov 2022

Ab Initio Insight Into The Electrolysis Of Water On Basal And Edge (Fullerene C20) Surfaces Of 4 Å Single-Walled Carbon Nanotubes, Zhen Jiang, Nadia N. Intan, Qiong Yang

Department of Chemical and Biomolecular Engineering: Faculty Publications

The extreme surface reactivity of 4 Å single-walled carbon nanotubes (SWCNTs) makes for a very promising catalytic material, however, controlling it experimentally has been found to be challenging. Here, we employ ab initio calculations to investigate the extent of surface reactivity and functionalization of 4 Å SWCNTs. We study the kinetics of water dissociation and adsorption on the surface of 4 Å SWCNTs with three different configurations: armchair (3,3), chiral (4,2) and zigzag (5,0). We reveal that out of three different configurations of 4 Å SWCNTs, the surface of tube (5,0) is the most reactive due to its small HOMO–LUMO …

Spatiotemporal Metabolic Network Models Reveal Complex Autotroph-Heterotroph Biofilm Interactions Governed By Photon Incidences, Poonam Phalak, Hans C. Bernstein, Stephen R. Lindemann, Ryan S. Renslow, Dennis G. Thomas, Michael A. Henson, Hyun-Seob Song

Department of Agricultural and Biological Systems Engineering: Faculty Publications

Autotroph-heterotroph interactions are ubiquitous in natural environment and play a key role in controlling various essential ecosystem functions, such as production and utilization of organic matter, cycling of nitrogen, sulfur, and other chemical elements. Understanding how these biofilm metabolic interactions are constrained in space and time remains challenging because fully predictive models designed for this purpose are currently limited. Toward filling this gap, here we developed community metabolic network models for two autotroph-heterotroph biofilm consortia (termed UCC-A and UCC-O), which share a suite of common heterotrophic members but have a single distinct photoautotrophic cyanobacterium (Phormidesmis priestleyi str. ANA and …

Phase Space Analysis Of Nonlinear Wave Propagation In A Bistable Mechanical Metamaterial With A Defect, Mohammed A. Mohammed, Piyush Grover Nov 2022

Phase Space Analysis Of Nonlinear Wave Propagation In A Bistable Mechanical Metamaterial With A Defect, Mohammed A. Mohammed, Piyush Grover

Department of Mechanical and Materials Engineering: Faculty Publications

We study the dynamics of solitary waves traveling in a one-dimensional chain of bistable elements in the presence of a local inhomogeneity (“defect”). Numerical simulations reveal that depending upon its initial speed, an incoming solitary wave can get transmitted, captured, or reflected upon interaction with the defect. The dynamics are dominated by energy exchange between the wave and a breather mode localized at the defect. We derive a reduced-order two degree of freedom Hamiltonian model for wave-breather interaction and analyze it using dynamical systems techniques. Lobe dynamics analysis reveals the fine structure of phase space that leads to the complicated …

Feedforward Control Of Thermal History In Laser Powder Bed Fusion: Toward Physics-Based Optimization Of Processing Parameters, Alex Riensche, Benjamin D. Bevans, Ziyad M. Smoqi, Reza Yavari, Ajay Krishnan, Josie Gilligan, Nicholas Piercy, Kevin D. Cole, Prahalada K. Rao

Department of Mechanical and Materials Engineering: Faculty Publications

We developed and applied a model-driven feedforward control approach to mitigate thermal-induced flaw formation in laser powder bed fusion (LPBF) additive manufacturing process. The key idea was to avert heat buildup in a LPBF part before it is printed by adapting process parameters layer-by-layer based on insights from a physics-based thermal simulation model. The motivation being to replace cumbersome empirical build-and-test parameter optimization with a physics-guided strategy. The approach consisted of three steps: prediction, analysis, and correction. First, the temperature distribution of a part was predicted rapidly using a graph theory-based computational thermal model. Second, the model-derived thermal trends were …

Correlating The Macrostructural Variations Of An Ion Gel With Its Carbon Dioxide Sorption Capacity, Tung Nguyen,, Mona Bavarian, Siamak Nejati

