Revealing Gene Regulation-Based Neural Network Computing In Bacteria, Samitha S. Somathilaka, Sasitharan Balasubramaniam, Daniel P. Martins, Xu Li
School of Computing: Faculty Publications
Bacteria are known to interpret a range of external molecular signals that are crucial for sensing environmental conditions and adapting their behaviors accordingly. These external signals are processed through a multitude of signaling transduction networks that include the gene regulatory network (GRN). From close observation, the GRN resembles and exhibits structural and functional properties that are similar to artificial neural networks. An in-depth analysis of gene expression dynamics further provides a new viewpoint of characterizing the inherited computing properties underlying the GRN of bacteria despite being non-neuronal organisms. In this study, we introduce a model to quantify the gene-to-gene interaction …

Sctiger: A Deep-Learning Method For Inferring Gene Regulatory Networks From Single-Cell Gene Expression Data, Madison Dautle
Theses and Dissertations
Inferring gene regulatory networks (GRNs) from single-cell RNA-sequencing (scRNA-seq) data is an important computational question to reveal fundamental regulatory mechanisms. Although many computational methods have been designed to predict GRNs, none work on condition specific GRNs by directly using paired datasets of case versus control experiments, common in diverse biological research projects. We present a novel deep-learning based method, scTIGER, for GRN detection by using the co-dynamics of gene expression. scTIGER also employs cell type-based pseudotiming, an attention-based convolutional neural network method, and permutation-based significance testing to infer GRNs from gene modules. We first applied scTIGER to scRNA-seq datasets of …

Transhuman Bodies: A Survey Of Three Avenues Of Societal Critique From Literature With Cyborg, Android, And Clone Subjects, Wesley Sanders
Student Theses and Dissertations
This thesis seeks to explore three different avenues of societal critique using works in Science Fiction which have as their subjects cyborgs, androids, or clones. In the thesis, I begin by addressing the unique way SF literature comments on gender politics through the use of objectified cyborgs and androids, typically with male creators and would be male masters. Following this, I explore the concept of a semiotic liminality surrounding cyborgs and androids and illustrate how that liminality complicates conceptions of what constitutes a living creature. Finally, the thesis shifts to the commodification of the cyborg where I attempt to illustrate …

Introduction. To reduce the stream of solid waste going to landfills, innovative means for beneficial use are essential. The diversity and volume of organic wastes pose singular problems and opportunities for recovery and circularity. Common processes for organics include conversion to biofuels and carbonization to biochar, typically done by torrefaction (dry pyrolysis). Research on biochar explores its potential as pollutant adsorbent, agricultural or polluted soil amendment, biofuel (directly or as feedstock), and for carbon sequestration (Ighalo et al., 2022; Cavali et al., 2023). Recently, other processes at lower temperatures such as hydrothermal carbonization (HTC) offer new possibilities (Seshadri et al., …

Breast cancer is a leading cause of death in women worldwide, and early detection is crucial for successful treatment. Computer-aided diagnosis (CAD) systems have been developed to assist doctors in identifying breast cancer on ultrasound images. In this paper, we propose a novel fuzzy relative-position-coding (FRPC) Transformer to classify breast ultrasound (BUS) images for breast cancer diagnosis. The proposed FRPC Transformer utilizes the self-attention mechanism of Transformer networks combined with fuzzy relative-position-coding to capture global and local features of the BUS images. The performance of the proposed method is evaluated on one benchmark dataset and compared with those obtained by …

Background Psilocybin has been studied for its potential therapeutic benefits, particularly for the treatment of psychiatric disorders such as anxiety, depression, and obsessive-compulsive disorder. While more research is needed as psilocybin-assisted therapy becomes more prevalent, future pharmacists will probably be involved at some level. At present, pharmacists receive minimal training on psilocybin, and little is known about their attitudes toward its use for medical purposes. Findings from recent clinical studies have attempted to establish the safety and medical efficacy of psilocybin, leading to an increased interest in therapeutic psilocybin use in the United States. This study aimed to assess if …

