Time And Chance Happen To Them All: A Macroevolutionary Examination Of The Effects Of Whole Genome Multiplications, Eric Robert Hagen
Time And Chance Happen To Them All: A Macroevolutionary Examination Of The Effects Of Whole Genome Multiplications, Eric Robert Hagen
Graduate Theses and Dissertations
Polyploidy, the state of having more than two complete sets of chromosomes, is common in plants and has been linked to several beneficial traits. On the macroevolutionary scale, the effects of polyploidy have been hotly debated for over one hundred years, being alternatively described as an “evolutionary dead end” and the most important discovery in evolutionary biology since Darwin and Wallace. This thesis aims to contribute to the debate by studying the diversification, biogeography, and ecophysiology of polyploid flowering plants with recently developed phylogenetic comparative methods. This dissertation has three chapters. In Chapter I, I review work on the so-called …

Chemostratigraphic And Paleoclimatic Studies Of Cloverly Formation, Northern Wyoming, U.S.A, Queen Amarachi Kalu
Graduate Theses and Dissertations
The Early – Late Cretaceous transition in Western North America recorded a period of rapid climatic and tectonic change in Earth’s history. Major climate events associated with large igneous province eruptions caused several instances of ocean anoxic events (OAE) and perturbations to the global carbon (C) – cycle. These perturbations to the global C-cycle are observed in the bulk organic C record of both marine and terrestrial deposits and can be used to correlate units across major depositional basins. Major efforts are being made to generate time-constrained palaeontologic and paleoclimate information from the North American Cordilleran foreland basin and C-isotope …
On Neo-Humean Accounts For Natural Laws, Tori Helen Cotton
On Neo-Humean Accounts For Natural Laws, Tori Helen Cotton
Graduate Theses and Dissertations
Humeanism about laws is a metaphysical doctrine that claims that the complete scope of the world is comprised of the mosaic—a vast collection of particular, localized facts about the world, and everything else supervenes on this arrangement of facts. Reductionism about laws, the claim that laws of nature reduce to, and thereby supervene on, the Humean mosaic, follows from this view. The first part of the thesis explores Humeanism about laws and the evolving landscape of pragmatic approaches within this domain. Building upon the insights gained from this analysis, the second part of the thesis proposes a novel response to …

Phenotypic And Transcriptomic Characterization Of Rice Snrk1 Mutants Developed By Crispr/Cas9 Mutagenesis, Maria Clara Faria Chaves
Graduate Theses and Dissertations
SnRK1 is a heterotrimeric protein kinase that is composed of a catalytic subunit (α) and two regulatory subunits (β and βγ), and it has a main role in regulating energy homeostasis in the plant by modulating anabolic and catabolic process. SnRK1 phosphorylates and alters the activities of enzymes involved in metabolism and regulates gene expression by altering the activity of chromatin-remodeling enzymes or the transcription factors. Rice contains three functional paralogs of SnRK1α: SnRK1αa (LOC_Os03g17980), SnRK1αb (LOC_Os08g37800), and SnRK1αc (LOC_Os05g45420). This study focused on the function of these SnRK1 paralogs by evaluating the phenotypic and transcriptomic characteristics and the disease …

Effects Of Parental Deployment On Military-Connected High School Students And Strategies For Academic Success, Sean T. Lucas
Electronic Theses and Dissertations
Abstract The problem investigated in this study was unknown opportunities that exist for educators to meet the academic needs of students who are affected by combat parental deployment and how this challenge of combat deployment disrupts the family’s dynamic, thus challenging their children academically. The Air Force, Army, Navy, Marines, and Coast Guard made up about 1% of the total United States population in 2015. Most of these people were married, 42% had children, and 54% of their children were in kindergarten to 12th grade. The Department of Defense school system is comprised of 166 accredited schools across 11 foreign …

An Analysis Of The Consequences Of Running Away Among Black And Hispanic Female Juvenile Offenders With An Emphasis On Future Orientation, K Jagadish Kumar
An Analysis Of The Consequences Of Running Away Among Black And Hispanic Female Juvenile Offenders With An Emphasis On Future Orientation, K Jagadish Kumar
All Dissertations
Girls are prominent in the etiology of runaways due to having higher runaway rates than boys. While empirical studies of runaways have extensively focused on the causes of girls’ runaways, few studies shed light on the runaway consequences. Those studies that analyzed the consequences of a girl’s runaway have majorly stressed the delinquent outcomes. However, studies of runaway consequences have minimally paid attention to youth future orientation since future orientation is a vital factor in youth offending behavior. Furthermore, contextual background, such as runaway, influences the same future orientation. Therefore, this research explored the understudied relationship between the girl’s runaway …

Othermothering: At-Risk Black Males In A Primary S.E.A.S. Milieu, Kathryn Brown
All Dissertations
The purpose of this study was to explore othermothering efforts and capture life experiences and interactions of Black female teachers with at-risk Black male students in a K–12 classroom setting and throughout their lives. Academic othermothering informs understanding of how Black women assume a politicized ethic of care and accountability toward Black students as if they were their own family. It is a type of service that Black women faculty give to help students through the academic journey.
The influence of othermothering as support, survival, and legacy building is irrefutable. Structured interviews were conducted with four Black educators, three females, …