Department of Chemical and Biomolecular Engineering: Faculty Publications

We report on a direct correlation between the macroscale structural variations and the gas sorption capacities of an ion gel. Here, we chose 1-ethyl-3-methylimidazolium bis(trifluoromethyl sulfonyl)imide ([Emim][TF2N]) and poly(vinylidene fluoride)-co-hexafluoropropylene (PVDF-HFP) as the ionic liquid and host polymer, respectively. The CO2 sorption in the thin films of the IL-polymer was measured using the gravimetric method. The results of our experiment showed that the trend in CO2 uptake of these mixtures was nonlinearly correlated with the content of IL. Here, we highlight that the variations in the molecular structure of the polymers were the main reason behind …

A Method Of Assessing Peripheral Stent Abrasiveness Under Cyclic Deformations Experienced During Limb Movement, Courtney Keiser, Kaspars Maleckis, Pauline Struczewska, Majid Jadidi, Jason N. Mactaggart, Alexey Kamenskiy Nov 2022

A Method Of Assessing Peripheral Stent Abrasiveness Under Cyclic Deformations Experienced During Limb Movement, Courtney Keiser, Kaspars Maleckis, Pauline Struczewska, Majid Jadidi, Jason N. Mactaggart, Alexey Kamenskiy

Department of Mechanical and Materials Engineering: Faculty Publications

Poor outcomes of peripheral arterial disease stenting are often attributed to the inability of stents to accommodate the complex biomechanics of the flexed lower limb. Abrasion damage caused by rubbing of the stent against the artery wall during limb movement plays a significant role in reconstruction failure but has not been characterized. Our goals were to develop a method of assessing the abrasiveness of peripheral nitinol stents and apply it to several commercial devices. Misago, AbsolutePro, Innova, Zilver, SmartControl, SmartFlex, and Supera stents were deployed inside electrospun nanofibrillar tubes with femoropopliteal artery-mimicking mechanical properties and subjected to cyclic axial compression …

Revealing The Pulse-Induced Electroplasticity By Decoupling Electron Wind Force, Xing Li, Qi Zhu, Youran Hong, He Zheng, Jian Wang, Jiangwei Wang, Ze Zhang

Department of Mechanical and Materials Engineering: Faculty Publications

Micro/nano electromechanical systems and nanodevices often suffer from degradation under electrical pulse. However, the origin of pulse-induced degradation remains an open question. Herein, we investigate the defect dynamics in Au nanocrystals under pulse conditions. By decoupling the electron wind force via a properly-designed in situ TEM electropulsing experiment, we reveal a non-directional migration of Σ3{112} incoherent twin boundary upon electropulsing, in contrast to the expected directional migration under electron wind force. Quantitative analyses demonstrate that such exceptional incoherent twin boundary migration is governed by the electron-dislocation interaction that enhances the atom vibration at dislocation cores, rather than driven by the …

Foreign Object Debris Detection For Airport Pavement Images Based On Self-Supervised Localization And Vision Transformer, Travis Munyer, Daniel Brinkman, Xin Zhong, Chenyu Huang, Iason Konstantzos Oct 2022

Foreign Object Debris Detection For Airport Pavement Images Based On Self-Supervised Localization And Vision Transformer, Travis Munyer, Daniel Brinkman, Xin Zhong, Chenyu Huang, Iason Konstantzos

Durham School of Architectural Engineering and Construction: Faculty Publications

Supervised object detection methods provide subpar performance when applied to Foreign Object Debris (FOD) detection because FOD could be arbitrary objects according to the Federal Aviation Administration (FAA) specification. Current supervised object detection algorithms require datasets that contain annotated examples of every to-be-detected object. While a large and expensive dataset could be developed to include common FOD examples, it is infeasible to collect all possible FOD examples in the dataset representation because of the openended nature of FOD. Limitations of the dataset could cause FOD detection systems driven by those supervised algorithms to miss certain FOD, which can become dangerous …

Department of Mechanical and Materials Engineering: Faculty Publications

Although different materials and designs have been tried in search of the ideal as well as ultrawideband light absorber, achieving ultra-broadband and robust unpolarized light absorption over a wide angular range has proven to be a major issue. Light-field regulation capabilities provided by optical metamaterials are a potential new technique for perfect absorbers. It is our goal to design and demonstrate an ultra-wideband solar absorber for the ultraviolet to a mid-infrared region that has an absorptivity of TE/TM light of 96.2% on average. In the visible, NIR, and MIR bands of the solar spectrum, the absorbed energy is determined to …