Boron–nitrogen-containing heterocycles with extended conjugated π-systems such as polycyclic aromatic 1,2-azaborines, hold the fascination of organic chemists due to their unique optoelectronic properties. However, the majority of polycyclic aromatic 1,2-azaborines aggregate at high concentrations or in the solid-state, resulting in aggregation-caused quenching (ACQ) of emission. This practical limitation poses significant challenges for polycyclic aromatic 1,2-azaborines’ use in many applications. Additionally, only a few solvatochromic polycyclic aromatic 1,2-azaborines have been reported and they all display minimal solvatochromism. Therefore, the scope of available polycyclic 1,2-azaborines needs to be expanded to include those displaying fluorescence at high concentration and in the solid-state as …

“‘Normal Is What We Make It, Right?’ Ordinary Aesthetics And Uncanny Twists In Contemporary Tv Series.", Jeroen Gerrits
Comparative Literature Faculty and Student Scholarship
Contemporary TV shows, characterized by their complex narrative form, are designed to reveal the simple. They enable characters and viewers alike to discover the ordinary by coupling the everyday to an underworld populated by criminals, demons, vampires, and other kinds of “lowlifes.” I will argue here that the structure of the Möbius strip, or Escher twist, draws a particular aesthetic appeal at the intersection of these worlds. I call these twists uncanny in the Cavellian sense that the underworld, looking strangely familiar, has the capacity of making the ordinary look unfamiliar, inherently strange, and unstable. Rather than allowing us to …

Better Models For High-Stakes Tasks, Jacob Ryan Epifano
Theses and Dissertations
The intersection of machine learning and healthcare has the potential to transform medical diagnosis, treatment, and research. Machine learning models can analyze vast amounts of medical data and identify patterns that may be too complex for human analysis. However, one of the major challenges in this field is building trust between users and the model. Due to things like high false alarm rate and the black box nature of machine learning models, patients and medical professionals need to understand how the model arrives at its recommendations. In this work, we present several methods that aim to improve machine learning models …

Consequences And Incentives Of Fair Learning, Andrew Estornell
McKelvey School of Engineering Graduate Student Theses & Dissertations
As algorithmic decision-making systems become increasingly entrenched in human-centric domains such as hiring and lending, it is crucial that these systems do not perpetuate historical bias or unfairly discriminate against sensitive demographics. However, in these domains, considering group fairness as the sole factor often leads to two significant consequences: 1) incentivizing individuals to strategically alter their behavior to obtain desired outcomes (e.g., hiding debt to qualify for a loan), and 2) achieving fairness at the expense of individual welfare (e.g., equalizing lending rates between groups by offering fewer total loans). We explore these consequences from both theoretical and empirical perspectives …

Enhanced Shortwave Absorption And Rapid Covid-19 Spread: A Tale Of Two Aerosol-Driven Impacts, Payton Beeler
McKelvey School of Engineering Graduate Student Theses & Dissertations
Aerosols have a major influence on Earth’s climate and cause adverse health effects by degrading ambient air quality. Aerosols impact Earth’s climate directly, by scattering and absorbing incoming shortwave radiation, and indirectly by altering cloud optical properties, cloud formation, and precipitation. Uncertainties in our understanding of these processes limit our current knowledge about the effect of aerosols on Earth’s climate. Poor air quality is globally the largest environmental health risk. Epidemiological studies have uncovered clear relationships of gaseous pollutants and particulate matter (PM) with adverse health outcomes, including increased risk of cardiovascular and respiratory diseases. However, the effects of PM …

The success of image classification using small samples is contingent on neural network models' capability to derive image representations from the data. A proposed solution is a small-sample image classification system that leverages attention mechanisms and meta-learning to capture more comprehensive image information. Due to its ability to efficiently suppress irrelevant characteristics and accentuate pertinent ones, this technique may extract more robust multiscale features and enhance classification performance through meta-learning.In this paper, the effectiveness of the multi-scale attention network is verified on two datasets, namely, Mini-ImageNet and Tiered-ImageNet, and the accuracy of the method is 58.54% for 5-way 1shot and …

Due to the COVID -19 pandemic, MOOCs have become a popular form of learning for college students. However, unlike traditional face-to-face courses, MOOCs offer little faculty supervision, which may result in students being insufficiently motivated to continue learning, ultimately leading to a high dropout rate. Consequently, the problem of high dropout rates in MOOCs requires urgent attention in MOOC research. Predicting dropout rates is the first step to address this problem, and MOOCs have a large amount of behavioral data that can be used for such predictions. Most existing models for predicting MOOC dropout based on behavioral data assign equal …