The geographic range of the nine-banded armadillo (Dasypus novemcinctus) has rapidly been expanding within the United States for the last 150 years. One of the factors contributing to this astounding range expansion is the species’ ability to survive in and colonize human-dominated areas. Despite the fact that armadillos live alongside humans in numerous towns and cities across the Southeastern, Southcentral, and now Midwestern United States, we know relatively little about the behavior and ecology of armadillos in human-developed areas. Here, we used motion-triggered game cameras in over 115 residential yards in the rapidly developing Northwest corner of Arkansas …

DNA adducts and strand breaks are induced by various exogenous and endogenous agents. Accumulation of DNA damage is implicated in many disease processes, including cancer, aging, and neurodegeneration. The continuous acquisition of DNA damage from exogenous and endogenous stressors coupled with defects in DNA repair pathways contribute to the accumulation of DNA damage within the genome and genomic instability. While mutational burden offers some insight into the level of DNA damage a cell may have experienced and subsequently repaired, it does not quantify DNA adducts and strand breaks. Mutational burden also infers the identity of the DNA damage. With advances …

SLC7A7 deficiency, or lysinuric protein intolerance (LPI), causes loss of function of the y+LAT1 transporter critical for efflux of arginine, lysine and ornithine in certain cells. LPI is characterized by urea cycle dysfunction, renal disease, immune dysregulation, growth failure, delayed bone age and osteoporosis. We previously reported that Slc7a7 knockout mice (C57BL/6×129/SvEv F2) recapitulate LPI phenotypes, including growth failure. Our main objective in this study was to characterize the skeletal phenotype in these mice. Compared to wild-type littermates, juvenile Slc7a7 knockout mice demonstrated 70% lower body weights, 87% lower plasma IGF-1 concentrations and delayed skeletal development. Because poor survival prevents …

Major achievements in bone research have always relied on animal models and in vitro systems derived from patient and animal material. However, the use of animals in research has drawn intense ethical debate and the complete abolition of animal experimentation is demanded by fractions of the population. This phenomenon is enhanced by the reproducibility crisis in science and the advance of in vitro and in silico techniques. 3D culture, organ-on-a-chip, and computer models have improved enormously over the last years. Nevertheless, the overall complexity of bone tissue-cross talk and the systemic and local regulation of bone physiology can often only …

SUMMARY: In any population under selective pressure, a central challenge is to distinguish the genes that drive adaptation from others which, subject to population variation, harbor many neutral mutations de novo. We recently showed that such genes could be identified by supplementing information on mutational frequency with an evolutionary analysis of the likely functional impact of coding variants. This approach improved the discovery of driver genes in both lab-evolved and environmental Escherichia coli strains. To facilitate general adoption, we now developed ShinyBioHEAT, an R Shiny web-based application that enables identification of phenotype driving gene in two commonly used model bacteria, …

In the field of rare diseases, progress in molecular diagnostics led to the recognition that variants linked to autosomal-dominant neurodegenerative diseases of later onset can, in the context of biallelic inheritance, cause devastating neurodevelopmental disorders and infantile or childhood-onset neurodegeneration. TOR1A-associated arthrogryposis multiplex congenita 5 (AMC5) is a rare neurodevelopmental disorder arising from biallelic variants in TOR1A, a gene that in the heterozygous state is associated with torsion dystonia-1 (DYT1 or DYT-TOR1A), an early-onset dystonia with reduced penetrance. While 15 individuals with AMC5-TOR1A have been reported (less than 10 in detail), a systematic investigation of …

PURPOSE: Dominant variants in the retinoic acid receptor beta (RARB) gene underlie a syndromic form of microphthalmia, known as MCOPS12, which is associated with other birth anomalies and global developmental delay with spasticity and/or dystonia. Here, we report 25 affected individuals with 17 novel pathogenic or likely pathogenic variants in RARB. This study aims to characterize the functional impact of these variants and describe the clinical spectrum of MCOPS12.

FINCA syndrome [MIM: 618278] is an autosomal recessive multisystem disorder characterized by fibrosis, neurodegeneration and cerebral angiomatosis. To date, 13 patients from nine families with biallelic NHLRC2 variants have been published. In all of them, the recurrent missense variant p.(Asp148Tyr) was detected on at least one allele. Common manifestations included lung or muscle fibrosis, respiratory distress, developmental delay, neuromuscular symptoms and seizures often followed by early death due to rapid disease progression.
Here, we present 15 individuals from 12 families with an overlapping phenotype associated with nine novel NHLRC2 variants identified by exome analysis. All patients described here presented with …

Dental pulp stem cells (DPSCs) have garnered significant interest in dental research for their unique characteristics and potential in tooth development and regeneration. While there were many studies to define their stem cell-like characteristics and osteogenic differentiation functions that are considered ideal candidates for regenerating damaged dental pulp tissue, how endogenous DPSCs respond to dental pulp injury and supply new dentin-forming cells has not been extensively investigated in vivo. Here, we review the recent progress in identity, function, and regulation of endogenous DPSCs and their clinical potential for pulp injury and regeneration. In addition, we discuss current advances in new …

