Faculty Research 2020

Sputum induction is a non-invasive method to evaluate the airway environment, particularly for asthma. RNA sequencing (RNA-seq) of sputum samples can be challenging to interpret due to the complex and heterogeneous mixtures of human cells and exogenous (microbial) material. In this study, we develop a pipeline that integrates dimensionality reduction and statistical modeling to grapple with the heterogeneity. LDA(Latent Dirichlet allocation)-link connects microbes to genes using reduced-dimensionality LDA topics. We validate our method with single-cell RNA-seq and microscopy and then apply it to the sputum of asthmatic patients to find known and novel relationships between microbes and genes.

Investigating The Dynamics Of Elk Population Size And Body Mass In A Seasonal Environment Using A Mechanistic Integral Projection Model, Shelly Lachish, Ellen E. Brandell, Meggan E. Craft, Andrew P. Dobson, Peter J. Hudson, Daniel R. Macnulty, Tim Coulson

Wildland Resources Faculty Publications

Environmentally mediated changes in body size often underlie population responses to environmental change, yet this is not a universal phenomenon. Understanding when phenotypic change underlies population responses to environmental change is important for obtaining insights and robust predictions of population dynamics in a changing world. We develop a dynamic integral projection model that mechanistically links environmental conditions to demographic rates and phenotypic traits (body size) via changes in resource availability and individual energetics. We apply the model to the northern Yellowstone elk population and explore population responses to changing patterns of seasonality, incorporating the interdependence of growth, demography, and density-dependent …

Influence Of Reactant Stoichiometry On The Composition Of Nanojar Product Mixtures, Ali Al Maamuri Jun 2020

Influence Of Reactant Stoichiometry On The Composition Of Nanojar Product Mixtures, Ali Al Maamuri

Honors Theses

Nanojars are large metal-organic complexes comprised of 26‒36 repeating units of [Cu(OH)(R-pz)] (R-pz = pyrazolate anion, where R is either H or a substituent), which strongly and selectively incarcerate highly hydrophilic anions. Nanojars are prepared by the reaction of a copper salt, pyrazole, a base and an anion source (which could be the copper salt itself or a different salt). Usually, a mixture of nanojars of different sizes is obtained: {anion[Cu(OH)(pz)]n} (n = 26‒36; anion = carbonate, sulfate, etc.). The value of n depends on the incarcerated anion and the substituents on the pyrazole moiety. It has become apparent that …

Improving Access To Standards, Susan B. Wainscott, Richard J. Zwiercan Jun 2020

Improving Access To Standards, Susan B. Wainscott, Richard J. Zwiercan

Library Faculty Research

Engineers, as well as other professionals, researchers and students in many disciplines, will occasionally need to use standards documents from a wide variety of standards developing organizations. As our university aims to simultaneously increase research productivity and graduation rates, the need for rapid access to full text standards documents will only increase. In the past, most standards were provided by the library in bound, print format, with the exception of digital IEEE standards, just-in-case they were needed. It was, and remains, cost-prohibitive to acquire all of the standards that a public, doctoral-degree-granting university community might need. Several actions were taken …

Early Childhood Neurodevelopmental Profiles: Premature And Small For Gestational Age Infants, Alicia Gibson Jun 2020

Early Childhood Neurodevelopmental Profiles: Premature And Small For Gestational Age Infants, Alicia Gibson

Doctor of Psychology (PsyD)

Infants born premature (<37 >weeks) and small for gestational age (SGA; <5 >lbs, 8ozs, >37 weeks) are at greater risk for neurodevelopmental delays. Delays can be global neurodevelopmental differences, including academic achievement, communication development, and motor skills. Currently, there is not a large enough body of research differentiating the two groups. Neurodevelopmental profile score differences were analyzed between children born premature, children born SGA, children born both premature and SGA, and children born average for gestational age (AGA). Neurodevelopmental domains explored included social, adaptive, communication (expressive and receptive), motor (gross and fine), and cognitive functioning using the Battelle Developmental Inventory (BDI-2 …

