Gene Co-Expression Networks Analysis Reveal Novel Molecular Endotypes In Alpha-1 Antitrypsin Deficiency, Jen-Hwa Chu, Wenlan Zang

Yale Day of Data

Rationale:Alpha-1 antitrypsin deficiency (AATD) is a genetic condition that predisposes to early onset pulmonary emphysema and airways obstruction. The exact mechanism through which AATD leads to lung disease is incompletely understood.

Objectives: To investigate the effect of AAT genotype and augmentation therapy on bronchoalveolar lavage (BAL) and peripheral blood mononuclear cells (PBMC) transcriptome, while examining the link between gene expression profiles, and clinical features of AATD.

Methods: We performed RNA-Seq on RNA extracted from BAL and PBMC on samples obtained from 89 AATD patients enrolled in the Genomic Research in Alpha-1 Antitrypsin Deficiency and Sarcoidosis (GRADS) study. Differential …

Non-Invasive Analysis Of The Sputum Transcriptome Discriminates Clinical Phenotypes Of Asthma, Xiting Yan Jan 2019

Non-Invasive Analysis Of The Sputum Transcriptome Discriminates Clinical Phenotypes Of Asthma, Xiting Yan

Yale Day of Data

Whole transcriptome wide gene expression profiles in the sputum and circulation from 100 asthma patients were measured using the Affymetrix HuGene 1.0ST arrays. Unsupervised clustering analysis based on pathways from KEGG were used to identify TEA clusters of patients from the sputum gene expression profiles. The identified TEA clusters have significantly different pre-bronchodilator FEV1, bronchodilator responsiveness, exhaled nitric oxide levels, history of hospitalization for asthma and history of intubation. Evaluation of TEA clusters in children from Asthma BRIDGE cohort confirmed the identified differences in intubation and hospitalization. Furthermore, evaluation of the TH2 gene signatures suggested a much lower prevalence of …

A Novel Pathway-Based Distance Score Enhances Assessment Of Disease Heterogeneity In Gene Expression, Yunqing Liu, Xiting Yan Jan 2019

A Novel Pathway-Based Distance Score Enhances Assessment Of Disease Heterogeneity In Gene Expression, Yunqing Liu, Xiting Yan

Yale Day of Data

Distance-based unsupervised clustering of gene expression data is commonly used to identify heterogeneity in biologic samples. However, high noise levels in gene expression data and the relatively high correlation between genes are often encountered, so traditional distances such as Euclidean distance may not be effective at discriminating the biological differences between samples. In this study, we developed a novel computational method to assess the biological differences based on pathways by assuming that ontologically defined biological pathways in biologically similar samples have similar behavior. Application of this distance score results in more accurate, robust, and biologically meaningful clustering results in both …

Analyzing Neuronal Dendritic Trees With Convolutional Neural Networks, Olivier Trottier, Jonathon Howard

Yale Day of Data

In the biological sciences, image analysis software are used to detect, segment or classify a variety of features encountered in living matter. However, the algorithms that accomplish these tasks are often designed for a specific dataset, making them hardly portable to accomplish the same tasks on images of different biological structures. Recently, convolutional neural networks have been used to perform complex image analysis on a multitude of datasets. While applications of these networks abound in the technology industry and computer science, use cases are not as common in the academic sciences. Motivated by the generalizability of neural networks, we aim …

Microbiome And Immune Alterations In Young And Old Non-Human Primates And The Impact Of Siv Infection, Kyle Blaine Russell Jan 2019

Microbiome And Immune Alterations In Young And Old Non-Human Primates And The Impact Of Siv Infection, Kyle Blaine Russell

Open Access Theses

Aging and chronic HIV infection are known to independently affect the immune system and the microbiome, but what effect both have together is unknown. To investigate this effect we infected young and old Rhesus Macaques with simian immunodeficiency virus (SIV) and started on antiretroviral therapy (ART) at 84 days post infection. Blood and fecal samples were collected at pre SIV infection and various timepoints post-SIV infection. PBMCs were used for flow cytometry analysis of immune cell subsets, serum was used to determine influenza antibody titers and metabolites, and fecal samples were used for microbiome analysis. Analysis of samples before SIV …

