Mrub_3014 Is Orthologous To B2756, Samir Abdelkarim, Dr. Lori Scott
Meiothermus ruber Genome Analysis Project
This project is part of the Meiothermus ruber genome analysis project, which uses a collection of online bioinformatics tools to predict gene function. We investigated the biological function of the gene Mrub_3014, which we hypothesize is a component of the CRISPR-Cas prokaryotic defense system. We predict that Mrub_3014 (DNA coordinates 3054943..3055575) encodes CRISPR-associated protein Cse3/case which function as an endonuclease. Our hypothesis is supported by identical hits for Mrub_3014 and b2756 to the KEGG, Pfam, TIGRfam, CDD and PDB databases, as well as a low E-value for a pairwise NCBI BLAST comparison. Both protein products are predicted to be localized …

Meiothermus ruber Genome Analysis Project
This project is part of the Meiothermus ruber genome analysis project, which uses a collection of online bioinformatics tools to predict gene function. We investigated the biological function of gene Mrub_3013, which we hypothesize is orthologous to b2755 in E. coli K12 MG1655 (a.k.a. Cas1). We investigated the biological function of a gene with the M. ruber locus tag of Mrub_3013, which we hypothesize is a component of the CRISPR-Cas prokaryotic defense system in M. ruber. We predict that Mrub_3013 (DNA coordinates 3,053,978-3,054,940) encodes the protein Cas1 which as part of the CRISPR-Cas system, selects and cuts the foreign …

Meiothermus ruber Genome Analysis Project
This project is part of the Meiothermus ruber genome analysis project, which uses a collection of online bioinformatics tools to predict gene function. We investigated the biological functions of two genes: mrub_3020 and mrub_1489. We make two hypotheses in this investigation: a) mrub_3020 is orthologous to the gene b2761 in E. coli K12 MG1655 (a.k.a. casC); b) mrub_1489 is a paralog of mrub_3020. We also predict that the two genes encode unique proteins: mrub_3020 with DNA coordinates 3060491…3063190 encodes a CRISPR – associated helicase (Cas3) that supports the Cascade complex of the CRISPR – Cas adaptive immune system …

Effects Of Temperature On Crispr/Cas System, Eddie Beckom, Dr. Lori Scott
Meiothermus ruber Genome Analysis Project
This project is part of the Meiothermus ruber genome analysis project, which uses a collection of online bioinformatics tools to predict gene function. We investigated the effect of temperature on the complexity of CRISPR/Cas systems in bacterial organisms across temperature classifications. We predict that temperature extremes would result in CRISPR/Cas systems with multiple operons, repeating cas genes, and complex systems. CRISPR/Cas systems can be classified into three types with a number of subtypes based on the CRISPR-associated genes, cas genes, present in a given organism. Our hypothesis is supported by the presence of multiple operons in thermophilic organisms based on …

Meiothermus ruber Genome Analysis Project
This project is part of the Meiothermus ruber genome analysis project, which uses a collection of online bioinformatics tools to predict gene function. We investigated the biological function of mrub_3013 and the nature of its relationship with mrub_1477 and mrub_0224. We hypothesized that mrub_3013 is orthologous to b2755 in E. coli K12 MG1655 (a.k.a. cas1). We predict that mrub_3013 encodes the enzyme Cas1, which is involved in spacer acquisition in the CRISPR-Cas prokaryotic defense system. Our hypothesis is supported by identical hits for b2755, mrub_3013, mrub_1477, and mrub_0224 from the CDD and Pfam databases and highly similar hits from …

Smoking Cessation Treatments Varenicline (Chantix®️), Nrts, And Nicotine Dependence, Marley Vea Devoss
Smoking Cessation Treatments Varenicline (Chantix®️), Nrts, And Nicotine Dependence, Marley Vea Devoss
Biology: Student Scholarship & Creative Works
Varenicline was approved in 2006 by the FDA as an effective smoking cessation drug. Varenicline was designed to bind with α4β2 nicotinic acetylcholine receptors (nAChR) to work as both an agonist and antagonist. Other drugs like nicotine replacement therapies (NRTs) have also contributed to the decreasing rate of active smokers in the United States. The mechanisms of varenicline and its role in addiction are reviewed in this paper. With NRTs and recent trends in electronic smoking devices, nicotine dependence is still a cause for concern due to studies connecting nicotine with cell proliferation and heart disease.

Long term biological studies are rare but incredibly valuable for examining natural phenomena. Data collected over many years or decades allows for analyses of trends that would never be apparent in a single season. The research presented here is the completion of the second annual field season of a long term study to analyze biodiversity trends at the St. Norbert Abbey. Using visual searches, live trapping, and trail cameras, the biodiversity and abundance of species were examined. Special emphasis was placed on small mammals, though other groups were observed and documented. The goals of this project are to (1) collect …

In 2011, of the 8.7 million species of lif suspected to populate the globe only 1.2 million had been catalogued and it was estimated that 1,200 years would pass before the remainder were processed, allowing the possibility that some species would go extinct before they were even discovered (Mora, Tittensor, Adl, Simpson, & Worm, 2011). DNA barcoding may provide an answer to this problem. According to Hebert and Gregory, “DNA barcoding will accelerate the pace of species discovery by allowing taxonomists to rapidly sort specimens... by highlighting divergent taxa that may represent new species… and by making species identifications more …