One-Dimensional Sensor Learns To Sense Three-Dimensional Space, Chen Zhu, Rex E. Gerald, Yizheng Chen, Jie Huang Jun 2020

One-Dimensional Sensor Learns To Sense Three-Dimensional Space, Chen Zhu, Rex E. Gerald, Yizheng Chen, Jie Huang

Electrical and Computer Engineering Faculty Research & Creative Works

A sensor system with ultra-high sensitivity, high resolution, rapid response time, and a high signal-to-noise ratio can produce raw data that is exceedingly rich in information, including signals that have the appearances of "noise". The "noise"feature directly correlates to measurands in orthogonal dimensions, and are simply manifestations of the off-diagonal elements of 2nd-order tensors that describe the spatial anisotropy of matter in physical structures and spaces. The use of machine learning techniques to extract useful meanings from the rich information afforded by ultra-sensitive one-dimensional sensors may offer the potential for probing mundane events for novel embedded phenomena. Inspired by our …

Sexual Abuse Prevention For Adolescents With Intellectual And Developmental Disabilities: Parent Perceptions And Program Effectiveness, Katie Lyn Barton Jun 2020

Sexual Abuse Prevention For Adolescents With Intellectual And Developmental Disabilities: Parent Perceptions And Program Effectiveness, Katie Lyn Barton

Theses and Dissertations

Individuals with Intellectual and Developmental Disabilities (IDD) are at an increased risk of experiencing sexual abuse. While there are evidence-based prevention programs for typically developing children, research addressing the IDD population is lacking. Research is also lacking in parent's attitudes towards sexual abuse prevention in the IDD population. Study 1 used a mixed-methods design to measure parent's perceptions of a sexual abuse prevention program. A survey method was used to gather information from parents (n=79). Differences of a variety of variables were considered but only those focusing on the nature of disability, communication abilities, and severity of disability were significant. …

Histone Deacetylase 3 Is Required For Development And Metamorphosis In The Red Flour Beetle, Tribolium Castaneum, Smitha George, Subba Reddy Palli

Entomology Faculty Publications

Background

Hormones are chemical communication signaling molecules released into the body fluids to stimulate target cells of multicellular organisms. We recently showed that histone deacetylase 1 (HDAC1) plays an important role in juvenile hormone (JH) suppression of metamorphosis in the red flour beetle, Tribolium castaneum. Here, we investigated the function of another class I HDAC member, HDAC3, and show that it is required for the normal development of T. castaneum.

Results

RNA interference-mediated knockdown of the HDAC3 gene affected development resulting in abnormally folded wings in pupae and adults. JH analog, hydroprene, suppressed the expression of HDAC3 in …

Plasmodium Vivax Liver Stage Assay Platforms Using Indian Clinical Isolates, Pradeep A. Subramani, Neha Vartak-Sharma, Seetha Sreekumar, Pallavi Mathur

Open Access archive

Background: Vivax malaria is associated with significant morbidity and economic loss, and constitutes the bulk of malaria cases in large parts of Asia and South America as well as recent case reports in Africa. The widespread prevalence of vivax is a challenge to global malaria elimination programmes. Vivax malaria control is particularly challenged by existence of dormant liver stage forms that are difficult to treat and are responsible for multiple relapses, growing drug resistance to the asexual blood stages and host-genetic factors that preclude use of specific drugs like primaquine capable of targeting Plasmodium vivax liver stages. Despite an obligatory …

Viscoelasticity And Spectral Analysis With Tikhonov Regularization, Ethan Hoppe Jun 2020

Viscoelasticity And Spectral Analysis With Tikhonov Regularization, Ethan Hoppe

Mechanical Engineering and Materials Science Independent Study

The focus of this independent study is an in-depth study of viscoelasticity and the mechanisms to obtaining a viscoelastic spectrum from stress data. The independent study begins with a study of simple models such as the Maxwell, Kelvin, and Zener models. It then proceeds to biphasic models associated with Biot theory, as expounded upon by Mow and co-workers. The paper culminates with a study of spectral methods and Tikhonov regularization for the spectral analysis of material behavior, including noise sensitivity and signal-noise information.