Diatoms are important primary producers in the northeast Pacific Ocean, with their productivity closely linked to pulses of trace elements in the western high nitrate, low chlorophyll (HNLC) region of the oceanographic time series transect ‘Line P.’ Recently, the coastal−HNLC transition zone of the Line P transect was identified as a hotspot of phytoplankton productivity, potentially controlled by a combination of trace element and macronutrient concentrations. Here we describe diatom community composition in the eastern Line P transect, including the coastal− HNLC transition zone, with a method using high-throughput sequencing of diatom 18S gene amplicons. We identified significant correlations between …

Decades Of Native Bee Biodiversity Surveys At Pinnacles National Park Highlight The Importance Of Monitoring Natural Areas Over Time, Joan M. Meiners, Terry L. Griswold, Olivia Messinger Carril

All PIRU Publications

Thousands of species of bees are in global decline, yet research addressing the ecology and status of these wild pollinators lags far behind work being done to address similar impacts on the managed honey bee. This knowledge gap is especially glaring in natural areas, despite knowledge that protected habitats harbor and export diverse bee communities into nearby croplands where their pollination services have been valued at over $3 billion per year. Surrounded by ranches and farmlands, Pinnacles National Park in the Inner South Coast Range of California contains intact Mediterranean chaparral shrubland. This habitat type is among the most valuable …

Evaluating The Potential Effects Of Deicing Salts On Roadside Carbon Sequestration, Laura Fay, Rob Ament, Tony Hartshorn, Scott Powell

CESTiCC Project Reports

This project sought to document patterns of road deicing salts and the effects of these salts on the amount of carbon being sequestered passively along Montana Department of Transportation roads; it was designed collaboratively with a related roadside project that tested three different highway right-of-way management techniques (mowing height, shrub planting, disturbance) to determine whether they have the capacity to increase soil organic carbon. Our sampling did not reveal elevated salt levels at any of the nine locations sampled at each of the three I-90 sites. The greatest saline concentrations were found at the sample locations farthest from the road. …

The Promises And Challenges Of Erythropoietin For Treatment Of Alzheimer's Disease, Jiahong Sun, Jan Michelle Martin, Victoria Vanderpoel, Rachita K. Sumbria

Pharmacy Faculty Articles and Research

Alzheimer’s disease (AD) is the most prevalent neurodegenerative disorder in the world, and intracellular neurofibrillary tangles and extracellular amyloid-beta protein deposits represent the major pathological hallmarks of the disease. Currently available treatments provide some symptomatic relief but fail to modify primary pathological processes that underlie the disease. Erythropoietin (EPO), a hematopoietic growth factor, acts primarily to stimulate erythroid cell production, and is clinically used to treat anemia. EPO has evolved as a therapeutic agent for neurodegeneration and has improved neurological outcomes and AD pathology in rodents. However, penetration of the blood–brain barrier (BBB) and negative hematopoietic effects are the two …

The Agricultural Deities Of Q ’Eqchi’ Mayas, Tzuultaq’As: Agricultural Rituals As Historical Obligation And Avatar Of The Cultural Reservoir In Rural Lanquín , Alta Verapaz, Guatemala, Yishan Lea

All Faculty Scholarship for the College of Education and Professional Studies

This study, based on fieldwork in rural Lanquín, Guatemala, discusses cultural continuity and the sense of historicity through agricultural rituals and worship of the agricultural deity Tzuultaq’as. The place, Lanquín, and the Q’eqchi’ Maya peasant farmers are situated within a two-fold tension and contradiction. Geographically remote in relation to the economic centers in Guatemala, and marginal in infrastructural development, while their cash crop harvests never fail to be effected by the fluctuations of the global market. From the eclectic stance merging both theories of cultural essentialism and constructivism, by juxtaposing the emblematic event of the anti-Monsanto Law movement in 2014 …

Faculty Publications

The northern Gulf of Mexico (GoM) is a region strongly influenced by river discharges of freshwater and nutrients, which promote a highly productive coastal ecosystem that host commercially valuable marine species. A variety of climate and weather processes could potentially influence the river discharges into the northern GoM. However, their impacts on the coastal ecosystem remain poorly described. By using a regional ocean-biogeochemical model, complemented with satellite and in situ observations, here we show that El Niño - Southern Oscillation (ENSO) is a main driver of the interannual variability in salinity and plankton biomass during winter and spring. Composite analysis …