Public Land Management On The Upper Mississippi: Exploring Relationships Between Management Imperatives And Ecosystem Biodiversity, Hunter Colleen Ridley
Geography: Student Scholarship & Creative Works
Presently, public land management structure tends to disregard the interconnected nature of the social and ecological systems within managed landscapes. Since these social and ecological systems so heavily influence the identity of landscapes, it is critical that land managers understand the interactions and effects land management has with ecological structure and function. This knowledge helps land managers create more effective, sustainable, and efficient management plans and decisions. This research uses a portion of Upper Mississippi River as a case study for analyzing and discussing public land management on the Mississippi and how its structure may be influencing the ecological identity …

© 2018, The Author(s), under exclusive licence to Springer Nature Limited. Giant tortoises are among the longest-lived vertebrate animals and, as such, provide an excellent model to study traits like longevity and age-related diseases. However, genomic and molecular evolutionary information on giant tortoises is scarce. Here, we describe a global analysis of the genomes of Lonesome George—the iconic last member of Chelonoidis abingdonii—and the Aldabra giant tortoise (Aldabrachelys gigantea). Comparison of these genomes with those of related species, using both unsupervised and supervised analyses, led us to detect lineage-specific variants affecting DNA repair genes, inflammatory mediators and genes related to …
Integrative Molecular Pathological Epidemiology Of Congenital And Infant Acute Leukemia, Heather Elizabeth Williams
Integrative Molecular Pathological Epidemiology Of Congenital And Infant Acute Leukemia, Heather Elizabeth Williams
Health Sciences Program Student Theses, Dissertations and Capstones
Congenital and infant acute leukemia remain one of the most puzzling clinical issues in pediatric hematology-oncology. There is a paucity of studies focused on these rare, aggressive, acute leukemias; specifically, there is little study on the differences in disease in the youngest of infants less than 1 year of age unlike the numerous studies of the disease in older children. The United States National Cancer Institute’s Surveillance, Epidemiology, and End Results (SEER) cancer population registry program has been integral for a plethora of clinical population and pathology research studies for numerous diseases in the last 40 years and has an …

© 2019, The Author(s). As coral cover has declined on Caribbean reefs, space has become occupied by other benthic taxa, including sponges, which may affect the recruitment of new corals, thereby affecting the ability of reefs to recover to coral-dominated states. Sponges may inhibit coral recruitment by pre-empting potential recruitment space, overgrowing recruits, or through allelopathy. This study examined coral recruitment across six coral reef sites surrounding St. Thomas, US Virgin Islands, and the impact of one species of sponge and the sponge community as a whole on coral recruitment. To test the effect of a single species of sponge …

© 2019 John Wiley & Sons Ltd Aim: Mesophotic coral ecosystems (MCEs) are unique communities that support a high proportion of depth-endemic species distinct from shallow-water coral reefs. However, there is currently little consensus on the boundaries between shallow and mesophotic coral reefs and between upper versus lower MCEs because studies of these communities are often site specific. Here, we examine the ecological evidence for community breaks, defined here as species loss, in fish and benthic taxa between shallow reefs and MCEs globally. Location: Global MCEs. Time period: 1973–2017. Major taxa studied: Macrophytes, Porifera, Scleractinia, Hydrozoa, Octocorallia, Antipatharia and teleost …

© The Author(s) 2019. The present study aimed to identify biologically active secondary metabolites from the rare plant species, Pulsatilla patens subsp. patens and the cultivated P. vulgaris subsp. vulgaris. Chromatographic fractionation of the ethanolic extract of the roots of P. patens subsp. patens resulted in the isolation of two oleanane-type glycosides identified as hederagenin 3-O-β-d-glucopyranoside (2.7 mg) and hederagenin 3-O-β-d-galactopyranosyl-(1→2)-β-d-glucopyranoside (3.3 mg, patensin). HPLC analysis of the methanolic extract of the crude root of P. patens subsp. patens and P. vulgaris subsp. vulgaris revealed the presence of Pulsatilla saponin D (hederagenin 3-O-α-l-rhamnopyranosyl(1→2)-[β-d-glucopyranosyl(1→4)]-α-l-arabinopyranoside). © 2019, The Author(s). We previously demonstrated that extracts from Echinacea purpurea material varied substantially in their ability to activate macrophages in vitro and that this variation was due to differences in their content of bacterial components. The purpose of the current study was to identify soil conditions (organic matter, nitrogen, and moisture content) that alter the macrophage activation potential of E. purpurea and determine whether these changes in activity correspond to shifts in the plant-associated microbiome. Increased levels of soil organic matter significantly enhanced macrophage activation exhibited by the root extracts of E. purpurea (p < 0.0001). A change in soil organic matter content from 5.6% to 67.4% led to a 4.2-fold increase in the macrophage activation potential of extracts from E. purpurea. Bacterial communities also differed significantly between root materials cultivated in soils with different levels of organic matter (p < 0.001). These results indicate that the level of soil organic matter is an agricultural factor that can alter the bacterial microbiome, and thereby the activity, of E. purpurea roots. Since ingestion of bacterial preparation (e.g., probiotics) is reported to impact human health, it is likely that the medicinal value of Echinacea is influenced by cultivation conditions that alter its associated bacterial community.
