Analysing models of biological networks typically relies on workflows in which different software tools with sensitive parameters are chained together, many times with additional manual steps. The accessibility and reproducibility of such workflows is challenging, as publications often overlook analysis details, and because some of these tools may be difficult to install, and/or have a steep learning curve. The CoLoMoTo Interactive Notebook provides a unified environment to edit, execute, share, and reproduce analyses of qualitative models of biological networks. This framework combines the power of different technologies to ensure repeatability and to reduce users’ learning curve of these technologies. The framework …

A Mechanistic Computational Model Reveals That Plasticity Of Cd4+ T Cell Differentiation Is A Function Of Cytokine Composition And Dosage, Bhanwar Lal Puniya, Robert G. Todd, Akram Mohammed, Deborah M. Brown, Matteo Barberis, Tomáš Helikar Jan 2018

A Mechanistic Computational Model Reveals That Plasticity Of Cd4+ T Cell Differentiation Is A Function Of Cytokine Composition And Dosage, Bhanwar Lal Puniya, Robert G. Todd, Akram Mohammed, Deborah M. Brown, Matteo Barberis, Tomáš Helikar

Department of Biochemistry: Faculty Publications

CD4+ T cells provide cell-mediated immunity in response to various antigens. During an immune response, naïve CD4+ T cells differentiate into specialized effector T helper (Th1, Th2, and Th17) cells and induced regulatory (iTreg) cells based on a cytokine milieu. In recent studies, complex phenotypes resembling more than one classical T cell lineage have been experimentally observed. Herein, we sought to characterize the capacity of T cell differentiation in response to the complex extracellular environment. We constructed a comprehensive mechanistic (logical) computational model of the signal transduction that regulates T cell differentiation. The model’s dynamics were characterized and analyzed under …

Inglorious Passages: Noncombat Deaths In The American Civil War, Chris Mackowski Jan 2018

Inglorious Passages: Noncombat Deaths In The American Civil War, Chris Mackowski

Civil War Book Review

In 2008, Drew Gilpin Faust’s This Republic of Suffering opened the way for what some scholars have since termed a “dark turn” in Civil War scholarship. Historian Brian Matthew Jordan has argued this darker, more complex approach properly considers the war “not as an event, but as a human experience”—and, despite the remove of more than a century and a half, an experience that can once again make us viscerally uncomfortable. The latest contribution to this body of dark scholarship comes from Brian Steel Wills, Inglorious Passages: Noncombat Deaths in the American Civil War (University Press of Kansas, …

Slavery On The Periphery: The Kansas-Missouri Border In The Antebellum And Civil War Eras, Jack Trammell

Civil War Book Review

Slavery on the Borderlands Slavery has been called the original sin in American history, and there have justifiably been hundreds of studies, books, and treatments of its many nuances and intersectionalities. It continues to be in many ways the American conversation. One shortcoming in the ....

The Commanders: Civil War Generals Who Shaped The American West, Charles R. Bowery Jr. Jan 2018

The Commanders: Civil War Generals Who Shaped The American West, Charles R. Bowery Jr.

Civil War Book Review

Students of American military history tend to focus on the nation’s large-scale, conventional conflicts between peer forces on set-piece battlefields. This focus ignores the salient fact that in the nation’s two hundred forty-plus years, her land forces have spent most of their time and resources in low-intensity conflict: counterinsurgency, counterterrorism, or peacekeeping. That cognitive dissonance makes Robert M. Utley’s new book an interesting and useful contribution. Utley, a former Chief Historian of the National Park Service and author of more than twenty books, is one of the nation’s foremost authorities on the American West. In The Commanders, Utley shifts …

Beyond Freedom: Disrupting The History Of Emancipation, Dale Kretz Jan 2018

Beyond Freedom: Disrupting The History Of Emancipation, Dale Kretz

Civil War Book Review

Beyond Freedom grew out of a conference organized by David Blight, Gregory Downs, and Jim Downs at the Gilder Lehrman Center for the Study of Slavery, Resistance, and Abolition. Each chapter in this short volume aims to raise new questions and provoke new discussions about the field of emancipation. Emancipation studies for the past few decades has been dominated by what the editors call the freedom paradigm, the story of a deeply contested but “ever-expansive concept of freedom”(3).

American Amphibious Warfare: The Roots Of Tradition To 1865, Hal Friedman Jan 2018

American Amphibious Warfare: The Roots Of Tradition To 1865, Hal Friedman

Civil War Book Review

Gary Ohl’s book on Early American amphibious warfare is a welcome addition to the historiography on this highly specialized aspect of naval warfare. He introduces new concepts or perspectives that I think will assist other scholars in their endeavors. At the same time, he also employs this history in a way that might be very valuable to strategic planners and policymakers. As such, the book is not just history but informed historical policy analysis. The latter, however, may alienate purists as much as it attracts practitioners.