Advancements in sequencing technologies and assembly methods enable the regular production of high-quality genome assemblies characterizing complex regions. However, challenges remain in efficiently interpreting variation at various scales, from smaller tandem repeats to megabase rearrangements, across many human genomes. We present a PanGenome Research Tool Kit (PGR-TK) enabling analyses of complex pangenome structural and haplotype variation at multiple scales. We apply the graph decomposition methods in PGR-TK to the class II major histocompatibility complex demonstrating the importance of the human pangenome for analyzing complicated regions. Moreover, we investigate the Y-chromosome genes, DAZ1/DAZ2/DAZ3/DAZ4, of which structural variants have been linked to …

Triple-negative breast cancer (TNBC) constitutes 10%–15% of all breast tumors. The current standard of care is multiagent chemotherapy, which is effective in only a subset of patients. The original objective of this study was to deploy a mass spectrometry (MS)-based kinase inhibitor pulldown assay (KIPA) to identify kinases elevated in non-pCR (pathologic complete response) cases for therapeutic targeting. Frozen optimal cutting temperature compound–embedded core needle biopsies were obtained from 43 patients with TNBC before docetaxel- and carboplatin-based neoadjuvant chemotherapy. KIPA was applied to the native tumor lysates that were extracted from samples with high tumor content. Seven percent of all …

Type VIIb secretion systems (T7SSb) in Gram-positive bacteria facilitate physiology, interbacterial competition, and/or virulence via EssC ATPase-driven secretion of small ɑ-helical proteins and toxins. Recently, we characterized T7SSb in group B Streptococcus (GBS), a leading cause of infection in newborns and immunocompromised adults. GBS T7SS comprises four subtypes based on variation in the C-terminus of EssC and the repertoire of downstream effectors; however, the intraspecies diversity of GBS T7SS and impact on GBS-host interactions remains unknown. Bioinformatic analysis indicates that GBS T7SS loci encode subtype-specific putative effectors, which have low interspecies and inter-subtype homology but contain similar domains/motifs and therefore …

Oxygen supplementation is life saving for premature infants and for COVID-19 patients but can induce long-term pulmonary injury by triggering inflammation, with xenobiotic-metabolizing CYP enzymes playing a critical role. Murine studies showed that CYP1B1 enhances, while CYP1A1 and CYP1A2 protect from, hyperoxic lung injury. In this study we tested the hypothesis that Cyp1b1-null mice would revert hyperoxia-induced transcriptomic changes observed in WT mice at the transcript and pathway level. Wild type (WT) C57BL/6J and Cyp1b1-null mice aged 8-10 weeks were maintained in room air (21% O

Proper characterization of cancer cell states within the tumor microenvironment is a key to accurately identifying matching experimental models and the development of precision therapies. To reconstruct this information from bulk RNA-seq profiles, we developed the XDec Simplex Mapping (XDec-SM) reference-optional deconvolution method that maps tumors and the states of constituent cells onto a biologically interpretable low-dimensional space. The method identifies gene sets informative for deconvolution from relevant single-cell profiling data when such profiles are available. When applied to breast tumors in The Cancer Genome Atlas (TCGA), XDec-SM infers the identity of constituent cell types and their proportions. XDec-SM also …

Receptors for estrogen and progesterone frequently interact, via Cohesin/CTCF loop extrusion, at enhancers distal from regulated genes. Loss-of-function CTCF mutation in >20% of human endometrial tumors indicates its importance in uterine homeostasis. To better understand how CTCF-mediated enhancer-gene interactions impact endometrial development and function, the Ctcf gene was selectively deleted in female reproductive tissues of mice. Phosphoinositide-dependent kinase-1 (PDK1) is a master kinase of the protein A, G, and C (AGC) family kinases that play important roles in regulating cancer cell proliferation, survival, and metabolism. Besides phosphorylating/activating AKT at the cell membrane in a PI3K-dependent manner, PDK1 also exhibits constitutive activity on many other AGC kinases for tumor-promoting activity. In the latter case, PDK1 protein levels dominate its activity. We previously reported that MAPK4, an atypical MAPK, can PI3K-independently promote AKT activation and tumor growth. Here, using triple-negative breast cancer (TNBC) cell models, we demonstrate that MAPK4 can also enhance PDK1 protein synthesis, thus phosphorylate/activate PDK1 …

The complement system is a major component of the innate immune system that works through the cytolytic effect of the membrane attack complex (MAC). Complement component 7 (C7) is essential for MAC assembly and its precisely regulated expression level is crucial for the cytolytic activity of MAC. We show that C7 is specifically expressed by the stromal cells in both mouse and human prostates. The expression level of C7 inversely correlates with clinical outcomes in prostate cancer. C7 is positively regulated by androgen signaling in the mouse prostate stromal cells. The androgen receptor directly transcriptionally regulates the mouse and human …