A dual or multiple stable isotope relationship, for example, a trajectory in a δ-δ (or δ′-δ′) space, can be used to deduce the relationship of underlying diagnostic isotope fractionation factors (α) and therefore reveal the mechanism of a reaction process. While temporal data sampled from a closed-system can be treated by a Rayleigh distillation model, spatial data should be treated by a reaction-transport model. Owing to an apparent similarity between the temporal and spatial trajectories, the research community has often ignored this distinction and applied a Rayleigh distillation model to cases where a reaction-transport model …

Metacognitive Deficits And Social Functioning In Schizophrenia Across Symptom Profiles: A Latent Class Analysis, Emily C. Gagen, Aieyat B. Zalzala, Jesse Hochheiser, Ashley Schnakenberg Martin, Paul H. Lysaker

Department of Psychology: Faculty Publications

Functional deficits are a hallmark of schizophrenia spectrum disorders, but much debate still exists over why and how they originate. One model suggests that disturbances in social functioning are a result of metacognitive deficits or a failure to integrate information to form more complex ideas of themselves and others. It is unclear if this social dysfunction is present across different symptom presentations. We examined the relationship of metacognition, symptoms, and social functioning among a sample of adults with schizophrenia spectrum disorders (N ¼ 334). A latent class analysis produced a four-class model. Groups were classified as follows: diffuse symptoms/moderately impaired …

The research community is intent on harnessing increasingly complex biological building blocks. At present, cells represent a highly functional component for integration into higher order systems. In this review, we discuss the current application space for cellular coating technologies and emphasize the relationship between the target application and coating design. We also discuss how the cell and the coating interact in common analytical techniques, and where caution must be exercised in the interpretation of results. Finally, we look ahead at emerging application areas that are ideal for innovation in cellular coatings. In all, cellular coatings leverage the machinery unique to …

Plant Colonization Of Green Roofs Is Affected By Composition Of Established Native Plant Communities, Jason M. Aloisio, Matthew I. Palmer, Amy R. Tuininga, James D. Lewis

PSEG Institute for Sustainability Studies Publications

Human activities associated with urbanization have negatively affected the biodiversity of native plant communities globally. Establishing native species assemblages on green roofs may help conserve native plant diversity in urban areas, but these assemblages are susceptible to colonization by species from the surrounding landscape. In natural communities, colonization from the regional species pool reflects the filtering effects of both abiotic and biotic factors, but the relative effects of these factors on green roof colonization are not well-understood. To address this knowledge gap, we studied colonization dynamics of 10 green roofs in New York City (NY, United States), each established at …

Three-Dimensional Movements Of The Pectoral Fin During Yaw Turns In The Pacific Spiny Dogfish, Squalus Suckleyi, Sarah L. Hoffman, Cassandra M. Donatelli, Samantha C. Leigh, Elizabeth L. Brainerd, Marianne E. Porter

Engineering Faculty Articles and Research

Fish pectoral fins move in complex ways, acting as control surfaces to affect force balance during swimming and maneuvering. Though objectively less dynamic than their actinopterygian relatives, shark pectoral fins undergo complex conformational changes and movements during maneuvering. Asynchronous pectoral fin movement is documented during yaw turning in at least two shark species but the three-dimensional (3D) rotation of the fin about the body axes is unknown. We quantify the 3D actuation of the pectoral fin base relative to the body axes. We hypothesized that Pacific spiny dogfish rotate pectoral fins with three degrees of freedom relative to the body …

Direct-To-Patient Survey For Diagnosis Of Benign Paroxysmal Positional Vertigo, Heidi Richburg, Richard J. Povinelli, David Friedland

Electrical and Computer Engineering Faculty Research and Publications

Given the high incidence of dizziness and its frequent misdiagnosis, we aim to create a clinical support system to classify the presence or absence of benign paroxysmal positional vertigo with high accuracy and specificity. This paper describes a three-phase study currently underway for classification of benign paroxysmal positional vertigo, which includes diagnosis by a specialist in a clinical setting. Patient background information is collected by a survey on an Android tablet and machine learning techniques are applied for classification. Decision trees and wrappers are employed for their ability to provide information about the question set. One goal of the study …
