As far as birds go, this was a relatively quiet season, but, as usual, there was much of interest to chew on. Most important in any report are range changes, major changes in expected numbers or early and late dates, all of which relate directly to the status, positive or negative, of a given species.

Waterfowl in general were only average in numbers; new high counts are rare these days compared with numbers 20 or so years ago. Two winter finches, Common Redpoll and Red Crossbill, that normally arrive in late fall, were virtually unreported. Notable range expansions are under …

Storeria occipitomaculata is a small, terrestrial species of snake that occurs across much of eastern North America (Ernst and Barbour 1989, Ernst 2002, Ernst and Ernst 2003). Due to this widespread distribution, S. occipitomaculata faces varied climates that likely result in regional differences in reproductive phenology. Much of what is known about the reproductive ecology of S. occipitomaculata has been documented from the southeastern portion of its range in North America (South Carolina: Semlitsch and Moran 1984, North Carolina: Willson and Dorcas 2004), though Blanchard (1937) studied a population from northern Michigan. While classical tests for independence are in the base R packages, there have been several recently developed tests for independence that are not available in R. Semi-Markov models, independently introduced by Lévy (1954), Smith (1955) and Takacs (1954), are a generalization of the well-known Markov models. For semi-Markov models, sojourn times can be arbitrarily distributed, while sojourn times of Markov models are constrained to be exponentially distributed (in continuous time) or geometrically distributed (in discrete time). The aim of this paper is to present the R package SMM, devoted to the simulation and estimation of discrete-time multi-state semi-Markov and Markov models. The inagural LatinR took place at the Universidad de Palermo in Buenos Aires, Argentina, on September 3 to 5, 2018. About 100 participants from more than 10 differ ent countries (e.g., Argentina, Uruguay, Chile, Peru, Ecuador, Brazil, Costa Rica, Venezuela, Spain, United States, Canada) attended LatinR.

Bnclassify: Learning Bayesian Network Classifiers, Bojan Mihaljević, Concha Bielza, Pedro Larrañaga

The bnclassify package provides state-of-the art algorithms for learning Bayesian network classifiers from data. For structure learning it provides variants of the greedy hill-climbing search, a well-known adaptation of the Chow-Liu algorithm and averaged one-dependence estimators. It provides Bayesian and maximum likelihood parameter estimation, as well as three naive-Bayes specific methods based on discriminative score optimization and Bayesian model averaging. The implementation is efficient enough to allow for time-consuming discriminative scores on medium sized data sets. The bnclassify package provides utilities for model evaluation, such as cross-validated accuracy and penalized log-likelihood scores, and analysis of the underlying networks, including network …

Statistically approximating or “emulating” time series model output in parameter space is a common problem in climate science and other fields. There are many packages for spatio-temporal modeling. However, they often lack focus on time series, and exhibit statistical complexity. Here, we present the R package stilt designed for simplified AR(1) time series Gaussian process emulation, and provide examples relevant to climate modelling. Notably absent is Markov chain Monte Carlo estimation – a challenging concept to many scientists. We keep the number of user choices to a minimum. This report summarizes the first seven years of the nest box project for the Northern Saw-whet Owl in Nebraska. The project was initiated with several goals in mind: 1) to document breeding in Nebraska, 2) to get an idea of the breeding range of saw-whet owls, and 3) to establish their breeding phenology. The project started in 2012 with the placement of 29 boxes. Six boxes were added in 2015, four more in 2016, and eight in 2017.

This study, along with an ongoing study in South Dakota (Drilling 2015), makes it appear that we share an isolated breeding population. …

In order to better understand wild birds and their migration, Bird Conservancy of the Rockies conducted bird monitoring for the 11th straight year at our fall migration banding station in Chadron State Park within the Pine Ridge Region of Nebraska. Operated in collaboration with the Nebraska Game and Parks Commission, this station is open to the public and visited by school groups to serve as an outdoor classroom. Birds uniquely produce sound through a vocal organ known as a syrinx. The presence of wall shear stress acting on the airway cells of any organism will affect how airway cells develop and multiply. Unique features of avian airway geometry and breathing pattern might have contributed to the development of the syrinx. This thesis examines wall shear stress in the trachea and first bronchi of avian geometries using computational fluid dynamics. The computational fluid dynamic simulations underwent grid- and time-independence studies and were validated using particle image velocimetry. Investigations into the pain pathway become vital. Pain itself is multidimensional, consisting of both the sensory and affective experiences. One of the primary brain substrates for transmitting sensory signals in the facial muscles is through ventral posterior medial thalamus (VPM). Chagas disease is the world's most neglected tropical disease. Having a lack of cure makes the primary focus on the disease preventing it and controlling it. This study takes into account three different control measures: bed nets, low-volume insecticide spraying, and improving housing conditions, analyzes their cost effectiveness compared to each other, and determines which combination of the three control measures prevents the most T. cruzi infections in a rural Latin American village over a decade. The relationship between pain and age has been studied for decades. However, research has produced conflicting results for pain thresholds and pain affect in clinical assessments. Likewise, pre-clinical research is conflicting and sparse, limiting the extent of any overarching conclusions. Despite conflicting results on directionality (higher thresholds verses lower thresholds), pain sensitivity and pain affect seem to change with age. Two major arguments have surfaced to explain these differences. The first is, the aging process can lead to changes in peripheral pain signals of pain pathways. Fecal pollution of recreational waters can cause scenic blight and pose a threat to public health, resulting in beach advisories and closures. Fecal indicator bacteria (total and fecal coliforms, Escherichia coli, and enterococci), and alternative indicators of fecal pollution (Clostridium perfringens and bacteriophages) are routinely used in the assessment of sanitary quality of recreational waters. However, fecal indicator bacteria (FIB), and alternative indicators are found in the gastrointestinal tract of humans, and many other animals and therefore are considered general indicators of fecal pollution.