It is a known fact that large quantities of farm and meat products rot and are wasted if correct actions are not taken, which may lead to serious health issues if consumed. There is no proper system for tracking and communicating the status of the goods to their respective stakeholders in a secure way. Consumers have every right to know the quality of the products they consume. Using monitoring tools, such as the Internet of Agricultural Things (IoAT), and modern data protection techniques for storing and sharing, will help mitigate data integrity issues during the transmission of sensor records, increasing …

Dynamics Of Crop Evapotranspiration Of Four Major Crops On A Large Commercial Farm: Case Of The Navajo Agricultural Products Industry, New Mexico, Usa, Koffi Djaman, Komlan Koudahe, Ali T. Mohammed

Department of Agricultural and Biological Systems Engineering: Faculty Publications

Crop evapotranspiration (ETa) is the main source of water loss in farms and watersheds, and with its effects felt at a regional scale, it calls for irrigation professionals and water resource managers to accurately assess water requirements to meet crop water use. On a multi-crop commercial farm, different factors affect cropland allocation, among which crop evapotranspiration is one of the most important factors regarding the seasonally or annually available water resources for irrigation in combination with the in-season effective precipitation. The objective of the present study was to estimate crop evapotranspiration for four major crops grown on the Navajo Agricultural …

Reactive oxygen species (ROS), a by-product of aerobic life, are highly reactive molecules with unpaired electrons. The excess of ROS leads to oxidative stress, instigating the peroxidation of polyunsaturated fatty acids (PUFA) in the lipid membrane through a free radical chain reaction and the formation of the most bioactive aldehyde, known as 4-hydroxynonenal (4-HNE). 4-HNE functions as a signaling molecule and toxic product and acts mainly by forming covalent adducts with nucleophilic functional groups in proteins, nucleic acids, and lipids. The mitochondria have been implicated as a site for 4-HNE generation and adduction. Several studies clarified how 4-HNE affects the …

Fabricating 3-Dimensional Human Brown Adipose Microtissues For Transplantation Studies, Ou Wang, Li Han, Haishuang Lin, Mingmei Tian, Shuyang Zhang, Bin Duan, Soonkyu Chung, Chi Zhang, Xiaojun Lian, Yong Wang, Yuguo Lei

Department of Chemical and Biomolecular Engineering: Faculty Publications

Transplanting cell cultured brown adipocytes (BAs) represents a promising approach to prevent and treat obesity (OB) and its associated metabolic disorders, including type 2 diabetes mellitus (T2DM). However, transplanted BAs have a very low survival rate in vivo. The enzymatic dissociation during the harvest of fully differentiated BAs also loses significant cells. There is a critical need for novel methods that can avoid cell death during cell preparation, transplantation, and in vivo. Here, we reported that preparing BAs as injectable microtissues could overcome the problem. We found that 3D culture promoted BA differentiation and UCP-1 expression, and the optimal initial …

Updated Perspectives On The Role Of Biomechanics In Copd: Considerations For The Clinician, Jennifer M. Yentes, Wai-Yan Liu, Kuan Zhang, Eric J. Markvicka, Stephen I. Rennard

Department of Electrical and Computer Engineering: Faculty Publications

Patients with chronic obstructive pulmonary disease (COPD) demonstrate extra-pulmonary functional decline such as an increased prevalence of falls. Biomechanics offers insight into functional decline by examining mechanics of abnormal movement patterns. This review discusses biomechanics of functional outcomes, muscle mechanics, and breathing mechanics in patients with COPD as well as future directions and clinical perspectives. Patients with COPD demonstrate changes in their postural sway during quiet standing compared to controls, and these deficits are exacerbated when sensory information (eg, eyes closed) is manipulated. If standing balance is disrupted with a perturbation, patients with COPD are slower to return to baseline …

A Nanofiber-Embedded Microfluidic Platform For Studying Neurobiology, Donghee Lee, Navatha Shree Sharma, S. M. Shatil Shahriar, Kai Yang, Zheng Yan, Jingwei Xie

Department of Mechanical and Materials Engineering: Faculty Publications

Due to their biomimetic properties, electrospun nanofibers have been widely used in neurobiology studies. However, mechanistic understanding of cell-nanofiber interactions is challenging based on the current in vitro culture systems due to the lack of control of spatiotemporal patterning of cells and difficulty in monitoring single cell behavior. To overcome these issues, we apply microfluidic technology in combination with electrospun nanofibers for in vitro studies of interactions between neurons and nanofiber materials. We demonstrate a unique nanofiber embedded microfluidic device which contains patterned aligned or random electrospun nanofibers as a new culture system. With this device, we test how different …
