Charting The Landscape Of Ventral Stream Neural Code On Generative Image Manifolds, Binxu Wang Sep 2023

Charting The Landscape Of Ventral Stream Neural Code On Generative Image Manifolds, Binxu Wang

Arts & Sciences Graduate Student Theses and Dissertations

The natural world features high-dimensional retinal inputs to the visual system. In contrast, to study vision in the lab, only sparsely sampled image sets are used. Given this immense natural image manifold, what is a principled way to sample and understand the neural representations on it? In this thesis, we frame the neural coding question in a geometric way. Neural tuning can be conceptualized as a landscape on the natural image manifold, and generative models such as GANs provide a concrete instantiation of the manifolds. We hypothesized that the maximally activating images or peaks on these landscapes are critical for …

Pathogen-Driven Crispr Screens Identify Trex1as A Regulator Of Dna Self-Sensing During Influenza Virus Infection, Clayton Mickelson, Autumn E Sanders, Tony Hu, Srishti Gupta, Ryan A Langlois, Judith A Smith, Andrew Mehle

Faculty, Staff and Student Publications

Host:pathogen interactions dictate the outcome of infection, yet the limitations of current approaches leave large regions of this interface unexplored. Here, we develop a novel fitness-based screen that queries factors important during the middle to late stages of infection. This is achieved by engineering influenza virus to direct the screen by programming dCas9 to modulate host gene expression. Our genome-wide screen for pro-viral factors identifies the cytoplasmic DNA exonuclease TREX1. TREX1 degrades cytoplasmic DNA to prevent inappropriate innate immune activation by self-DNA. We reveal that this same process aids influenza virus replication. Infection triggers release of mitochondrial DNA into the …

Energy Extraction From Black Holes By Cosmic Strings, Michael Ramsey Sep 2023

Energy Extraction From Black Holes By Cosmic Strings, Michael Ramsey

Discovery Day

Cosmic strings, speculative one-dimensional objects, are thought to result from spontaneous, electroweak symmetry-breaking phase transitions in the early universe. If cosmic strings exist, they could extract energy from spinning black holes via the Penrose process. Although theoretically motivated, cosmic strings have not yet been observed. We propose an indirect method of observing a cosmic string by investigating a pulsar-black hole binary system, using high precision observations of pulsars. We then aim to place bounds on cosmic string abundance and tension.

Cultural Legacies In The Amazonian Holocene: A Paleoecological Perspective, S. Yoshi Maezumi Sep 2023

Cultural Legacies In The Amazonian Holocene: A Paleoecological Perspective, S. Yoshi Maezumi

Sustainability Seminar Series

The extent to which Indigenous land use and cultural burning practices have altered modern ecosystems is a hotly debated topic in archaeology and paleoecology. To address this issue, an interdisciplinary approach combining archaeological, archaeobotany, palaeoecolgoy, and palaeoclimatology is used to investigate climate-human-ecosystem interactions in the Amazon. These data indicate Indigenous Amazonians employed diverse subsistence strategies that combined cultural burning, agroforestry, polyculture, and soil amelioration that maximized subsistence diversity without large-scale land clearing. These data provide evidence of resource diversification, improved food security, and sustainable anthropogenic landscapes during increased climate variability and expanding Indigenous populations during the late Holocene. These data …

Bare-Bones Based Salp Swarm Algorithm For Text Document Clustering, Mohammed Azmi Al-Betar, Ammar Kamal Abasi, Ghazi Al-Naymat, Kamran Arshad, Sharif Naser Makhadmeh

Machine Learning Faculty Publications

Text Document Clustering (TDC) is a challenging optimization problem in unsupervised machine learning and text mining. The Salp Swarm Algorithm (SSA) has been found to be effective in solving complex optimization problems. However, the SSA’s exploitation phase requires improvement to solve the TDC problem effectively. In this paper, we propose a new approach, known as the Bare-Bones Salp Swarm Algorithm (BBSSA), which leverages Gaussian search equations, inverse hyperbolic cosine control strategies, and greedy selection techniques to create new individuals and guide the population towards solving the TDC problem. We evaluated the performance of the BBSSA on six benchmark datasets from …

A Multinomial Modeling Approach To Assess Supplier Delivery Performance For Buyer-Supplier Alignment, Kuntal Bhattacharyya, Alfred L. Guiffrida, Milton Rene Soto-Ferrari, Paul Schikora

Faculty Research Articles

Purpose – Untimely delivery of goods and services, especially in a post-COVID landscape, is a critical harbinger of end-to-end fulfillment. Existing literature in supplier delivery modeling is focused on penalizing suppliers for late deliveries built into a contractual transaction, which eventually erodes trust. As such, a holistic modeling technique focused on long-term relationship building is missing. This study aims to design a supplier evaluation model that analytically equates supplier delivery performance to cost realization while replicating a core attribute of successful supply chains – alignment, leading to long-term supplier relationships. Design/methodology/approach – The supplier evaluation model designed in this paper …

The Role Of Leading-Edge Serrations In Controlling The Flow Over Owls’ Wing, Tanner Saussaman, Asif Nafi, David Charland, Hadar Ben-Gida, Roi Gurka

Physics and Engineering Science

We studied the effects of leading-edge serrations on the flow dynamics developed over an owl wing model. Owls are predatory birds. Most owl species are nocturnal, with some active during the day. The nocturnal ones feature stealth capabilities that are partially attributed to their wing microfeatures. One of these microfeatures is small rigid combs (i.e. serrations) aligned at an angle with respect to the incoming flow located at the wings' leading-edge region of the primaries. These serrations are essentially passive flow control devices that enhance some of the owls' flight characteristics, such as aeroacoustics and, potentially, aerodynamics. We performed a …

On Subset Labelings Of Trees, Gary Chartrand, Ebrahim Salehi, Ping Zhang Sep 2023

On Subset Labelings Of Trees, Gary Chartrand, Ebrahim Salehi, Ping Zhang

Mathematical Sciences Faculty Research

For a nontrivial graph G, a subset labeling of G is a labeling of the vertices of G with nonempty subsets of the set [r]={1, 2, ... , r} for a positive integer r such that two vertices of G have disjoint labels if and only if the vertices are adjacent. The subset index ρ(G) of G is the minimum positive integer r for which G has such a subset labeling from the set [r]. If T is a tree of diameter d, then ρ(Pd+1) ≤ ρ(T). It is shown that there are several classes of trees T of diameter …

S. Okumura, Nathaniel B. Carl, Brianna T. Dinn, Destiny Ly, Kylie N. Sacapano, Allie Tajii, Cedric P. Owens

Biology, Chemistry, and Environmental Sciences Faculty Articles and Research

Chlorogenic acid esterases (ChlEs) are a useful class of enzymes that hydrolyze chlorogenic acid (CGA) into caffeic and quinic acid. ChlEs can break down CGA in foods to improve their sensory properties and release caffeic acid in the digestive system to improve the absorption of bioactive compounds. This work presents the structure, molecular dynamics, and biochemical characterization of a ChlE from Lactobacillus helveticus (Lh). Molecular dynamics simulations suggest that substrate access to the active site of LhChlE is modulated by two hairpin loops above the active site. Docking simulations and mutational analysis suggest that two residues within …