White Supremacy Culture And Capitalism As Co-Dependent Systems Of Oppression, Allegra Kistler Ellis

Honors Theses

This thesis seeks to discuss questions surrounding the intricacies and intertwining narratives of white supremacy culture and capitalism, and other systems of oppression that they fuel. For my research, I intentionally used anecdotes, essays, poems, books, and social media posts by primarily queer, trans, Black and Indigenous women and femmes. In doing so, I delve into the inherent relationship between whiteness, white exploitative institutions, and power. I discuss the history of the two systems of oppression in the United States through analyzing pillars and characteristics of white supremacy culture and capitalism, western colonized science and research, sexism, white feminism, fatphobia, …

Genome-Wide Identification And Characterization Of Snrk Family Genes In Brassica Napus, Weizhuo Zhu, Dezhi Wu, Lixi Jiang, Lingzhen Ye

Publications

BACKGROUND: Sucrose non-fermenting 1 related protein kinases (SnRK) play crucial roles in responding to biotic and abiotic stresses through activating protein phosphorylation pathways. However, little information of SnRK genes was available in Brassica napus, one of important oil crops. Recently, the released sequences of the reference genome of B.napus provide a good chance to perform genome-wide identification and characterization of BnSnRK gene family in the rapeseed. RESULTS: Totally 114 SnRK genes distributed on 19 chromosomes were identified in the genome of B.napus and classified into three subfamilies on the basis of phylogenetic analysis and the domain types. According to gene …

Autism And Externalizing Behaviors: Attachment As A Protective Factor, Rebecca Kramer Jun 2020

Autism And Externalizing Behaviors: Attachment As A Protective Factor, Rebecca Kramer

Clinical Psychology Dissertations

Children with autism spectrum disorder (ASD) exhibit externalizing behaviors at a higher rate when compared to their typically developing (TD) counterparts (Bauminger, Solomon, & Rogers, 2010; Gray, Keating, Taffe, & Brereton, 2012). Numerous longitudinal and cross-sectional studies assert that attachment is one of the most salient predictors of childhood externalizing behaviors (e.g., Green and Goldwyn, 2002). Despite this, little research has examined the relation between attachment and externalizing behaviors in children with ASD. This study investigated the extent to which high levels of attachment buffer the symptoms of externalizing behaviors in children with ASD, potentially informing future interventions. In addition, …

Wildland fires have a multitude of ecological effects in forests, woodlands, and savannas across the globe. A major focus of past research has been on tree mortality from fire, as trees provide a vast range of biological services. We assembled a database of individual-tree records from prescribed fires and wildfires in the United States. The Fire and Tree Mortality (FTM) database includes records from 164,293 individual trees with records of fire injury (crown scorch, bole char, etc.), tree diameter, and either mortality or top-kill up to ten years post-fire. Data span 142 species and 62 genera, from 409 fires occurring …

Nuclear Morphology And The Biology Of Cancer Cells, Edgar G. Fischer Jun 2020

Nuclear Morphology And The Biology Of Cancer Cells, Edgar G. Fischer

Pathology Research and Scholarship

BACKGROUND: For more than a century, diagnostic pathologists have used morphologic abnormalities of the nucleus as essential diagnostic features to distinguish benign from malignant cells. These features include nuclear enlargement and increased nuclear-to-cytoplasmic ratio, nuclear membrane irregularities, hyperchromasia, and abnormal chromatin distribution. As our knowledge about the genetic and epigenetic abnormalities of cancer cells has increased in recent decades, the pathophysiologic mechanisms that underlie these morphologic abnormalities remain incompletely understood.

SUMMARY: This review attempts to summarize biologic abnormalities in malignant cells related to these morphologic changes. The molecular anatomy of the nuclear envelope in normal and malignant cells is discussed …