Strategic Nationalism: Deciphering Chinese Strategy In The South China Sea, William Levesque Jan 2018

Strategic Nationalism: Deciphering Chinese Strategy In The South China Sea, William Levesque

Honors Theses

Over the last two decades, the South China Sea has become an international flashpoint and site of frequent Chinese aggression. Chinese naval, coast guard, and militia vessels frequently sail the natural-resource rich waters, and China has undertaken a massive campaign of island building to support its claims. The motivations behind China's aggression and their choice of strategy, however, remain ambiguous and the topic of major academic discussion. This Honors Thesis provides a new hypothesis, strategic nationalism, which is capable of explaining China's recent actions in the South China Sea.

Parody Of Power: Determining The Violence Levels Of Hegemonic Transitions, Dane R. Ecton Jan 2018

Parody Of Power: Determining The Violence Levels Of Hegemonic Transitions, Dane R. Ecton

Masters Theses

While established literature defines the terms in which a hegemonic transition would occur between great powers, it does not define the precise process. This thesis argues that the perceptions of the rising power affects the violence levels of the transition. The perception of hegemonic action as well as the rising power's role in the world fundamentally affect the way in which transitions do occur. These perceptions are formed through a knowledge of the internal intentions of the rising power which can be explored through the history of the country, the foreign policy decision-making structure, as well as external cues given …

Oxime-Containing Acetylcholinesterase Reactivators And Their Complexes With Pd(Ii) And Pt(Ii) Ions: Recent Developments, Ivayla Pantcheva, Ahmed Nedzhib, Liudmil Antonov

Turkish Journal of Chemistry

The ability of oxime-containing acetylcholinesterase reactivators BT-07 (K005), BT-08 (K033), BT-07-4M (K074), and obidoxime (H$_{2}$LX$_{2}$, X = Cl$^{-}$, Br$^{-})$ to bind palladium(II) or platinum(II) cations was evaluated in aqueous solutions (pH 7.4) at metal-to-ligand molar ratio varying from 1:10 to 10:1. Spectral changes were monitored within a week after mixing the reagents in the range from 220 nm to 500 nm. Results showed that depending on chemical structure and reaction time, oximes form two complex species of composition, [MHL]$^{3+}$ or [M$_{2}$L]$^{4+}$ (M = Pd(II), Pt(II)). It was also found that complexation of platinum(II) ions proceeds slower as compared to palladium(II). …

Are We Reading Russia Right?, Nicolai Petro

Political Science Faculty Publications

Despite the passage of time, Cold War patterns of thinking about Russia show no sign of weakening in America. To avoid repeating the mistakes of the past, we need to look at Russian society in a fundamentally different light. We must learn to appreciate it as a democracy that shares key similarities, as well as differences, with the West.

How The West Lost Russia: Explaining The Conservative Turn In Russian Foreign Policy, Nicolai N. Petro Jan 2018

How The West Lost Russia: Explaining The Conservative Turn In Russian Foreign Policy, Nicolai N. Petro

Political Science Faculty Publications

A decade ago many Russian analysts concluded that the West’s efforts to preserve its global superiority would be futile and the emergence of a polycentric world was inevitable. To benefit from this transition Russia should adopt a strategy that combined great power realism and “traditional” Russian values. This strategy, first elaborated in Vladimir Putin’s Valdai Speech of 2013, is known as ‘Civilizational Realism’.

This article describes the emergence of Russia’s new sense of self-worth, how and why Russia gradually lost faith in the West as a potential partner, and how, through the internal adoption and external projection of conservative multicultural …

Unmanned Aerial Vehicles In Counterterrorism Efforts And Implications For International Humanitarian Law, Kunle Adebamiji Olulowo Jan 2018

Unmanned Aerial Vehicles In Counterterrorism Efforts And Implications For International Humanitarian Law, Kunle Adebamiji Olulowo

Walden Dissertations and Doctoral Studies

The United States increasingly has resorted to the use of Unmanned Aerial Vehicles (UAVs) for targeted killings of terrorists as a counterterrorism strategy. More states and terrorist organizations also are acquiring UAVs and this development can lead to indiscriminate and unregulated use of UAVs. Previous researchers have indicated the surveillance ability and precise weapon delivery capacity of UAVs make them a weapon of choice for U.S. counterterrorism efforts. Although the U.S. government estimated the collateral damage involved in the use of UAVs at 3-5%, nongovernmental sources put it at 25-40%. A gap exists in the current literature regarding public perception …

Dispositional Optimism Effects On Stress And Police Task Performance, Roland Art Perez Jan 2018

Dispositional Optimism Effects On Stress And Police Task Performance, Roland Art Perez

Walden Dissertations and Doctoral Studies

The study of stress on police task performance is important as this relationship can positively or negatively impact encounters with the public. This study focused on protective factors of positive psychology within the measured construct of dispositional optimism as a possible mediator of stress effects on physical task performance. The cognitive processing models used were the performance efficiency theory and attentional control theory as they apply in perceptual motor skill. Using a mediation model, the research question asked whether dispositional optimism mediated the relationship between stress and a pistol performance accuracy task. This study used a limited data set collected …
